Solution of some cross-diffusion equations in biosciences using finite difference methods and artificial neural networks

- Description: In this dissertation, three cross-diffusion models which require positivity-preserving solutions are solved using standard and nonstandard finite difference methods and physics-informed neural networks. The three models are a basic reaction-diffusion-chemotaxis model, a convective predator-prey pursuit and evasion model, and a two-dimensional Keller-Segel chemotaxis model. All three models involve systems of nonlinear coupled partial differential equations subject to some specified initial and boundary conditions for which no exact solution is known. It is not possible to obtain the stability region of the standard finite difference methods for the three models theoretically and therefore a range of values of temporal step size at a given spatial step size for reasonable solutions is obtained by running some numerical experiments. It is observed that the standard finite difference schemes are not always positivity-preserving, and this is why nonstandard finite difference schemes are necessary. Chapter 1 provides some background detail on partial differential equations, cross-diffusion equations, finite difference methods, and artificial neural networks. In Chapter 2, the cross-diffusion models considered in this dissertation are provided, namely a basic reaction-diffusion–chemotaxis model for two cases, a convective predator-prey pursuit and evasion model, and a two-dimensional Keller-Segel chemotaxis model for two cases. In Chapter 3, the basic reaction-diffusion–chemotaxis model is solved for the two cases using some standard and nonstandard finite difference schemes. It is determined that the standard methods give reasonable positivity-preserving numerical solutions if the temporal step size, 𝑘, is chosen such that 𝑘 ≤ 0.25 with the spatial step size, ℎ, fixed at ℎ = 1.0. Two nonstandard finite difference methods abbreviated as NSFD1 and NSFD2 are considered from Chapwanya et al. (2014). It is shown that NSFD1 preserves the positivity of the continuous model if the following criteria are satisfied: 𝜙(𝑘)[𝜓(ℎ)]2=12𝛾≤12𝜎+𝛽 and 𝛽≤𝜎. NSFD1 is modified to obtain NSFD2, which is positivity-preserving if 𝑅=𝜙(𝑘)[𝜓(ℎ)]2=12𝛾 and 2𝜎𝑅≤1, that is, 𝜎≤𝛾. In this work, it is shown that NSFD2 does not always achieve consistency, and it is proven that consistency can be achieved if 𝛽→0 and 𝑘ℎ2→0. Lastly, it is demonstrated that the numerical rate of convergence in time of the finite difference methods is approximately one for case 2 of the chemotaxis model. In Chapter 4, one standard and two nonstandard finite difference methods are constructed to solve the convective predator-prey model. BI&A is an essential emerging business competency area and dynamic capability that serves as an enabler for organisations to harvest value from their big data. When implemented correctly, BI&A is a powerful tool that leads to increased competitive advantage. However, organisations in South Africa are facing major challenges when it comes to adopting and harnessing it. As such, it is IT business consultants that South African organisations turn to for acquiring BI&A expertise. Objective: Using the Theory of Dynamic Capabilities as an underpinning lens, the purpose of this study is to investigate the relevant competencies IT business consultants need to address BI&A challenges in South African organisations. This study focuses on developing a BI&A competency framework based on these competencies that IT business consultants can consider when addressing the BI&A challenges in South African organisations. Methods: A qualitative research approach was utilised in this study by making use of an interpretive paradigm, abductive reasoning, qualitative description research strategy, as well as semi-structured interviews and questionnaires as data collection methods to elicit feedback on this study’s BI&A competency framework. Content analysis was conducted to categorise and code the interview data, and descriptive analysis was conducted to rank the competencies in order of relevance. Findings: It was found that the relevant business competencies to consider are business acumen, industry knowledge and strategic conceptual abilities. The relevant technical competencies are categorised into three categories: analytical skills (logical thinking, problem-solving, statistical analysis and what-if analysis), data engineering (data modelling skills, data warehousing, database management, data governance, data interpretation, data stewardship, data visualisation tools and data processing languages) and supplementary skills (project management, consulting skills and artificial intelligence). - Description: Deficits in sustained attention are ubiquitous across numerous neuropsychological disorders. Besides being critical in learning, memory, and general cognitive capacity, sustained attention is thought to be the primary foundation for ‘higher’ cognitive functions including, divided, selective, and focused attention. Despite the above, sustained attention remains the lesser-researched form of attention. Sustained attention is thought to be regulated by the default mode network and the central executive network, the latter of which is situated in the dorsolateral prefrontal cortex (DLPFC), a brain region typically associated with sustained attention. Given the contributions of sustained attention in overall cognitive functioning, alternative and natural methods used to enhance this type of executive function are important. One alternative method is yoga exercise, where yoga is thought to place the body into the most favourable state to enhance sustained attention capacity. This study found a significant (p = 0.018) difference between the yoga and control group in incongruent response accuracy scores in the SCWT. However, no statistically significant differences (p < 0.05) were observed in fNIRS individual and group analyses, SCWT congruent and incongruent reaction time, as well as congruent response accuracy. - Description: Mycobacterium (M.) tuberculosis (Mtb) encounters numerous physical and chemical stresses associated with host immunity during infection. These include exposure to reactive oxygen, chlorine and nitrogen species, low pH, hypoxia, nutrient starvation, and metal toxicity. Cellular proteins are particularly susceptible to damage by these stresses, and the ability to prevent their irreversible damage is consequently crucial for bacterial growth and survival. Mtb employs a network of proteins that includes chaperones, disaggregases, and proteases to maintain the integrity of its proteome. The chaperedoxin, CnoX, is a recently identified stress-inducible chaperone that combines redox and holdase activities to prevent the over-oxidation and aggregation of proteins in E. coli and other proteobacterial species. In this study, we identified orthologs of the E. coli CnoX (EcCnoX) in Mtb and M. smegmatis (Msm). Bioinformatics analysis of the Mtb and Msm CnoX orthologs (MtCnoX and MsCnoX, respectively) revealed that they possess similar domains, domain architectures and predicted tertiary structures as previously characterised CnoX enzymes, i.e. an N-terminal thioredoxin (Trx) domain fused to a C-terminal TPR-motif containing domain. The EcCnoX, MsCnoX, and MtCnoX enzymes were expressed as recombinant, His-tagged proteins in E. coli and purified to near homogeneity. Biochemical analysis of the recombinant CnoX enzymes revealed that the MsCnoX and MtCnoX both lack thiol-disulphide oxidoreductase (thioredoxin) activity, as evidenced by their inability to catalyse the reduction of the disulphide bonds of insulin in vitro. Both mycobacterial CnoX enzymes displayed activity as chaperones (holdases) during thermal aggregation assays of the model substrate, malate dehydrogenase (MDH). In contrast to previously reported findings for EcCnoX, the holdase activity of the mycobacterial CnoX enzymes was constitutive and did not require exposure to hypochlorous acid (HOCl) for activation. To establish the physiological role of CnoX in Msm, cnoX knockdown (KD) and knockout (KO) mutants were generated using CRISPRi-mediated gene silencing or homologous recombination, respectively. Consistent with previous findings, CnoX activity was not essential for the growth of Msm under conventional growth conditions. Reducing or eliminating CnoX activity in the Msm KD or KO mutants, respectively, did not confer increased sensitivity to HOCl as has been observed for an E. coli cnoX mutant. Reduced CnoX activity in Msm did, however, confer sensitivity to the superoxide generator, plumbagin, and front-line antitubercular drugs rifampicin and isoniazid. - Description: Gqom music has grown from being a relatively obscure sub-genre of South African Kwaito into a globally recognised sonic identity and social movement. Gqom, as a distinct music style, has featured heavily in mass media since 2015, spawning social phenomena such as viral dance challenges on various social media platforms, and constituting a launch pad for the careers of musicians such as DJ Lag and the Distruction Boyz. Gqom also featured in the international motion picture Black Panther in 2018, and in the 2019 Lion King: The Gift album by American pop icon Beyoncé. Although the origins of Gqom, its characteristics, impact, and ascension to noteworthiness have received attention in the form of newspaper articles, online blogs, YouTube documentaries, etc, and small treatises or academic articles, little literature has been generated about the music and its theoretical construction as sonic and social phenomena. I argue that by using the theoretical scaffolds of ‘identity politics’, specifically ‘identities in music’, one is better able to understand Gqom as reflective of a broader social urban youth identity characterised by partying and political disillusionment. - Description: Sustainable development is a global concern that intertwines several factors, including poverty, biodiversity, inequality, water, and energy. This interconnection does not only affect the current generation but may have long term implications for future generations as we see the rapid spread of environmental risk in our local communities. In this study, systems theory was adapted for analysing the sustainability focus of the Faculty of Economics and Information Technology Systems (FEITS) at Walter Sisulu University. A qualitative research method was used during this research, and data collected from a purposive sample of staff, activities and documentation. In this study, Von Bertalanffy’s systems theory is applied to analyse the sustainability foci and practices of the FEITS. The study describes sustainability practices and concerns that emerge from research activities, community engagement activities and work-integrated learning. The theory is also used to analyse the connection between various subsystems of the faculty when addressing emerging local sustainability concerns. Education for sustainable development is an important aspect of this study as it considers the sustainability concerns in the curriculum from the perspective of current and future alternatives for the economy and socio-ecological aspects of communities. The following findings have emerged from the study: Contextual realities related to inequality were foci of discussion and concern in various qualifications. Socioecological issues and risks were found to be related to water and sanitation, food security and climate change. Sustainability discourse is related to health and wellbeing, peace, and security. There is an alignment of green skills to the curriculum of the faculty and pedagogical practices which relate to sustainability. The faculty participates in stakeholder platforms to respond local sustainability challenges and is developing courses in response to local development needs. - Description: It was the purpose of the study to gain an understanding of what Essential Employee Knowledge Management and Re-Skilling is needed in the South African Automotive Industry towards 2030 with regards to the Fourth Industrial Revolution (4IR). The reason for choosing the South African automotive industry was because the automotive industry is South Africa’s most important manufacturing sector. Nearly one-third of value adding within the domestic business sector is from the contribution, directly or indirectly, of vehicle assembly and automotive component manufacturing. According to Muro and Whiton (2017), advanced automation is already disrupting job futures across the globe and the 4IR technologies will contribute to further impacts upon the labour market, as many routine and rule-based jobs that typically involving low to medium skills become automated. Omarjee (2018), further states that the skills gap and structural unemployment are at an ever-increasing pace of change, which means organisations will face more structural unemployment challenges and which, therefore, amplifies the need for a significant amount of talent development, knowledge management, reskilling and up-skilling required in South Africa towards 4IR readiness. According to Statistics South Africa (Stats SA, 2018), South Africa’s skills challenges are because of complications of socio-economic and socio-historic factors. It is undisputed that 4IR requires a highly skilled workforce, and one which South Africa, regrettably, has been struggling to produce. The report further estimates that 30% of South African workers are unskilled, 46% are semiskilled workers and 24% are skilled workers. Therefore, skilling and reskilling of workers is important in preparing for the 4IR. The study undertook a focused environmental scan of recently published and pertinent articles in the public domain media. The aim, furthermore, was to use the environmental scan to contribute meaningful recommendations to all key stakeholders involved. The environmental scan looked at the macro environment and which included the social, technological, political, economic and the environmental factors influencing the South African automotive industry. Secondly, a qualitative case study approach was used to describe the true experiences of assembly workers and their immediate supervisors in a South African automotive plant. An interpretivism paradigm was applied in line with the case study research methodology. A semi-structured interview guide was developed to obtain primary data through the interviewing process and to test the dependent and independent variables. Using convenience sampling, interviews were set up with identified company related respondents, which included supervisors and blue-collar workers at a South African automotive company. The study results revealed that although some of the respondents did not know what 4IR was, there was agreement amongst those who knew what was involved and why 4IR should happen. The shared understanding was that 4IR involves vast amounts of data that assists in improving processes, systems and services. The study results also indicated that the implementation of automation, robotics and AI within the manufacturing industry had increased the fears of employees in terms of technology application is replacing their jobs. Some of the respondents also perceived a lack of transparency with regards to a structured approach towards a reskilling plan targeting the blue-collar workers’ readiness, in line with the 4IR within the automotive industry. Furthermore, what was clear was that reskilling, training and a retraining was needed within the orgainisation. - Description: Historically, the most important goal among people was to achieve happiness in life. The definition of happiness has taken on many forms over the years. However, the concept happiness (subjective well-being) presents an important factor that benefits not only the employee but the organisation as well. The need to measure the happiness of pharmacists lead to the investigation of two happiness theories identified from literature namely, the affective and cognitive theory and the link between the theories. While the happiness of employees in South Africa has been explored to a limited degree, the level of happiness of South African pharmacists has not been adequately investigated. This study aims to determine the factors that positively influence the happiness of pharmacists in South Africa and subsequently establish a conceptual model to be used in future studies. Factors determined from literature were used to establish an online survey, which was distributed to pharmacists in South Africa. A total of 216 respondents participated in this study. The analysis on the data was performed and included, descriptive statistics, inferential statistics, Exploratory Factor Analysis (EFA), Cronbach Alpha, Pearson’s correlations and ANOVA. The results indicated that the independent factors of Professional Pride, Purpose, Optimism, Leisure and Societal Satisfaction were found to have a significant positive influence on happiness. While the factors of Influence in the workplace, Work and social relationships, Work-life balance, Work Satisfaction, Organisational Satisfaction and Self-satisfaction were found to have no influence on the happiness of pharmacists in South Africa. However, all the identified independent factors presented a positive correlation with the dependent factor of Happiness. Investigations into tolerance of quality protein maize germplasm to low soil pH.

- Description: Quality protein maize (QPM) has double the amount of two crucial amino acids (tryptophan and lysine) compared to normal maize. These amino acids make QPM very nutritious and strategically important to overcoming malnutrition in communities that use maize as a staple food. However, QPM production is affected by many abiotic stress factors such as drought, salinity and low soil pH. Screening for tolerance to low soil pH was conducted in this study due to limited focus on this stress in previous QPM breeding efforts. The main objective of this study was to determine the response of QPM germplasm to low soil pH. The specific objectives were to: (i) screen QPM germplasm for tolerance to low soil pH at seedling stage; (ii) determine the combining ability and type of gene action controlling various traits of QPM inbred lines under low soil pH at seedling stage (iii) select QPM hybrids that are high yielding under limed and unlimed conditions, as well as across environments. This study was conducted in South Africa, at the University of Fort Hare and at Dohne Agricultural Development Institute. Screening of 21 QPM inbred lines and two testers under glasshouse conditions was conducted using a randomised complete block design (RCBD) with three replicates. In this experiment, maize germplasm were screened for tolerance to low soil pH at the early seedling stage. The soil had a pH of 4, and it was sourced from Hogsback, in the Eastern Cape. The control was obtained by liming this soil so as to increase the pH to 5.5. Seedling traits such as chlorophyll content, stem diameter, plant height, root to shoot ratio, total biomass as well number of leaves were recorded in both experiments. JMP statistical software, version 14, was used for analysis of variance (ANOVA) and generating descriptive statistics on the traits that were measured. All measured traits showed highly significant variation (p<0,0001) except for number of leaves in the glasshouse experiment. Two indices, namely Dickson quality index and acidic soil adaptation index, revealed that tolerant inbred lines were QSW 20, IBL 7, IBL 1, IBL 14 and NC. The same 21 inbred lines were evaluated in the laboratory using the haematoxylin assay. A RCBD with three replicates was used to screen the inbred lines for tolerance to Al toxicity. The genotypes were exposed to a nutrient solution that had 440 uM of Al3+ at a pH of 4 while the control used a nutrient solution without Al toxicity at a pH of 5.8. Net root growth, relative root growth, total biomass and haematoxylin scoring were measured. All these parameters showed significant differences (p< 0,0001). The haematoxylin scoring and other measured traits were used to effectively assess the tolerance of inbred lines to Al toxicity. Inbred lines QSW 32, QSW 20, QSW 1, QSW 6 and IBL 1 were tolerant to Al toxicity. Combining ability of parental inbred lines and testers was evaluated for various traits under limed, unlimed as well as across (both limed and unlimed) environments in a glasshouse experiment. Line x tester hybrids and parental lines were evaluated in a RCBD with three replicates. The results showed that both additive and non-additive gene action influenced the expression of measured traits in all the environments. However, total dry weight was controlled by additive gene action in all the environments. There were no parents that showed good GCA for total dry weight under limed environments whereas inbred lines 17,15, 14, 1 and 20 had high GCA values for TDW under unlimed conditions. Moreover, across the environments, lines 21 and 14 showed good GCA for total dry weight. On the other hand, among the tescross hybrids evaluated under limed environment, seven hybrids had very high SCA values, while hybrids 10 x 20 and 6 x 20 showed best SCA for TDW under unlimed conditions. Under both limed and unlimed environments, hybrids with good SCA for TDW were 11 x 21 and 12 x 21. Forty testcross hybrids were assessed for yield potential under limed and unlimed conditions in the field using a RCBD with three replicates. The SAS version 9.2 was used for analysis of variance. Standard morphological traits measured showed significant differences under unlimed and limed conditions. Genotype OBT x IBL 2 had high grain yields, low yield reduction, a short anthesis-siking interval under low soil pH, and it was tolerant. On the other hand, genotypes NC, NC x IBL 6 and OBT x QSW 6 exhibited the best yield stability across across environments. Discovering how these perceptions are being implemented is necessary, bearing in mind that a large number of Schools are having high learner pregnancy and are lacking parental involvement in South Africa, particularly in terms of prevention and management. This is a qualitative study that seeks to explore the perceptions of parents on their implementation of the prevention and management of the learner pregnancy policy in the three secondary school in the Amathole West Education District. The interpretivism paradigm was used by the researcher for this study. A case study design was further used to detect the participants’ lived experiences, thoughts and outlooks about the implementation of the prevention and management of learner pregnancy policy in the secondary school. The data was collected through the use of interviews and focus group. The participants were purposefully selected in the sampling of this study. The participants included School Governing Body Chairpersons. In total, the study consisted of 18 participants. The data were analysed by reducing data into themes through the process of coding. It was further shortened and organised based on evolving themes, overall ideas, and related features. The study discovered that parents are not made aware of their importance by being involved at school level and also are not involved in the implementation of the prevention and management of learner pregnancy policy in the secondary schools in the Amathole West Education District. This research revealed that there need for parental involvement be practised by all schools in the implementation of the prevention and management of learner pregnancy policy as this would help in reducing learner pregnancy in secondary schools of Amathole West Education District. Findings also showed that though parents used different strategies to prevent learner pregnancy, these were not in line with pregnancy policy.
