Efficacy of the rind physiological disorder oleocellosis control measures in lemon fruit (Citrus limon) under shade netting

- Description: Lemon growers aim to produce fruit with no blemishes on the rind. Fruit without blemishes is regarded as high value fruit required for the export market. Leakage of phytotoxic oil from the rind tissues damages them and results in the development of oleocellosis symptoms. Four experiments were conducted to investigate methods of avoiding and controlling the development of oleocellosis during harvest and post-harvest handling. The first experiment indicated that the rind oil release pressure (RORP) test is the method most effective at predicting oleocellosis incidents. The experiment also suggested that fruit not exposed to the sun are the most susceptible to oleocellosis due to low temperatures that cause high turgidity. Oleocellosis results when turgid fruit is mishandled. A cultivar experiment was carried out to ascertain the lemon cultivar most susceptible to oleocellosis. The results show that the Limoneira cultivar is the most susceptible to oleocellosis and 2PH seedless is the least susceptible cultivar when compared to other lemon cultivars such as Lisbon, Eureka and Genoa. When the use of shade netting was tested to determine its effect on oleocellosis severity, it was found that using shade netting did not have an effect. Fruit grown under shade netting had the same colour and average diameter as fruit grown in an open orchard. In the same experiment, mature fruit were shown to be more susceptible to oleocellosis than immature fruit. The final part of the project investigated harvesting and post-harvest practices to determine those that cause oleocellosis the most. It was found that fruit after degreening had greater oleocellosis due to exposure to moisture conditions and rough handling. Another practice that results in oleocellosis occurs before waxing when the fruit was roughly transferred from the bins into the packline. The third oleocellosis inducing practice was moving fruit along the conveyor belt while it is turgid. Improvement of handling procedures to reduce oleocellosis can increase export volume and result in higher value of fruit per carton.

The latter is a result of, in part, industrialization, and the perceived higher standard of living that is often associated with access to better infrastructure. An initial investigation into biological control options for Schinus terebinthifolia in South Africa

- Description: Schinus terebinthifolia Raddi (Anacardiaceae) (Brazilian pepper tree) is a native tree to subtropical South America that was introduced into South Africa as an ornamental plant. Globally, it is regarded as one of the world’s worst invasive trees. In South Africa, this aggressive pioneer species is becoming increasingly problematic and is being considered as a target for biological control. In South Africa the tree has acquired a native seed-feeding wasp, Megastigmus transvaalensis Hussey (Hymenoptera: Torymidae). The wasp’s native hosts are indigenous Rhus species (Anacardiaceae), but it has expanded its host range to form a new association with both S. terebinthifolia and its close relative S. molle L. (Anacardiaceae). In order to quantify the seed predation by M. transvaalensis on S. terebinthifolia seeds, tree populations were surveyed across the Eastern Cape and KwaZulu-Natal provinces. The wasp was present at 99% of the S. terebinthifolia populations with an average of 22% of the seeds being destroyed. In the Eastern Cape Province, the highest seed damage occurred at the start of the winter months, when about 35% of seeds were damaged. This fell to less than 12% in spring and summer when the plants were flowering. Megastigmus transvaalensis may have slowed the rate of spread of the plant, but it is unlikely to reduce population sizes of S. terebinthifolia in South Africa in the long-term. Biological control efforts can be assisted by knowing the origin and invasion history of the target species. Genetic analyses are often the only way to elucidate the invasion history of invasive alien plants because it is rare to find detailed records of plant introductions. Both microsatellite and chloroplast DNA analysis were conducted on S. terebinthifolia trees from the plant’s introduced distribution in South Africa and both Florida and Hawaii, USA. These samples were compared to plants from the native distribution of South America. The analysis indicated that the S. terebinthifolia in South Africa was most likely sourced from the state of Rio de Janeiro in Brazil, which is the same source of the invasive populations in Florida and Hawaii. Importantly, the South African populations were all found to be “haplotype A”. Plants samples collected from Hawaii USA were the closest match to the South African plants. Biological control agents known to damage haplotype A which have been considered for use in Hawaii and Florida should therefore be prioritised for South Africa. Schinus terebinthifolia has a broad distribution in South Africa; however, the majority of the current distribution is limited to the coastal regions along the eastern coast in KwaZulu-Natal Province. This suggests that the species may be climatically limited. Species distribution models in MaxEnt were used to predict the suitable ecological niche of the species. Using occurrence localities from both the native and invaded range to calibrate the models resulted in 56% of the modelled areas being considered suitable for the growth of S. terebinthifolia in South Africa. This included areas in the Eastern Cape, Western Cape and Limpopo provinces. When the models were calibrated using just the native range data, or just the invaded range data, predicted distributions were more restricted and limited to the coastal areas of the Eastern Cape and KwaZulu-Natal provinces. The coastal areas between Florianopolis and Santos in Brazil were highlighted as the most climatically similar to the invasive populations of S. terebinthifolia in South Africa. These areas should be prioritised if native range surveys for potential biological control agents are conducted in South America. Although the native seed-feeding wasp is damaging to S. terebinthifolia in South Africa, the tree is still not under suitable levels of biological control and is likely to spread and increase in density. New biological control agents are therefore required. Genetic and climatic matching has determined where the most appropriate region to collect new potential biological control agents is. The genetic matching data has also indicated that biological control agents that have been released, or are being considered for release, in Hawaii and Florida, are likely to be suitable for the South African plants because they have been shown to be damaging to ‘haplotype A’. These agents should therefore be the first to be considered for release in South Africa.

Retrospective analysis of birth HIV PCR testing and follow-up of positive HIV PCR results in Nelson Mandela Bay Health District

- Description: BACKGROUND HIV infection contributes significantly to infant morbidity and mortality, especially in high-prevalence, low-income countries. In view of this evidence-based knowledge, South Africa’s National Department of Health, in April 2015, released the National Consolidated Guidelines of Human Immunodeficiency Virus (HIV) stipulating that all HIV-exposed babies should have a HIV Polymer Chain Reaction (PCR) test performed at birth. Early infant diagnosis (EID) means early initiation of combined antiretroviral treatment (cART) and a reduction in the incidence of early infant HIV-related mortality. However, these guidelines can only be successful if implemented properly across all public sector healthcare institutions. Thus,the research question was,“How well has the Nelson Mandela Bay Health District implemented the EID?”AIM The aim of the study was to review the impact of the consolidated HIV guidelines on birth HIV-PCR testing and initiation of treatment in the Nelson Mandela Bay Health District. METHOD A retrospective quantitative longitudinal non-experimental design was used.The study consisted of two components,namely,analysis of NHLS databases, particularly HIV birth PCR results of infants over a three-year period (June 2015 to June 2018),and analysis of feedback received from the primary health care clinics. The feedback focused on infants with a positive-birth PCR test, using a purpose-designed data collection tool that was used by the clinics for the duration of the same three-year period. The paper-based tool documented antenatal care attendance, enrolment into the prevention of mother-to-child transmission (PMTCT) programme and initiation of ART. RESULTS Over the three-year period, there were approximately 13,096 live births to HIV-positive women in the study area, and a total of 11,066 HIV birth PCR tests were done over xiiithe three-year study period (84.5% of HIV-exposed infants). The birth HIV PCR was negative in 10,909 (98.6%) neonates, while 130 (1.2%) of neonates had positive-birth HIV PCR tests,and a further 27 (0.2%) had indeterminate results. The birth HIV PCR positivity rate reduced from 1.4%(2015)to 1%(2018)over the three-year study period. Of the 130 infants with positive-birth HIV PCR, the files of 42 children were excluded, and further analysis conducted on the files of 88 infants. cART was initiated within seven days in only nine of the 88 infants (10.2%). ARV initiation was delayed for 58 infants (65.9%) and 21 neonates (23.9%) were never initiated on cART. Among the 88 mothers of infants, more than one-third (38.6%) of pregnant women did not attend antenatal care, thus,compromising their opportunity to be enrolled on the PMTCT programme. Of those who attended antenatal care, only 39.1% were reported to attend antenatal care before 20 weeks CONCLUSION AND RECOMMENDATIONS The incidence of positive-birth HIV PCR has reduced from 1.4% in 2015 to 1% in 2018 whilst there has been an increase in birth HIV PCR testing. However, initiation of cART within seven days was achieved in only 10.2% of infants with positive-birth HIV PCR test results. Implementation of point-of-care birth HIV PCR testing would ensure that results are immediately available resulting in increasing the proportion of infants initiated on cART within seven days.

However, there is debate about how they impact and alter landscapes and there are two schools of thought throughout literature. One argument is that fires are detrimental to landscapes; altering hydrological processes by causing excess soil erosion and changing soil properties. The other opinion is that fires are beneficial to ecosystems; maintaining vegetation structure, preventing bush encroachment, cycling nutrients and allowing for new plant growth. This study focused on the effects of fire regimes on soil properties in order to better understand the role that fire plays in geomorphic processes in the upper Tsitsa River catchment. The catchment falls under two land management types- commercial and communal, with the latter being severely degraded. Fire regimes were determined using a combination of Landsat and MODIS remotely sensed data and testing was carried out on soils exposed to different Fire Return Intervals (FRI). It was found that soils that were exposed to a high fire frequency (1-2-year FRI) exhibited a significantly higher degree of water repellency (p< 0.001) and surface hardness (p< 0.001) than soils that were exposed to a low fire frequency (3-4 year FRI), which indicates increased erosion potential. However, whilst a higher fire frequency resulted in altered soil characteristics, it contributed to landscape degradation as suggested in the literature, and soils are able to return to their previous state in over a short period of time. Further investigation into factors affecting fire regimes found that geology influenced vegetation type, resulting in differences in biomass in the two land management areas. The commercially managed land supported a high biomass, which resulted in a more natural fire regime with frequent fires, whilst the communally managed land supported less biomass. Smaller fuel loads and increased landscape fragmentation through overgrazing and road networks resulted in an altered fire regime with less frequent fires. Although the communally managed land has an altered fire regime, this research suggests that fires are not influencing the severe degradation present in these areas, and this is rather a function of geology and mismanagement of land. Whilst fire and grazing management plans can be implemented to alter the modified fire regime in the communal areas back to its natural state, this would take a long time and an increase in fires would pose a threat to surrounding communities. Overall the fire regimes in the upper Tsitsa River catchment are being altered by human influence and land management type, and whilst fire frequency is negatively altering soil properties, these soils can return to their natural state. The severe land degradation present in the communally managed areas are not a function of fire frequency and rather of geology and land management.

- Description: Tuberculosis or TB is an airborne disease caused by the non-motile bacilli, Mycobacterium tuberculosis (MTB). There are two main forms of TB, namely, latent TB or LTB, asymptomatic and non-contagious version which according to the World Health Organization (WHO) is estimated to afflict over a third of the world’s population; and active TB or ATB, a symptomatic and contagious version which continues to spread, affecting millions worldwide. With the already high reported prevalence of TB, the emergence of drug-resistant strains has prompted the development of novel approaches to enhance the efficacy of known drugs and a desperate search for novel compounds to combat MTB infections. It was for this very purpose that this study was conducted. A look into the resistance mechanism of Rifampicin (Rifampin or RIF), one of the more potent first-line drugs, might prove beneficial in predicting the consequence of an introduced mutation (which usually occur as single nucleotide polymorphisms or SNPs) and perhaps even overcome it using appropriate therapeutic interventions that improve RIF’s efficacy. To accomplish this task, models of acceptable quality were generated for the WT and clinically relevant, RIF resistance conferring, SNPs occurring at codon positions D516, H526 and S531 (E .coli numbering system) using MODELLER. The models were accordingly ranked using GA341 and z-DOPE score, and subsequently validated with QMEAN, PROCHECK and VERIFY3D. MD simulations spanning 100 ns were run for RIF-bound (complex) and RIF-free (holo) DNA-directed RNA polymerase (DDRP) protein systems for the WT and SNP mutants using GROMACS. The MD frames were analyzed using RMSD, Rg and RMSF. For further analysis, MD-TASK was used to analyze the calculated dynamic residue networks (DRNs) from the generated MD frames, determining both change in average shortest path (ΔL) and betweenness centrality (ΔBC). The RMSD analysis revealed that all of the SNP complex models displayed a level instability higher than that of the WT complex. A majority of the SNP complex models were also observed to have similar compactness to the WT holo when looking at the calculated Rg. The RMSF results also hinted towards possible physiological consequences of the mutations (generally referred to as a fitness cost) highlighted by the increased fluctuations of the zinc-binding domain and the MTB SI α helical coiled coil. For the first time, to the knowledge of the authors, DRN analysis was employed for the DDRP protein for both holo and complex systems, revealing insightful information about the residues that play a key role in the change in distance between residue pairs along with residues that play an essential role in protein communication within the calculated RIN. Overall, the data supported the conclusions drawn by a recent study that only concentrated on RIF-resistance in rpoB models which suggested that the binding pocket for the SNP models may result in the changed coordination of RIF which may be the main contributor to its impaired efficacy.

- Description: This thesis reports on the preparation of several differently substituted Zn(II) phthalocyanine (Pc) complexes and their respective graphene quantum dots (GQDs) conjugates. In addition, Pc complexes substituted with biologically active molecules used in cancer therapeutics, namely: benzothiazole and morpholine, were also prepared and conjugated to GQDs. The photo-physicochemical properties were determined for both the complexes and their respective conjugates including the fluorescence/ triplet quantum yields and lifetimes as well as the singlet oxygen generating abilities. Upon conjugation to GQDs, the fluorescence of the Pc complexes decreased (insignificant decrease in some cases), with an increase in the triplet quantum yields. However, the singlet quantum yields of the Pcs in the conjugates did not show an increase with the increase in the triplet quantum yields. This is suspected to be due to the screening effect. The cytotoxicity of the complexes in vitro decreased upon conjugation, as a result of reduced actual number of Pc units provided in the conjugate for therapy. An increase in the efficacy upon quaternization was observed, and a relatively better performance was also observed for the cationic complex in combination with the biotin- functionalized GQDs, 7-GQDs-Biotin. Moreover, the cellular uptake of 7-GQDs-Biotin over 24 h was relatively high compared to complexes alone and other Pcs-GQDs conjugates.

The photophysical properties of these dyes were investigated to determine their suitability as singlet oxygen-generating photosensitiser dyes for application in photocatalytic degradation of azo dyes and in photodynamic antimicrobial chemotherapy (PACT). Upon halogenation, the dyes showed high to moderate singlet oxygen quantum yields. The potential utility of electrospun polystyrene (PS) nanofibres embedded with halogenated BODIPY dyes for the photocatalytic degradation of Orange G and Methyl Orange from textile industry effluents were investigated. A comparison of the singlet oxygen quantum yield of the BODIPY dyes in solution and when embedded in the PS nanofibres support demonstrates that its photosensitiser properties are maintained in the nanofibre mats. The photocatalytic degradation properties of the PS nanofibres for Orange G and Methyl Orange were determined by using a 530 nm and 660 nm light-emitting diodes. The rate of photodegradation increases with both the Orange G and Methyl Orange concentrations and follows pseudo-first-order kinetics. The PACT activities of brominated BODIPYs on Escherichia coli and Staphylococcus aureus were investigated. Log reduction values of over 9 were obtained during the photoinactivation of Staphylococcus aureus. To be able to red-shift the main spectral band of the BODIPY dyes into the therapeutic window, styryl groups were introduced at the 3,5-positions through a modified Knoevenagel condensation reaction. Because the red-shifted spectral band lies above 532 nm, the second harmonic of the Nd:YAG laser, there is very minute absorption at this wavelength. One of the novel brominated BODIPY dyes was investigated for its potential utility as optical limiting materials in nonlinear optics (NLO), and the dyes demonstrated typical nonlinear absorption behaviour characterised by reverse saturable absorption (RSA) in Z-scan measurements. Excellent optical limiting parameters were obtained for third-order susceptibility and hyperpolarisability.

- Description: In a competitive world where products are designed to last for long periods of time, obtaining time-to-failure data is both difficult and costly. Hence for products with high reliability, accelerated life testing is required to obtain relevant life-data quickly. This is done by placing the products under higher-than-use stress levels, thereby causing the products to fail prematurely. Part of the analysis of accelerated life-data requires a life distribution that describes the lifetime of a product at a given stress level and a life-stress relationship – which is some function that describes the way in which the life distribution changes across different stress levels. In this thesis it is assumed that the underlying life distribution is the wellknown Weibull distribution, with shape parameter constant over all stress levels and scale parameter as a log-linear function of stress. The primary objective of this thesis is to obtain estimates from Bayesian analysis, and this thesis considers five types of non-informative prior distributions: Jeffreys’ prior, reference priors, maximal data information prior, uniform prior and probability matching priors. Since the associated posterior distribution under all the derived non-informative priors are of an unknown form, the propriety of the posterior distributions is assessed to ensure admissible results. For comparison purposes, estimates obtained via the method of maximum likelihood are also considered. Finding these estimates requires solving non-linear equations, hence the Newton-Raphson algorithm is used to obtain estimates. A simulation study based on the time-to-failure of accelerated data is conducted to compare results between maximum likelihood and Bayesian estimates. As a result of the Bayesian posterior distributions being analytically intractable, two methods to obtain Bayesian estimates are considered: Markov chain Monte Carlo methods and Lindley’s approximation technique. In the simulation study the posterior means and the root mean squared error values of the estimates under the symmetric squared error loss function and the two asymmetric loss functions: the LINEX loss function and general entropy loss function, are considered. Furthermore the coverage rates for the Bayesian Markov chain Monte Carlo and maximum likelihood estimates are found, and are compared by their average interval lengths. A case study using a dataset based on accelerated time-to-failure of an insulating fluid is considered. The fit of these data for the Weibull distribution is studied and is compared to that of other popular life distributions. A full simulation study is conducted to illustrate convergence of the proper posterior distributions. Both maximum likelihood and Bayesian estimates are found for these data. The deviance information criterion is used to compare Bayesian estimates between the prior distributions. The case study is concluded by finding reliability estimates of the data at use-stress levels.

- Description: In a competitive world where products are designed to last for long periods of time, obtaining time-to-failure data is both difficult and costly. Hence for products with high reliability, accelerated life testing is required to obtain relevant life-data quickly. This is done by placing the products under higher-than-use stress levels, thereby causing the products to fail prematurely. Part of the analysis of accelerated life-data requires a life distribution that describes the lifetime of a product at a given stress level and a life-stress relationship – which is some function that describes the way in which the life distribution changes across different stress levels. In this thesis it is assumed that the underlying life distribution is the wellknown Weibull distribution, with shape parameter constant over all stress levels and scale parameter as a log-linear function of stress. The primary objective of this thesis is to obtain estimates from Bayesian analysis, and this thesis considers five types of non-informative prior distributions: Jeffreys’ prior, reference priors, maximal data information prior, uniform prior and probability matching priors. Since the associated posterior distribution under all the derived non-informative priors are of an unknown form, the propriety of the posterior distributions is assessed to ensure admissible results. For comparison purposes, estimates obtained via the method of maximum likelihood are also considered. Finding these estimates requires solving non-linear equations, hence the Newton-Raphson algorithm is used to obtain estimates. A simulation study based on the time-to-failure of accelerated data is conducted to compare results between maximum likelihood and Bayesian estimates. As a result of the Bayesian posterior distributions being analytically intractable, two methods to obtain Bayesian estimates are considered: Markov chain Monte Carlo methods and Lindley’s approximation technique. In the simulation study the posterior means and the root mean squared error values of the estimates under the symmetric squared error loss function and the two asymmetric loss functions: the LINEX loss function and general entropy loss function, are considered. Furthermore the coverage rates for the Bayesian Markov chain Monte Carlo and maximum likelihood estimates are found, and are compared by their average interval lengths. A case study using a dataset based on accelerated time-to-failure of an insulating fluid is considered. The fit of these data for the Weibull distribution is studied and is compared to that of other popular life distributions. A full simulation study is conducted to illustrate convergence of the proper posterior distributions. Both maximum likelihood and Bayesian estimates are found for these data. The deviance information criterion is used to compare Bayesian estimates between the prior distributions. The case study is concluded by finding reliability estimates of the data at use-stress levels.

However, due to the deleterious impact of overfishing as well as habitat degradation, pollution and climate change, many marine ecosystems and the substantial biodiversity they support, are under increasing threats. Submarine canyon ecosystems cut into the continental margin in all our oceans and are considered regions of enhanced diversity, abundance and biomass for many marine communities, including fish. In South Africa, the tropical Delagoa Ecoregion is characterised by numerous submarine canyons that are home to coelacanths Latimeria chalumnae, and a variety of commercially important line fish species. However, there is currently a lack of information on the ecological structure and functioning of these canyons, in relation to nearby non-canyon ecosystems. The aim of this thesis was to generate knowledge on the role of submarine canyons in influencing the benthic fish assemblage structure and diversity on the continental shelf and shelf edge within the high-latitude coral reef ecosystems in the tropical Delagoa Ecoregion of South Africa. First, a systematic literature review was conducted to examine the current knowledge on the role of submarine canyons on the benthic fish assemblages occurring on continental margins, as well as outline the trends in canyon research. For the fieldwork component of this thesis, baited remote underwater stereo-video systems were utilised to gather data. The first research chapter, chapter 3, investigated the effect of ecosystem and depth on the diversity and structure of benthic fish assemblages within iSimangaliso Wetland Park in the Delagoa Ecoregion. Data were collected in 2017 from Wright Canyon (canyon ecosystem) and adjacent slope ecosystems around the canyon (non-canyon ecosystem) at depths ranging between 70–240 m. The second research chapter, chapter 4, data were collected in 2018, from 60–100 m depths in three ubmarine canyons (Wright, Diepgat,Levens) and their adjacent habitat within iSimangaliso Wetland Park to investigate the diversity patterns and community structure of benthic fish and cons ider location as a factor. The systematic review showed that canyon research is still very much in its infancy, however more papers are expected to be published in the future. There were clear location associated biases detected, with more than 90% of the canyon research being concentrated in the Mediterranean Sea, while only one study was published from South Africa. Most of the reviewed literature focused on invertebrates, with benthic fish (including cartilaginous fish) being the second most studied taxa. A wide range of methods from both fishery- dependent and fishery-independent categories were used to gather the data of benthic fish from the canyons and adjacent areas. With over 8500 submarine canyons mapped globally, the number of submarine canyon research published and the detected location bias is of great concern. More studies are needed in order to understand the role of submarine canyons on adjacent slope habitats Overall, the results from the research chapters indicated that there were higher a bundances in the canyon ecosystem compared to the non-canyon ecosystem. In contrast, evenness and beta-diversity were higher in the non-canyon ecosystem. Relief, bottom type as well as depth played a major role in explaining the observed abundance and diversity patterns. Both evenness and beta-diversity decreased with increase in depth. The canyon and non-canyon also differed in terms of habitat structure. The canyon ecosystem was characterised by patched reef and reef habitats with high relief whereas the non-canyon ecosystem was characterised by flats and habitats, especially at shallower depths. Additionally, there were clear differences in terms of the fish community structure between the canyon and the non-canyon ecosystem. The heterogeneous and complex habitats of the canyon ecosystem were typified by species such as Epinephelus poecilonotus, Polysteganus coeruleopunctatus and Chrysoblephus puniceus in comparison to the less complex habitats outside the canyons that were preferred by species such as Lagocephalus sceleratus, and Rhinobatos leucospilus. The different locations sampled demonstrated that the canyon effect was not onsistent at all locations, with varying results detected in the different sample locations. This research demonstrates that clea r differences exists between the benthic fish assemblages associated with canyon and non-canyon ecosystems and provides important information on the role of submarine canyons in the iSimangaliso Wetland Park. From this thesis, it is clear that a ‘canyon effect’ exists in the continental shelf and shelf edge. The results suggested that heterogeneity of habitats was the most important environmental factor that differed between the canyon and non-canyon ecosystems and these differences in the habitat were driving the observed patterns. This thesis has provided a reference point, with regards to investigating the role and influence of these canyons on benthic fish assemblages occurring on the continental shelf edge. The information provided by this thesis can ultimately be used in other studies investigating benthic fish assemblages in other submarine canyons within iSimangaliso Wetland Park and the rest of South Africa./

A Bayesian approach to tilted-ring modelling of galaxies

- Description: The orbits of neutral hydrogen (H I) gas found in most disk galaxies are circular and also exhibit long-lived warps at large radii where the restoring gravitational forces of the inner disk become weak (Spekkens and Giovanelli 2006). These warps make the tilted-ring model an ideal choice for galaxy parametrisation. Analysis software utilizing the tilted-ring-model can be grouped into two and three-dimensional based software. Józsa et al. (2007b) demonstrated that three dimensional based software is better suited for galaxy parametrisation because it is affected by the effect of beam smearing only by increasing the uncertainty of parameters but not with the notorious systematic effects observed for two-dimensional fitting techniques. TiRiFiC, The Tilted Ring Fitting Code (Józsa et al. 2007b), is a software to construct parameterised models of high-resolution data cubes of rotating galaxies. It uses the tilted-ring model, and with that, a combination of some parameters such as surface brightness, position angle, rotation velocity and inclination, to describe galaxies. TiRiFiC works by directly fitting tilted-ring models to spectroscopic data cubes and hence is not affected by beam smearing or line-of-site-effects, e.g. strong warps. Because of that, the method is unavoidable as an analytic method in future Hi surveys. In the current implementation, though, there are several drawbacks. The implemented optimisers search for local solutions in parameter space only, do not quantify correlations between parameters and cannot find errors of single parameters. In theory, these drawbacks can be overcome by using Bayesian statistics, implemented in Multinest (Feroz et al. 2008), as it allows for sampling a posterior distribution irrespective of its multimodal nature resulting in parameter samples that correspond to the maximum in the posterior distribution. These parameter samples can be used as well to quantify correlations and find errors of single parameters. Since this method employs Bayesian statistics, it also allows the user to leverage any prior information they may have on parameter values.

Contributions to the systematics and ecology of Tulista Raf(Asphodelaceae subfam. Alooideae)

- Description: The subject of this study is the taxonomy, morphology, distribution and ecology of Tulista Raf. (Asphodelaceae subfam. Alooideae), a genus of succulent plants that are endemic to South Africa. A lack of clarity on the taxonomy of this genus, coupled with an incomplete understanding of the distribution, ecology and habitat preferences of the constituent species, risks hampering the conservation of Tulista species, two of which are endangered species. The purpose of this study is therefore to address the need for a more detailed and consistent treatment of Tulista taxonomy and morphology, complemented by a study of the plants’ distribution and ecology. The work first provides a review of the relevant taxonomy and nomenclature, concluding with the presentation of the validly published names referring to Tulista. A detailed morphometric study resulted in strong support for one species, Tulista marginata (Lam.) G.D.Rowley, as well as for a grouping comprising Tulista pumila (L.) G.D.Rowley and Tulista minor (Aiton) Gideon F.Sm. & Molteno, with further moderate support for the distinction between the latter two species. The fourth out of the currently recognised species, Tulista kingiana (Poelln.) Gideon F.Sm. & Molteno, was only weakly characterised by the morphometric results, which suggested that its closest morphological affinity may be with hybrid plants that are sometimes found near T. marginata populations. The characterisation of some more controversial taxa was not supported in the results. Some changes to the circumscription of currently recognised Tulista species are also suggested by the results. In addition, field work conducted during the course of the study resulted in an expanded set of distribution data for the genus, together with certain habitat variables identified as potentially significant for the distribution and ecology of Tulista species.

- Description: Background: Sitting for prolonged periods is common in the working environment. Office workers are exposed to long periods of sitting time at work. Research has reported associations between prolonged sitting and negative health implications. As such studies have proposed different interventions aimed at reducing sitting times in the workplace. The aim of the current study was to evaluate the effectiveness of two different interventions, physical intervention (sit-stand worktables) and personal intervention (instruction to stretch) on compliance and reducing occupational sitting behaviour. The study also aimed to investigate the effectiveness of interventions in improving or impairing mood. Methods: The study took the form of a fieldbased study atRhodes University, Makhanda, South Africa. Fifteen full–time office workers in different divisions participated in the study. Participants were randomly allocated to either the physical or personal intervention group. In both intervention groups, partic ipants were prompted to stand for five minutes every hour during the workday to either work in a standing position or perform stretches. Over the course of the experiment, desk occupancy, sitting/standing time and mood effect were recorded in both intervention groups Both intervention groups were monitored for a period of three months (58 days). Results: The study found that the physical intervention group was an effective approach to reduce prolonged sitting in the workplace in comparison to the personal intervention group. Over the course of the experiment, there was sustain usage of interventions in both groups, however, in the physical intervention group desk usage decreased overtime. The findings of the study also show that some participants were more compliant with the study procedures than others. It was also found that mood improved upon introducing interventions in the workplace. However, with the outcomes of the results, the study acknowledges that several factors emerged which are likely to impact compliance, which future studies may investigate. Conclusion: Although sit-stand worktables are expensive, it seems like introducing them was successful in reducing sitting time and changing sitting behaviour in comparison to an intervention that instruct s individuals to stand up and stretch.

- Description: Elephants were successfully reintroduced into the 900 km2 fenced Hluhluwe-iMfolozi Park (HiP) from 1981 onwards and their population has increased exponentially since. Their initial reintroduction was motivated by the need to control bush encroachment and to maintain ecosystems such as grassland and open woodland, and to restore ecological processes offered by elephants. The subject of the HiP elephant population and their impact on vegetation in the Park has become controversial; with some concerns being raised that the population is too high and is negatively affecting the vegetation. An absence of a vegetation monitoring programme in protected areas with elephants creates uncertainty leading to an ‗elephant impact‘ debate. This study aimed to compare the perceptions of stakeholders regarding the issue of elephant impact in HiP with measured elephant impact on the vegetation in the Park. The perceptions and concerns of stakeholders regarding the effects of elephants on vegetation in HiP were investigated using a questionnaire. Stakeholders reported that elephants and fire were the main factors shaping vegetation change in HiP over the past decade. Sclerocarya birrea, Senegalia burkei and Schotia brachypetala were reported as the most negatively affected species. Also reported that they are concerned about the effects of elephants on the number of tall trees in the park, tree mortality and elephant‘s effect on rare indigenous vegetation. Most interestingly, the results showed that the groups of stakeholders had different perceptions of the level of elephant impact on the vegetation in the park; except for researchers and tourists whose were not significantly different from each other. Managers had the most respondents that reported that the level of elephant impact is unacceptable, while most researchers and tourists reported that the level of elephant impact is at an acceptable level. Vegetation plots that had been surveyed in 1999, 2003 and 2007, were resurveyed in this study during 2017 to assess elephant impact on vegetation over time. Comparison between the years sampled showed that there was a decrease in the density of tall trees, while the density of trees in 0.5-2 and 2-4 m height classes increased over the same period. Elephants had a strong preference for utilizing tall trees (>4 m) and a strong avoidance for trees in the height range from 0.5-2m tall (Jacobs selection index 0.56 and -0.69, respectively). This trend was apparent for all sample periods. In addition, elephants also showed a strong preference for some rare species including S. brachypetala and Sideroxylon inerme. Between 1999 and 2017, the density of preferred species has decreased while the density of avoided species has increased. I conclude that elephants are having a noticeable impact on the vegetation at HiP by changing vegetation structure to a shrub dominated vegetation, and causing a shift in species composition towards avoided species. The findings of this study show that the perceptions of stakeholders on the effects of elephants and the level of elephant impact on vegetation match the results from measured elephant impact - vegetation survey. However, Thresholds of Potential Concern (TPCs) should be outlined in the elephant management plan and are required to determine whether the levels of elephant impact at HiP have exceeded an acceptable level or not. This study conforms to previous research that an uncontrolled elephant population can have substantial impacts in fenced reserves. This study shows the importance for long-term and continuous vegetation monitoring programme to obtain reliable data to determine trends in vegetation changes over time.

If informal settlements are less aware of the damage caused by littering and improper waste disposal, the waste management plan of a local municipality becomes ineffective where local communities do not assume their responsibilities for ensuring healthy and safe living environments. A quantitative research design was applied in this study. Population for this research comprised of Msukaligwa Local Municipality, with a study sample drawn from Ward 16 Nyibe households, church leaders, local business owners, and ward councillor. A nonprobability sampling technique for selection of study participants was used, and this technique applied in both households and stakeholders. Data was collected through self-administered survey questionnaires that were statistically analysed, weaving in filed observations, where deemed necessary. The researcher discovered that Nyibe (New Ermelo) community’s level of awareness of the environmental impact of littering is impressively above average. Majority of households’ respondents identified all the negative environmental impact caused by littering in vulnerable communities and the impact is considered a major challenge within Nyibe. Necessary waste disposal infrastructures are not provided at Nyibe leading to people littering on any open land, burning, or throwing solid waste in their family pit.

Grandmothers’ perceptions regarding breastfeeding following training for breastfeeding support in Nelson Mandela Bay Health District: a qualitative study

Strategies that do not engage important family members, such as grandmothers in supporting breastfeeding are likely to fail. In many African countries, grandmothers often make critical decisions about early child feeding practices, particularly for first-time mothers. Despite the influence grandmothers have, limited studies have been done in South Africa to assess whether it is possible to change breastfeeding outcomes by empowering grandmothers as well as including them in intervention programmes. Nelson Mandela University, in collaboration with the United Nations Children Education Fund (UNICEF) and a local Non-Governmental Organisation (NGO), recently launched a breastfeeding support programme, Sakha Esethu. The aim was to capacitate both primary and secondary caregivers to enable them to provide optimal breastfeeding support for mothers in various communities. However, it was important to explore the perceptions of grandmothers regarding breastfeeding to assess whether improved breastfeeding knowledge will translate into changed perceptions and therefore improved support for exclusive breastfeeding in communities in Nelson Mandela Bay. Aim: The study aimed to describe and explore the perceptions of grandmothers regarding breastfeeding after participating in a breastfeeding support programme in Nelson Mandela Bay health district (NMBHD). Methodology: The study followed a descriptive-exploratory, contextual study design with a qualitative approach. The four ethical principles that guided the study were: autonomy, non-maleficence, beneficence and justice. The researcher conducted five focus group discussions (FGD) at ECD centres in NMBHD, where 34 grandmothers participated in the study. Participants were chosen using a purposively sampling technique and data was collected using FGD interviews. Verbatim transcription was done after every FGD and data was analysed using the eight steps of Tesch’s analysis technique. An independent coder with experience in qualitative data analysis assisted to verify the codes generated. vi Results: Four major themes and eleven subthemes emerged through data analysis. The identified themes were: (1)Participant knowledge regarding breastfeeding. Participants reflected on poor knowledge on the perceived maternal benefits of breastfeeding, variance on the optimal duration of breastfeeding and recognised myths and cultural taboos related to breastfeeding, such as the use of traditional mixes, “dirty” breastmilk and perceived milk insufficiency; (2) Views on complementary feeding. The subthemes that emerged included: Participants shared their views on the age of introduction for complementary foods and feeding practices for infants; (3) Challenges related to breastfeeding. The challenges identified included: challenges for working mothers and those attending school, lack of family support and societal support for EBF, lack of support from healthcare professionals relating to initiation and continuation of breastfeeding and difficulties coping with breast health. (4) Participants enthused about the impact of being supported to optimise breastfeeding.Participants were able to share on the camaraderie benefits experienced from the Sakha Esethu group as well as on the support grandmothers can provide. Conclusion and Recommendations: This study confirmed that participation of grandmothers in the Sakha Esethu programme had an impact on changes in grandmothers’ perceptions regarding breastfeeding. However, the programme can be further improved by placing more emphasis on aspects i.e. maternal benefits of breastfeeding, during mentor training. Furthermore, there is a need to strengthen healthcare worker support and training, especially with regards to adapting counselling strategies to include breastfeeding challenges and cultural beliefs.

Generation of a virtual library of terpenes using graph theory, and its application in exploration of the mechanisms of terpene biosynthesis

- Description: Terpenes form a large group of organic compounds which have proven to be of use to many living organisms being used by plants for metabolism (Pichersky and Gershenzon, 1934; McGarvey and Croteau, 1995; Gershenzon and Dudareva, 2007), defence or as a means to attract pollinators and also used by humans in medical, pharmaceutical and food industry (Bicas, Dionísio and Pastore, 2009; Marmulla and Harder, 2014; Kandi et al., 2015). Following on literature methods to generate chemical libraries using graph theoretic techniques, complete libraries of all possible terpene isomers have been constructed with the goal of construction of derivative libraries of possible carbocation intermediates which are important in the elucidation of mechanisms in the biosynthesis of terpenes. Virtual library generation of monoterpenes was first achieved by generating graphs of order 7, 8, 9 and 10 using the Nauty and Traces suite. These were screened and processed with a set of collated Python scripts written to recognize the graphs in text format and translate them to molecules, minimizing through Tinker whilst discarding graphs that violate chemistry laws. As a result of the computational time required only order 7 and order 10 graphs were processed. Out of the 873 graphs generated from order seven, 353 were converted to molecules and from the 11,7 million produced from order 10 half were processed resulting in the production of 442928 compounds (repeats included). For screening, 55 366 compounds were docked in the active site of limonene synthase; of these 2355 ligands had a good Vina docking score with a binding energy of between -7.0 and -7.4 kcal.mol-1. When these best docked molecules were overlaid in the active site a map of possible ligand positions within the active site of limonene synthase was traced out.
