However, there has been little computational research on the malarial Hop protein in complex with other malarial Hsps. Using in silico characterization of the protein, this work showed that individual domains of Hop are evolving at different rates within the protein. Differences between human Hop (HsHop) and PfHop were identified by motif analysis. Homology modeling of PfHop and HsHop in complex with their own cytosolic Hsp90 and Hsp70 C-terminal peptide partners indicated excellent conservation of the Hop concave TPR sites bound to the C-terminal motifs of partner proteins. Further, we analyzed additional binding sites between Hop and Hsp90, and showed, for the first time, that they are distinctly less conserved between human and malaria parasite. These sites are located on the convex surface of Hop TPR2, and involved in interactions with the Hsp90 middle domain. Since the convex sites are less conserved than the concave sites, it makes their potential for malarial inhibitor design extremely attractive (as opposed to the concave sites which have been the focus of previous efforts).

Integrating music and mathematics for connecting across multiple constructs of fractional understanding: an RME task design journey

- Description: Two South African curricular aims: appreciating creativity in mathematics and developing conceptual understanding, motivated this study. Negative views towards mathematics and challenges in teaching and learning fractions at primary school level are reported in literature, with the part-whole construct of fractions often the sole teaching focus. Despite challenges in curriculum integration (high demands on teachers and diluting disciplines), benefits, such as motivation and creative thinking, are noted. I recognised music-mathematics integration as an opportune context for designing tasks to support learners in moving flexibly between the fraction as ratio, fraction as measure and part-whole constructs. Guided by Realistic Mathematics Education principles, I embarked on a participatory dual-design experiment in task design, grappling within three micro-Communities of Practice (micro-CoPs) and across two planes: the Design-Theorising Plane and the Grounded-Practice Plane. In the Design-Theorising Plane, I worked with my two doctoral supervisors, grappling with design obstacles and finding resolutions. COVID-19 restrictions shifted our meetings to online platforms, allowing documentation and analysis of the task design process through recording functions. In the Grounded-Practice Plane, I worked within two separate micro-CoPs, both at independent schools (eight and two participating teachers respectively). Data on the teachers’ interrogation and implementation of the designed tasks were obtained via formal and informal interviews. Their reflections informed ongoing adaptations to the task design. Data were analysed in a matrix I designed and via NVivo coding. Findings include both the product of the task design journey (eight music-mathematics lessons, resources, and representations) and the process (ten groupings of Obstacle-Resolution Cycles). Three key questions (relating to music-mathematics fidelity; to task simplification for implementation; and to appropriate music-mathematics representation) were used in addressing each Obstacle-Resolution Cycle. Designing tasks to teach the part-whole construct of fractions was relatively straightforward, but designing tasks to teach the fraction as ratio and fraction as measure constructs was more challenging. These constructs could not be conflated by superimposing the music and mathematical linear representations. Aligning them, however, allowed for moving flexibly between the constructs. A step forward in defining Hsp90s as potential drug targets for human parasitic diseases

- Description: Parasitic diseases remain a health burden affecting more than 500 million people worldwide with malaria having the highest mortality rate. The parasites can be transferred to the human bodies either through the mouth by ingestion of contaminated food and water or through the skin by bug bites or direct contact to environments harbouring them. Epidemiological control seems to be impossible since there is failure to control the insect vectors as well as practice of hygiene. Therefore, this has led to the development of a number of vaccines, chemotherapy and disease control programs. However, parasites have increasingly developed resistance to traditionally used anti-parasitic drugs and due to that fact there is need for alternative medication for parasitic diseases. Heat shock protein 90 (Hsp90) facilitates the folding of proteins in all living cells and their role is more important to parasites because of their environmental changes, from vector to host. Hsp90s play a major role; therefore this justifies the need for a deeper analysis of the parasitic Hsp90s. Recent studies have revealed that, the Plasmodium sp. Hsp90 has an extended linker region which increases the protein’s affinity for ATP and its inhibitors. Therefore we hypothesize that there are also significant features in other parasitic Hsp90s which would lead to Hsp90 being defined as potential drug targets. In the present study an attempt was made to gain more insight into the differences in primary structure of human and parasitic Hsp90s. The sequences were retrieved from the NCBI database and analysis was done in three groups basing on the localization of the Hsp90. The physicochemical properties were calculated and in every group, the protozoan Hsp90s showed significant differences when compared to the human orthologs. Multiple sequence alignments (MSA) showed that endoplasmic reticulum Hsp90s have an extended region in the middle domain indicating their ability to bind to a unique subset of client proteins. Sequence identities between the human and parasites showed that the protozoan Hsp90s are less related to the human Hsp90s as compared to the other parasites. Likewise, motif analysis showed the trypanosomatids and apicomplexan groups have their own unique set of motifs and they were grouped together in the phylogenetic analysis. Phylogenetic analysis also showed that, the protozoan Hsp90s forms their own clades in each group while the helminths did not form in endoplasmic reticulum group. In this study, we concluded that, Hsp90 can be a potential drug target for the protozoan species and more specifically those from the apicomplexan and trypanosomatids groups.

The instrument records the mass to charge ratio, but the energy from the ionization process causes the molecule to fragment. The resultant mass spectrum is highly indicative of not only the molecule analyzed, but also its chemical composition. MS is used in research and industry for both routine and research purposes. One such way to ionize molecules for MS is by bombarding the molecule with electrons which is the basis of electron impact mass spectrometry (EIMS). Although EIMS is widely used, prediction of electron impact mass spectra from first principles is a challenging problem due to a need to accurately determine the probability of different fragmentation pathways of a molecule. Ab initio molecular dynamics based methods are able to explore in an automatic fashion the energetically available fragmentation paths thus give reaction mechanisms in an unbiased way. The mass spectra of five molecules have been explored in work-flows leading to the prediction of mass spectra. These molecules include three natural products alpha-hispanolol, PFB oxime derivative and boronolide (for which experimental mass spectra were not available) and two compounds from the NIST database (for which experimental mass spectra were available). For each of these systems many random conformations were generated using the RDKit library. To all conformations random velocities were applied to each atom. Ab initio molecular dynamics was performed on each conformer, using these initial random velocities using CP2K software, at DFTB+ level at a variety of highly raised temperatures (to accelerate the formation of fragments) Fragmentation was monitored by iterating through all bonds, and identifying bond breakages during dynamics. Graph theoretical packages were used then to track distinct fragments generated. For each of these fragments, charges were determined from Mulliken analysis for all atoms on the fragment from the QM calculations and sum of atomic spin densities per fragment was also plotted. The fragment with the greatest charge (corresponding to the formation of a cation fragment) was taken for plotting on the mass spectrum. Finally, from the mass of the fragment and its elemental composition, the isotopic distribution for the fragment was determined, and this distribution was included by addition in to the mass spectrum. For all trajectories, the sum of all isotopic distributions determined the final mass spectrum.
