On private lands, there is a need to find institutional, administrative and scientific responses to the alien plant problem that operate beyond the scale imposed by property boundaries (Slocombe 1998; Grumbine 1994). One such response is the development and support of institutions, such as the St Francis Conservancy, that foster cross-boundary management of landscapes (Hurley et al. 2002). This study seeks to promote collective decision-making and collaborative management by private landowners through the development of a resource allocation system for the control of alien invasive plants on the St Francis Conservancy. The conservancy is located in the south-eastern lowlands of the Cape Floristic Region, between the villages of Cape St Francis and Oyster Bay, and is comprised of the properties of multiple landowners. Mutliple Criteria Decision Analysis (MCDA) and Geographical Information Systems (GIS) techniques were integrated to provide a spatially explicit resource allocation system that considered environmental, social and economic concerns. The MCDA technique selected for use was the Analytical Hierarchy Process (AHP). This technique has a record of providing robust, defensible decisions and enabled the resource allocation decision-problem to be decomposed into a hierarchy of objectives, criteria and indicators. Stakeholders participated in the development of the resource allocation system, especially through providing input into the determination of the relative importance of criteria and indicators through the assignment of weights. Various weighting scenarios were presented and these were interpreted into an ii implementation plan. The costs and effort required to clear alien plants were estimated, and obstacles facing the implementation of the plan were identified.

The Keiskamma is one of the catchments where considerable parts of the thicket biome are stressed. This necessitates an assessment of the status of the thicket biome by way of detecting vegetation stress in the area. The underpinnings of vegetation stress are investigated in this study. As a basic method to evaluate the thicket condition, remotely sensed data were acquired. High resolution ASTER imagery for the Keiskamma area at two different dates (2001 and 2005) was used to compute SVI and NDVI as indicators of vegetation stress conditions. A Digital Elevation Model (DEM) was used to derive slope angle and aspect. By way of digitizing from ortho-photo maps, various land-use types were mapped using Arc View GIS. The relationship between land use, terrain, soil erosion and vegetation stress was established. Field based techniques comprising stomatal conductance measurements were used and compared to remotely sensed data. The SVI and NDVI resultant images expressed similarities in areas depicting vegetation stress conditions at both epochs. A strong linear regression between NDVI and stomatal conductance measurements (mmol/m²) serve to confirm that the NDVI is a reliable indicator of vegetation stress condition. Slope angle and aspect were found to have a significant influence on vegetation stress conditions. Similarly variations in soil moisture and soil surface condition have strong implications for vegetation stress. Amongst other land-use types, abandoned lands were found to have the lowest NDVI values implying an association with the worst vegetation stress scenarios. It was concluded that an element of persistent stress conditions exists amongst the thicket vegetation of the Keiskamma catchment. This was mainly due to land use activities in the area.

- Description: The Cape Griffon Gyps coprotheres is listed as a globally threatened species, because of threats posed by, inter alia, poisoning, loss of habitat, food shortages, electrocutions and drowning in high-walled farm reservoirs. The Cape Griffon has undergone major decline in South Africa, including the Eastern Cape. A detailed investigation into the causes of this decline is vital to ensure the survival of the species. Since it is known that electrocution on powerlines is a major cause of mortality of the griffons in the Eastern Cape, the study therefore focuses on this factor in this region. More specifically, the overall aim or objective of the study is to investigate, through the application of appropriate GIS techniques, the use of descriptive, empirical, habitat and foraging models to prioritise powerline networks, in the Eastern Cape, for mitigation to prevent electrocution of Cape Griffons Gyps coprotheres. The specific activities associated with the aim of the study are: (1) to identify the broad habitat types used by the griffons, (2) to determine the mean daily foraging range size of the griffons, (3) to map currently active foraging ranges and to categorise them according to their role, and the level of importance, in the foraging and breeding behaviour of the species, (4) to map the locations of networks of griffon-unfriendly powerline networks, and (5) to integrate the outcomes of (1) to (4) above, to produce a spatially explicit product that ranks griffon-unfriendly powerline networks according to their priority level for mitigation. The study uses simple descriptive models to investigate, spatially, the threat posed by griffon-unfriendly powerlines to the Cape Griffon in the Eastern Cape. The modelling approach includes a broad level simple habitat model (Categorical model), a Maxent model, a spatial foraging model and an electrocution model. Several map outputs were produced from the analyses. Cape Griffon habitat was successfully modelled using ecological input variables: biome, vegetation xvii type (suitable/unsuitable for griffon foraging), stock (cattle, sheep and goats), and stock farming types (commercial & communal). All outputs were modelled through the use of a Geographical Information System (GIS). Opportunistic sightings data were used for the study, which means that the data were collected on a non-systematic basis and are therefore considered incomplete. In ecology and zoogeography, incomplete datasets are common. To address this issue, a maximum entropy (Maxent) model was applied to the available dataset. Maxent produces predictions or conclusions from incomplete information, and was therefore useful for this study. The mean daily foraging area (coverage) of the Cape Griffon in the study area was estimated from published and unpublished marked bird studies conducted elsewhere, but in generally similar habitats. Based on all the data from these studies, it was considered appropriate to use a circular area, with a radius of 40 km, to represent the mean daily foraging range of the Cape Griffon in the Eastern Cape. It was considered appropriate to use a roughly circular area to depict the daily foraging area, given that the Cape Griffon qualifies as a central place forager. This means that the griffons are tied to a permanent site (roosting site or breeding site) and forage within a certain area around that central site. The mean daily foraging area (40 km) was applied to the currently active griffon sites: breeding sites, regular roosting sites, seasonal/occasional sites, and roosting sites (uncertain status). This produced four foraging area types, which formed the basis for the creation of two spatial foraging area models: Hierarchical Foraging Area Model (HFAM) and the Intersecting Foraging Area Model (IFAM). The HFAM produced three outputs: Primary, Secondary and Tertiary Foraging Areas. These three areas represent the hierarchical presentation of the relative importance of the four foraging area types. The outcome was areas of different predicted griffon occurrence: ‘high’, ‘medium’, ‘low’. The IFAM is essentially an extension of the HFAM, which represents a single area where foraging ranges based on all four types are intersected. The outcome represents the area of predicted highest griffon occurrence. The identified areas of different predicted griffon occurrence, or density (outputs of the HFAM and IFAM), were individually intersected with the layer that indicates the locations of the ‘unsafe’ powerlines. These intersects are depicted in hierarchical mode and expressed according to a number of four risk categories (very high, high, medium and low). The final spatial output of the study is a map that identifies priority powerlines for mitigation against griffon mortality caused by electrocutions and collisions with powerline infrastructure.

Phylogeography and epifauna of two intertidal seaweeds on the coast of South Africa

- Description: Southern African biogeographic boundaries delimit the phylogeographic distribution of some coastal and estuarine invertebrates. This study investigated the impact of these boundaries on the phylogeographic distribution of two intertidal red seaweeds, Gelidium pristoides and Hypnea spicifera using the mitochondrial Cox2-3 spacer and the nuclear ITS1 regions. G. pristoides spores have short distance-dispersal, while long distance-dispersal is more likely in H. spicifera via spores and drifting fertile thallus fragments. Both markers revealed a south-western and south-eastern lineage within G. pristoides but the breaks between lineages do not coincide with any recognised biogeographic limits. The Cox2-3 spacer revealed a boundary between the two lineages at the Alexandria Coastal Dunefield (ACD) and ITS1 at the Gamtoos-Van Stadens Dunefields (GVD) which is approximately 80km west of the ACD. The minor difference between the two markers regarding location of the phylogeographic boundary is probably due to the dating differences between the two dunefields. The ACD as developed currently is superimposed on the ancient dunefields which formed during the Pleistocene, coinciding with the Cox2-3 spacer sequences divergence which dates back 500,000 - 580,000 years. The GVD formed during the Holocene (6,500 - 4,000 years ago), coinciding with the ITS1 sequences divergence which dates 4,224 - 4,928 years ago. Thus, these phylogeographic boundaries probably appeared without the influence of biogeographic boundaries, but rather due to the lack of suitable habitat in the dunefields, coupled with short dispersal-distances of the spores. Analysis of the ITS1 and Cox2-3 spacer regions in H. spicifera revealed that the species is characterized by uniform genetic structure along the coastline. This reflects the species`s potential for long range expansion as it inhabits both the intertidal and subtidal zones; and this presumably leads to high gene flow among populations. The ITS1 sequences showed minimal genetic variation of one substitution between the gametophyte and tetrasporophyte generations within H. spicifera. This suggests the predominance of asexual reproduction, which reduces gene flow and fixes alleles between generations. ANOSIM and Bray-Curtis cluster analyses showed scale-dependant variation in the abundances of epifauna (mainly amphipod, isopod, mollusc and polychaete species) on G. pristoides. At small local (within site) and large (among sites) scales, there were weak and no structure in epifaunal abundances respectively. However, at larger, biogeographic scales, samples from the same biogeographic region tended to be clustered together. Thus, there was a group containing predominantly south coast samples and a group containing east coast samples mixed with the remaining south coast samples. Such scale-dependant variation in epifaunal abundances is probably due to the effects of factors driving species richness at small local (within site) scales (e.g. wave exposure, seaweed biomass) and at larger, biogeographic scales (e.g. surface sea temperature). Moreover, at very small (individual samples) scales; there was no correlation between epifauna composition and genotype of the seaweed. Seaweed samples characterized by distinct ITS1 or Cox2-3 spacer sequences did not show any significant differences in epifaunal composition. Although the distributional pattern of the epifaunal community observed at large biogeographic scale is not clear, it seems to be associated with the biogeographic regions. However, phylogeographic distribution of Gelidium pristoides is not connected to biogeographic regions. - Description: There is a growing attention in the synthesis of fructo-oligosaccharides (FOS) due to their excellent bio-functional and health-promoting properties. The current production processes are limited to chemical hydrolysis reactions of plant extracts, which are often associated with several drawbacks. In this study, fructosyltransferase (FTase) and polygalacturonase (PGase) activities, present in a commercial enzyme preparation (Pectinex® Ultra SP-L) sourced from Aspergillus aculeatus, have been separated and fully purified by anion-exchange and sizeexclusion chromatography. The FTase possesses fructosyl transfer activity for FOS synthesis and the PGase has pectin hydrolytic activity. Fructosyltransferase is a single-band protein with a molecular weight of 85 kDa, whereas PGase is a distinct protein of 40 kDa. The temperature and pH optima of FTase were 60 ºC and 6.0, with a half-life of 8 h; while that for PGase were 40 ºC and 6.0, respectively. FTase was slightly inhibited in the presence of Ni²⁺, Mg²⁺ and urea; but PGase was more susceptible to divalent ions such as Ca²⁺, Mg²⁺ and Mn²⁺. The kinetic parameters (Km and Vmax) of FTase for the hydrolysis of β-(2→1) linkages from sucrose were 752.3 mM and 120.5 μmol.min⁻¹.mL⁻¹, respectively; whereas the same parameters for pectin hydrolysis by PGase were 13.0 mg.mL⁻¹ and 263 μmol.min-1.mL⁻¹, respectively. The purified FTase was able to transfer fructosyl residues from sucrose, synthesizing the corresponding chains of FOS. PGase was relatively stable at 40 ºC (t½ > 3 h), depolymerizing the pectin backbone while releasing the inulins from within the chicory roots. Analysis of various mixtures of FOS by mass spectrometry, HPLC and ¹H-NMR was undertaken. Results indicated that MS with electrospray ionization and ¹H-NMR are capable of providing relative quantitative data of the FOS present in the mixtures. The pharmaceutical effects of various sc-FOS (0.5%, v/v) and SCFA (0.3%, v/v) on certain bacterial enzymes (β-glucuronidase, urease and β-glucosidase) associated with the formation of carcinogens were also studied. These enzyme activities were not directly influenced by the sc-FOS, but were found to be remarkably decreased by SCFA, pointing toward the prebiotic effect of FOS in intestinal microflora modulation.

- Description: The semi-arid forms of subtropical thicket in the Eastern and Western Cape have been heavily degraded through unsustainable pastoralism over the last century or more. The degraded areas exhibit a significant loss of above-ground and belowground carbon stocks, and consequently provide an opportunity for restoration through the formal and informal carbon markets. A prerequisite for the attainment of carbon credits is to ensure sound carbon stock baselines prior to effecting restoration. I report on the carbon stocks (including sub-pools) for a number of intact subtropical thicket types, as well as the differentials between the intact and degraded states (including the sub-pools). Total carbon stocks (TCS in t C ha⁻¹) for intact vegetation (to a soil depth 0–25 cm), ranged from 87.73±6.51 to 70.64±17.24. For degraded vegetation (including old lands), TCS (t C ha⁻¹) ranged from 34.05±3.61 to 21.03±2.70. For all vegetation types, the differentials in TCS along the degradation gradient (0–25 cm) are highly significant and strengthen the possibility for carbon credit financing to catalyse the restoration of the degraded semi-arid subtropical thickets. This study has shown a mean loss of 57.23 t C ha⁻¹ in Baviaanskloof spekboom thickets, when measured to a soil depth of 25 cm. Portulacaria afra is a key species within the semi-arid subtropical thickets, being a canopy dominant and a driver of soil nutrient status, but has been largely lost from the degraded landscapes. Degraded semi-arid subtropical thicket vegetation lacks regeneration via seedling recruitment; restoration therefore requires the manual replanting of P. afra using cut truncheons. Survivorship trials were undertaken infield in 2005 to establish restoration protocols for P. afra, with survivorship being recorded in 2006 and 2008. Overall survivorship for all treatments was found to be 43.2±2.8% in 2006, dropping to 35.8±2.7% in 2008. Planting posture (flat or upright) showed the most significant results of all the factors tested in 2006 and 2008. Micro-damming also influenced survivorship in that micro-damming was associated with marginally higher survivorship (47.4 ±2.0% with damming vs. 39.1±1.5% without damming in 2006, and 39.3±1.9% vs. 32.3±1.5% in 2008). Higher planting density only showed a significant positive impact on survivorship in 2008. Neither stem diameter nor clumping significantly affected degree of survival. A key finding in the study has been the non-static nature of P. afra truncheon survivorship, even after being well established (three years since planting). The results from the study will guide the restoration protocols for the restoration of degraded subtropical thickets, where P. afra requires replanting.

- Description: Subtropical Thicket is the dominant vegetation biome in the Eastern Cape. Little regeneration through seedlings has been observed in Thicket. This is of serious concern, as Thicket has been degraded over large areas of its distribution. An understanding of the seed dynamics is necessary for any restoration project. A number of possible causes for the lack of seedlings were therefore investigated. Study sites were best classified according to the biogeographical regions of the Subtropical Thicket Ecosystem Planning (STEP) project. The seed bank of Thicket is dissimilar to the aboveground vegetation, as it lacks woody species and is dominated by herbs and grasses, making little contribution to the regeneration of Thicket species. An increase in canopy cover resulted in lower soil and air temperatures, as well as light, and an increase in litter depth. Seedling abundance and species richness increases with mean annual rainfall, with woody seedlings being dominant in the higher rainfall areas, and succulent species in the lower rainfall regions. Anemochorous species dominated the germinable seed bank, and zoochorous species were more prevalent underneath the canopy, compared to open areas, an indication of active seed dispersal. No germination was recorded in many Thicket species, and dormancy mechanisms were lacking in many of the species that did germinate. Immersion in hot water increased germination in the hard seeds of Acacia karroo, whereas shade enhanced germination in small seeded Burchellia bubalina. The response of seedlings of four Thicket species with varying distribution to shade and drought was studied. Ptaeroxylon obliquum and Aloe africana are drought tolerant species, whereas Burchellia bubalina and Rhus dentata were intolerant to low soil moisture. All four species were able to grow in deep shade, although Rhus dentata would be classified as a shade avoider, unlike the other three species that are shade tolerant. This results in the four species having different regeneration niches. It was concluded that dispersal and the lack of “safe sites” for seedlings were the main limitations to seedling establishment in Mainland Thicket.

This has been attributed to a reduction in natural habitat, decreasing natural prey populations, and commercial exploitation such as trophy hunting, and most importantly, persecution by stock farmers (Woodroffe 2001). The leopard population in the Baviaanskloof Mega-Reserve (BMR) has undergone a substantial decrease in range and numbers in the past 200 years, resulting in a highly fragmented population in the Baviaanskloof Mega-Reserve, and is regarded as being insecure. There is thus a need to investigate the nature and extent of leopard-stock farmer interactions to provide the foundation for an effective leopard conservation plan. Here I investigated the ecological and socio-economic factors influencing leopard-stock farmer conflict via landowner surveys and estimated potential leopard numbers using a prey-based density model. Leopards are not necessarily the most important causes of livestock mortality in the BMR. On average, leopards killed significantly less livestock (0.7 percent livestock per year) than black-backed jackals (4.7 percent per year) and caracal (2.5 percent per year), yet 67 percent of farmers had negative attitudes towards leopards. These negative attitudes were not significantly related to stock losses. However, most of the farmers that had negative attitudes towards leopards did not have any stock losses attributed to leopards. Thus if predator-stock conflict is not reduced it will result in the retaliatory killing of leopards. This will have severe consequences for this relatively small population (estimated at 59 – 104 individuals by the prey-based model), which may ultimately lead to the local extinction of these leopards (Woodroffe & Ginsberg 1998).

This will have severe consequences for this relatively small population (estimated at 59 – 104 individuals by the prey-based model), which may ultimately lead to the local extinction of these leopards (Woodroffe & Ginsberg 1998).

- Description: This work hereby presents the synthesis, spectroscopic and photophysical properties of newly synthesized lead (PbPc) and antimony (SbPc) phthalocyanines. The complexes are either unsubstituted or substituted at the peripheral and non-peripheral positions with phenoxy, 4-t-butylphenoxy and 4-benzyloxyphenoxy groups. The photophysical properties of these complexes were studied in dimethylsulfoxide, dimethylformamide, toluene, tetrahydrofuran and chloroform as solvents. The fluorescence spectra for PbPc complexes were different to that of the excitation spectra due to demetallation upon excitation. On the other hand, the excitation spectra of oxidized antimony (Sb(V)Pc) derivatives were found to be similar to absorption spectra. High triplet quantum yields for PbPc and SbPc complexes ranging from 0.70 to 0.86, low triplet lifetimes (20–60 μs in DMSO, while they were <10 μs in the rest of the solvents) and low fluorescence quantum yields were observed and is attributed to the presence of heavy atoms (Pb and Sb ions). The nonlinear optical properties of PbPc complexes were studied in dimethylsulfoxide. The optical limiting threshold intensity (Ilim) for the PbPc derivatives were calculated and ranged from 2.1 to 6.8 W/cm2. The photodegradation studies of the PbPc and SbPc complexes synthesized showed that then are stable.

- Description: Freshwater fish are the most imperilled vertebrate group with a high projected extinction rate. In general, the world's freshwater ichthyofauna is in a poor state and is threatened by habitat destruction, pollution, the effects of alien species, damming, water extraction and overfishing. Within South Africa, legislation supporting the conservation of aquatic habitats and its associated fauna is strong, but there is a lack of capacity and poor co-ordination between agencies responsible for the conservation and management. The Greater Addo Elephant National Park (GAENP) includes the upper catchments of five of the Sundays River tributaries. Since the optimal method of conserving freshwater aquatic biota is to conserve the headwaters of either the river or its tributaries, there is an opportunity to conserve the native ichthyofauna of the Sundays River system. The principal objective of this thesis was, therefore, to provide information pertinent to the conservation and management of the fishes in the Sundays River system. Sixteen species of freshwater and estuarine fish were sampled, of which eight were alien. Species composition in each of the rivers, with the exception of the Kabouga River, had changed significantly from previous studies. The distribution ranges of several indigenous species had reduced, while those of some alien species was increased. Two species not previously recorded, Labeo capensis and Gambusia affinis, were sampled. Alien species were sampled from all the tributaries. Diversity indices and community assemblage models were identified as approaches for monitoring the ichthyofauna in this species depauperate system. Diversity indices were not recommended for use as a monitoring tool, as they provided insufficient detail on community composition and structure. A modified depletion estimator was applied to multiple pass electrofishing data to determine the effects of various physico-chemical variables on the absolute abundance of Pseudobarbus afer, an endangered species. Pseudobarbus afer density was found to be positively correlated to the presence of boulders. Where P. afer were present, they were abundant. Of the total sampled catch, 21.8% was comprised of alien fishes. Clarias gariepinus was the most successful invader having penetrated all but one of the tributaries. Micropterus salmoides changed the species composition of the Wit River significantly through predation, and is potentially the most dangerous of the alien species in the Sundays River system, capable of extirpating a population of P. afer in as little as three days. Only one man-made barrier to the upstream migration of alien fishes was present on the tributaries, and several addition barriers are required to safeguard the populations of indigenous fish in the headwaters of these tributaries. Several management and conservation tools are presented and discussed, including river rehabilitation, translocation, eradication of alien species, erection of barrier weirs and captive breeding programmes. Public awareness and education is stressed because without support from the communities surrounding the GAENP, management plans for conservation of the indigenous ichthyofauna will, in all likelihood, fail.

- Description: To redress past discrepancies in land tenure, the ANC government acknowledged that land needs to be made accessible to the previously disadvantaged, announcing that commonage would be a pillar of their land reform programme. Municipal commonage is land granted by the state to municipalities for urban households to use. Presently many urbanites in South Africa seek a livelihood from commonage. However, there has been no livelihood valuation of the contribution commonage makes to previously disadvantaged households. Thus there is a need to calculate the benefits of the commonage programme. Through a two phase approach, this thesis investigated firstly, the proportion of township households which use commonage; and the main characteristics of those households. Secondly, the thesis looks at the extent to which commonage contributes to users' livelihoods and the dominant livelihood strategies pursued by user households. Data was collected for three towns in the Eastern Cape province of South Africa; Bathurst, Fort Beaufort, and Grahamstown. Firstly it was found that between 27-70% of households used commonage, with the largest town having the lowest proportion of users, and vice versa for the smallest town. In terms of household characteristics, each study town was unique. Both Bathurst and Grahamstown user households were poorer than non-using households, however all Fort Beaufort households were considered poor. To assess the benefits of the commonage programme, the marketed and non-marketed consumptive direct-use values of land-based livelihoods on commonage were calculated via the 'own reported values' method. Commonage contributions to total livelihoods ranged between 14-20%. If the contributors from commonage were excluded, over 10% of households in each study town would drop to living below the poverty line. Additionally, commonage was being used productively, with the productivity at each study town being worth over R1 000 per hectare and over R4.7 million per commonage. Finally, a typology of subsistence/survivalist commonage users is presented, with four types being identified. Overall, results suggest that commonage use has increased over the last decade. Moreover, due to food inflation and urbanisation the use of commonage is expected to increase further, highlighting the need for holistic commonage management plans to be created, which should include strategies such as sustainable grazing regimes and natural resource management.

It is believed to have been introduced into South Africa, as an ornamental plant, in 1908 to the Cape Province and Natal. Since its introduction, water hyacinth has spread throughout South Africa to the detriment of all aquatic systems that it has been introduced to directly or indirectly. The weed was first positively identified on the Nseleni and Mposa rivers on the Nseleni Nature Reserve which is a protected area near Richards Bay in KwaZulu- Natal in 1982 and formed a 100% cover of the river by 1983. An integrated management plan was implemented in 1995 and resulted in a reduction of the weed from a 100% cover to less than 20% cover in 5 years. The keys to success of the water hyacinth integrated management plan, presented here, were finding the source of the weed, mapping the extent of the water hyacinth infestation, identifying sources of nutrient pollution, appointing a champion to drive the programme, dividing the river into management units, consultation with interested and affected parties, judicious use of herbicides and biological control and a commitment to follow-up. This study further showed that water hyacinth on the Nseleni and Mposa river systems had a negative impact on the biodiversity of the protected area and the control of water hyacinth resulted in the recovery of the benthic invertebrate, amphibian, reptile, fish and avian fauna. The implementation of this integrated management plan was very cost-effective and serves as a model approach to the control of water hyacinth in both South Africa and the rest of the world.
