Endocrine disruption refers to the alteration of the normal functioning of the endocrine system and various chemicals have the ability to mimic hormones, effecting endogenous hormone synthesis, transport, receptor interaction and intracellular signaling. The potential endocrine disruptive effects, caused by the release of different types of sewage effluents into the ocean, on fish species is a concern due to the commercial importance of fish species found in the mining area e.g. hake, sole, horse mackerel. Increased awareness of marine environmental degradation due to the presence of chemical contaminants has resulted in research being done on early warning systems, in the form of biomarkers. Cytochrome P450 monooxygenase 1A (CYP1A) and vitellogenin (vtg) are important proteins found in fish liver and blood, that have been used as biomarkers for the detection of pollutants in fish. CYP1A is a subfamily of the P450 superfamily of enzymes and catalyzes the oxidation, hydrolysis and reduction of exogenous and endogenous compounds (phase I reactions) and thus has the capacity to regulate the metabolism of several organic contaminants. CYP1A expression is altered by exposure to planar xenobiotic compounds e.g. polyaromatic hydrocarbons. Vtg is an important precursor for egg yolk proteins and plays a role in the growth and development of an oocyte. Expression of this protein is altered upon exposure to estrogenic compounds. The aim of this project was to isolate CYP1A from fish liver by differential centrifugation and optimize conditions for the CYP1A-mediated ethoxyresorufin-Odeethylase (EROD) assay and western blot analysis (to assess CYP1A expression). Another aim of this study was to evaluate the potential effects of biologically disruptive chemicals from sewage effluents, discharged into the marine environment, on the expression of CYP1A in two species of hake, Merluccius capensis and M. paradoxus (Cape hake). CYP1A in Cape hake is approximately a 60 kDa protein and the highest EROD activity was detected in the microsomal fraction after differential centrifugation. Optimal EROD assay conditions were observed at pH 7.5, a temperature of 25 °C, 10 μl of sample and a reaction time of 30 seconds. Enzyme stability assays indicated a drastic decrease in enzyme activity after 30 seconds. The EROD assay was not NADPH dependent but was limited by NADPH supply, with an increase of 300% in EROD activity being observed with the addition of 0.1 M exogenous NADPH. The addition of dicumarol (40 μM), a phase II enzyme inhibitor, showed a 232% increase in EROD activity. This is because dicumarol inhibited enzymes with the capacity to metabolize the product (resorufin) of the EROD reaction. With regard to western blot analysis, the optimal primary (rabbit antifish CYP1A peptide) and secondary (anti-mouse/rabbit antibody-horseradish peroxidase conjugate (POD)) antibody dilutions were determined to be 1:1000 and 1:5000, respectively. The comparison of CYP1A expression in Cape hake samples from De Beers Marine mining area and reference sites showed higher EROD activity (16.29 ± 0.91 pmol/min) in fish samples from the mining area in comparison to the reference site (10.42 ± 2.65 pmol/min). Western blot analysis was in agreement with the EROD assay results and a higher CYP1A expression was observed in fish from the mining sites. The increased CYP1A expression observed in fish from the mining area is not definitively an indication of a pollutant effect in the environment, as several environmental and biological factors (e.g. photoperiod and age) must also be considered before reaching this conclusion. Another aim of this study was to purify vtg from Cape hake blood samples. Cape hake vtg was purified from fish plasma by selective precipitation with MgCl2 and EDTA. Precipitated sample was subjected to anion exchange chromatography using fast protein liquid chromatography (FPLC). Vtg eluted as two broad peaks and had a molecular weight above 200 kDa. SDS-PAGE analysis also resolved smaller molecular weight proteins below 70 kDa, which were thought to be vitellogenin cleavage proteins, lipovitellin and phosphovitins. Western blot analysis was performed; however, it did not produce any conclusive results. The purification of vtg enables further studies in characterizing this protein and developing assay aimed at detecting estrogenic pollutants in the marine environment

- Description: The demand for systems i·ntegration has become more and more significant in higher education as institutions want systems that provide coherent information with data that is up to date and not redundant and can seamlessly support the end user experience. Institutions have become more reliant on information systems to support both administrative functions and those involved in teaching, learning and research, but because each department supports a diverse array of computing platforms and applications, it becomes very difficult to integrate these systems. SOA is classified as an innovative approach to integrating existing systems involving the use of independent services that can be accessed without knowledge of the underlying platform implementation. Unfortunately, the SOA initiative will not be success if it is not understood and used correctly by various applications and systems throughout the organisation. SOA introduces complexity and challenges in systems integration, acceptance, governance, data, development planning, security and external opportunities. If an organisation does not embrace or enable change in each of these areas, it is not ready for the adoption of SOA. This research investigates the systems integration challenge in selected South African universities and explores factors for SOA adoption. The framework for the adoption of SOA comprises seven factors, of which Systems Integration is the most significant and represents an efficient starting point for institutions considering SOA adoption. Acceptance, Governance, Data, Development Planning, Security and External Opportunities are other factors of SOA adoption that require careful and thorough consideration before an institution can successfully adopt SOA. - Description: Malaria continues to be an enormous health-threat in the developing world and the emergence of drug resistance has further compounded the problem. The parasite-specific enzyme, 1-deoxY-D-xylulose-S-phosphate reductoisomerase (DXR), has recently been validated as a promising antimalarial drug target. The present study comprises a combination of synthetic, physical organic, computer modelling and bioassay techniques directed towards the development of novel DXR inhibitors. A range of 2-heteroarylamino-2-oxoethyl- and 2- heteroarylamino-2-oxopropyl phosphonate esters and their corresponding phosphonic acid salts have been synthesised as analogues of the highly active DXR inhibitor, fosmidomycin. Treatment of the heteroarylamino precursors with chloroacetyl chloride or chloropropionyl chloride afforded chloroamide intermediates, Arbuzov reactions of which led to the corresponding diethyl phosphonate esters. Hydrolysis of the esters has been effected using bromotrimethylsilane. Twenty-four new compounds have been prepared and fully characterised using elemental (HRMS or combustion) and spectroscopic (1- and 2-D NMR and IR) analysis. A 31p NMR kinetic study has been carried out on the two-step silylation reaction involved in the hydrolysis of the phosphonate esters and has provided activation parameters for the reaction. The kinetic analysis was refined using a computational method to give an improved fit with the experimental data. Saturation transfer difference (STD) NMR analysis, computer-simulated docking and enzyme inhibition assays have been used to evaluate the enzyme-binding and -inhibition potential of the synthesised ligands. Minimal to moderate inhibitory activity has been observed and several structure-activity relationships have been identified. - Description: Since the study on the Port Alfred/Kenton-on-Sea/Boknes linefishery by Hecht and Tilney (1989) there have been substantive changes to the linefish management environment in South Africa. Using the Port Alfred linefishery as a model, the aim of this study was to evaluate the effectiveness of the linefish management regulations that were implemented by Marine and Coastal Management (MCM) since 1992, and to assess the behaviour and 'status' of the fishery in response to these changes. Changes to both the licensing structure and catch regulations have had a significant effect on the functioning of many aspects of the Port Alfred linefishery (fishing effort, catch composition, cpue) as well as on the structure of the fishery and its socio-economic profile. Overall commercial cpue decreased from 1985 to 1998. Since 1998 there has been a significant increase in cpue (from 2.3 Kg.fisher⁻¹ hour⁻¹ to a peak of 4.8 Kg.fisher⁻¹.hour⁻¹ in 2005. This was attributed to good catches of geelbek, particularly in 2005, 2007 and 2008 (during these years geelbek contributed an average of 35% to the total landings in comparison to a mean contribution of II % between 1985 and 2004). However, size spectra analysis suggests that the increase in overall cpue since 1998 misrepresents the actual status of the fishery. If geelbek is excluded from the analysis on the grounds that it is the only species in the fishery that is highly migratory, susceptible to recruitment fluctuations and it does not contribute to the catches on a year round basis, then the results suggest that the fishery is still in a declining phase despite the 80% reduction in commercial effort and numerous stricter catch regulations (e.g. size/bag limits). Furthermore, the cpue of silver kob, which has been the "mainstay" species of the fishery, has consistently declined over the last 23 year period (from 1.69 Kg.fisher⁻1 .hour1 in 1986 to 0.86 Kg.fisher⁻1.hour⁻1in 2007). The substantial reduction in commercial effort in the fishery from 33 vessels in 2001 to 13 in 2002 resulted in a shift from commercial to recreational fishing. The number of active commercial vessels in Port Alfred alone decreased from 29 in 1989 (Hecht 1993) to four in 2008. During the same timeframe, the number of regularly active recreational vessels had almost doubled (16 in 1989 to 26 in 2008). Despite the greater number of recreational boats in the fishery they only landed approximately half the average yearly tonnage of the commercial vessels (21,5 and 44,7 tonnes,annum-I , respectively) between 2006 and 2008, This was ascribed to the differences in catch regulations for the two sectors, Furthermore, it was speculated that increasing operating costs and narrowing profit margins have contributed to lower levels of compliance in both the commercial and recreational sectors since 2006, For example, 16% of silver kob landed during 2006-08 were under the minimum size, Despite the changes made to the regulations since 1998 and the 60,6% reduction In legislated commercial effort in the fishery between 2001 and 2002 it was concluded that the fishery has continued to decline, Except for the good recruitment of geelbek (which may be due to regulatory changes made in 1992) the changes in the management environment have had no measurable positive effect on this fishery, It is recommended that commercial effort should not be allowed to increase beyond the current number of active boats, that there should be an area restriction on all commerciallinefish vessels, that the current recreational bag limit for silver kob should be re-assessed, there should also be a concerted and nationally funded effort to educate recreational anglers about the merits of catch and release, and the frequency of catch inspections of both sectors should be increased, , KMBT_363 , Adobe Acrobat 9.54 Paper Capture Plug-in

Pollinator mediated selection in Pelargonium reniforme Curtis (Geraniaceae) : patterns and process

- Description: Pelargonium reniforme is currently divided into two subspecies, P. reniforme subsp. reniforme and P. reniforme subsp. velutinum. The species falls into section Reniformia along with the closely-related P. sidoides. Observations of the section showed some discrepancies in the current taxonomy; mainly floral variation that was not recorded in the descriptions of the subspecies of P. reniforme, particularly the differences in hypanthium lengths. Patterns of variability were analysed using both morphometrics and inter simple sequence repeat (ISSR) data for P. reniforme (both subspecies), and P. sidoides. Results showed no support for the current subspecific division of P. reniforme but also no support for the current status of P. sidoides as a separate species. However, both morphometric and ISSR data show some evidence for the existence of two distinctly separate groups within P. reniforl1le subsp. velutinum as two distinct types have been recognized: those with bright pink flowers with long tubes (up to 70mm), and those with pale pink flowers with shorter tubes (as little as 8mm). These two forms have been found in a single population (Grahamstown), where they occur sympatrically, as well as in monomorphic populations. Analyses of the processes thought to be responsible for the observed patterns were conducted on the Grahamstown population. Observations of pollinators suggest that long-tongued insects (Butterflies, Nemestrinid flies) pollinate the long-tubed flowers and short-tongued insects (Bombyliid flies, long-tongued bees) pollinate short-tubed flowers. However, analysis of selection gradients in the population, indicate no directional selection is occurring for hypanthium lengths. The results of this thesis show that selection is occurring within Pelargonium reniforme, but at this time, selection is not strongly directional and floral differences are maintained, even when floral forms occur sympatrically. It is suggested that a review of the taxonomy be undertaken as well as additional pollination and selection studies to confirm suspected taxonomic groupings and relationships between the floral forms respectively. , KMBT_363 , Adobe Acrobat 9.54 Paper Capture Plug-in

- Description: To support current and emerging database applications, Object-Relational Database Management Systems (ORDBMS) provide mechanisms to extend the data storage capabilities and the functionality of the database with application-specific types and methods. Using these mechanisms, the database may contain user-defined data types, large objects (LOBs), external procedures, extensible indexing, query optimisation techniques and other features that are treated in the same way as built-in database features . The many extensibility options provided by the ORDBMS, however, raise several implementation challenges that are not always obvious. This thesis examines a few of the key challenges that arise when extending Oracle database with new functionality. To realise the potential of extensibility in Oracle, the thesis used the problem area of image retrieval as the main test domain. Current research efforts in image retrieval are lagging behind the required retrieval, but are continuously improving. As better retrieval techniques become available, it is important that they are integrated into the available database systems to facilitate improved retrieval. The thesis also reports on the practical experiences gained from integrating an extensible indexing scenario. Sample scenarios are integrated in Oracle9i database using the data cartridge mechanism, which allows Oracle database functionality to be extended with new functional components. The integration demonstrates how additional functionality may be effectively applied to both general and specialised domains in the database. It also reveals alternative design options that allow data cartridge developers, most of who are not database server experts, to extend the database. The thesis is concluded with some of the key observations and options that designers must consider when extending the database with new functionality. The main challenges for developers are the learning curve required to understand the data cartridge framework and the ability to adapt already developed code within the constraints of the data cartridge using the provided extensibility APls. - Description: The distribution of real-time multimedia streams is seen nowadays as the next step forward for the Internet. One of the most obvious uses of such streams is to support telephony over the Internet, replacing and improving traditional telephony. This thesis investigates the development and deployment of services in two Internet telephony environments, namely CINEMA (Columbia InterNet Extensible Multimedia Architecture) and VOCAL (Vovida Open Communication Application Library), both based on the Session Initiation Protocol (SIP) and open-sourced. A classification of services is proposed, which divides services into two large groups: basic and advanced services. Basic services are services such as making point-to-point calls, registering with the server and making calls via the server. Any other service is considered an advanced service. Advanced services are defined by four categories: Call Related, Interactive, Internetworking and Hybrid. New services were implemented for the Call Related, Interactive and Internetworking categories. First, features involving call blocking, call screening and missed calls were implemented in the two environments in order to investigate Call-related services. Next, a notification feature was implemented in both environments in order to investigate Interactive services. Finally, a translator between MGCP and SIP was developed to investigate an Internetworking service in the VOCAL environment. - Description: Wetlands are an important part of the landscape as hydrogeomorphological ecosystems. Over the centuries their importance has not received relevant attention; instead they have been treated as wastelands impeding development for maximum economic benefits. Research evidence from different parts of the world has influenced the change of such negative perceptions to an extent that the issue of wetlands' rehabilitation/restoration, conservation and management is firmly on the global agenda and local agendas of various countries, as evidenced by the adoption of the Ramsar Convention in 1971, and the Working for Water and Working for Wetlands programmes of the South African government. The aim of this research was to investigate the hydrological and geomorphological functions of a headwater wetland located in the Featherstone Kloof Catchment near Grahamstown, South Africa. The research was based on the hypotheses that wetlands store sediments, attenuate floods, store water and prolong downstream flows. A literature survey was conducted to gauge the state of knowledge about wetlands, particularly their hydrogeomorphology. An attempt was made to locate the study area within the broad historical and spatial context using a number of methods, including the radiocarbon dating of wetland sediments, the review of relevant literature and the analysis of historical hydroclimatic data. The results revealed that the wetland has existed for approximately 2000 years - as the oldest radiocarbon date obtained was 1850±50 BP. An analysis of more than a century (+120 years) long Grahamstown rainfall series indicated a steady fluctuation of rainfall around the mean, with regular decada1 cycles of wet and dry spells. Years with more rain below average were more common than those with higher rainfall, and storms events were quite common in the III area over the period. The distribution of seasons in the area over a calendar year period was demonstrated through the use of evaporation data. An intensive monitoring of hydrological and geomorphological variables was carried out using a combination of methods. The topography of the instrumented site was determined using a Total Station from reference benchmarks. Hydrological measurements included a nest of forty-eight piezometers for water table monitoring, and streamflow gauges at the upstream and downstream limits of the study site. Soil stratigraphic analysis was carried out through field techniques and laboratory measurements. A survey of wetland sediments was carried out after the main floods events. Data generated were used to analyse relationships between various variables and their role on the functioning of the wetland. The water balance of the wetland was quantified. The results indicated that the wetland was able to perform the cited hydrogeomorphological functions to some extent. For example, one of the key findings of this research is that the wetland was important in sustaining base flows under normal circumstances. However, the wetland did little to attenuate large floods. The results also revealed some important questions that require further research, including the role played by extreme flood events in altering wetland characteristics, the contribution of each water balance component in the hydrological functioning of wetlands, and importance of quantifying sediment budgets of headwater wetlands. - Description: The general biology and seasonality of breeding of intertidal populations of the brown mussel Perna perna in South Africa are reasonably well known, but we have little information on variability either within or among populations. Synchronous spawning offers adaptive advantages to externally breeding animals. Firstly, it enhances fertilization rates and therefore the species' reproductive fitness. Secondly, spawning can also be timed to coincide with environmental conditions conducive to larval settlement and development. In addition, synchronisation of spawning will influence the synchrony of settlement. Synchronisation of larval settlement, in turn, has implications for popUlation biology, as highly pulsed settlement is likely to lead to density-dependant mortality of recruits and uncoupling of adult/recruit densities, while poorly synchronised settlement will not. Generally, sea temperature and food availability are considered the key factors underlying the initiation and the duration of the breeding cycle of mussels. However, there are proximate local cues that trigger the proliferation, maturation and release of gametes. In this study, the hypothesis tested is that factors that control food availability affect gonad development and so influence synchrony among populations. Much of the published work on spawning is based on observations of the presence of larvae in the plankton, or on settlement. A more reliable method correlates the sequence of gonad development throughout the year with changes in length-weight relationships, using histology. This study is also designed to investigate temporal differences in the timing of the breeding cycle between sheltered and exposed sites along the south coast of South Africa by histological analysis of the reproductive tissue (the gonad) and by dry weight/shell length regreSSIOns. To do this, these two techniques were applied to six mussel populations at three III ocalities that were separated on scales of about 10-20km. Within each locality, two study sites were .dentified. One was exposed to strong wave action and one was sheltered. A few hundred meters ;eparated these sites. The first technique used length-weight regressions as an indication of mussel ~ondition. Abrupt decreases in the dry body weight of a hypothetical standard animal were taken to indicate periods of spawning. Regressions were assessed for samples of 40 mussels taken from each site at intervals of 4 weeks over 13 months. The results were analysed using a 3-way ANCOV A, with dry weight as the dependent variable, shell length as a covariate, and site, exposure and month, as independent variables. The second approach used the more reliable and detailed method of assessing the annual reproductive cycle using histological sections of the gonad. Histological sections of gonads from thirty female mussels, sampled monthly from each site, were examined in the laboratory. Each gonad was categorized into one of six arbitrary developmental stages based on ovary morphology. Synchrony in spawning was examined by comparison of gonad developmental stages of individuals within and among populations. The data were analysed by 3-way nested ANOV A with mean gonad index for each population as the dependent variable, month as an independent variable and exposure nested in site. The results obtained from both techniques showed strong synchronisation among different popUlations, regardless of the scales at which they were separated. The data also indicated good synchrony within populations and, again among populations, regardless of the degree of exposure. The results also indicated that the gonad condition varied significantly at each site, exposure level and month. However, there were significant interactions among these three factors. This means that on a broader seasonal scale the six mussel populations were reasonably synchronised, but on finer monthly scales, there were temporal differences in duration of gametogenic events. - Description: A series of polydentate POM-selective, sulfur-containing amide ligands have been synthesized from ro-dibromoalkanes and mercaptoacetanilide, The resulting 3,6- dithiaoctanediamides and 3,7-dithianonanediamides, some of which contain a polymerisable group, were all characterized by high-resolution MS, IR, I Hand I3C NMR spectroscopic methods. Various approaches to the polymerisable ligands were explored, the most efficient proving to be the incorporation of an allyl ether moiety in the mercaptoacetanilide. The corresponding Pd(U) and Pt(II) complexes were also prepared from the metal chloride salts and characterized by elemental analysis and spectroscopic methods. The NMR data indicates that both the cis- and transcomplexes were formed, while the IR data indicates cis- coordination of the chlorine . ligands. Molecularly imprinted polymers (MIP's), prepared using platinum(II) mercaptoacetanilide and 3,6-dithiadiamide complexes, showed high selectivity for , , palladium(II) [in the presence of Pt(II), CoCII), Cu(II) and Ni(II)] as determined by . ICP-MS analysis. The more kinetically inert Pt(II) ions however, slowly displaced Pd(II), confirming the Pt(II) selectivity of the MIP's. Solvent extraction studies were conducted to explore the selectivity of the 3,6- dithiaoctanediamides and 3,7-dithianonanediamides for Pd(U) over CoCII), Cu(U) and Ni(II). - Description: The origin of diamonds, their preservation and transport to the surface have been important issues over the last decades after the acknowledgement that diamonds are xenocrysts in the host kimberlites and after the discovery of new transport media such as lamproites. Different types of diamonds -E-type diamonds, P-type diamonds- and different types of hosts - Eclogites, Peridotites- have been distinguished. Each type corresponds to particular formation criteria. Ecogitic Diamonds are mostly related to subduction processes, whereas more uncertainties remain regarding the formation of Peridotitic Diamonds. Komatiite extraction and subduction of graphite-bearing serpentinites have been proposed as the more likely processes involved in their formation. A typical mantle signature for diamonds implies a thick, cool, reduced lithosphere. The keel-shape model is the most popular. Archaean cratons are therefore the most promising exploration target and area selection will expect to follow the Clifford's Rule. However, the evidence of cratonic areas hidden under younger formations · through seismic profiles and the discovery of diamond structurally trapped outside their stability field, have increased the potential of diamondiferous areas. Preservation of diamonds inside the lithosphere requires that the mantleroot remains insulated against excessive reheating and tectonic reworking. Mantle-root friendly and mantle-root destructive structures are distinguished. Small-size cratons are usually the most promising exploration targets. Transport of diamonds to the surface is dependant on' the same criteria of preservation. Only kimberlites and lamproites have been recognized as efficient transport media. Their ascent to the surface is conditioned by a multitude of parameters, amongst them the nature of the magma, the speed of ascent, the presence of pre-existing structures in the crust and the availability of ground water in the near-surface environment. The origin of kimberlite magma probably lies near the transition zone. Mixtures of depleted asthenospheric · sources and metasomatically enriched and possibly subducted materials are likely to be at the origin of the different kimberlite magmas. Kimberlite magmatism correlates generally in time with global tectonic events, triggered by either plume activity or by subduction processes, depending of the tectonic school of thought. Kimberlite alignments have been interpreted as hotspot tracks, and kimberlite magmas as volatile-rich melts issued from the remaining plume tail. The plume head produces flood-basalts in an adjacent "thinspot" of the lithosphere, generally on the edges of the cratons. Kimberlite and lamproite ascent to the surface are unconditionally influenced by regional structures. Rift structures, ring structures, transform faults, suture zones and deep-seated faults have been mentioned as controlling or accompanying features of kimberlite magmatism. Nearsurface emplacement constraints are better understood and the ultimate shape of the intrusion(s) depends on the nature of the country rocks, the availability of ground water and the near-surface faulting pattern. The recent discovery of "fissure" kimberlites is one of the more important breakthroughs of the last decade. With a better understanding of the processes involved in diamond formation, preservation and of kimberlite emplacement, major diamond discoveries have recently increased on all the continents. Successful diamond exploration requires today an integration of all geophysical, petrologic, geochemical and structural information available. The particular study of the northwestern Australian lamproite and kimberlite fields, the Brazilian kimberlites, the easternNorth American kimberlite fields, the Lac de Gras kimberlite field, the South African rich kimberlite provinces, and the Yakutian kimberlite fields provide concrete examples of the geotectonic controls on primary diamond deposits. - Description: The nominal species Petrotilapia tridentiger Trewavas, a rock-frequenting fish from Lake Malawi, occurs in three distinct male and female colour forms at Monkey Bay. Field observations on courtship and aggression indicate that the three colour forms are distinct species. The taxonomy of the three species of Petrotilapia that occur at Monkey Bay is revised. R. tridentiger is redescribed and two new species, P. genalutea and P. nigra, are described. The three species are very similar morphologically and are considered to be sibling species. The only morphological character which reliably separates the three sibling species is live coloration: Live coloration is considered to be an important component of the specific mate recognition systems in Petrotilapia species. The coloration of a further fourteen forms of Petrotilapia is described and it is suggested that these forms are valid species. Space resource partitioning plays an important role in facilitating the coexistence of Petrotilapia sibling species. Space is partially partitioned in terms of depth range. In shallow water, where all three species are sympatric, there are differences in the feeding sites used by the various Petrotilapia forms. Changes in niche breadth and overlap, which are associated with changes in the abundance of epilithic algae, indicate that competition for feeding space occurs between the three Petrotilapia species. The Petrotilapia species partition their resources according to a social dominance hierarchy. Dominant forms, such as territorial males, R. tridentiger females and schooling R. genalutea females, have access to rich food supplies which occur within the territories of certain highly aggressive Pseudotronheus species. are facultative and opportunistic .feeders. Petrotilapia species Speciation in allopatry is considered to be the mechanism which adequately explains the current diversity of the genus Petrotilapia. - Description: Two possible variables of the McKenzie/Stoughton blanching assay, namely amount applied to the test site and occlusion time have been investigated. Subsequently, two topical steroid preparations, Synalar cream (0,025% fluocinolone acetonide) and Betnovate cream (0,1% betamethasone 17-valer ate) were extemporaneously diluted with five and six placebo bases respectively. Taking cognizance of the two possible variables, these diluted preparations were assessed in vivo using a modified version of the McKenzie/Stoughton blanching assay for blanching activity over a 14 month period. It was found that the base E45, which is slightly alkali, had the greatest effect on both preparations. In the case of betamethasone 17-valerate this base c aused the conversion to the less active isomer, betamethasone 21-valerate whereas at the end of the 14 month test period it was found that the Synalar/E45 dilution contained no fluocinolone acetonide. Quantitative analysis of all the diluted preparations by high performance liquid chromatography using a reverse-phase system was performed. A central enrichment-based comparison of two alternative methods of generating transcription factor binding motifs from protein binding microarray data

- Description: Characterising transcription factor binding sites (TFBS) is an important problem in bioinformatics, since predicting binding sites has many applications such as predicting gene regulation. ChIP-seq is a powerful in vivo method for generating genome-wide putative binding regions for transcription factors (TFs). CentriMo is an algorithm that measures central enrichment of a motif and has previously been used as motif enrichment analysis (MEA) tool. CentriMo uses the fact that ChIP-seq peak calling methods are likely to be biased towards the centre of the putative binding region, at least in cases where there is direct binding. CentriMo calculates a binomial p-value representing central enrichment, based on the central bias of the binding site with the highest likelihood ratio. In cases where binding is indirect or involves cofactors, a more complex distribution of preferred binding sites may occur but, in many cases, a low CentriMo p-value and low width of maximum enrichment (about 100bp) are strong evidence that the motif in question is the true binding motif. Several other MEA tools have been developed, but they do not consider motif central enrichment. The study investigates the claim made by Zhao and Stormo (2011) that they have identified a simpler method than that used to derive the UniPROBE motif database for creating motifs from protein binding microarray (PBM) data, which they call BEEML-PBM (Binding Energy Estimation by Maximum Likelihood-PBM). To accomplish this, CentriMo is employed on 13 motifs from both motif databases. The results indicate that there is no conclusive difference in the quality of motifs from the original PBM and BEEML-PBM approaches. CentriMo provides an understanding of the mechanisms by which TFs bind to DNA. Out of 13 TFs for which ChIP-seq data is used, BEEML-PBM reports five better motifs and twice it has not had any central enrichment when the best PBM motif does. PBM approach finds seven motifs with better central enrichment. On the other hand, across all variations, the number of examples where PBM is better is not high enough to conclude that it is overall the better approach. Some TFs bind directly to DNA, some indirect or in combination with other TFs. Some of the predicted mechanisms are supported by literature evidence. This study further revealed that the binding specificity of a TF is different in different cell types and development stages. A TF is up-regulated in a cell line where it performs its biological function. The discovery of cell line differences, which has not been done before in any CentriMo study, is interesting and provides reasons to study this further.

A comparative study of the comfort related properties of commercial apparel fabrics containing natural and man-made fibres

- Description: The relationship between the fabric parameters, as independent variables, and the comfort related properties, as dependent variables, of commercial suiting fabrics, containing both natural and man-made fibres, have been studied. The fabric parameters measured in the study were mass, thickness, density, and air permeability. The comfort related properties, tested on a Permetest instrument, included water vapour permeability, water vapour resistance, and thermal resistance, with the moisture permeability index being derived. A total of 26 commercial suiting fabrics, covering a wide range of mass, as well as different fibre types and blends and fabric structures, was tested. The fibres covered, included wool, polyester, viscose, and cotton, while the fabric structures covered were 1x1 plain weave, 2x1 twill and 2x2 twill weave. The objectives of this study were to determine the empirical relationships between the measured fabric properties and the measured comfort related properties, and to determine the role, if any, of fibre type and fabric structure, since many claims are made in practice concerning the relative advantages, in terms of comfort, of a specific fibre type or blend, or fabric structure, over others, some of which being supported by research results. Since the fabrics covered, were commercial and were not engineered so that the different fabric parameters (independent variables) and fibre type and blend, as well as fabric structure could be varied independently of each other, the effects of the various fabric parameters on the fabric comfort related properties were determined and quantified by multiple regression analyses (multi-linear and multi-quadratic), and the best fit regression equations, and contribution of each parameter to the overall fit established. It was found that fabric thickness and fabric mass had the largest effect on the comfort related properties as measured here, fabric mass determining, to a large extent, water vapour permeability, and fabric thickness, thermal resistance. The rest of the fabric parameters included in the study had only a relatively small effect on the measured comfort related properties. The influence of fabric parameters, with particular reference to mass and thickness, on the measured comfort related properties, were much greater than that of fibre type or blend, or fabric structure. It was, therefore, concluded from this study, that the fabric parameters, as opposed to the intrinsic characteristics of a particular fibre, whether natural or man-made, largely determined those fabric comfort related properties measured here.

A Comparative study of two copper(II) based metal-organic frameworks : Cu2¼(OH)½B4C•8H2O and Cu2Na(OH)B4C•7H2O

- Description: This study focussed on two copper(II)-containing metal-organic frameworks (MOFs): Cu2Na(OH)B4C•7H2O and Cu2¼(OH)½B4C•8H2O (B4C = 1,2,4,5- benzenetetracarboxylate). They are both covalent, three-dimensional metalorganic framework polymers containing voids filled with water molecules. Both were characterised by elemental analysis, infrared spectroscopy, X-ray powder diffractometry (both in situ and regular), thermogravimetric analysis, differential scanning calorimetry and X-ray photoelectron spectroscopy. These two MOFs are essentially identical, with the only difference being the substitution of sodium by copper at every 4th site (disordered throughout the crystal). The guest inclusion properties of both MOFs were studied and compared. Although both structures collapse on dehydration, it was observed that Cu2Na(OH)B4C•7H2O is able to take up signifcant amounts of water, methanol and ethanol. All these processes are fully reversible. Car-Parrinello molecular dynamics studies suggest that it is a strong interaction between the oxygen atoms on these molecules with the sodium cation of the MOF that is responsible for this signifcant uptake. In contrast, Cu2¼ (OH)½ B4C•8H2O, the MOF without a sodium cation, did not demonstrate any methanol or ethanol uptake, but was able to take up some water. The uptake of water, however, is not a fully reversible process. The absence of sodium likely results in insuffcient energy to draw methanol and ethanol into the framework, while a subtle rotation of a carboxylate group on dehydration decreases the ability of the framework to form hydrogen bonds, thus reducing the ability to take up water. A series of hydrothermal syntheses were performed in order to develop a method of synthesis superior to the current gel-based synthesis that requires several months and has poor yields. The hydrothermal products were characterized by elemental analysis, infrared spectroscopy, X-ray powder diffractometry, thermogravimetric analysis and differential scanning calorimetry. It was shown that the MOF Cu2Na(OH)B4C•7H2O may be synthesised in almost 100% yield by using a temperature of 120°C over a period of 72 hours. It was not possible to synthesise Cu2¼ (OH)½ B4C•8H2O in a 100% yield - it was only obtained as a minor product.

- Description: The large cosmopolitan sea hare Bursatella leachii is a common resident in Eastern Cape river mouths during summer and late autumn where they congregate in beds of Zostera capensis to breed. In this thesis, the previously known toxic formamide marine secondary metabolite (-)-bursatellin (2.2), which may deter predators of South African specimens of the globally distributed sea hare Bursatella leachii, was isolated and identified (Chapter 2). There have been no previous chemical ecology studies of B. leachii and the latter half of this thesis is devoted to chemical ecology studies of this organism. Interestingly, the isolation of the (-)-diastereomer of 2.2 from specimens of B. leachii collected from the Kariega River mouth (near Kenton-on-Sea) suggests that the South African specimens of this species are similar to specimens collected from Puerto Rico and from the Mediterranean Sea. Two different chromatographic techniques for isolating 2.2 were compared in order to maximize the amount of 2.2 isolated from the Kariega River mouth sea hares. The doubling of selected resonances observed in both the ¹H and ¹³C NMR spectra of the bursatellin isolated in this study suggest one of three possibilities; either firstly, the presence of closely related compound(s), secondly, the presence of diastereomers or thirdly the presence of rotamers. Through NMR kinetic studies, we were able to establish that the presence of rotamers was very unlikely due to no change in the relative ratio (3:1) of the ¹H NMR signals with an increase in temperature. Although the attempted synthesis of the acetate derivative (2.28), as a means of separating a diastereomeric mixture was successful, the chromatographic separation of the proposed acetylated diastereomers was not successful. Preparation of the camphanate ester derivatives (e.g. 2.30) proved to be unsuccessful. Five B. leachii specimens were dissected, their organs separated and individually extracted with methanol. The methanol extracts were individually chromatographed on HP-20 media, and the distribution of bursatellin determined by isolation and NMR. It was evident from this investigation that the distribution of 2.2 within individual B. leachii specimens was found to be highest within the B. leachii ink gland. The lower amounts of 2.2 contained in the digestive system, relative to other organs, was hypothesized to occur because 2.2 is sequestered from the diet of the sea hare and efficiently moved from the gut to various organs around the body where it is stored. The absence of 2.2 from the skin was surprising and may be a result of a smaller mass of skin relative to other organs coupled with the limitations of the chromatographic separation techniques employed. Surprisingly, no bursatellin was found within juvenile sea hares. Chapter three discusses the isolation of ilimaquinone (3.1) and pelorol (3.19) from the sponge Hippospongia metachroma and the structure elucidation of each compound using computer modeling to illustrate the conformation. It was deemed necessary to isolate these well known and abundant bioactive marine natural products from a sponge as standard compounds in the bioassays given the paucity of 2.2 available for this study. Chapter four describes the assays used to test the biological activity of the bursatellin 2.2 compared to the generally bioactive ilimaquinone and the structurally related and commercially available broad spectrum antibiotic chloramphenicol. B. leachii, a shell-less marine mollusc inhabits a variety of intertidal habitats and, therefore, is exposed to several different predators, yet does not appear to have any specific predators. Potential predators of this sea hare in the Kariega Estuary could be fish and amphipods which are found in close proximity to these sea hares. Results of the assays showed that at roughly natural concentrations, (calculated from the isolated chromatographic yield) feeding was deterred by the fish and amphipods, which implied that 2.2 may confer a defensive role within the organism. The relatively high concentration present within the ink gland of B. leachii may support this hypothesis. Surprisingly, given its structural similarity to chloramphenicol, 2.3 did not show any antimicrobial action against five of the six bacterial strains against which it was screened [chloramphenicol inhibited the growth of all the bacterial strains at very low concentrations (0.25 mg/mL)]. Bursatellin was found to be only active against Staphylococus aureus at high concentrations ca. 2 mg/mL when compared to chloramphenicol. Neither bursatellin nor chloramphenicol showed anti-fungal activity. Although this study suggests that the sea hares may use chemical defences in addition to opaline ink to defend themselves, they also live within the seagrass Z. capensis, which possibly provides the sea hare with a cryptic form of physical defence against several predators that are unable to swim freely within the weed beds in the littoral zone of the estuary. , Adobe Acrobat 9.53 Paper Capture Plug-in

- Description: The effect of the inclusion of sexual behaviour, particularly three sexual orientation classes, on the transmission dynamics of HPV and cervical cancer incidence was investigated. A comprehensive literature review of mathematical models of HPV transmission and the natural history of cervical cancer was concluded. A mathematical model using ordinary differential equations was developed, which incorporated the three sexual orientation classes, and a sexual mixing algorithm for modelling the transmission dynamics. Reproduction numbers, determined through a simplified version of the developed model, indicated that the bisexual population could form a bridge between the heterosexual and homosexual population. The level of interaction is determined by the selection preferences of a bisexual individual to form a partnership with an individual of the same or opposite sex. The model was simulated, with parameters based on a South African population and HPV type 16/18, to investigate the effects of HIV status, sexual orientation and various vaccination strategies on HPV transmission and cervical cancer incidence. The results indicated that HIV status is a significant factor when determining cervical cancer incidence. The results regarding vaccination strategies agreed with results from the literature review with a two sex before sexual debut and catch up program the most effective, noting that with increased vaccination coverage of females the marginal impact on cervical cancer incidence of this approach diminished.

- Description: Although there are several Software Development kits and Application Programming Interfaces for client-side location-based services development, they mostly involve the creation of self-referencing location-based services. Self-referencing location-based services include services such as geocoding, reverse geocoding, route management and navigation which focus on satisfying the location-based requirements of a single mobile device. There is a lack of open-source Software Development Kits for the development of client-side location-based services that are cross-referencing. Cross-referencing location-based services are designed for the sharing of location information amongst different entities on a given network. This project was undertaken to assemble, through incremental prototyping, a client-side Java Micro Edition location-based services Software Development Kit and a Mobicents location server to aid mobile network operators and developers alike in the quick creation of the transport and privacy protection of cross-referencing location-based applications on Session Initiation Protocol bearer networks. The privacy of the location information is protected using geolocation policies. Developers do not need to have an understanding of Session Initiation Protocol event signaling specifications or of the XML Configuration Access Protocol to use the tools that we put together. The developed tools are later consolidated using two sample applications, the friend-finder and child-tracker services. Developer guidelines are also provided, to aid in using the provided tools.

- Description: Rural development can be supported by information and knowledge which are key strategic resources for socio economic development. ICTs enable the facilitation and communication of information between remotely dispersed individuals or groups and more developed regions. While it has become common place that ICTs possess capabilities to potentially support rural development, the concept of ICT for development (ICT4D) is still fraught with challenges and barriers, which impede the success and sustainability of ICT4D projects. It is therefore essential to evaluate rural ICT projects, as such an analysis may aid in revealing information related to the need, effectiveness, impact, and sustainability of these projects. This research seeks to further the implementation and exploration of the Rural ICT Comprehensive Evaluation Framework (RICT-CEF), through the application of the Process Assessment domain in a real life rural ICT project environment. The RICT-CEF framework consisting of 7 evaluation domains has the primary objective of evaluating rural ICT projects from their inception stages to post implementation. A process assessment seeks to determine whether or not a rural ICT project is operating to implement its intended functions in the intended way specified in the projects plan. Such an assessment is invaluable to a comprehensive evaluation. Evaluation questions for a process assessment are centred around critical themes of project performance. Critical themes are aspects of a programme or projects implementation which must be enacted in order to achieve desired project outcomes. This research study is aimed at identifying critical themes of process assessment relevant to rural ICT4D projects. To identify critical themes, assessment approaches on social programme process assessments, evaluation of information systems in use, and rural ICT4D project evaluation case studies are comparatively analysed. Fourteen assessment approaches from these three categories are selected based on criteria. To analyse selected assessment approaches, a template is created based on the research questions, foundational literature on process assessment and identified challenges applicable to process assessments of rural ICT4D projects. Comparing and contrasting critical themes from these assessment approaches highlight critical themes essential to assess in the iterative implementation phase of rural ICT projects. Accentuated critical themes include, service utilization, organizational function and external project factors. These themes, along with suggested guiding principles from literature for conducting process assessments enable the creation of a framework for conducting process assessments of rural ICT projects. The framework is labelled "the Rural ICT Project Process Assessment Framework (RICTP-PAF)". The application of the RICTP-PAF in a real life rural ICT project through a design science case study provides lessons learned (suitability and shortcomings) from applying the framework. This essentially demonstrates the sensitivity of the RICTP-PAF to rural contexts in which it is implemented in. For instance, the implemented prototype of the RICTP-PAF reveals that the framework places a great deal of emphasis on rural beneficiary perspectives. A practice which has been lacking in such evaluation exercises. Furthermore, the guiding principles elucidated, bring to mind best practices to deal with issues such as stakeholder conflict, unreliable data elicitation and unethical assessment practices. The RICTP-PAF represents a fundamental tool for process assessments of rural ICT projects, and may be adopted and customized to various rural ICT project contexts in developing countries.
