- Description: To support current and emerging database applications, Object-Relational Database Management Systems (ORDBMS) provide mechanisms to extend the data storage capabilities and the functionality of the database with application-specific types and methods. Using these mechanisms, the database may contain user-defined data types, large objects (LOBs), external procedures, extensible indexing, query optimisation techniques and other features that are treated in the same way as built-in database features . The many extensibility options provided by the ORDBMS, however, raise several implementation challenges that are not always obvious. This thesis examines a few of the key challenges that arise when extending Oracle database with new functionality. To realise the potential of extensibility in Oracle, the thesis used the problem area of image retrieval as the main test domain. Current research efforts in image retrieval are lagging behind the required retrieval, but are continuously improving. As better retrieval techniques become available, it is important that they are integrated into the available database systems to facilitate improved retrieval. The thesis also reports on the practical experiences gained from integrating an extensible indexing scenario. Sample scenarios are integrated in Oracle9i database using the data cartridge mechanism, which allows Oracle database functionality to be extended with new functional components. The integration demonstrates how additional functionality may be effectively applied to both general and specialised domains in the database. It also reveals alternative design options that allow data cartridge developers, most of who are not database server experts, to extend the database. The thesis is concluded with some of the key observations and options that designers must consider when extending the database with new functionality. The main challenges for developers are the learning curve required to understand the data cartridge framework and the ability to adapt already developed code within the constraints of the data cartridge using the provided extensibility APls. - Description: The distribution of real-time multimedia streams is seen nowadays as the next step forward for the Internet. One of the most obvious uses of such streams is to support telephony over the Internet, replacing and improving traditional telephony. This thesis investigates the development and deployment of services in two Internet telephony environments, namely CINEMA (Columbia InterNet Extensible Multimedia Architecture) and VOCAL (Vovida Open Communication Application Library), both based on the Session Initiation Protocol (SIP) and open-sourced. A classification of services is proposed, which divides services into two large groups: basic and advanced services. Basic services are services such as making point-to-point calls, registering with the server and making calls via the server. Any other service is considered an advanced service. Advanced services are defined by four categories: Call Related, Interactive, Internetworking and Hybrid. New services were implemented for the Call Related, Interactive and Internetworking categories. First, features involving call blocking, call screening and missed calls were implemented in the two environments in order to investigate Call-related services. Next, a notification feature was implemented in both environments in order to investigate Interactive services. Finally, a translator between MGCP and SIP was developed to investigate an Internetworking service in the VOCAL environment. - Description: Members of the zinc binuclear cluster family are important fungal transcriptional regulators sharing a common DNA binding domain. Da181p is a pleotropic zinc binuclear cluster protein involved in the induction of the UGA genes required for the γ-aminobutyrate nitrogen catabolic pathway in Saccharomyces cerevisiae. The zinc binuclear cluster domain is indispensable for function in Da181p and little is known about other domains in this protein. The aim of the study was to explore the zinc binuclear cluster protein family using comparative bioinformatics as a complement to biochemical and structural approaches. A database of all zinc binuclear cluster proteins was composed. A total of 118 zinc binuclear proteins are reported in this work. Thirty nine previously unidentified zinc binuclear cluster proteins were found. Four homologues of Da181p were identified by homology searching. Important sequence motifs were identified in the aligned sequences of Da181p and its homologues. The coiled coil motif found in the Ga14p zinc binuclear cluster protein could not be identified in Da181p and its homologues. This suggested that Da181p did not dimerise through this structural motif as other zinc binuclear cluster proteins. Solvent accessible site that could be phosphorylated by protein kinase C or casein kinase II and the role of such sites in the possible regulation of Da181p function were discussed.

- Description: Analysis of the flora of the Pondoland Centre of Endemism (PCE) recorded 2253 species in the combined checklist of four sites (Port St. Johns, Mkambati, Umtamvuna and Oribi Gorge). Of these 1 % species are endemic to Pondoland, representing 8.7% of the Species, 15% of the genera and 26% of the families of the combined flora. Forty-four percent ofthe combined flora was only recorded from one locality (between 17% and 26% of each flora) and only 12% of the flora was present in all four localities. Of the endemics only sixteen (8%) occurred in all four sites thus each site had its own complement of unique endemics and 21 % endemics were not recorded from any of the four sites. At species level the floras of Mkambati and Umtamvuna were the most similar, followed by that of Umtamvuna and Oribi Gorge. Port St Johns had the least in common with any of the othersites, but more in common with non-neighbours Umtamvuna and Oribi Gorge than with its nearest neighbour Mkambati. Mkambati and Umtamvuna had the largest proportion of PCE endemics and Port St Johns had the lowest. The four sites are quite similar at family level, sharing thirteen families in the top ten family list between them, but much less similar at generic level.

- Description: Certain approaches in the discipline Psychology, use the term narrative to describe how they work. Upon investigation one finds that the term narrative is seldom informed from Literary Theory, the background from which it originated. Instead, other disciplines that were also influenced by Literary Theory are invariably used as a means of cross fertilisation, e.g. the work of Geertz from an anthropologist background. Therapists make use of techniques described in the theories in an attempt to come to an understanding of the interactions in the therapy session. Some of the later theories emanating from Literary Theory appear to very useful for opening new ways of research in psychology, especially because some of them already come from an interdisciplinary background. This research attempts to identify useful theories and then apply them within a hermeneutical background in a therapeutical session. Theoretical work on ambiguity, recent research on foregrounding and defamiliarization and also the research in psychonarratology appear to be eminently useful for coming to a deeper understanding of the processes that take place in a therapeutic environment. It is thought that these theories could be of use because they have been 'tested' against the experiences of real readers reading texts. As novels differ from reports and washing lists, therapeutic settings differ from discussions. A novel is a cultivated variant of a report, and a therapeutic conversation is a cultivated version of a chat. These theories then, were applied to a real therapeutic session. The therapists who participated were interviewed on the session and on their reactions to certain 'readings' made by them during the session. The purpose of the interview was to obtain an understanding of their interpretation of what had happened during that session. The questions, reactions, observations and reflections of the session constitute the text of this research. The generated text was then reread from the perspective of each of the theories. The data was collected and interpreted. The interpretation focusses on the therapists 'reading' or understanding of the session and in the process, leads the therapists and researcher to further levels of understanding. In conclusion, it was found that the theories were indeed useful as they were able to point out how certain stylistics of language and situation in the therapeutic session had led to hermeneutic or interpretive processes and also how these processes were perceived or experienced on reflection by the therapists.

- Description: A networked multimedia system to assist teaching music keyboard skills to a class is described. Teaching practical music lessons requires a large amount of interaction between the teacher and student and is thus teacher intensive. Although there is a range of computer software available for learning how to play the keyboard, these programs cannot replace the guidance of a music teacher. The possibility of combining the music applications with video conferencing technology for use in a keyboard class is discussed. An ideal system is described that incorporates the benefits of video conferencing and music applications for use in a classroom. A design of the ideal system is described and implemented. Certain design and implementation decisions are explained and the performance of the implementation examined. The system would enable a music teacher to effectively teach a music class keyboard skills.

- Description: Seaweeds of the genus Plocamium are known to produce a variety of halogenated monoterpenes. In addition to their ecological role as feeding deterrents, biological activities reported for these compounds include antibacterial, antialgal, antifungal and anticancer activities. An investigation of the non-polar extracts of the seaweed Plocamium corallorhiza resulted in the isolation of six known halogenated monoterpene compounds, 4-bromo-5-bromomethyl-1-chlorovinyl-2, 5-dichloro-methylcyclohexane (2.68), 1,4,8-tribromo-3 ,7-dichloro-3, 7-dimethyl-1,5-octadiene (2.67), 8-bromo-1 ,3,4,7-tetrachloro-3, 7-dimethyl-1,5-octadiene (2.66), 4,6-dibromo-1,1-dichloro-3,7-dimethyl-2,7-octadiene (2.64), 4,8-dibromo-1,1,7-trichloro-3,7-dimethyl-2,5-octadiene (2.65) and 3,4 ,6,7-tetrachloro-3, 7-dimethyl-1-octene (2.63) as well as eight new compounds, including five halogenated monoterpene aldehydes. The new compounds were identified by 1D and 2D NMR spectroscopic techniques as: 8-Bromo-6,7-dichloro-3,7-dimethyl-octa-2,4-dienal (2.72), 8-Bromo-1,1,2,7-tetrachloro-3,7-dimethyl-octa-3,5-diene (2.70), 4,8-Dichloro-3,7-dimethyl-octa-2,4,6-trienal (2.74), 4-Bromo-8-chloro-3, 7-di methyl-octa-2, 6-dienal (2 76), 8-Bromo-4-chloro-3, 7-dimethyl-octa-2,4 ,6-trienaI (2.75), 4-Bromo-1,3,6,7-tetrachloro-3 ,7-dimethyl-octa-1,4-diene (2.71), 8-Bromo-1,3,4,7-tetrachloro-3,7-dimethyl-octa-1,5-diene (2.69), 4,6-Dibromo-3,7 -dimethyl-octa-2,7-dienal (2.73). All compounds were screened for antimicrobial activity, brine shrimp lethality and cytotoxicity towards oesophageal cancer cells. Compound 2.68 was toxic to brine shrimp larvae at a concentration of 50 μ/mL. It also showed promising activity towards oesophageal cancer cells with an IC₅₀, of 2 μg/mL.

An assessment of the shore baitfishery in the Eastern Cape

- Description: The collection of bait organisms goes hand-in-hand with shore-angling in South Africa, hence the level of bait-collection can be used as an indicator of fishing effort and vice versa. This emphasises the importance of understanding the fisheries for bait organisms. In 1998 the South African fisheries policy was revised, culminating in the Marine Living Resources Act No. 18 (1998) which supported sustainable development, equitable access to resources and stability of the industry. The policy also dealt with the needs of subsistence fishers who had previously been all but ignored. This study looks to continue in this direction by investigating the opportunities for the establishment and management implications of small-scale commercial baitfisheries in the Eastern Cape. Data were collected from eight clearly demarcated sampling areas using the roving survey method. A total of 97 survey trips were undertaken between September 2001 and April 2003 and 469 interviews were conducted on individual anglers. The data was analysed and discussed on the basis of three wider study regions and this allowed for a more accurate and focussed assessment of the fishery area and the potential for its formalisation. Recreational fishers (91.5%) dominated in each of the three regions surveyed. The low number of subsistence fishers encountered in this study is not a standard pattern throughout South Africa. The dominance of local residents in the shore-fishery could have an important impact on the success of a formalised baitfishery in that the greater proportion of the potential market is accessible throughout the year. Most recreational shore-anglers were middle-aged (43.8 years ± 12.9 years), and hence at the peak of their earning years and this may contribute towards the potential success of a small-scale commercial baitfishery. Most anglers and baitfishers were of the opinion that all South Africans owned and were responsible for managing the living marine resources. The vast majority of recreational users paid for and were in possession of valid permits and approved of the baitfishery regulations. This implies that the greater majority of users recognise that the state is the rightful custodian of the resource and is responsible for management. No subsistence users were in possession of permits. Resource users in the Gamtoos to Tsitsikamma National Park region, where the inspection rate was highest, had the best knowledge of the regulations regarding both baitfishing (67.2% ± 38.8%) and angling (79.8 ± 21.4%). This substantiates the hypothesis that there is a direct correlation between knowledge of the regulations and the rate of inspection. About 475 000 angler-days/year were fished in the study area, with the highest number of angler-days recorded in or near urban and peri-urban areas. Bronze bream (65.9%) and dusky kob (61.1%) were the two most commonly targeted species, followed by white steenbras (31.7%), white musselcracker (31.4%) and blacktail (20.2%). A total of four purchased and 19 collected bait species was recorded during the study. Sardine, chokka and pink prawn were the most frequently encountered purchased bait. Red bait, sand prawn, mullet, siffie, sand mussel, bloodworm and saddleback were the most frequently encountered collected bait species. Sand prawn was identified as the preferred bait species for a wide range of angling species. The total quantity of bait organisms used per fishing trip was markedly less than the total amount collected per trip. The ban of off-road vehicles (ORV's) from beaches (20 January 2002) resulted in spatial shifts in angler effort in certain areas, suggesting that total effort has reduced in areas where ORV's were commonly used. Subsequent to the ban, fishers were encountered, on average, much closer to access points. The value of small-scale baitfisheries within the total study area was estimated at about R7 million per year. Across the entire study area red bait was identified as the most valuable bait in the rock-and-surf fishery in monetary terms, while sand prawn was also important. The findings led to the conclusion that small-scale commercial baitfisheries in the study area are potentially viable. Scenarios for the establishment of baitfisheries are suggested and discussed.

- Description: Metronidazole is a synthetic, nitroimidazole-derivative antibacterial and antiprotozoal agent (ed. McEvoy, 2001). It has been reported that crystallization occurs in aqueous suspensions of metronidazole benzoate, a bland-tasting prodrug of metronidazole, as a result of conversion from the anhydrous to the monohydrate form, thereby compromising the stability and clinical efficacy of the substance due to the particle size growth (Hoelgaard & Moller, 1983). A generic South African based pharmaceutical company commenced formulation of an aqueous metronidazole benzoate suspension and experienced problems with crystallization that occurred in products stored at 2 to 8 °C. This study aimed to continue development of the product in order to identify a formulation that prevents formation of the hydrate form of metronidazole benzoate and the accompanying crystal growth. A variety of metronidazole benzoate suspensions were manufactured on a laboratory scale using a number of natural and synthetic suspending agents, including magnesium aluminium silicate, povidone K90, xanthan gum and Avicel® RC-591 (microcrystalline cellulose and carboxymethylcellulose sodium), over a range of concentrations. Analytical quantification methods were developed and validated, and the physicochemical properties of the raw material and finished products were fully characterized. Rheological tests were performed in order to characterize the suspension flow properties. Real-time and accelerated stability studies and a temperature cycle study were conducted in accordance with the International Conference on Harmonization (ICH) guidelines. Conversion of metronidazole benzoate to the monohydrate form took place in suspensions containing xanthan gum 0.65 percent m/v under real-time and accelerated storage conditions. The suspensions containing Avicel® RC-591 were found to be physically and chemically stable after the temperature cycle and over the 12-week period whilst stored at 25 ºC / 60 percent RH and 5 ºC. The suspensions were chemically stable whilst stored at 40 ºC / 75 percent RH but showed sedimentation at this accelerated condition. The metronidazole benzoate contained in these products remained in the anhydrous state under all storage conditions and were consequently concluded to be the most stable formulations out of all the products analyzed in the current study. The suspending agent system consisting of microcrystalline cellulose and carboxymethylcellulose sodium thus shows promise in preventing the conversion of metronidazole benzoate from the anhydrate to the monohydrate form, thereby inhibited the subsequent increase in particle size due to crystal growth.

- Description: This thesis describes an analysis of the F1 layer data obtained from the Grahamstown (33.32°S, 26.500 E), South Africa ionospheric station and the use of this data in improving a Neural Network (NN) based model of the F1 layer of the ionosphere. An application for real-time ray tracing through the South African ionosphere was identified, and for this application real-time evaluation of the electron density profile is essential. Raw real-time virtual height data are provided by a Lowell Digisonde (DPS), which employs the automatic scaling software, ARTIST whose output includes the virtual-toreal height data conversion. Experience has shown that there are times when the ray tracing performance is degraded because of difficulties surrounding the real-time characterization of the F1 region by ARTIST. Therefore available DPS data from the archives of the Grahamstown station were re-scaled manually in order to establish the extent of the problem and the times and conditions under which most inaccuracies occur. The re-scaled data were used to update the F1 contribution of an existing NN based ionospheric model, the LAM model, which predicts the values of the parameters required to produce an electron density profile. This thesis describes the development of three separate NNs required to predict the ionospheric characteristics and coefficients that are required to describe the F1 layer profile. Inputs to the NNs include day number, hour and measures of solar and magnetic activity. Outputs include the value of the critical frequency of the F1 layer, foF1, the real height of reflection at the peak, hmFl, as well as information on the state of the F1 layer. All data from the Grahamstown station from 1973 to 2003 was used to train these NNs. Tests show that the predictive ability of the LAM model has been improved by incorporating the re-scaled data.

- Description: Alzheimer's disease is a progressive neurodegenerative disorder, in which there is a marked decline in neurotransmitters, especially those of the cholinergic pathways. One of the approaches to the symptomatic treatment of Alzheimer's disease is the inhibition of the breakdown of the neurotransmitter acetylcholine, using an acetylcholinesterase inhibitor. One such drug tested, is the organophosphate, metrifonate. Any drug used for the treatment of neurodegenerative disorders should preferably not induce further neurological damage. Thus, in the present study, we investigated whether or not metrifonate is neuroprotective. The in vivo and in vitro effect of this drug on free radicals generation shows that metrifonate increases the level ofthese reactive species. Lipid peroxidation induced using quinolinic acid (QA) and iron (II) and show that metrifonate increased the peroxidative damage induced by using quinolinic acid. Metrifonate is also able to induce lipid peroxidation both in vivo and in vitro. This was reduced in vitro in the presence of melatonin. Using iron (II), in vi/ro, there was no significant difference in the level of lipid peroxidation in the presence of this drug. An investigation of the activity of the mitochondrial electron transport chain and complex I of the electron transport chain in the presence of metrifonate revealed that metrifonate reduces the activity of the electron transport chain at the level of complex I. The activity of the mitochondrial electron transport chain was restored in the presence of melatonin. Pineal organ culture showed that metrifonate does not increase melatonin production. Histological and apoptosis studies show that tissue necrosis and apoptosis respectively, occur in the presence of this agent, which is reduced in the presence of melatonin. Metal binding studies were performed USing ultraviolet spectroscopy, and electrochemical analysis to examine the interaction of metrifonate with iron (II) and iron (III). No shift in the peak was observed in the ultraviolet spectrum when iron (ll) was added to metrifonate. Electrochemical studies show that there may be a very weak or no ligand formed between the metal and drug. This study shows that while drugs such as metrifonate may be beneficial in restoring cognitive function in Alzheimer's disease, it could also have the potential to enhance neurodegeneration, thus worsening the condition, in the long term. , KMBT_363 , Adobe Acrobat 9.54 Paper Capture Plug-in

- Description: Many computer graphics applications make use of virtual humans. Methods for modelling and rendering hair are needed so that hairstyles can be added to the virtual humans. Modelling and rendering hair is challenging due to the large number of hair strands and their geometric properties, the complex lighting effects that occur among the strands of hair, and the complexity and large variation of human hairstyles. While methods have been developed for generating hair, no methods exist for generating African hair, which differs from hair of other ethnic groups. This thesis presents methods for modelling and rendering African hair. Existing hair modelling and rendering techniques are investigated, and the knowledge gained from the investigation is used to develop or enhance hair modelling and rendering techniques to produce three different forms of hair commonly found in African hairstyles. The different forms of hair identified are natural curly hair, straightened hair, and braids or twists of hair. The hair modelling techniques developed are implemented as plug-ins for the graphics program LightWave 3D. The plug-ins developed not only model the three identified forms of hair, but also add the modelled hair to a model of a head, and can be used to create a variety of African hairstyles. The plug-ins significantly reduce the time spent on hair modelling. Tests performed show that increasing the number of polygons used to model hair increases the quality of the hair produced, but also increases the rendering time. However, there is usually an upper bound to the number of polygons needed to produce a reasonable hairstyle, making it feasible to add African hairstyles to virtual humans. The rendering aspects investigated include hair illumination, texturing, shadowing and antialiasing. An anisotropic illumination model is developed that considers the properties of African hair, including the colouring, opacity and narrow width of the hair strands. Texturing is used in several instances to create the effect of individual strands of hair. Results show that texturing is useful for representing many hair strands because the density of the hair in a texture map does not have an effect on the rendering time. The importance of including a shadowing technique and applying an anti-aliasing method when rendering hair is demonstrated. The rendering techniques are implemented using the RenderMan Interface and Shading Language. A number of complete African hairstyles are shown, demonstrating that the techniques can be used to model and render African hair successfully. , GNU Ghostscript 7.07

- Description: Global trends in teleost fisheries indicate significant population declines. Thus, alternative fisheries are being developed to meet the growing economic and nutritional demands of the expanding human population. Recently, it has been established that elasmobranch fisheries may fulfill these demands. As many elasmobranchs possess life-history characteristics that make them particularly vulnerable to overfishing, it is imperative to develop management strategies prior to the inception of these fisheries to ensure sustainable resource utilisation. In South Africa, elasmobranchs have been commercially exploited since the 1930s. Although generally considered an under-exploited resource, the potential for growth within these fisheries has been recognized. In 2005, the commercial shark fishery will undergo a transition from medium to long-term rights allocations. This represents an ideal opportunity for scientists and managers to develop precautionary species-specific management plans for commercially exploitable elasmobranch species. The soupfin shark (Galeorhinus galeus) is one of the principal target species in South Africa’s shark fisheries. Given its inherent susceptibility to overexploitation, G. galeus was selected as a management priority by South Africa’s regional fisheries organisation. The purpose of this study was to examine and describe the stock status of G. galeus in South Africa, and to develop a precautionary fishery management plan to ensure the sustainability of this resource. Age, growth, and mortality calculations for G. galeus were made from research survey data collected between 1996 and 1999. A small sample size precluded independent analyses of females. The maximum recorded age for G. galeus was 33 years. Estimated von Bertalanffy growth parameters from observed length-at-age for males and combined sexes were: L∞ 1542.8 mm TL, K 0.21 year⁻¹ , t₀ -2.79 year⁻¹ and L∞ 1560.3 mm TL, K 0.19 year¹, t₀ -3.03 year⁻¹, respectively. The age-at-50% maturity was determined to be 6 years, corresponding to 1011 mm TL for males and 1100 mm TL for combined sexes. Natural mortality was calculated as 0.126 yr⁻¹. The rate of instantaneous total mortality was calculated as 0.27 yr⁻¹. Catch trend analysis showed that catches and CPUE of G. galeus are increasing in the demersal longline fishery, and decreasing in the handline fishery. Decreasing catches and CPUE were observed in fishery-independent research survey data. The status of the soupfin shark stock was modelled using per-recruit analysis. The SB/R model indicated the soupfin shark is being optimally exploited and spawner biomass is at 43% of preexploitation levels. Current fishing levels ( F = 0.14 yr⁻¹) approximate the Fsb₄₀ level (F = 0.17 yr¹); thus, an increase in fishing pressure may lead to stock collapse. It was determined that the current age-at-capture (7.9 years) should be increased to 10 years, or 1420 mm TL, to maximize yield and minimize the possibility of recruitment failure. The results of this study indicate a need for immediate scientific and management intervention in South Africa’s soupfin shark fishery. An assessment report and fishery management plan for G. galeus was compiled, and several management options were proposed. These include the implementation of licence and size restrictions, as well as seasonal/area closures. The potential for an experimental gillnet fishery should be investigated.

Bioactive 4-methoxypyrrolic natural products from two South African marine invertebrates

- Description: This thesis presents an investigation of the 4-methoxypyrrolic constituents of two South African marine invertebrates, the nudibranch Tambja capensis and the bryozoan Bugula dentata. Three known compounds tambjamine A (7), tambjamine E (13) and the tetrapyrrole (15) were isolated during this investigation. All three compounds were shown to be active against oesophageal cancer in accordance with the general anticancer and immunosuppressive properties observed for 4-methoxypyrrolic natural products. Tambjamine A (7), tambjamine E (13) and the tetrapyrrole (15), together with tambjamine K (21) and L (22) (previously isolated in our laboratory) were used as standards to quantitatively assess the presence of these tambjamines in T. capensis and B. dentata collected from three different sites along the South African coast. This study confirmed that B. dentata is the source of the 4-methoxypyrrolic natural products sequestered by T. capensis and eliminated the closely related bryozoan B. neritina as a source of these metabolites. The paucity of tambjamine L (21) and K (22) obtained in previous investigations of the sequestered chemistry of T. capensis prompted an attempt at the development of synthetic methodology that could be used to synthesize tambjamines in sufficient yield for in depth bioactivity studies. In order to by pass the extensively reported problems associated with the synthesis of this group of compound 3-methoxy-2-formylpyrrole (47), readily accessible from 3-methoxypyridine N-oxide (48), was used as the starting material in a singlet oxygen induced 2,2’ bipyrrole coupling reaction. Although 47 proved unreactive in this coupling reaction, when the N-Boc protected analogue of 47 was used, and the reaction worked up in the dark, the novel methyl 4-aza-5-oxo-6,6-di-(2-pyrrolyl)-2(Z)-hexenoate (57) was obtained in low yield. The physical properties of tambjamine (E) (13) and the tetrapyrrole (15) were investigated to further the understanding of the proposed oxidative DNA cleavage mechanism and to determine the potential of the 4-methoxypyrrolic natural products as photodynamic therapy agents.

- Description: A study of the dynamics and functions of a coastal dunefield at the Bushman’s River Mouth in Kenton-on-Sea was conducted to provide essential information for the formulation of a management strategy based on an ecosystem approach. Bi-monthly tacheometric surveys were undertaken at the Westbourne Road Car Park dunefield to investigate the sedimentological processes. Changes in the topography, the amount and rate of sand accretion were monitored. Accretion and progradation were the dominant long-term sedimentological processes at the site. Long-term spatial variation in these processes corresponded to the temporal pattern of sedimentation in the river mouth while short-term variation resulted from dynamics inherent to the types of dunes present. Factors affecting aeolian accretion at the site are topography, river mouth configuration, dune types and the presence of vegetation as well as the seasonal wind regime. A vegetation study, recording species present, cover and abundance of the plants along the surveyed transects, was also conducted to examine the progressive establishment of vegetation. Five plant communities were discerned namely, saltmarsh, pioneer, enriched pioneer, open scrub, closed scrub and scrub-thicket communities. The spatial distribution of these communities coincided with the north-westerly development of the sandbank. A successional trend in community change occurred along a gradient of increasing diversity, complexity and age. Initially, autogenic changes wrought by pioneer species facilitated the recruitment and survival of other species and commenced succession at the study site. Multiple successional pathways were discussed in relation to subsequent species establishment that occurred after facilitation. The amalgamation of ecological data with a social study in the form of public perception surveys allowed for a greater understanding of the present interactions between the ecosystem and the demands placed on it. The area primarily functions as a recreational site that offered numerous beach and water-related activities. A lack of information regarding the ecology and management programmes influenced public perception of the environment and management issues in general. Different management perspectives and the use of the information presented in this study were also discussed.

Development of an experimental system to investigate the interaction between the Helicoverpa armigera stunt virus capsid protein and viral RNA

- Description: Tetraviruses are entomopathogenic viruses that propagate solely in lepidopteran hosts. Viruses of this group possess non-enveloped 38- to 40-nm capsids arranged in T = 4 surface symmetry. The viral genome consists of one or two single stranded positive sense RNA strands, which define the two genera of this family, the monopartite betatetraviruses and the bipartite omegatetraviruses. Two extensively studied members of the tetraviruses are the omegatetraviruses, Helicoverpa armigera stunt virus (HaSV) and the closely related Nudaurelia capensis ω virus (NωV). The larger genomic strand of HaSV (RNA1) encodes the viral replicase, while the other (RNA2) encodes the 71-kDa capsid precursor protein (p71). The pro-capsid is assembled from 240 copies of p71, which undergo a maturation auto-catalytic cleavage into the 64-kDa (p64) capsid protein and a 7-kDa peptide (p7) forming the capsid shell. The mechanism for the recognition and packaging of the viral genome is poorly understood for these viruses. The principle objective of the research described in this study was to develop in vitro and in vivo experimental systems to investigate interactions between the N terminal domain of HaSV p71 and viral RNAs. More specifically, the two positively charged clusters of predominantly arginine residues that are conserved amongst tetraviruses and the structurally analologous nodaviruses capsid protomers’ N terminal domains were investigated. An in vitro RNA-protein “pull down” system was developed using the rapid protein purification technique of the IMPACTTM-CN system. The coding sequence of the N terminal domain of p71 was fused to that of a chitin binding affinity tag (intein). This fusion protein was used as protein bait for the viral RNA. It was proposed that if RNA interacted with the fusion protein, it would be pulled down by the mass of affinity matrix and be precipitated and fluoresce when analysed by agarose gel electrophoresis using ethidium bromide. Despite optimisation of the in vitro assay, results were affected by the interaction between the intein-tag and nucleic acids, the state of the expressed fusion protein (in particular self-cleavage) and the excessive fluorescence present on the gels. The ADH2-GAPDH yeast expression system was used to investigate the in vivo assembly of p71 containing deletions of either one or both clusters within N terminal domain. It was found that all p71 mutants were expressed with the exception of the mutant containing a deletion of the second cluster. The reasons for this still require further investigation. The expressed p71 mutants were not processed into p64 and were degraded in vivo. In addition, an experimental attempt to purify assembled p71 mutant VLPs was unsuccessful. The assembly defect of p71 mutants emphasised the significance of the clusters, which are possibly required for interaction with viral RNAs for efficient VLP assembly. The results of this study suggest that an alternative tag or in vitro RNA-protein interaction assay be used. In addition, further experiments are required to investigate whether the co-expression of full length viral RNAs are required to rescue the in vivo assembly defect of p71 mutants into VLPs.

Development of experimental systems for studying the biology of Nudaurelia capensis ß virus

- Description: After 20 years, Nudaurelia ß virus (NßV) was re-isolated from a population of Nudaurelia capensis larvae exhibiting similar symptoms to those described in 1974 for a tetravirus infection. NßV is a member of the Tetraviridae, a family of positive sense insect RNA viruses that exclusively infect Lepidopteran insects. In addition to NbV, there was evidence that the insects were infected with another small RNA virus. SDS-PAGE and Western analysis revealed two proteins (p56 and p58), that cross-reacted with anti-NbV antibodies. Transmission Electron Microscopy (TEM) analysis showed the presence of particles exhibiting a morphology described for NbV and majority of particles of a diameter of 37 nm. In addition there was a second, minor population of particles with a diameter of 34 nm, which also exhibited the characteristic pitted surface of NßV, raising the possibility of two species of NßV in the N. capensis population. To further investigate this, cDNA corresponding to the 3` end of the replicase gene as well as the entire capsid gene of NbV was synthesized and sequenced. Alignments of the cDNA sequence showed a 99.46 % identity to the published sequence of NbV. Two amino acid substitutions were observed in the capsid coding sequence, one of which was a conservative substitution. Both of these substitutions were found in the b-sandwich domain of the capsid protein. Inspection of the capsid coding sequence showed a second methionine (Met50) at the VCAP amino terminus raising the possibility that p56 might arise from a translation product starting at this site. To investigate this, a full length and truncated capsid coding sequence starting at Met50, were expressed in a baculovirus expression system. VLPs were examined by TEM and Western analysis showed the presence of virus like particles with NßV morphology, but smaller in diameter than the wild-type with an average of 33.33 nm, similar to the smaller particles observed in the virus preparations of NßV. This result supported the hypothesis that NßV translates a smaller coat protein from the second in-frame methionine residue.

Enzymatic recovery of rhodium(III) from aqueous solution and industrial effluent using sulphate reducing bacteria: role of a hydrogenase enzyme

- Description: In an attempt to overcome the high maintenance and costs associated with traditional physico-chemical methods, much work is being done on the application of enzymes for the recovery of valuable metals from solutions and industrial effluents. One of the most widely studied enzymatic metal recovery systems uses hydrogenase enzymes, particularly from sulphate reducing bacteria (SRB). While it is known that hydrogenases from SRB mediate the reductive precipitation of metals, the mechanism of enzymatic reduction, however, is not yet fully understood. The main aim of the present study was to investigate the role of a hydrogenase enzyme in the removal of rhodium from both aqueous solution and industrial effluent. A quantitative analysis of the rate of removal of rhodium(III) by a resting SRB consortium under different initial rhodium and biomass concentrations, pH, temperature, presence and absence of SRB cells and electron donor, was studied. Rhodium speciation was found to be the main factor controlling the rate of removal of rhodium from solution. SRB cells were found to have a higher affinity for anionic rhodium species, as compared to both cationic and neutral species, which become abundant when speciation equilibrium was reached. Consequently, a pH-dependant rate of rhodium removal from solution was observed. The maximum SRB uptake capacity for rhodium was found to be 66 mg rhodium per g of resting SRB biomass. Electron microscopy studies revealed a time-dependant localization and distribution of rhodium precipitates, initially intracellularly and then extracellularly, suggesting the involvement of an enzymatic reductive precipitation process. A hydrogenase enzyme capable of reducing rhodium(III) from solution was isolated and purified by PEG, DEAE-Sephacel anion exchanger and Sephadex G200 gel exclusion. A distinct protein band with a molecular weight of 62kDa was obtained when the hydrogenase containing fractions were subjected to a 10% SDS-PAGE. Characterization studies indicated that the purified hydrogenase had an optimum pH and temperature of 8 and 40°C, respectively. A maximum of 88% of the initial rhodium in solution was removed when the purified hydrogenase was incubated under hydrogen. Due to the low pH of the industrial effluent (1.31), the enzymatic reduction of rhodium by the purified hydrogenase was greatly retarded. It was apparent that industrial effluent pretreatment was necessary before the application an enzymatic treatment method. In the present study, however, it has been established that SRB are good candidates for the enzymatic recovery of rhodium from both solution and effluent.

Establishment and impact of the sap-sucking mirid, Falconia intermedia (Distant) (Hemiptera: Miridae) on Lantana camara (Verbenaceae) varieties in the Eastern Cape Province, South Africa

- Description: The biological control of the weedy complex Lantana camara (L.) (Verbenaceae) has been ongoing in South Africa for over 40 years. Despite this, the weed is still not under sufficient control and continues to invade new territories in the country. The biological control programme needs to be bolstered with releases of new and potentially damaging biological control agents. A promising biological control agent endemic to Central America, Falconia intermedia (Distant) (Hemiptera: Miridae), was imported into quarantine from Jamaica in 1994. This agent was released on sites in KwaZulu-Natal and Limpopo provinces of South Africa in 1999. Even though it initially established and damaged L. camara, populations died out at most of the release sites. As varietal difference and adverse climate have been cited as the reason for non-establishment and ineffective control in L. camara biocontrol programmes worldwide, this study attempts to investigate the role that these two factors play in this weed herbivore relationship. Laboratory no-choice trials were conducted to determine the varietal performance of F intermedia, among five Eastern Cape varieties of the weed from East London, Whitney Farm, Heather Glen Farm, Port Alfred and Lyndhurst Farm, and a variety from the Plant Protection Research Institute (PPRI), Pretoria. However, there were differences in performance as the adult mirids performed better on white-pink varieties from Whitney Farm and Heather Glen Farm. To test varietal preference in field conditions, field releases of F intermedia were also made at East London, Whitney Farm, Heather Glen Farm, Port Alfred and Lyndhurst Farm. Post release evaluations were conducted monthly for two years (2002 and 2003). The insect established at East London and Whitney Farm, both of which have white-pink varieties. Insect populations quickly died out at the Lyndhurst Farm and Port Alfred sites, which have dark pink varieties. It is suggested that field conditions may have resulted in poor plant quality and led indirectly to varietal preference, and to non-establishment at these two sites. With the onset of cooler weather, populations disappeared at Heather Glen Farm. This suggested that F. intermedia was suitable for release in more subtropical areas within South Africa where climatic conditions would be suitable throughout the year. The mirid performed well at Whitney Farm, resulting in significant reduction in plant growth parameters such as height and percentage cover, and increasing the cover of other flora growing beneath L. camara plants. Finally, ways to improve the efficacy of this agent are considered in an effort towards better control of L. camara in South Africa.
