Geochemical exploration for copper - cobalt in the Democratic Republic of Congo, Central African Copperbelt: a case study on PR851

- Description: The PR851 licence area is located at about 80 km west from the town of Likasi in the district of Haut-Katanga and 175 km north-west of Lubumbashi, the capital city of Katanga Province in the Democratic Republic of Congo. The exploration licence was granted by the government of the Democratic Republic of Congo to First Quantum Minerals Ltd through its Congolese subsidiary Compagnie Minière de Sakania Sprl (CoMiSa Sprl) under certificate N˚ CAMI/CR/70/2003 on the 10th of October 2003 for a period of 5 years with a possibility of renewal for 3 years in respect to the new Congolese mining code. The PR851 area lies on fragments of Mines Subgroup rocks of the Roan Group in the Congolese Copperbelt where most of the Cu-Co and stratiform-stratabound deposits such as Kipushi, Ruashi-Etoile, Kinsevere, Kipoi, Luishya, Luswishi, Shituru, Kamoya, Kambove, Tenke- Fungurume, Shinkolobwe, Swambo, Mindingi and Kamoto among others are found. During the 20th century, the Union Minière du Haut Katanga (U.M.H.K.) undertook mineral exploration in the Congolese Copperbelt and numerous copper- and cobalt-occurrences were identified (for instance Kibamba copper occurrence in PR851 area). From 2003, the Compagnie Minière de Sakania Sprl initiated a grassroots exploration program in PR851 area and geochemical exploration survey as one of the mineral exploration tools was implemented to aim at detecting copper and cobalt concentration in soil. The B horizon of the thick tropical soil in the area was sampled and soil samples were sent to Genalysis laboratories in Johannesburg, Republic of South Africa for main chemical analysis of Cu and Co only, whereas 10% of analyzed samples were dispatched to Perth, Western Australia for quality control analysis. Thresholds for anomalies of copper and cobalt were defined by literature comparison, standard deviations and spatial analysis. The anomalies were tested at a later stage by reverse circulation / diamond drilling during the year of 2005 to 2008 and the Cu-Co resources were estimated by Digital Mining Services of Harare, Zimbabwe in the year of 2008. Geological logging of chips from reverse circulation and diamond drill cores revealed that copper mineralization is represented by malachite, chrysocolla, chalcopyrite and bornite whereas cobalt mineralization appeared in form of heterogenite. The source of supergene mineralization remains unknown. Recommendations have been made to undertake more geological exploration work in order to fully investigate the geological setting and structural architecture of the region, which may result in a better understanding of the Cu-Co mineralization system and ore genesis. The latter has been no consensus up-to-date and different theories have been proposed to discuss the ore genesis, including syn- and dia- genetic, synorogenic and sulphide remobilization to late-to-post- orogenic Cu-Zn-Pb Kipushi-type deposit. However, geological observations favored that the diagenetic and syngenetic models are applicable to numerous deposits in the Central African Copperbelt.

Geology, regional diamond exploration and diamond provenance of the proterozoic diamondiferous Umkondo conglomerates, Umkondo group, eastern Zimbabwe

- Description: The Umkondo Sedimentary Basin in eastern Zimbabwe has been studied by various individuals and organizations since 1901. Their interest had been in finding limestone and beryl and base metal deposits, especially copper, iron and uranium, but these occurrences had proved to be of no economic value (Watson, 1969). The recent discovery of placer diamonds within the Proterozoic basal conglomerates of the Umkondo Sedimentary Basin has now attracted worldwide interest in the basin’s diamond economic potential, in understanding of the geology, and the diamond provenance of the Umkondo conglomerates. The Umkondo Sedimentary Basin basal conglomerate placer deposit might narrowly be defined as a mega-placer because of its sheer large size and high grades, especially on the 70,000 hectare western margin diamond dispersion halo where alluvial diamonds are being mined. Bluck, et al., (2005, pp 213) defines a diamond mega-placer as: . . . a number of linked deposits that are a result of one or a continuous process of transportation and deposition and holds or have held at least >= 50 million carats at >= 95% gem quality, for example, the Orange-Vaal dispersal, off the Kaapvaal craton in South Africa. On craton placers are residual, and transient placers are eroded and deposited into the exit drainage, while terminal placers, the final depositories of diamonds with the highest chances of being mega-placers are deposited into terminal basins like oceans and foreland basins. Though data is limited at the moment, the Umkondo conglomerates caratage is likely to run into hundreds of millions of carats, with a diamond gem content of between twenty and twenty-five percent, as is indicated from recent diamond production data. The greater part of the Umkondo diamonds are likely to be lodged beneath the deep gravels of the Middle and Lower Save River basin, because small remnant tilted mountain blocks and inselbergs forming the caps of hills are what remains of the host conglomerate on the western margin of the Umkondo Basin. Areas to be examined in this document will be the geology; the mode of formation of the Umkondo basin and its sedimentary system; the regional kimberlite exploration around the basin; and diamond production in the Marange diamond field, in order to come up with indications of the provenance of the diamonds within the Umkondo conglomerates. The kimberlite clusters in and around the Umkondo sedimentary basin have all proved to be barren or only nominally diamondiferous and that the kimberlites are between 200Ma and 500Ma and thus much younger than the greater than 1.1Ga Umkondo diamondiferous conglomerates. Studies so far undertaken have not managed to point to the origin, or provenance, of the Umkondo or Marange diamonds, which were discovered on the western edge of the Umkondo Basin and in the east of the basin below the Chimanimani Mountains along the Haroni River. This paper is an attempt to clear up some of the misconceptions surrounding the Marange diamond deposit and to raise interest in the urgent rquirement to study and understand the Umkondo Basin and the origin of its diamonds. The only meaningful studies on diamond occurrence and diamond exploration of the basin were undertaken from 1996 to 2006 by Kimberlitic Searches Zimbabwe (Pvt) Ltd, the then Zimbabwe kimberlite exploration arm of De Beers, Zimbabwe, in their quest to find kimberlites, which were thought to be related to the Umkondo alluvial diamond deposit. As will be shown in the following chapters, many of the discovered kimberlites range from very low grade to non-diamondiferous, and are much younger than the Umkondo conglomerates, whose diamonds are in turn a great deal older. Thus the basic question concerning the origin or provenance of the Umkondo placer diamonds still remains unresolved. Because of the sheer size of the basin, modern, wide-area-coverage, geophysical exploration methods become appropriate to effectively generate diamond potential targets for further examination. This document will attempt to collate various data available to paint a true picture of the state of exploration within the Umkondo Basin.

- Description: The aim of the research focuses on characterizing heavy mineral assemblages and interpretation of the provenance of the Ecca Group of in the Eastern Cape Province, South Africa. In South Africa, the Ecca Group outcrops extensively in the Main Karoo Basin. Mudstone, siltstone, sandstone, minor conglomerate and coal are the major constituent lithologies within the group. For descriptive purposes, the Ecca is categorized into three different geographical areas: the southern area, the western and northwestern area and the northeastern area. Six of the sixteen geological formations, namely the Prince Albert, Whitehill, Collingham, Ripon, Fort Brown, Waterford and Koonap Formations are present in the study area and are best exposed in road cuttings. For purposes of comparison, the underlying Witteberg Group, the Dwyka (which has Formation status here), and the overlying Koonap Formation of the Beaufort Group, are included in the study. This study is motivated by the relatively little information that is available on the heavy minerals of the Ecca Group, and that research of this nature had not been undertaken in the study area before. Another contributing motivation was to determine whether heavy mineral assemblages could be used to identify formations of the Ecca Group and for correlating between different localities in accordance with studies done elsewhere. Additionally, diagnostic heavy mineral assemblages could aid with stratigraphic selection of future boreholes in the Ecca Group. Heavy minerals are natural provenance tracers because of their stable nature and hydrodynamic behaviour. They are both non-opaque and opaque, with apatite, epidote, garnet, rutile, staurolite, tourmaline and zircon being good examples of non-opaque grains while ilmenite and magnetite are the most common opaques. Heavies are either derived from stable minor accessory minerals or from abundant but unstable mafic components of the host rock. They are very useful in interpreting the provenance due to the fact that some minerals are diagnostic of certain source rocks. However, sediments are exposed to several factors (conditions) such as weathering, erosion, breakage due to abrasion, mixing and recycling during transportation from the source to the depositional area. This implies that there are parameters other than the parent lithology that determine their final composition.

Historical perspectives and future directions for access to land, water and related ecosystem services in the Lower Sundays River Valley, South Africa: implications for human well being

- Description: The legacy of South Africa’s history has facilitated unequal access to land and water resources. In the Lower Sundays River Valley (LSRV), a predominantly commercial farming area, differential access to land and water has impacted aspects of ecosystem service access and human well‐being for disenfranchised families over time. Despite the social, political and economic reform efforts in the past two decades, severe inertia towards efforts attempting to increase equitable access to land and water has been experienced. As a result, communities have mobilized and claimed their land from the government through the land restitution process. Based on a mixed‐methods approach, this research explores the ways in which access to land and water over time has influenced current levels of human well‐being among disenfranchised families. Provisioning and cultural ecosystem services were identified as key areas of loss as a result of forced evictions from land. Freedom of choice was a central and cross‐cutting theme regarding the ability to change levels of human well‐being. Although the loss of ecosystem services associated with land and water had an impact on households, the ecosystem services which are regarded as fundamental to human well‐being do not seem to have been lost. The study recommends the wide use of freedom of choice as an indicator for well‐being in the LSRV, as well as a consideration of subjective, objective and psychological measures of well‐being with regards to natural resources and ecosystem services access. Key agents in fostering desirable pathways toward equity and sustainability in the LSRV are identified with stakeholders as private businesses; inclusive governance; empowered and skilled individuals, as well as NGOs.

How do social and personal identity, sense of place, connectedness to nature and environmental understanding influence the implementation of collective, large-scale biodiversity stewardship initiatives in South Africa?

- Description: Biodiversity stewardship is a mechanism that is used to conserve high value biodiversity assets. Biodiversity stewardship programmes focus on areas that are under immediate threat from development or under medium to long term threat from degradation or transformation that will result in habitat loss. Biodiversity stewardship provides a solution to the resource crisis being faced by many state and provincial conservation agencies, NGO’s (Non-Governmental Organisations) and PBO’s (Public Benefit Organisations) in that it facilitates the declaration, and the subsequent improved conservation management, of private or communally owned land whilst still retaining the existing tenure. The rate of habitat loss can often be slowed, or even reversed, by proactively securing these areas and facilitating management decision-making with a focus on biodiversity outcomes without the capital investment required by the State to purchase the land. In return for conservation management actions, certain land-use restrictions and the associated opportunity costs, the State offers a suite of incentives and benefits that are, where possible, tailored to meet the needs of the landowner. Particular regions of South Africa lend themselves well to the development of biodiversity stewardship initiatives which are designed to secure ecological processes and ecosystems across a landscape or an ecological feature at scales of tens of thousands of hectares. When developing landscape level biodiversity stewardship initiatives, negotiations tend to be focussed on groups of landowners. This requires collaboration and the collective alignment of natural resource management decision-making and conservation actions amongst neighbours. Gaining a better understanding of how the social constructs of ecological understanding, place attachment, connectedness to nature, occupational identity and social and personal identity influence decision-making, behaviour and group structure is a critically important factor when developing a tool to predict the likelihood of landowners to collectively commit to long-term, legally binding biodiversity stewardship programmes. The overarching hypothesis was that the social constructs listed above influence group dynamics within the context of collective pro-conservation behaviour. Social dynamics associated with large-scale biodiversity stewardship initiatives become complex when multiple landowners are involved. Could social cohesion and group culture be influenced by aspects of identity and do these in turn develop into barriers or motivators to coordinated and sustained conservation efforts? Further influences on the successful implementation of landscape scale biodiversity stewardship initiatives could include ecological understanding, connectedness to nature and place attachment. Structured interviews were held with the landowners engaged in two separate large-scale biodiversity stewardship sites, the Compassberg Protected Environment and the Baviaanskloof Hartland, in the Eastern Cape Province of South Africa. The interviews were followed up with surveys containing psychometric scales related to the influence of ecological understanding, place attachment, connectedness to nature and aspects of identity on commitment to collective long-term, large-scale biodiversity stewardship initiatives. The results from a set of non-parametric (exact) Wilcoxon rank-sum tests showed that scores on the new ecological paradigm scale and the place attachment scale latent variables were significantly different at the two study sites, at the 10% level of significance. Demographic differences between the two study sites influenced group dynamics, collective decision-making and commitment. The relationship between the latent variables (the five psychometric scales measured) and the ancillary variables (the demographic data describing the respondents) cannot be considered conclusive; however they do provide relatively useful insights into the development of a scale or tool to measure conservation opportunity. The thesis concludes with a proposed conservation opportunity assessment tool that can be utilised alongside the existing, well refined, conservation priority assessment tools to assist in decision-making when planning large, landscape scale biodiversity stewardship initiatives in South Africa.

- Description: Irrigation farming is one of the most important rural development investments that can have both direct and indirect impacts on poverty and food security. The irregular and unreliable rainfall in the Eastern Cape Province has caused the smallholder farmers to deepen the irrigation farming systems as a strategy to cope with food shortage, income and poverty. South Africa has invested substantially in smallholder irrigation to benefit smallholder farmers in the less developed areas. Although the investment on small scale irrigation was to improve the welfare of the people, the performance and welfare impact of smallholder irrigation schemes has been poor and fall far short of the expectations of many stakeholders. The broad objective of the study was to examine the contribution of smallholder irrigation scheme on rural livelihoods of smallholder farmers at the project area. The null hypothesis was that smallholder irrigation schemes have no impact on farmer’s livelihoods. The alternative hypothesis for this study was that Melani irrigation scheme is contributing in improving rural livelihoods of smallholder farmers in the area. Cross study research design was used in the methodology. The purposive sampling was applied in order to choose a sample of 107 respondents that were interviewed using questionnaires, including both irrigating and non-irrigating farmers. A multiple linear regression analysis was used to find out whether the performance of the two groups of farmers is different and to what extent. To determine the specific role of irrigation an Independent T-Test was ran. Out of the selected sample 68 percent of households were farmers, 7.5 percent informal employed and 27 percent unemployed. It was found that the majority of participants were males and were uneducated. They depended on social grants for a living. The findings from the study showed that 84 percent of the respondents agreed that there is no market available in the village and farmers had limited access to credits. The crop income was the most contributing factor to household income. The results showed that whether the farmer is a non-irrigator or an irrigator the performance is not significant. Irrigation scheme improvement attained by smallholder farmers need to be maintained.

Improved singlet oxygen generation by a novel bodipy dye and a study of upconverison nanoparticles mixed with a functionalized bodipy compound

- Description: This research explores the use of the versatile 4,4-difluoro-4-boro-3a,4a-diaza-s-indacene (BODIPY) dyes and the modification of their spectroscopic properties. The synthesis of a tetramethyl-BODIPY bearing a sterically hindered meso-phenyl ring with an ethynyl functional group at the para-position was compared to that of its freely rotating counterpart with no methyl substituents on the BODIPY core, with the fluorescence properties in particular proving to be markedly different. These phenyl-ethynyl-substituted BODIPYs were used as the starting materials for the synthesis of novel BODIPY dyes for sensor applications via Sonogashira coupling reactions at the ethynyl position, but this resulted instead in the serendipitous synthesis of a novel BODIPY dimer in which the para-positions of the meso-phenyl rings are linked by a diethynyl bridge. Following iodination at the 2, 6-positions, the dimer was found to have a singlet oxygen quantum yield of 0.88, compared to the value of 0.86 that was obtained for the analogous monomer. Since the εmax values for the main spectral bands of the dimers are significantly higher, the compounds may be of interest for singlet oxygen generation applications. A second study was carried out on the interaction between methyl ester functionalized BODIPY dyes and upconversion nanoparticles (UCNPs) to explore the possible use of BODIPY-UCNP conjugates in biomedical applications. The singlet oxygen generation properties of the BODIPY were tested following iodination at the 2, 6-positions, a singlet oxygen quantum yield value of 0.86 was obtained. Three sets of oleate capped UCNPs were synthesized with different diameters and were rendered water dispersible with the addition of a silica shell. The necessary scaffolding for conjugation to the BODIPY was provided by amine groups following functionalization of this shell. All of the sets of oleate capped and silica coated UCNPs were characterized by transmission electron microscopy (TEM) and X-ray diffractometry (XRD) and their emission properties were studied upon excitation at 978 nm with a diode laser with a Picoquant Fluotime 300 spectrophotometer that enables the measurement of anti-Stokes emission. The potential utility of UCNP-BODIPY conjugates for singlet oxygen applications, such as PDT, was then assessed.

In silico analysis of the effects of non-synonymous single nucleotide polymorphisms on the human macrophage migration inhibitory factor gene and their possible role in human African trypanosomiasis susceptibility

- Description: Human African trypanosomiasis (HAT) is a public health problem in sub-Saharan Africa, with approximately 10,000 cases being reported per year. The Macrophage Migration Inhibitory Factor (MIF) which is encoded by a functionally polymorphic gene is important in both innate andadaptive immune responses, and has been implicated in affecting the outcome and processes of several inflammatory conditions. A recent study in mice to that effect showed that MIF deficient and anti-MIF antibody treated mice showed lowered inflammatory responses, liver damage and anaemia than the wild type mice when experimentally challenged with Trypanosomes. These findings could mean that the transcript levels and/or polymorphisms in this gene can possibly affect individual risk to trypanosomiasis. This is especially of interest because there have been reports of spontaneous recovery i.e self-cure/resistance in some HAT cases in West Africa. Prior to this discovery the general paradigm was that trypanosomiasis is fatal if left untreated. The aim of this study was to gain insights into how human genetic variation in forms of nonsynonymous SNPs affects the MIF structure and function and possibly HAT susceptibility. NsSNPs in the mif gene were obtained from dbSNP. Through homology modeling, SNP prediction tools, protein interface analysis, alanine scanning, changes in free energy of folding, protein interactions calculator (PIC), and molecular dynamics simulations, SNP effects on the protein structure and function were studied. The study cohort comprised of human genome sequence data from 50 North Western Uganda Lugbara endemic individuals of whom 20 were cases (previous HAT patients) and 30 were controls (HAT free individuals). None of the 26 nsSNPs retrieved from dbSNP (July 2015) were present in the mif gene region in the study cohort. Out of the eight variants called in the mif coding region there was only one missense variant rs36065127 whose clinical significance is unknown. It was not possible to test for association of this variant with HAT due to its low global MAF that was less than 0.05. Alanine scanning provided a fast and computationally cheap means of quickly assessing nsSNPs of importance. NsSNPs that were interface residues were more likely to be hotspots (important in protein stability). Assessment of possible compensatory mutations using PIC analysis showed that some nsSNP sites were interacting with others, but this requires further experimentation. Analysis of changes in free energy using FOLDX was not enough to predict which nsSNPs would adversely affect protein structure, function and kinetics. The MD simulations were unfortunately too short to glean any meaningful inferences. This was the first genetic study carried out on the people of Lugbara ethnicity from North Western Uganda.

In vitro evaluation of antimicrobial and antioxidant activities of olea europaea subsp. africana and euryops brevipapposus used by Cala community folkloric medicine for the management of infections associated with chronic non-communicable diseases

- Description: Chronic non-communicable diseses are a global public health challenge that continuously threatens the development and health of humans. Risk factors such as unbalanced diet-the high consumption of processed food or food from animal origin are responsible for NCDs. NCDs result in weakened immune system, making the host susceptible to opportunistic infections. Thus, the NCDs burden is most times chronic and multiple with the illness and suffering of the affected person numerous. The lack of cure for NCDs, the high cost of drugs, their high side-effects, and the emergence of multiple drug resistance has given rise to the investigation of other sources for therapeutic cure such as medicinal plants. The ethanol, n-hexane and ethyl acetate extracts of Olea europaea were analysed for their antioxidant and antimicrobial activities. The essential oil was also analysed for their chemical constituents. The n-hexane extracts of O. europaea exhibited no inhibition against all of the microorganisms tested, while the ethyl acetate and ethanol extracts exhibited inhibition, with minimum inhibitory concentration values between 0.625 mg/ml to 1.25 mg/ml. The ethanol leaf and ethyl acetate stem extracts exhibited significant activity in the inhibition of 2, 2-azinobis-(3-ethylbenzothiazolin - 6-sulfonic acid diammonium salt (ABTS) free radical, the n-hexane leaf extract had the overall significant lipid peroxidation inhibition activity, while in the inhibition of 2, 2- diphenyl-1-picrylhydrazyl radical (DPPH), the ethanol and ethyl acetate leaf extracts had strong activity. Nonanal, phytol, α-Pinene, α-Phellandrene, spatulenol and farnesol were some of chemical components identified after the GC-MS analysis of O. europaea oil. In the final part of the dissertation, Euryops brevipapposus essential oil was assessed for the antioxidant activities using free radical scavenging assays. In addition to this, the antimicrobial activities were assessed and the chemical composition was analysed using GC-MS. The essential oil demonstrated significant antioxidant activity against 2, 2-diphenyl-2-picryl-hydrazyl free radical (DPPH), 2, 2′-azino-bis (3-ethylbenzthiazoline-6-sulfonic acid) (ABTS) and lipid peroxides with IC50 value of 0.0000000671 mg/ml, 1.05 mg/ml, and 1.170 mg/ml respectively. The essential oil also showed significant activity against all microorganisms tested with minimum inhibitory concentration (MIC) values between 0.055 mg/ml to 0.5 mg/ml. α-pinene, α- Phellandrene, germacrene D, β-pinene, trans- β.-Ocimene, bicyclogermacrene and β -Phellandrene were some of the chemical compounds identified in E. brevipapposus oil. The study has shown that E. brevipapposus and O. europaea are abundant in phytochemical compounds which were thought to be the root cause for the activities demonstrated. Therefore, these therapeutic properties observed validate and elucidate the traditional usage of the both plants in the treatment /management of diseases.

- Description: Hepatitis E virus-mediated infection is a serious public health concern in economically developing nations of the world. Globally, four major genotypes of HEV have been documented and the swine HEV identified to date in different countries belongs to either genotype 3 or 4. It has been reported to cross species barrier and cause infections in humans. Hence, Hepatitis E has been suggested to be zoonotic owing to the increase of evidence through various studies. Thus far, genotypes 1 and 2 are exclusively found in human population. However, little data are available regarding the occurrence of HEV in South Africa, especially in the Eastern Cape Province. Hence, this study was designed to assess the prevalence of Hepatitis E Virus among swine herd in selected communal and commercial farms in the Eastern Cape Province of South Africa. A total of 160 faecal samples were collected from swine herds in Amathole and Chris Hani District Municipalities of Eastern Cape Province and screened for the presence of HEV. Faecal samples were collected, using sterile swabs, from swine between the age of 2 to 6 months old, placed on ice and transported to the laboratory for further analysis. Viral RNA extraction was carried out followed by nested reverse-transcriptase polymerase chain reaction was used for amplification, after which the amplified products were examined by electrophoresis and viewed under ultraviolet illumination. The positive PCR products were sent for sequencing. Of the 160 faecal samples screened, only seven were positive (4.4percent) for HEV. The nucleotide sequence analyses revealed isolates UFT 01-03 sharing 82percent to 99percent identities with other strains with accession numbers KX896664, KX896665 and KX896666 and UMCF 01-04 with KX896667, KX896668, KX896669 and KX896670 from different regions of the world Phylogenetic analysis also showed that all seven isolates from this study clustered with both human and swine HEV from different geographical regions of the world especially with Japan Human and swine strains, Netherland swine HEV strains (AY032758, AF332620) and human HEV strain from France (JQ763611). We conclude that HEV is present among swine in the Eastern Cape Province, albeit in low incidence, and this does have public health implications. There is need for maintenance of high hygienic standards in order to prevent human infections through swine faecal materials and appropriate cooking of pork is highly advised.

This concept, which is more commonly known as Bring Your Own Device or BYOD has raised many data loss concerns for organizational IT Departments across various industries worldwide. Universities as institutions are designed to facilitate research and learning and as such, have a strong culture toward the sharing of information which complicates management of these data loss concerns even further. As such, the objectives of the research were to determine the acceptance levels of BYOD within South African universities in relation to the perceived security risks. Thereafter, an investigation into which security practices, if any, that South African universities are using to minimize the information security concerns was carried out by means of a targeted online questionnaire. An extensive literature review was first carried out to evaluate the motivation for the research and to assess advantages of using Smartphone and Tablet PC’s for work related purposes. Thereafter, to determine security concerns, other surveys and related work was consulted to determine the relevant questions needed by the online questionnaire. The quantity of comprehensive academic studies concerning the security aspects of BYOD within organizations was very limited and because of this reason, the research took on a highly exploratory design. Finally, the research deliberated on the results of the online questionnaire and concluded with a strategy for the implementation of a mobile device security strategy for using personally-owned devices in a work-related environment.

Internal fingerprint extraction

- Description: Fingerprints are a non-invasive biometric that possess significant advantages. However, they are subject to surface erosion and damage; distortion upon scanning; and are vulnerable to fingerprint spoofing. The internal fingerprint exists as the undulations of the papillary junction - an intermediary layer of skin - and provides a solution to these disadvantages. Optical coherence tomography is used to capture the internal fingerprint. A depth profile of the papillary junction throughout the OCT scans is first constructed using fuzzy c-means clustering and a fine-tuning procedure. This information is then used to define localised regions over which to average pixels for the resultant internal fingerprint. When compared to a ground-truth internal fingerprint zone, the internal fingerprint zone detected automatically is within the measured bounds of human error. With a mean- squared-error of 21.3 and structural similarity of 96.4%, the internal fingerprint zone was successfully found and described. The extracted fingerprints exceed their surface counterparts with respect to orientation certainty and NFIQ scores (both of which are respected fingerprint quality assessment criteria). Internal to surface fingerprint correspondence and internal fingerprint cross correspondence were also measured. A larger scanned region is shown to be advantageous as internal fingerprints extracted from these scans have good surface correspondence (75% had at least one true match with a surface counterpart). It is also evidenced that internal fingerprints can constitute a fingerprint database. 96% of the internal fingerprints extracted had at least one corresponding match with another internal fingerprint. When compared to surface fingerprints cropped to match the internal fingerprints’ representative area and locality, the internal fingerprints outperformed these cropped surface counterparts. The internal fingerprint is an attractive biometric solution. This research develops a novel approach to extracting the internal fingerprint and is an asset to the further development of technologies surrounding fingerprint extraction from OCT scans. No earlier work has extracted or tested the internal fingerprint to the degree that this research has.

- Description: Portulacaria afra commonly known as Spekboom contributes significantly to carbon sequestration and has been widely planted in degraded areas of the Eastern Cape. Approximately 50% of planted cuttings do not survive although the cause of this decline is unknown. Like many indigenous plants, Spekboom forms a symbiotic relationship with mycorrhizal fungi and the interaction with rhizobacteria may enhance and improve plant growth and establishment. This study aims to investigate these relationships which will include a survey of the arbuscular mycorrhizal (AM) fungal populations associated with Spekboom, determination of the causal agent of Spekboom decline, isolation and identification of the associated rhizobacteria and investigation of their plant growth promotion properties and assessing the ability of arbuscular mycorrhizal fungi and selected rhizobacteria to enhance establishment and growth of Spekboom. Soil and root samples from selected trial sites were used to assess AM fungal spore abundance and colonisation; isolation, characterization, and identification of rhizobacteria and determine the interaction of the microbes on Spekboom growth and tolerance to Fusarium. AM spore abundance and percentage root colonisation did not differ between the three Spekboom plots. Molecular analyses of the SSU region from the plots showed 4 families of AM fungi and were identified as Ambisporaceae, Glomeraceae, Claroideoglomeraceae and Paraglomeraceae. A suspected Fusarium pathogen was isolated and molecularly identified. Pathogenicity tests indicated reduced Spekboom growth with poor root development. Thirty four rhizobacterial isolates were tested for various plant growth promoting abilities. Of these, 6 were able to produce IAA which may promote plant root growth, 27 siderophores and 23 were phosphate solubilisers. Bacterial isolates were molecularly identified to be from various species of Bacillus, with some Arthrobacter, Enterobacter, Pseudomonas and Microbacterium. Inoculation of Spekboom cuttings with mycorrhizal fungi and selected rhizobacterial isolates significantly improved shoot height. Spekboom cuttings challenged with Fusarium and inoculated with mycorrhizal fungi and two rhizobacterial isolates significantly improved growth. The inoculation of cuttings in the nursery with mycorrhizal fungi and selected rhizobacteria is recommended prior to establishing Spekboom in the field.

Investigating the role of Hsp90 and LRP1 in FN matrix dynamics

- Description: Fibronectin (FN), a matrix protein responsible for regulating processes including migration and differentiation, is secreted as a soluble dimer which is assembled into an insoluble extracellular matrix. The dynamics of FN matrix assembly and degradation play a large role in cell migration and invasion contributing to the metastatic potential of cancer cells. Previous studies from our group have shown the direct binding of Hsp90 and FN in vitro and that inhibition of Hsp90 with novobiocin (NOV) caused internalisation of the FN matrix. However, the receptor mediating this internalisation is currently unknown. Low density lipoprotein 1 (LRP1) is a likely candidate as it is a ubiquitous receptor responsible for regulating internalisation of diverse ligands and is known to bind both Hsp90 and FN. We used wild type and knockout LRP1 cell lines to study the endocytosis of FN via this receptor. Here, we demonstrate that LRP1-deficient cells accumulated greatly increased levels of FN and were found to be less sensitive to pharmacological inhibition of Hsp90 by NOV. LRP1-expressing MEF-1 and Hs578T breast cancer cells experienced an increase in total FN in response to NOV, at concentrations below the EC50 value, followed by a dose-dependent loss of FN. We attributed greater FN levels to a loss of extracellular FN matrix coupled with increased internalisation of FN. Cell-surface biotinylation and DOC assays showed that loss of extracellular FN was specific to LRP1-expressing MEF-1 cells. Furthermore, we demonstrate that the loss of extracellular FN is not affected by changes in FN mRNA levels as determined by qRT-PCR, and that treatment with NOV resulted in the accelerated degradation of FN in the presence of cycloheximide. Immunoprecipitation studies reveal a putative complex exists between FN, Hsp90 and LRP1 in both cancer and non-cancer cells which is not perturbed by NOV. Western analyses revealed increased proteolytic processing of LRP1 in response to NOV which we proposed, based on literature, to modulate signalling pathways as a potential mechanism for regulating FN turnover. Moreover, using wound healing assays we identified increased migration to be one of the consequences associated with loss of extracellular FN by Hsp90 inhibition but only in cells containing LRP1. In summary, this study provides new insights into the Hsp90-LRP1 mediated loss of FN matrix and also reveals for the first time the functional consequence related to FN turnover by NOV was an increase in migration in LRP1-expressing cells.

- Description: Maize (Zea mays L.) is a direct staple food crop in Africa and remains an essential component of global food security, with maize crops accounting for over 60% of the total harvested area of annual food crops. Stress caused by drought and high soil salinity limits crop growth and productivity more than any other single environmental factor, with grain yield reductions up to 76% depending on the severity of the drought and the plant growth stage. Arbuscular mycorrhizal (AM) fungi and Plant Growth Promotion Rhizobacteria (PGPR) have previously been shown to improve tolerance of plants to drought stress through a number of chemical and physiological processes. The aim of this investigation was to determine whether mycorrhizal fungi and rhizobacteria adapted to drought and saline conditions and possessing plant growth promoting (PGP) traits were able to stimulate plant growth responses when applied to Zea mays seeds growing under greenhouse conditions Bacterial isolates selected were tolerant to concentrations of NaCl up to 600 mM and maintained 50% growth at low water potentials (-1.44 MPa). They were positive for Indole Acetic Acid (IAA) production, phosphate solubilisation and secretion of siderophores. Bacterial isolates showing plant growth promoting potential were identified using 16S rDNA gene sequencing as Achromobacter xylosoxidans strains A8 and C54 and Klebsiella oxytoca strain M1. Mixed inoculum was prepared from indigenous communities of mycorrhizas in soils sampled from the Cerebos Salt Pan and the Kalahari Desert. Mycorrhizal diversity was investigated using 454-Pyrosequencing which revealed that the community composition was dominated by species in the Ambispora, Glomus and Paraglomus genera with a rare component represented by species in the Redeckera, Archaeospora and Geosiphon genera. Microscopic examination of plant roots at the end of the trial revealed the presence of diagnostic mycorrhizal structures within the root cells, confirming that colonization was successful. Plant growth response to microbial inoculation was assessed by monitoring changes in plant photosynthetic capacity over the duration of a 7 week pot trial. A significant difference in photosynthetic and biomass data was observed between drought and well-watered groups but no mycorrhizal or bacterial treatment effect was evident within the groups, despite the high levels of colonization by mycorrhizas. These results suggest that the beneficial effects of mycorrhizal colonization may be primarily attributed to improved nutrient and mineral uptake in conditions where nutrients are limiting, resulting in improved growth. The improved growth may then have secondary effects on the plant‟s ability to withstand drought. Having controlled for nutrient deficiency, it was not evident in this study that mycorrhizal fungi were able to stimulate a change in plant physiology and confer drought tolerance under the conditions imposed.

- Description: Marine brown algae produce a variety of terpenes with a wide range of biological activities. However, very few phytochemical studies of brown algae have been conducted in South Africa. Therefore, in our continued search for biologically active natural products, we examined the South African brown alga Brassicophycus brassicaeformis. The dichloromethane-methanol extract of B.brassicaeformis was fractionated by silica gel column chromatography followed by normal phase HPLC to give pure four pure compounds which were identified by spectroscopic methods as; fucosterol, fucoxanthin and two monogalactosyldiacylglycerol lipids. Many potential drug molecules such as natural products have failed to reach the market due to poor pharmacokinetic and metabolic profiles despite having potent biological activity. Therefore the importance of early drug metabolism studies in the drug development process is clear. A biomimetic oxidation model was used for in vitro drug metabolism studies to predict any possible metabolites that could be produced by these natural products. Two biomimetic oxidation models catalyzed by two water soluble metalloporphyrins as biomimics of cytochrome P450, in the presence of two terminal oxidants either hydrogen peroxide or iodobenzene diacetete were successfully developed. The models were applied to a range of natural products. The oxidation of the quinone natural products, sargahydroquinoic acid, and lapachol was most easily achieved by metalloporphyrins employed in this study.

- Description: Tuberculosis (TB) is acknowledged as an epidemic in South Africa. Health care professionals (HCPs), including dieticians, are at an increased risk for TB-infection compared to the general population. Implementation of the World Health Organization (WHO) TB infection control measures can protect HCPs from contracting TB; however, many studies have shown poor adherence to guidelines by HCPs. The aim of the study was to determine dieticians’ knowledge, attitudes and experiences in relation to TB at the workplace. A descriptive quantitative, cross-sectional research design was employed. Convenience sampling was applied. The online survey was conducted between August 2014 and March 2015. Data analysis included descriptive and inferential statistics. Ethical principles were adhered to. The sample consisted of 102 registered dieticians in South Africa. Good knowledge was displayed as two-thirds of dieticians correctly identified the National TB Management Guidelines and the main signs and symptoms of TB. However, a critical knowledge gap regarding TB transmission was identified, as only 42% of dieticians knew that TB could spread by talking. Favourable attitudes towards TB and infection control measures were present, except towards inadequate staffing levels and being worried about TB. The respondents reported that the fear of contracting TB affected patient interaction. Poor adherence to infection control measures was found. Only 45% of dieticians reported having a written TB infection control plan at their workplace, and only 23% were trained on TB infection control measures. Coughing patients were not always triaged and education material was not always available for TB patients. The availability of N-95 respirators was reported by 76% of dieticians. Training on TB infection control measures could influence dieticians’ adherence to infection control measures, ultimately protecting them from contracting TB at the workplace.

Leopard population density and community attitudes towards leopards in and around Debshan Ranch, Shangani, Zimbabwe

- Description: Leopards (Panthera pardus) are regarded as one of the most resilient large carnivore species in the world and can persist in human dominated landscapes, areas with low prey availability nd highly fragmented habitats. However, recent evidence across much of their range reveals declining populations. In Zimbabwe, 500 Convention for the International Trade in Endangered Species (CITES) export tags are available annually for leopards as hunting trophies, despite limited accurate data on the leopard populations of the country. Moreover, when coupled with the massive land conversions under the controversial National Land Reform Programme (NLRP), leopard populations in Zimbabwe are in dire need of assessment. My study was conducted on Debshan ranch, Shangani, Zimbabwe, which is a commercial cattle (Bos indicus) ranch but also supports a high diversity of indigenous wildlife including an apparently healthy leopard population. However, the NLRP has resulted in an increase in small-holder subsistence farming communities around the ranch (the land was previously privately owned and divided into larger sub-units). This change in land-use means that both human and livestock densities have increased and the potential for human leopard conflict has increased. I estimated the leopard population density of the ranch and assessed community attitudes towards leopards in the communities surrounding the ranch. To estimate population densities, I performed spoor counts and conducted a camera trapping survey. Questionnaire interviews were used to assess community attitudes. My spoor counts provided a leopard density estimate of 13.57 leopards/100km2 compared to the camera trapping estimate of between 2.0 and 6.9 leopards/100km2. Although the high density estimate derived from the spoor counts is possible for Debshan because leopards are the apex predators and are adequately protected, potential edge effects are not yet fully understood. Thus, the more conservative estimate of 2.0 leopards/100km2, derived from the camera trapping survey, is probably more appropriate. Attitudes towards predators amongst respondents surrounding Debshan (n = 140) were neither too negative nor positive, attitude index had a mean score of 1.7 ± 3.8 (range: -7 – 10). No single predictor variable used in my analysis was able to adequately explain why the communities held these negative views. However, livestock losses were repeatedly listed by respondents as being one of the main reasons for their lack of tolerance towards predators. The density estimate of 2.0 leopards/100km2 translates to a population of 9 – 26 leopards within Debshan ranch. This density estimate is too low considering the habitat type at Debshan ranch but should be interpreted with caution as it lacks fundamental elements like age and sex ratio. Moreover, the interaction of the leopard population with the surrounding communities is currently unclear. As a precautionary measure, I recommended reducing the annual hunting quota for Debshan from five to one leopard. Future work should aim to improve the attitudes of the surrounding communities to secure broader landscapes for leopard conservation while also reconciling density estimates to fully understand the leopard population of the region.

- Description: Bush encroachment is a global phenomenon and a pressing concern for South Africa rangelands. The expansion and increase in density of Vachellia karroo (hereafter referred to aAcacia karroo) has been documented in the Eastern Cape and KwaZulu Natal in South Africa. This increase in woody species in savannas is often at the expense of grass cover and thus is causing concern about how this will impact agriculture due to possible loss of grazing capacity. To understand the impacts of bush encroachment the effect of trees on their micro-climate and abiotic factors and in turn on the herbaceous layer needs to be examined. The objective of this study was to quantify the effect of Acacia karroo encroachment on the light environment, soil moisture and frost occurrence in the sub-canopy and inter-canopy micro-habitats, and how these changes affected herbaceous player productivity and composition. Another question that is being addressed here is whether, and how, the local tree effects scale up in the landscape and whether prediction can be made based on the effects of individual trees. The study was undertaken on a farm, Endwell, in the Smaldeel, Eastern Cape. At the study site, a semi-arid savanna, Acacia karroo has been encroaching since the 1980’s. The study was conducted at three scales: landscape, stand-wide and local scale. The landscape scale was represented by four areas with 0, 21, 45 and 72% tree canopy cover, the stand-wide scale consisted of transects with varying percentages of tree canopy cover within each of the four levels of encroachment. The local scale was represented by the sub-canopy and inter-canopy environment to test the effect of trees. At the local scale plant available light and soil moisture were lower in the sub-canopy than intercanopy regions, with leaf area index being higher in the sub-canopy. This local negative effect of the tree canopy on light and soil moisture in the sub-canopy did not scale up predictably in the landscape. At the stand-wide scale light in the inter-canopy was reduced as shading increased. Frost was excluded from under the canopies and frost incidence decreased at higher tree cover. Grass productivity was reduced in the sub-canopy, possibly due to lower light and soil moisture. Overall biomass increased from the low to medium level of encroachment but lowest at the high level of encroachment. Grass composition and cover was only slightly affected by tree canopies cover and C4 grass species were still present in the sub-canopy and at lower light environments. At the levels of Acacia karroo encroachment encountered at this study site, it seems unlikely that palatable or desirable C4 would be excluded from the system and that a shift from C4 to shade-tolerant species would occur. This is due to tree canopies at the site not reducing light to such anextent that they would outcompete grasses, and likely the very low grazing pressure at thesesites. Herbaceous biomass at these sites were still sufficient to carry a fire in the inter-canopyregion and sufficient grazing for herbivores. In the sub-canopy region fires will be excluded thus with higher the portion of sub-canopy areas increasing at the high levels of encroachment they may interrupt fire spread. Thus it was concluded that Acacia karroo encroachment up to 45% tree cover is currently not creating negative feedback on herbivory, but low stocking rates appear to be key to maintain this.
