Photophysical studies of conjugates of upconversion nanoparticles with aluminium phthalocyanines

- Description: NaYF4 :Yb/Er/Gd upconversion nanoparticles (UCNP) were synthesised and their photoemission stabilised by embedding these nanoparticles in electrospun fibres. The photophysical behaviour of chloro aluminium tetrasulfo-phthalocyanine chloride (ClAlTSPc) was studied in the presence of UCNPs on mixing the two species in solution. The fluorescence lifetimes for UCNPs were shortened at 658 nm in the presence of ClAlTSPc when the former was embedded in fibre and suspended in a dimethyl sulfoxide solution of the latter. A clear singlet oxygen generation by ClAlTSPc through Forster resonance energy transfer (FRET) was demonstrated using a singlet oxygen quencher, 1,3-diphenylisobenzofuran. UCNP capped with amino groups were then covalently attached to chloro aluminium tetrasulphonated phthalocyanine (ClAlTSPc) and chloro aluminium tetracarboxy phthalocyanine (ClAlTCPc). The conjugates were characterized using different techniques such as infrared spectroscopy (IR), X-ray photoelectron spectroscopy (XPS) and Transmission electron microscopy (TEM). There was a decrease in fluorescence emission spectra of the UCNPs at 658 nm in the presence of the phthalocyanines. This decrease indicates an energy transfer between the donor UCNP and conjugated accepting phthalocyanine (Pc), due to FRET. Low FRET efficiencies of 18 and 21 % for ClAlTSPc and ClAlTCPc, respectively, were obtained.

Photosynthetic and growth responses of C3 and C4 grasses to short- duration sunflecks and resultant consequences for their performance in understory environments

- Description: Low C4 grass species abundance in understory environments is thought to be as a result of their high-light requirements, lack of photosynthetic advantage relative to C3 species in cooler environments, and an inability to adequately utilise sunflecks. This study sets out to investigate this theory, hypothesizing that C3 grass species outperform C4 grass species under the canopy, not as a result of quantum efficiency temperature effects, but as a result of C4 species inability to utilize short-duration sunflecks. Short sunflecks could result in a breakdown in assimilate movement between the mesophyll (MSC) and bundle sheath (BSC) cells. The role of BSC leakiness, stomata and PSII efficiency on the ability of C3 and C4 Alloteropsis semialata to utilize short-duration sunflecks was investigated using gaseous exchange and chlorophyll fluorescence techniques, while the growth of both subspecies under a simulated flecking-light environment tested whether these measured responses translated into effects on growth. As C3 grasses are known to possess higher levels of stomatal conductance in relation to C4 species, results showed that C3 A. semialata was able to utilize short-duration sunflecks as a result of increased stomatal conductance and an ability to induce photosynthesis under various light flecking conditions. In contrast, C4 A. semialata was unable to utilize sunflecks possibly as a result of energetic limitations of the carboxylation mechanism (PSII) and not because of increased bundle sheath leakiness. These photosynthetic responses translated into growth differences when both types were grown in an artificially flecking light environment. The photosynthetic differences noted for C3 and C4 A.semialata were also evident in shade adapted understory grasses; Erharta erecta (C3), Dactylotenium australe (C4) and Brachiaria chusqueoides (C4). As photosynthetic induction was marginally more rapid in all species relative to A. semialata it suggests some degree of adaptation in shade grasses, however the inability of the C4 species to utilise short sunflecks remained. As a result, it was hypothesized that C3 shade adapted E. erecta and C4 B. chusqueoides, co-inhabiting the same forest understory, are able to do so because of differences in light micro-environments associated with each species. However, canopy openness and light profiles determined for theses micro-climates showed no differences and that both species have persisted within a relatively stable understory environment. The coexistence was possible as the understory was supplied with a significant proportion of its daily light in flecks sufficiently long as to not compromise C4 productivity. A survey of 10 species of grasses under various canopy densities and in the open showed a strong negative linear relationship between canopy openness and the rate at which photosynthesis was induced by flecking light, which has not been shown before. This did not result from the phylogenetic relationship between species and could be shown for a single species (E. erecta) growing in a range of light environments. This demonstrates that C4 grasses, despite adaptation, would be limited from sunfleck environments if a significant proportion of the daily light available consists of flecks of short-duration. The generation of such environments may occur as a result of woody thickening and could help explain the observed decline in C4 grasses under these conditions.

Phylogeny and phylogeography of dominant South African surf diatoms

- Description: Genetic studies of diatoms are lagging behind those on other organisms. The reasons for this are, among others, that many species are difficult to culture (some surf diatoms in particular), single cells contain only a small amount of DNA, and selection of single cells from environmental samples is difficult. Globally, there are only a few species of surf diatom: Anaulus australis Drebes et Schultz, Asterionellopsis glacialis (Castracane) Round, Asterionellopsis socialis (Lewin & Norris) Crawford & Gardner, Attheya armata (West) Crawford, Aulacodiscus petersii Ehrenberg, Aulacodiscus johnsonii Arnott, Aulacodiscus kittonii Arnott ex Ralfs and Aulacodiscus africanus Cottam. These species occur exclusively in the surf zone with the exception of A. glacialis, which is also found in coastal and oceanic waters. The overall aim of this project was to investigate the phylogeny or the phylogeography of the two dominant South African surf diatoms. In order to do this, it was necessary to develop methods for extracting DNA from environmental surf diatom patch samples. This method was then used in the investigation into the phylogeography of Anaulus australis along the South African coastal zone. Due to other recent work into diatom phylogeny and phylogeography there was also the opportunity to compare the genetics of the South African surf diatom Asterionellopsis found at Sundays River Beach to localities recently sampled and sequenced around the globe in order to identify the species found in South Africa. The direct method was successful for DNA extraction from Anaulus australis cells preserved using either isopropanol, ethanol or glutaraldehyde (provided the samples were not older than two years), but not formalin. Extraction of DNA from Asterionellopsis glacialis s.l. cells was successful with the direct method for ethanol-preserved samples, but the extraction from Attheya armata cells required some modifications be added to the method. Sequencing of the ITS region of Anaulus australis cells from along the southern coast of South Africa indicated connectivity between the various populations rather than the expected isolation of populations in the surf zones of the log-spiral bays. Comparison of the ITS and RbcL regions of the species of Asterionellopsis found at the Sundays River Beach indicated that it is Asterionellopsis lenisilicea which is a species only ii recorded from Canada to date and which has only recently been discovered and recognised as a new species within the genus. This genetic identification was supported by morphological measurements of frustules.

Physiochemical and heavy metals fingerprints of the final effluents of Adelaide and Seymour wastewater treatment facilities in the Eastern Cape, South Africa

- Description: Wastewater contains pathogens, heavy metals, nutrients, organic matter and other toxic chemicals and when discharged into the environment without proper treatment, it may cause adverse health problems and environment degradation. There have been reports in the Eastern Cape Province, South Africa of inadequate treated wastewater effluents being discharged into freshwater environments. This study reports on the physicochemical and heavy metals qualities for two wastewater treatment facilities in the Eastern Cape, South Africa over a six-month sampling period (September 2015 to February 2016). Wastewater effluent samples were collected from the influents, final effluents and receiving waterbodies as well as sludge samples in replicates. The physicochemical parameters were analysed using standard methods (APHA, 2012). The acid digested heavy metals samples were analysed using Atomic Absorption Spectrophotometer (iCE 3500 Thermo Fisher Spectrometer). The concentrations were compared to recommended limits used in South Africa and World Health Organisation (WHO). Physicochemical qualities assessed at Adelaide wastewater treatment plant ranged as follows: temperature (21.6 - 30.5 oC), turbidity (2.1 – 71.3 NTU), electrical conductivity (EC) (743.0 – 898.3 μ/Scm) and dissolved oxygen (DO) (2.11 – 3.50 mg/L) while the ranges of the parameter assessed at Seymour wastewater treatment plant ranged as follows: chemical dissolved oxygen (COD) (41.7 – 115.3 mg/L), EC (628 and 797.7 μ/Scm) and nitrates (4.6 – 11.0 mg/L. The heavy metals concentration for the final effluents at Adelaide wastewater treatment plant ranged as follows: Cd (0 – 0.002 mg/L), Cu (0 – 0.096 mg/L) and Fe (0 – 0.498 mg/L). Cu concentrations in sludge at Seymour wastewater treatment plant ranged between 83.82 and 132.07 mg/L. Reduction efficiencies of Adelaide in removing chlorides and sulphates were 33 and 36 percent respectively. Findings of study revealed negative impacts of inadequately treated effluents on receiving waterbodies and this puts communities which rely on the water as immediate source of fresh water for domestic purposes at health risk.

- Description: The objective of this study was to determine the effect of different fat inclusion levels and fat types on the physical and chemical attributes, lipid oxidation, fatty acid composition and sensory characteristics of warthog cabanossi. To achieve this, three types of cabanossi with different pork backfat levels (10 percent, 20 percent and 30 percent) were produced for the first experiment. The results from the study showed that different inclusion levels of pork backfat had an influence (P ≤ 0.05) on the physicochemical and fatty acid composition of warthog cabanossi but did not influence lipid oxidation (P > 0.05). The highest (P ≤0.05) pH, weight and moisture decline was observed in the 10 percent pork backfat cabanossi compared to the 20 percent and 30 percent treatments. However, no differences (P > 0.05) in the water activity of the product were observed. As expected total fat was lower in the 10 percent fat treatment and increased concomitantly. Similarly, protein, ash and salt were higher in the 10 percent fat cabanossi and decreased concomitantly. Differences in the fatty acid composition were observed between treatments. Furthermore, backfat level affected the sensory attributes and consumer acceptance of the cabanossi. Ten percent backfat cabanossi was scored higher (P ≤0.05) for most sensory attributes. Consequently, it was observed that the consumer panel preferred and scored the 10 percent fat cabanossi higher with regards to appearance and taste. In the second experiment, two cabanossi treatments of different fat types (pork backfat and fat-tailed sheep backfat) were produced. The weight loss, moisture content, pH, water activity and salt content did not differ (P > 0.05) between the two cabanossi products. However, there were differences (P ≤0.05) in the protein, fat and ash contents; where protein and ash were higher in the pork backfat cabanossi whilst fat was higher in the sheep backfat cabanossi. Thiobarbituric reactive substances (TBARS) were similar (P > 0.05) between the two fat types cabanossi which could be explained by similar fatty acid profiles being reported for the two cabanossi although the n-6:n-3 ratio was higher (P ≤0.05) in sheep backfat cabanossi. Results from the descriptive sensory analysis showed two distinct products (P ≤0.01) where pork backfat cabanossi scored higher for most attributes. However, the lower scores for sheep backfat cabanossi were within an acceptable range. Sheep backfat cabanossi were also scored for unique attributes that were not detected in the pork backfat cabanossi. This study concluded that fat-tailed sheep backfat can be used to produce an unique cabanossi product of acceptable quality.

Population genomics analysis of yellowfin tuna Thunnus albacares off South Africa reveals need for a shifted management boundary

- Description: Yellowfin tuna Thunnus albacares is a commercially and economically important fisheries species, which comprises the second largest component of South Africa’s catch of tuna and tuna-like species. Catches of the species off South Africa are treated as two discrete stocks by the two tuna Regional Fisheries Management Organisations (tRFMOs) under whose jurisdictions they fall. Individuals caught off the Western Cape, west of the boundary between the tRFMOs at 20°E, are included in assessment and management of the Atlantic Ocean yellowfin tuna stock by the International Commission for the Conservation of Atlantic Tunas (ICCAT), and those caught east of this boundary are assessed and managed as part of the Indian Ocean stock by the Indian Ocean Tuna Commission (IOTC). The boundary between these stocks is based on the confluence of the two oceans in this region and does not incorporate the population structure of species. For sustainable exploitation of fisheries resources, it is important that the definition of management stocks reflects species’ biological population structure; the fine-scale stock structure of yellowfin tuna off South Africa is therefore a research priority which this study aimed to address by means of population genomics analyses. Yellowfin tuna exhibit shallow genetic differentiation over wide geographic areas, and as such traditional population genetic approaches have limited power in resolving fishery significant population structure in the species. Herein, a population genomic approach was employed, specifically, genome-wide analysis of single nucleotide polymorphisms (SNPs) discovered using a next-generation DNA sequencing approach, to confer (i) increased statistical power to detect neutral structuring reflecting population connectivity patterns and (ii) signatures of local adaptation. The mitochondrial Control Region (mtDNA CR) was also sequenced to compare the resolving power of different approaches and to permit coalescent based analyses of the species evolutionary history in the region. Neutral SNP loci revealed significant structure within the dataset (Fst=0.0043; P<0.0001); partitioning of this differentiation within the dataset indicated significant differentiation between yellowfin tuna from the Western Cape and the Gulf of Guinea in the eastern Atlantic Ocean, with no significant differentiation between individuals from the Western Cape and Western Indian Ocean regions. This indicates two population units wherein there is a separation of the Gulf of Guinea from the remaining samples (Indian Ocean including Western Cape) that are largely derived from a single genetic population. This pattern was also supported by assignment tests. Positive outlier SNPs, exhibiting signatures of diversifying selection, suggest that individuals from these regions may be locally adapted, as well as demographically isolated. The mtDNA CR did not reveal any significant genetic structure among samples (Fst=0.0030; P=0.309), demonstrating the increased resolving power provided by population genomics approaches, but revealed signatures of historical demographic fluctuations associated with glacial cycles. Based on the findings of this study, it is suggested that yellowfin tuna caught off the Western Cape of South Africa are migrants from the Indian Ocean population, exhibiting significant genetic differentiation from the Atlantic Ocean Gulf of Guinea individuals, and should thus be included in the assessment and management of the Indian Ocean stock. It is therefore recommended that the boundary between the Atlantic and Indian Ocean yellowfin tuna stocks, under the mandates of ICCAT and the IOTC respectively, should be shifted to approximately 13.35°E to include all individuals caught in South African waters in the Indian Ocean stock.

Population status and habitat use of Indian Ocean humpback dolphins (sousa plumbea) along the south coast of South Africa

- Description: Long-lived, top-level predators, such as some marine mammals, serve as important indicators of ecosystem health. Assessing the abundance and habitat use of such marine top predators is essential for the formulation of effective conservation and management actions. There is considerable concern over the viability of small humpback dolphin opulations across a global scale and a number of studies have raised concerns over their vulnerability to extinction. In light of the recent uplisting of Indian Ocean humpback dolphins (Sousa plumbea) to ‘Endangered’ on the South African Red Data list, there is an urgent need for a greater understanding of the abundance and spatial distribution of this species along the South African coastline. Using small vessels as survey platforms between March 2014 and June 2015, this study attempted to determine the abundance, spatial distribution and habitat preferences of Indian Ocean humpback dolphins along 150 km of South Africa’s south coast. A further aim was to assess the utilisation of the current Marine Protected Area network by humpback dolphins along this coastline relative to areas outside of formal protection. Mark-recapture methods applied to photo-identification data produced abundance estimates of 84 individuals (95% CI: 72-115) within the study area for both open and closed models. An average group size of 3.94 individuals (range 1-12; SD = ± 2.82) was observed during the study, indicating a decrease in average group size of ~45 % from a previous assessment in 2002/03. Such a decline in group size could potentially be a result of a change in social structure in response to reduced prey availability. Spatial analyses of humpback dolphin geographic positions, using a kernel density estimator (KDE) and effort-weighted density grid analyses, indicate that the species is unevenly distributed over the coastal zone within the area. Sightings occurred at the highest densities within Buffels Bay and along Goukamma MPA, followed by Plettenberg Bay, Nature’s Valley, and around the Bloukrans, Elandsbos and Groot River East mouths. Habitat preference was assessed using a standard classification-based method and the results indicate a strong preference, in particular, for Dissipative Intermediate Sandy Coast habitat, followed by Very Exposed Rocky Coast, Intermediate Sandy Coast, Estuarine Shore, Mixed Shore and Inshore Reef habitats. Areas of high humpback dolphin densities appear to be associated with these habitat types, especially with Dissipative-Intermediate Sandy Coast habitat. Humpback dolphins were sighted at relatively low densities along stretches of coastline consisting predominately of Exposed Rocky Shore habitat. Long expanses of this habitat type may limit humpback dolphin movements along the coast. The observed patterns in distribution and habitat preferences may be linked to the availability of prey and/or the avoidance of predators. Average sightings per kilometer travelled (SPUE) indicate that the utilisation of the Robberg and Tsitsikamma MPAs by humpback dolphins was low, most likely due to the low availability of sandy coastline in these areas. In contrast, the utilisation of the Goukamma MPA, which is characterised by a high availability of Dissipative-Intermediate Sandy Coast, was very high. The low population numbers and declines in average group size of Indian Ocean humpback dolphins within the study area warrant concern and call for effective conservation and management measures. In light of ever-increasing levels of anthropogenic threats to coastal areas, future research and long-term monitoring of the population is essential to broaden our knowledge of the species and to detect population trends.

Post-release evaluation and thermal physiology of the Pereskia stem-wilter, Catorhintha schaffneri (Coreidae), a new biological control agent for Pereskia aculeata (Cactaceae)

- Description: Catorhintha schaffneri Brailovsky and Garcia (Hemiptera: Coreidae) is a biological control agent that was recently accepted for release in South Africa to control Pereskia aculeata Miller (Cactaceae), an invasive creeping cactus. The aim of this thesis was to conduct post-release research to ensure that C. schaffneri is utilised to its full potential. To achieve this aim, and focus release efforts, the thermal physiology of C. schaffneri was investigated to predict where in South Africa the agent is most likely to establish. These predictions were then tested by releasing the agent at field sites with a wide variety of climatic conditions and evaluating establishment success. When invasive plants invade a wide distribution, made up of areas with different climatic conditions, biological control agents may not establish or be effective throughout the invaded distribution. According to the thermal physiology of C. schaffneri, it is most likely to establish and become effective in the subtropical region of South Africa, along the coast of KwaZulu- Natal. Cold winters, or generally low year-round temperatures, may limit establishment in the more temperate areas of South Africa in the Eastern and Western Cape as well as inland in the Highveld region. These predictions can be used to focus release efforts to climatically suitable regions and stop releases in areas where C. schaffneri cannot survive. Predictions based on thermal physiology may not account for all of the variables which affect establishment. To account for other variables, the establishment of C. schaffneri was tested using closely monitored field release studies. During these studies the effect of other variables such as; microclimate temperature, humidity, precipitation, plant quality and release strategy were considered. Low humidity, precipitation and plant quality appear to affect the establishment of C. schaffneri in the subtropical areas of South Africa. The experiment was conducted during a period of drought, and this may have resulted in lower establishment rates. The most successful release strategy for C. schaffneri was the use of multiple, small releases rather than single releases of the same number of individuals. The field based study was therefore able to improve the biological control of P. aculeata by increasing the chance that each release of C. schaffneri results in establishment. The post-release studies presented in this thesis will increase the impact of C. schaffneri by focussing release efforts to climatically suitable sites, releasing at appropriate times of year and releasing the agent in a manner that increases establishment success. Post-release studies, such as those presented here, can make biological control programmes more efficient and effective.

Post-release evaluation of the biological control programme against Cereus jamacaru De Candolle (Cactaceae), in South Africa

- Description: Cereus jamacaru De Candolle (Cactaceae) is an environment-transforming weed of both agricultural and wildlife habitats in South Africa. Weed infestations reduce carrying capacity of the land, and pose a risk to livestock, wildlife and human safety due to the plant’s spiny thorns. The weed is considered to be under complete biological control in South Africa, due to its introduced control agent, Hypogeococcus festerianus Lizer y Trelles (Hemiptera: Pseudococcidae), although observational reports suggest that the level of success achieved is variable. In this thesis, a formal post-release evaluation of this biological control programme was conducted, specifically to determine the efficacy of H. festerianus as a biological control agent, and to identify factors which may limit or constrain the level of success achieved by the control agent. These data were collected with the intention of improving the control of C. jamacaru in South Africa. A field-based study of C. jamacaru population demographics investigated the efficacy of H. festerianus as a biological control agent of the weed, by integrating weed growth, fecundity and survival metrics with C. jamacaru population dynamics and demographic patterns from 8 sites where H. festerianus was present and 14 sites where the control agent was absent. The findings indicated that H. festerianus significantly reduced weed fecundity, which resulted in fewer seedling recruits, and that levels of plant mortality were greater at sites where H. festerianus was present. The reduction in weed fecundity and survival translated into negative population-level consequences for H. festerianus. Weed-population age frequency distributions in the absence of H. festerianus demonstrated a “reverse J-shaped” distribution, indicative of high recruitment rates and population stability, while C. jamacaru populations infected with H. festerianus were described by bell-shaped distributions, and were typified by limited recruitment, or a complete lack thereof. By constraining recruitment and inhibiting selfregeneration, H. festerianus appears to regulate populations of C. jamacaru. Predation and parasitism of H. festerianus was believed to be a limiting factor for the biological control programme against C. jamacaru in South Africa, although no formal evaluation of this claim had been undertaken. Accordingly, the assemblage of natural enemies acquired by H. festerianus in South Africa was identified by field-collections of infected H. festerianus gall-material. Further, timed point-count surveys of natural enemies associated with H. festerianus were performed and integrated with the data on the impact of H. festerianus on weed population dynamics to assess the impact of two prominent predaceous taxa on H. festerianus efficacy as a biological control agent. Although H. festerianus had acquired a diverse suite of novel natural enemies in South Africa, this has not prevented the biocontrol agent from having an impact on C. jamacaru populations, although other subtler effects cannot be ruled out. This study showed that biological control efforts employing H. festerianus for the management of C. jamacaru have been successful. Furthermore, these data demonstrated the utility of retrospective analyses in developing and improving the science of biological control, specifically how to improve candidate agent prioritisation, determining how many agents are required for successful biological control, and how to evaluate the success of biological control efforts. Improvements in our theoretical understanding of biological control will undoubtedly reduce costs of biological control programmes, improve success rates, and increase the predictability of biological control.

- Description: Neonatal sickness and death is increasingly becoming a public health problem worldwide. The colonization of Group B Streptococcus and Staphylococcus in the rectovaginal area is among the sources of infections in neonates which can result in illness and mortality. The over exposure of humans to antibiotics is the possible cause of resistance in bacteria. These resistant strains can be passed onto offspring, leading to resistant infections and increasing the morbidity of neonates because of treatment failures. Many people, including healthcare personnel are not aware of the effect of these bacteria, and informing clinics and hospitals can help create awareness and monitoring the levels of resistance among bacteria can assist in preventing the transference of the bacteria. In this study we investigated the prevalence of group B Streptococcus (GBS) and Staphylococcus aureus in the anogenital tract of pregnant women in the Eastern Cape Province, South Africa. A total of 49 isolates from 25 (30.5 percent) pregnant women colonized with GBS were isolated from vaginal and rectal swabs of 82 pregnant women at 25-37 gestation who participated in this study. These isolates were obtained using standard microbiological methods and confirmed by polymerase chain reaction (PCR) technique aimed at the ScpB gene. The isolates were further screened for the presence of 9 serogroups (Ia, Ib, II, III, IV, V, VI, VII, VII) and serogroups Ib 2 (4.8 percent), II 20 (40.8 percent) and IV 5 (10.2 percent) and 22 non-typable (44.9 percent) were identified. Susceptibility profiling of the isolates to 12 antibiotics (tetracycline, clindamycin, erythromycin, gentamycin, naladixic acid, norfloxacin, chloramphenicol, cefuroxime, cefotaxime, imipenem, penicillin and vancomycin) was tested in vitro by the standardized disc diffusion method. All the confirmed GBS isolates (49) were resistant to erythromycin, tetracycline and clindamycin. A higher percentage of the isolates were resistant to gentamycin 44 (90 percent), nalidixic acid 41 (84 percent), penicillin 41 (84 percent), chloramphenicol 38 (78 percent), cefuroxime 36 (74 percent), imipenem 36 (74 percent), cefotaxime 35 (71 percent), norfloxacin 32 (65 percent) and vancomycin 31 (78 percent). Multiple antimicrobial resistance patterns ranged from 9‒11 and indices ranged from 0.7‒0.9, respectively. Among the antimicrobial resistance determinants examined, genes encoding for resistance to erythromycin ermB 25 (51 percent), tetracycline tetM 32 (65 percent) and penicillin bla-Z 4 (8 percent) only were identified. On the other hand, screening for S. aureus yielded a total of 7 isolates from 4 study participants as confirmed by PCR based on staphylococcal, nuc gene. The isolates were further screened for the presence of six virulence genes (Hla, Hlb, LUKM, LUKED, PVL, Eta and Etb) and antibiotic susceptibility pattern by the disc diffusion method using 12 (penicillin, vancomycin, tetracycline, rifampicin, imipenem, gentamycin, chloramphenicol, norfloxacin, oxacillin, erythromycin and sulfamethoxazole-trimethoprim) antibiotics that are adopted in the treatment of infections caused by the organism. PVL 6 (85.7 percent) and eta 1 (14.3 percent) were the two virulence genes detected. The following percentages of antibiotics resistance among the isolates were observed; penicillin G 7 (100 percent), clindamycin 7 (100 percent), vancomycin 5 (100 percent), rifampicin 5 (71 percent), oxacillin 5 (71 percent), erythromycin 5 (71 percent) gentamycin 3 (43 percent), norfloxacin 3 (43 percent), sulfamethoxazole-trimethoprim 3 (43 percent), chloramphenicol 2 (29 percent), imipenem 1 (14 percent). Multiple antimicrobial resistance patterns ranged from 7‒8 and indices ranged from 0.6‒0.7, respectively. Genetic profiling of the resistance genes identified erythromycin ermB 5(71.4 percent), tetracycline tetM 5(71.4 percent) and penicillin bla-Z 1(14.3 percent) only. The findings from the study have revealed GBS and S. aureus colonization of pregnant women in the Eastern Cape Province, and these have great public health implications especially for the neonates who are mostly likely to be infected during birth. The unidentifiable multidrug resistant serogroups of GBS as well as resistant S. aureus limit the choice of drugs in the management of infections caused by these pathogens more so if transmitted to infants. Therefore asymptomatic pregnant women needed to be properly educated about the bacteria as well as the precautions that need to be taken.

Progress in implementing the ecosystem approach to fisheries in South Africa in principle and in practice

- Description: Over the last century, the population of the world has more than doubled, resulting in an increase in seafood consumption (FAO 2010), and placing strain on fisheries wild stocks, their habitats, and the coastal communities that rely on them for food and survival. The ecosystem approach to fisheries (EAF) differs from other management approaches by combining all aspects of ecosystem management, and strives to conserve ecosystem structure, maintain diversity, productivity, and integrity, and to meet human food and economic needs. This study aims to assess how South Africa is progressing in implementing EAF in principle and in practice, to identify challenges, and suggest solutions, where appropriate. The law sets precedence on governance. An assessment of the Marine Living Resources Act, (MLRA) and the South African Policy for Small-scale Fisheries (SSFP) revealed that, although these instruments recognise and contain elements of EAF, this management approach has not been adequately implemented. In practice, the status of implementation of EAF was assessed through the Southern African Sustainable Seafood Initiative (SASSI) and the Ecological Risk Assessments (ERA). The scores of 65 assessments, conducted in 2013 and 2014, were obtained from SASSI. Of the 65 species assessed; 18.4% were listed as Green, 50.8% were listed as Orange and 30.8% were listed as Red. Two methods were used to analyse the data; non-metric multidimensional scaling (NMDS), and cluster analysis in the statistical program R. Analysis of the SASSI assessments indicates that there has been progress in implementing EAF since the World Summit on Sustainable Development in 2002. The high number of Orange and Red listed species however, indicate that major sustainability issues still exist. Species in commercially important fisheries enjoy the bulk of research and management attention compared to other species, including bycatch species, as reflected by a high proportion of Green-rated commercially important species. Based on these results, four fisheries were chosen for further indepth analysis using additional information found in ecological risk assessments: offshore demersal trawl, inshore demersal trawl, West Coast rock lobster fishery and the line fishery. The documents and published literature of the Department of Agriculture, Forestry and Fisheries Internal Scientific Working Groups provided further information. A Wilcoxon signed rank test conducted in the programme R on the results of the ERAs showed that there was a decline in implementation of EAF and reinforced the earlier conclusion that large commercial fisheries, offshore and inshore demersal trawl, were progressing in implementing EAF faster than West Coast rock lobster and line fisheries, which are examples of smaller-scale fisheries that are more accessible to many resource users. Both progress and challenges appeared to be largely influenced by several common factors, which include the presence or absence of positive incentives, co-management, management plans, access, compliance, economic importance, capacity, and the interests of rights holders and other stakeholders.

- Description: Property development (PD) is basically driven by the need or demand from the people. Sustainable property development has emerged in response to a global problem – and the need to maintain environmental integrity, according to Gurry (2011) cited by Botha (2013: 7). Keeping and Shiers (2004) state that property development, as a whole, has to balance social, economic and environmental needs. Emanating from the above, any successful development project must offer investors security, infrastructure and efficiency and should also put the needs of citizens at the forefront of all its planning activities. Availability of land, existing infrastructure, availability of finance, economic conditions, political influence and corruption always influence growth of property development in any area. This study aims to identify factors that contribute to lack of property development in Mthatha. Data collected shows that the challenges sometimes lead to failure and delays of the development. The purpose of this study is to identify these challenges, investigate the available literature, consider what has been done so far to address these challenges and make recommendations. It is essential to understand the state of the town and perceptions of the people in the area dealing with Property Development. Mthatha is the main focus of the study because of the perceived number of failed and delayed property development initiatives. The primary and secondary data collected provide the basis for understanding challenges that lead to such failures and delays. This research was conducted by means of a review of the related literature and an empirical study. The empirical study was conducted using a quantitative statistical approach by distributing research questionnaires to members falling within the sample population. The primary objective of the study is to develop a framework for successful implementation of property developments in Mthatha. The study’s findings reveal shortcomings which contribute to the study’s identified problems relating to property development in Mthatha, namely: decaying infrastructure, shortage of land, implementation of the IDP, availability of finance to promote real estate developments, political influence and corruption. Wikipedia defines Property Development as a “multifaceted business encompassing activities that range from the renovations and release of existing buildings to the purchase of land and the sale of improved land or parcels to others”. Harvey and Jowsey (2004), as cited by Botha (2013: 5), define Property Development as a process that involves changing or intensifying the use of land to produce buildings for occupation.

- Description: Surface waters constitute important sources of water and serve for agricultural, recreational and industrial purposes; however, the vulnerability of such water sources to pollution presents serious ecological, public health and economic problems of global concerns. Beach water quality is monitored to reduce the risk of recreational waterborne illnesses. Water samples were collected between September 2014 and August 2015 at Eastern beach and a total of 5 physicochemical parameters, counts of faecal coliforms, E. coli and Enterococcus isolates were determined using standard analytical procedures. Confirmed Escherichia coli isolates were assessed for virulence genes associated with pathogenic E. coli strains responsible for intestinal and extra-intestinal infections. Recovered E. coli isolates were then interpreted for their antibiogram profiling using disk diffusion method. On the other hand, the recovered Enterococcus isolates were characterized for Enterococcus speciation of key species that are normally implicated in infections and further assessed for their antibiogram profiling by disk diffusion method. The physicochemical qualities of the water ranged as follows: turbidity (1.4 to 36.8 NTU); pH (7.0 to 8.6); temperature (14.5 to 24.5 ºC); total dissolved solids (TDS) (5.2 to 46 mg/L) and electrical conductivity (EC) (8.2 to 70.7 μS/cm). Microbiological qualities obtained were as follows: faecal coliform (101 to 103 CFU/100 mL); Escherichia coli (101 to 103 CFU/100 mL); and enterococci (101 CFU/100 mL to 102 CFU/100 mL). Only 38/104 (37 percent) harbored at least 1 virulence gene while 66/104 (63 percent) of the isolates harbored none. Most frequent virulence genes were eae for EPEC/EHEC, fliCH7 for EHEC, ibeA for NMEC, while daaE for DAEC and ipaH for EIEC were discovered in three isolates each; bfp for EPEC was detected in 2 isolates and lt gene for ETEC in one isolate. EAEC and UPEC genes were not detected in all the isolates. All tested isolates were resistant to ampicillin, tetracycline, gentamycin and chloramphenicol (85 percent), ciprofloxacin (78 percent), trimethoprim (54 percent) and norfloxacin (54 percent) and the Multiple Antibiotic Resistance Index for all isolates ranged between 0.6- 1.0 with the average being 0.8, which exceeded the threshold value of 0.2. Among the 96 recovered Enterococcus isolates, 55 percent were identified as E. faecium, 22 percent were E. hirae, 2 percent were E. durans and 21 percent were uncharacterized Enterococcus species. E. faecalis and E. casseliflavus were not detected amongst the isolates. All isolates were resistant to vancomycin, erythromycin and chloramphenicol. While the resistance against other antibiotics followed the order: tetracycline (97 percent), gentamycin (96 percent), ciprofloxacin (93 percent), linezolid (91 percent), ampicillin (91 percent) and trimethoprim (62percent). Only 6 percent of the isolates were susceptible to trimethoprim and the MAR index for all isolates ranged between 0.6- 1.0 with the average being 0.9 which greater than 0.2, suggesting that these bacterial strains originates from environments with high use or contamination of antibiotics.

- Description: Faecal indicator bacteria have long been recommended for usage in water quality monitoring of various water sources including surface water. A large number of people in different parts of the world often engage in recreational and other commercial activities at the various beaches along the coastal lines, most especially, during summer season and festive periods. It is generally assumed that beach water is safe all the times, however, there have been increasing reports of beach and other coastal water pollutions because of rising anthropogenic activities around coastal areas globally. The presence of pathogens in faecal contaminated beach water either directly or indirectly increases the risk of human exposure which may result in skin infections as well as the ingestion and transmission of multidrug resistant pathogens. Microorganisms may gain entry into beach water directly from improperly treated final effluents released by wastewater treatment plants and from agricultural runoffs and/or faulty drainages. The aim of this study was to evaluate the quality indices of the Nahoon Beach and canal waters in the Eastern Cape Province of South Africa. In order to achieve this aim, the objectives of this study were as follow: to determine the seasonal variations of the physicochemical characteristics of the Nahoon beach and canal waters, to assess the microbiological quality of the beach water by assessing the prevalence of potentially E. coli and Enterococcus species, and to evaluate the antibiogram profile of the E. coli pathotypes and Enterococci species recovered from the beach water samples. Water samples were collected bi-weekly for a period of twelve months, during which on-site physicochemical analyses were carried out. Bacteriological assessment was performed using the membrane filtration technique and the necessary incubation conditions were followed. Identification of the target organisms was done by molecular based methods using PCR (polymerase chain reaction) while antibiotic susceptibility testing was done using the disk diffusion method. During the spring season (August to October) and periods of festive activities (December, January and March), it was observed that turbidity was at its highest, consequently, influencing total dissolved solids and a rise in the values of pH and electrical conductivity. Microbiological qualities assessed follow the order: Escherichia coli (101 – 103 CFU/100ml) and Enterococcus (101 – 102 CFU/100 ml). The results show that 41.2percent (107/260) of the presumptive E. coli isolates were positive for uidA gene. A total of 73 out of 107 (68.2percent) PCR-confirmed E. coli isolates were observed to belong to different pathotypes while 59percent (102/172) of the presumptive Enterococcus strains isolated were positive for SodA gene (Enterococcus spp.). Out of 102 enterococci isolates, 45 strains were identified as species (E. faecalis and E. faecium) and these were subjected to antibiotic susceptibility testing. The E. coli strains exhibited a frequency of 100percent resistance against ampicillin while the Enterococcus strains also showed 100percent resistance against vancomycin and linezolid. Target genes eae 11 (10.3percent); ipaH 14 (13.1percent); ibeA 48 (44.9percent) that encode pathogenicity in E. coli were successfully amplified by PCR suggesting that the isolates are potentially pathogenic strains whereas Enterococcus spp. including Enterococcus faecalis 26 (25.5percent) and Enterococcus faecium 19 (18.6percent) were also identified in the water samples. In this study, the phenotypic antibiogram profiles of the E. coli isolates revealed that all 73 (100percent) of the pathotypes were resistant to ampicillin, 67 (91.8percent) were resistant to amikacin, gentamicin and ceftazidime while about 61 (83.6percent) and 51 (69.9percent) were resistant to tetracycline and ciprofloxacin as well as trimethoprim respectively. About 21.9percent (16) of the E. coli isolates exhibited multiple antibiotic resistances with 100percent being resistant to eight antibiotics whereas multiple antimicrobial resistances were observed in 14 (31percent) of the enterococci strains and the most predominant profile was the simultaneous resistance to ampicillin, penicillin and vancomycin. The results obtained in this study show that the beach water generally did not comply with the set guidelines. The results also suggest the possible survival and prevalence of potentially virulent E. coli as well as Enterococcus strains in the aquatic environment which may be a cause of concern for public health. Monitoring of the quality of surface water and antimicrobial resistance (AMR) in bacteria is of great importance and has clinical and human health significance. Nonetheless, this study underscores the need for more detailed study of other waterborne pathogens of health importance including enteric viruses to ascertain the safety of the beach for human use.

Quality management systems – a fundamental business imperative for construction companies: a case study of Bay West city mall

- Description: The quality of construction projects in South Africa has long been below par which is evident in the reports of poor project performance, poorly implemented construction processes, or even worse projects delivered at an unexpected cost to the client. Private and public sector clients are dissatisfied with the quality of work produced by contractors whilst the rectification of substandard construction work on many of the low-cost housing projects throughout South Africa has left the state with a bill of around R50 billion. As a result this research suggests that company’s implement quality management systems as a means to differentiate and elevate themselves above current industry performance. The research inquiry was conducted through the use of a case study (Bay West City Mall). Data was collected primarily through participant observation and survey questionnaires with the various participants on the Bay West City Mall project. The collected data were extracted, errors eliminated/accounted for, coded and entered onto an excel spreadsheet for easy reference and analysis. For the interpretation of the data the researcher used the bivariate tabulation method where categorical data is measured using ordinal and nominal scales. The study concluded that the employment of quality management systems should no longer be seen as optional but as fundamental to the continual improvement of construction companies, those organizations that fully institutionalise the principles of quality management will have a strong chance of improving their project performance, reducing project costs, getting repeat business and increasing profits on projects. It is the recommendation of this study that more research be conducted into how quality management, in the construction industry, can assist in alleviating other problems that plague the South African construction industry such as poor performance relating to health & safety, cost, time, low profit margins and poor cultural practices.

Quantifying degraded subtropical thicket structure and composition: a multi-scale approach in the Eastern Cape, South Africa

- Description: The loss in canopy cover from over-browsing severely degrades the ecological integrity of spekboom-dominated thicket in the Eastern Cape. A homogenisation of species across the landscape and high heterogeneity at fine scales has been reported with little evidence of recovery. As an interlinked consequence, the loss in important biological structures and composition impacts greatly on soil resources and therefore function. This thesis provides a baseline of degraded thicket abiotic and biotic structure and composition over both spatial and temporal scales within the Greater Addo Elephant National Park (GAENP), including Darlington, Kabouga and Addo Main and within the Baviaanskloof. The study aimed to find correlates of species composition within sites and assess changes in composition with degradation and recovery times. Across the GAENP, landscape degradation was most evident in post-1960 aerial imagery. The duration since sampled sites have been incorporated into the GAENP did not influence species composition, however the period of degradation and severity, did. Across the landscape, communities were strongly associated with each of the four sites and separated predominantly by rainfall, gravel and altitude. A total of 345 plant species were identified across the landscape and despite degradation, each site was characterised into three to five communities each, barring Baviaanskloof which had no significantly different communities. Across the landscape, matrix composition comprised predominantly of Pentzia incana, Drosanthemum hispidum, Galenia pubescens and Cynodon species. Woody cover within patches included smaller Grewia robusta, Rhigozum obovatum and Vachellia karroo and the larger Pappea capensis and Euclea undulata. The succulent shrub Euphorbia caerulescens in Darlington and succulent tree Aloe ferox in Baviaanskloof occurred abundantly as a consequence of degradation. Species richness was significantly correlated to patch size in all sites, but Kabouga had the greatest richness and probability of a suite of species occurring within a patch. Higher woody and succulent cover in Kabouga was therefore associated with higher soil C, root percentage and bulk density. Other sites were higher in Ca, Na, K and P. The method of degradation scoring was not sufficiently accurate and it is recommended that indicator species within the matrix should be used instead of growth forms. The findings of this thesis are conceptualised within a double-cusped catastrophe model and recommendations for restoration are provided.

- Description: This thesis describes the design and testing of a low-cost hand-held real-time audio analyser (RTAA). This includes the design of an embedded system, the development of the firmware executed by the embedded system, and the implementation of a real-time signal processing algorithms. One of the objectives of this project was to design an alternative low-cost audio analyser to the current commercially available solutions. The device was tested with the audio standard test signal (pink noise) and was compared to the expected at-spectrum response corresponding to a balanced audio system. The design makes use of an 32-bit Reduced Instruction Set Computer (RISC) processor core (ARM Cortex-M4), namely the STM32F4 family of microcontrollers. Due to the pin compatibility of the microcontroller (designed and manufactured by STMicroelectronics), the new development board can also be upgraded with the newly released Cortex-M7 microcontroller, namely the STM32F7 family of microcontrollers. Moreover, the low-cost hardware design features 256kB Random Access Memory (RAM); on-board Micro-Electro-Mechanical System (MEMS) microphone; on-chip 12-bit Analogue-to-Digital (A/D) and Digital-to-Analogue (D/A) Converters; 3.2" Thin-Film-Transistor Liquid-Crystal Display (TFT-LCD) with a resistive touch screen sensor and SD-Card Socket. Furthermore, two additional expansion modules were designed and can extend the functionality of the designed real-time audio analyser. Firstly, an audio/video module featuring a professional 24-bit 192kHz sampling rate audio CODEC; balanced audio microphone input; unbalanced line output; three MEMS microphone inputs; headphone output; and a Video Graphics Array (VGA) controller allowing the display of the analysed audio spectrum on either a projector or monitor. The second expansion module features two external memories: 1MB Static Random Access Memory (SRAM) and 16MB Synchronous Dynamic Random Access Memory (SDRAM). While the two additional expansion modules were not completely utilised by the firmware presented in this thesis, upgrades of the real-time audio analyser firmware in future revisions will provide a higher performing and more accurate analysis of the audio spectrum. The full research and design process for the real-time audio analyser is discussed and both Problems and pitfalls with the final implemented design are highlighted and possible resolutions were investigated. The development costs (excluding labour) are given in the form of a bill of materials (BOM) with the total costs averaging around R1000. - Description: The Cape Vulture, Gyps coprotheres, is currently classified as ‘endangered’. Endemic to southern Africa, its population has declined continuously over the past 40 years. The species is facing multiple anthropogenic threats. Notably, birds frequently collide with power lines and some cannot be released after treatment. This has led to the establishment of a captive breeding population with the hope that captive bred young can supplement wild populations and re-establish a now- abandoned breeding colony in the Magaliesberg Mountains, South Africa. This study aimed to follow the breeding behaviours of the captive colony and assess the appropriateness of chick rearing conditions. The study also aimed to monitor the behaviour, physical condition and dispersal of ten captive bred vultures after release in relation to their age. Behavioural observations of captive adult breeding and parental behaviours were conducted to establish whether chicks developed under comparable conditions to wild chicks. A high percentage of total colony copulation attempts (22 %) were extra-pair copulations. Four paired males formed ephemeral extra-pair relationships, two of which were homosexual. Chicks fledged earlier than wild chicks, on average at 128 days old. Wild and captive bred birds were observed at carcasses to compare competitive and feeding behaviours. Older birds, both wild and captive, fed the most efficiently. Preliminary evidence suggests females are more dominant and have higher display rates than males. Captive bred juvenile and four year old birds’ competitive and feeding behaviours (interaction rate, feeding rate, display rate, dominance, aggressiveness, and feeding efficiency) were the closest to, but still generally below, average values for same-aged wild birds. An index of body condition, body mass, and the prevalence of fault bars on the rectrices were used to assess their physical condition. After eight months, none of the ten birds had moved more than 8 km from the release site, nor had they foraged away from the vulture restaurant on site. Although altitude records of > 3100 m were recorded, their flight skills seemed inadequate. Future management considerations include the initiation of a pre-release exercise regime, the establishment of an acclimatization enclosure removed from the breeding site, and a varied or reduced post-release feeding schedule. Fledglings should be relocated and housed at the release enclosure until they are four years old.
