Photosynthetic and growth response of C₃ and C₄ subspecies of Alloteropsis semialata to nitrogen-supply

- Description: The greater photosynthetic nitrogen use efficiency (PNUE) of C4 compared with C3 plants may explain the relative success of C4 grasses in nutrient poor environments. This study compared the responses in photosynthetic parameters, leaf nitrogen and biomass allocation between the C3 and C4 subspecies of Alloteropsis semialata supplied soil nitrogen at three levels. Photosynthesis was assessed by means of CO2 response curves and the leaf nitrogen content assayed. Plants were destructively harvested, leaf areas determined and the dry biomass of functional plant components was measured. Results confirmed that the higher PNUE of C4 plants allowed them to accumulate more biomass than C3 plants at the high nitrogen level, despite smaller leaf areas. The greater productivity of C4 plants enabled them to invest more in storage and sexual reproduction than in leaves when compared to the C3 plants. In contrast the C3 plants invested biomass in less efficient and more nitrogen demanding leaves and bigger root systems. PNUE and photosynthetic rates were not significantly affected by nitrogen-limitation in either subspecies and the major response was a decrease in biomass accumulation and an increase in biomass allocation to roots. This altered root to shoot ratio was accompanied by a lowered allocation to sexual reproduction in the C4 subspecies, but an unaltered allocation to leaves, while in the C3 subspecies there was a decrease in leaf allocation. In a further experiment, the C4 subspecies was supplied three levels of nitrogen provided as nitrate, or alternatively as ammonium plus nitrate, and leaves were excised to within 5 cm of the ground at the start of treatment. Prior to flowering, photosynthesis was assessed by means of CO2 response curves and the plants were destructively harvested. Leaf areas and the dry biomass of functional plant components were determined, and at levels of nitrogen supply higher than those found in savanna soils the rate of photosynthesis was increased. Leaf re-growth was reduced by severe nitrogen limitation and co-provision of nitrate and ammonium had no significant effect other than increased tillering. Both subspecies of Alloteropsis semialata are adapted to nutrient poor environments and maintain photosynthetic rates by reducing leaf area. The C4 subspecies is likely to show greater resilience in disturbance-prone environments by exploiting its higher PNUE to allocate greater resources to storage and sexual reproduction, while the C3 subspecies is usually found in environments with closed canopies which favour vegetative growth, and allocate greater resources to leaves and roots.

Isolation and characterization of antiplasmodial metabolites from South African marine alga

Although there are available treatments, their efficacy has been greatly reduced over the past two decades due to the development of resistance to currently available drugs. This has necessitated the search for new and effective antimalarial agents. This project approached the search for new antimalarial compounds in two ways: (i) by screening natural products isolated from marine algae against the Plasmodium parasite and (ii) by modification of selected isolated active compounds to target 1-deoxY-đ-xylulose 5-phosphate reductoisomerase (DXR), an enzyme found in the nonmevalonate isoprenoid biosynthetic pathway of Plasmodium Jalciparum. It was envisaged that such a compound would exhibit dual action on the Plasmodium parasite. Extracts obtained from 22 marine algae were prefractionated by solvent partitioning and were screened for anti plasmodial activity against the chloroquine sensitive (CQS) P. Jalciparum D 10 strain. Overall, 50% of the algae screened produced at least one crude fraction with activity against P. Jalciparum. Extracts of the algae Sargassum heterophyllum, Plocamium cornutum, Amphiroa ephedrea and Pterosiphonia cloiophylla gave the most promising results. Fractionation of S. heterophyllum afforded three tetraprenyltoluquinols (3.1, 3.2 and 3.5) and an all-trans-fucoxanthin (3.6). Three new compounds (4.5, 4.6 and 4.7) and two known halogenated monoterpenes (4.1 and 4.4) were isolated from P. cornutum. Each of the isolated compounds from both S. heterophyllum and P. cornutum showed antiplasmodial activity with IC₅₀ values ranging from 2.0 - 15.3 μM for S. heterophyllum and 13 - 230 μM for P. cornutum. Attempts to synthetically modify halogenated monoterpene 4.4 by dihydroxylation and phosphorylation in order to inhibit the DXR enzyme was unsuccessful. However, the hemiterpene analogue (5.42) of the halogenated monoterpenes was successfully phosphorylated and dihydroxylated to give compound 5.45 which showed promising activity against DXR. The result obtained indicated that the proposed phosphorylation and dihydroxylation of the halogenated monoterpene 4.4 would result in the synthesis of a potent DXR inhibitor and therefore a potential antimalarial agent with dual mode of action on the Plasmodium parasite.

- Description: The main aim of this study was to assess the “top-down” and “bottom-up” control of bacterial production in the small temporarily open/closed East Kleinemonde Estuary, situated on the south-eastern coastline of southern Africa. Spatial and temporal patterns in bacterial abundance, biomass and production and the importance of abiotic and biotic factors were investigated over the period May 2006 to April 2007. The trophic interactions between bacteria, phytoplankton, nanoflagellates (< 20 μm), microzooplankton (< 200 μm) and mesozooplankton (< 2 000 μm) were investigated during winter and summer. Bacterial abundance, biomass and production ranged between 1.00 × 10⁹ and 4.93 × 10⁹ cells 1⁻¹, 32.4 and 109 μg C 1⁻¹ and 0.01 and 1.99 μg C 1⁻¹ h⁻¹, respectively. With a few exceptions there were no spatial patterns in the values. Bacterial abundance, biomass and production, however, demonstrated a distinct temporal pattern with the lowest values consistently recorded during the winter months. Nanoflagellate and bacterial abundances were significantly correlated to one another (lower reaches: r = 0.818, p < 0.001; middle reaches: r = 0.628, p < 0.001; upper reaches: r = 0.484, p < 0.05) suggesting a strong predator-prey relationship. The frequency of visibly infected bacterial cells and the mean number of virus particles within each bacterial cell during this study demonstrated no temporal or spatial patterns and ranged from 0.5 to 6.1 % and 12.0 to 37.5 virus particles per bacterium, respectively. Viral infection and lysis was thus a constant source of bacterial mortality throughout the year. The estimated percentage of bacterial production removed by viral lysis ranged between 7.8 and 88.9% of the total which suggests that viral lysis represented a very important source of bacterial mortality during this study. The biological interactions between the selected components of the plankton community demonstrated that among the heterotrophic components of the plankton, the nanoflagellates were identified as the most important consumers of bacteria and small phytoplankton cells (< 20 μm). In the presence of microzooplankton the impact of the nanoflagellates on both the bacteria and phytoplankton was reduced, indicating that larger heterotrophs were preying upon the nanoflagellates. Mesozooplankton, however, appeared to exert the greatest impact on nanoflagellates. In the cascading experiments, the data suggest that mesozooplankton consume nanoflagellates, which resulted in a decrease in the predation impact of these organisms on the bacteria. This result is consistent with predator-prey cascades. The presence of the larger heterotrophs therefore, mediates the interactions between the primary bacterivores, the nanoflagellates, and the bacteria within the temporarily open/closed East Kleinemonde Estuary.

A hybrid approach to beach erosion mitigation and amenity enhancement, St Francis Bay, South Africa

- Description: The St Francis Bay beach has experienced chronic erosion over the past three decades. This erosion can largely be attributed to the stabilisation of a large coastal dunefield which contributed +/- 80 percent of the sand supply to St Francis Bay. Stabilisation began in 1975 initially using plant cuttings and followed by the development of the Santareme holiday suburb resulting in complete stabilisation by 1985. Effects were felt from the late 1970‟s and since then the beach has retreated at between 0.5 - 3 m.yr-1. Erosion has encroached on beachfront properties since the early 1990‟s, leading to the placement of 3-4 m high unsightly rock revetments along much of the beach. Where properly maintained these structures have proved successful in protecting the properties behind, however exacerbated erosion of areas in front and adjacent to these structures is evident. Currently no dry beach is present at high tide for most of the year, leading to a significant reduction in beach amenity value. Several technical studies to investigate remediation of this beach erosion problem have been conducted since the early 1990‟s. This study includes investigations into the processes and dynamics of the existing environment and evaluation of the effectiveness and impacts of several elements of a hybrid approach to coastal protection and amenity enhancement for St Francis Bay beach. This proposal incorporated: Multi-Purpose Reefs (MPR‟s) offshore, for coastal protection and amenity enhancement in terms of surfing; beach nourishment with sand from the Kromme Estuary and dune rehabilitation with appropriate native sand binding species. Extensive fieldwork and data collection were conducted, this included: a series of bathymetric surveys; diving surveys and a helicopter flight; sediment sampling; beach profiling and deployment of a wave/current meter. Analysis of these data provided a greater understanding of the existing environment and dynamics of St Francis Bay and provided reliable inputs for numerical modelling. Numerical and physical modelling was conducted to assess the existing processes and conduct MPR design testing. In addition calibrated hydrodynamic modelling of the Kromme Estuary was conducted in order to assess the impacts of sand extraction from the large sand banks within the mouth of the Kromme Estuary for use as beach nourishment. Comparison of bathymetric survey data collected by the author in 2005/06 with survey data collected by the South African Navy Hydrographic Office (SANHO) in 1952 suggest a major loss of sand from the bay, with a volume difference of some 8.8 X 106 m3 calculated. Greater losses were measured between 10-15 m water depths, with shallow areas of +/- 5 m water depth, remaining more stable. This can be attributed to the presence of shallow reef and rocky substrate through much of the bay at this depth range. Monthly RTK GPS survey data from September 2006 to September 2007 indicates a total loss of 40 000 m3 over this period with the greatest losses measured along the northern part of the beach. The greatest losses were measured after large long period waves from a southerly to south-easterly direction occurred in conjunction with equinox tides in mid March 2007. Sediment sampling at over 100 locations within the bay indicated a high percentage of reef (26 percent) and fairly consistent grain size in the fine to medium size class throughout much of the beach, bay and large sand bank within the estuary. While the majority of the South African Coast is exposed to the predominant south westerly winds and waves, St Francis Bay‟s orientation means that waves from a south easterly to easterly direction dominate. The results of the detailed numerical modelling of the hydrodynamics agree with previous calculations and modelling results which concluded that strong unidirectional longshore currents occur along the headland due to the oblique angle of wave incidence and the close to parallel angle of wave incidence along the beach leads to weak longshore currents of variable direction. Erosion along St Francis Bay beach is a result of cross-shore erosion due to large waves from a southerly to easterly direction. Detached breakwaters are the most effective form of coastal protection in these environments and MPR‟s offer additional benefits over traditional breakwater structures. Results of empirical calculations and numerical modelling indicate that the MPR‟s will provide effective coastal protection through the processes of wave dissipation, wave rotation, salient formation and alteration of nearshore circulation. Physical modelling results allowed the MPR design to be assessed and refined in terms of surfing amenity enhancement and construction constraints. In addition numerical modelling results indicate that impacts due to the extraction of up to 600 000 m3 of sand from the lower Kromme Estuary result in highly localised velocity reduction, mainly limited to the extraction areas. The calculated rate of sediment influx into the lower Kromme Estuary indicates that limited extraction, in the order of 20 000 – 40 000 m3 per year, should be sustainable in the long term. Sedimentation of the lower estuary over recent years has had negative recreational and ecological impacts, through reduced navigability and water exchange respectively. Therefore both the estuary and beach systems prove to benefit from this approach. Although not investigated in detail as part of this study, evidence from numerous projects worldwide indicates that foredunes help to trap wind-blown sand on the beach and form a buffer to storm erosion, therefore dune rehabilitation with native sand-binding plant species was recommended as the third element of the proposed remediation of St Francis Bay beach.

Comparison of bathymetric survey data collected by the author in 2005/06 with survey data collected by the South African Navy Hydrographic Office (SANHO) in 1952 suggest a major loss of sand from the bay, with a volume difference of some 8.8 X 106 m3 calculated. Greater losses were measured between 10-15 m water depths, with shallow areas of +/- 5 m water depth, remaining more stable. This can be attributed to the presence of shallow reef and rocky substrate through much of the bay at this depth range. Monthly RTK GPS survey data from September 2006 to September 2007 indicates a total loss of 40 000 m3 over this period with the greatest losses measured along the northern part of the beach. The greatest losses were measured after large long period waves from a southerly to south-easterly direction occurred in conjunction with equinox tides in mid March 2007. Sediment sampling at over 100 locations within the bay indicated a high percentage of reef (26 percent) and fairly consistent grain size in the fine to medium size class throughout much of the beach, bay and large sand bank within the estuary. While the majority of the South African Coast is exposed to the predominant south westerly winds and waves, St Francis Bay‟s orientation means that waves from a south easterly to easterly direction dominate. The results of the detailed numerical modelling of the hydrodynamics agree with previous calculations and modelling results which concluded that strong unidirectional longshore currents occur along the headland due to the oblique angle of wave incidence and the close to parallel angle of wave incidence along the beach leads to weak longshore currents of variable direction. Erosion along St Francis Bay beach is a result of cross-shore erosion due to large waves from a southerly to easterly direction. Detached breakwaters are the most effective form of coastal protection in these environments and MPR‟s offer additional benefits over traditional breakwater structures. Results of empirical calculations and numerical modelling indicate that the MPR‟s will provide effective coastal protection through the processes of wave dissipation, wave rotation, salient formation and alteration of nearshore circulation. Physical modelling results allowed the MPR design to be assessed and refined in terms of surfing amenity enhancement and construction constraints. In addition numerical modelling results indicate that impacts due to the extraction of up to 600 000 m3 of sand from the lower Kromme Estuary result in highly localised velocity reduction, mainly limited to the extraction areas. The calculated rate of sediment influx into the lower Kromme Estuary indicates that limited extraction, in the order of 20 000 – 40 000 m3 per year, should be sustainable in the long term. Sedimentation of the lower estuary over recent years has had negative recreational and ecological impacts, through reduced navigability and water exchange respectively. Therefore both the estuary and beach systems prove to benefit from this approach. Although not investigated in detail as part of this study, evidence from numerous projects worldwide indicates that foredunes help to trap wind-blown sand on the beach and form a buffer to storm erosion, therefore dune rehabilitation with native sand-binding plant species was recommended as the third element of the proposed remediation of St Francis Bay beach.

Cellulosomal composition may vary according to the microbe’s nutritional requirement and allows for the anaerobic degradation of complex substrates. The complex substrates of interest in this research study were sugarcane bagasse and pineapple fibre waste, as they represent two important lignocellulosic, South African agricultural crops. The effective degradation of complex plant biomass wastes may present a valuable source of renewable compounds for the production of a variety of biofuels, for example bioethanol, and a variety of biocomposites of industrial importance. The identification of renewable energy sources for the production of biofuels is becoming increasingly important, as a result of the rapid depletion of the fossil fuels that are traditionally used as energy sources. An effective means of completely degrading lignocellulose biomass still remains elusive due to the complex heterogeneity of the substrate structure, and the fact that the effective degradation of the substrate requires a consortium of enzymes. The cellulosome not only provides a variety of enzymes with varying specificities, but also promote a close proximity between the catalytic components (enzymes). The close proximity between the enzymes promotes the synergistic degradation of complex plant biomass for the production of valuable energy products. Previous synergy studies have focused predominantly on the synergistic associations between cellulases; however, the synergy between hemicellulases has occasionally been documented. This research project established the synergistic associations between two Clostridium cellulovorans hemicellulases that may be incorporated into the cellulosome and a cellulosomal endoglucanase that is conserved in all cellulosomes. This research study indicated that there was indeed a synergistic degradation of the complex plant biomass (sugarcane bagasse and pineapple fibre). The degrees of synergy and the ratio of the enzymes varied between the two complex substrates. The initial degradation of the bagasse required the presence of all the enzymes and proceeded at an enhanced rate under sulphidogenic conditions; however, there was a low production of fermentable sugars. The low quantity of fermentable sugars produced by the degradation of the bagasse may be related to the chemical composition of the substrate. The sugarcane contains a high percentage of lignin forming a protective layer around the holocellulose, thus the glycosidic bonds are shielded extensively from enzymatic attack. In comparison, the initial degradation of the pineapple fibre required the action of hemicellulases, and proceeded at an enhanced rate under sulphidogenic conditions. The initial degradation of the pineapple fibre produced a substantially larger quantity of fermentable sugars in comparison to the bagasse. The higher production of fermentable sugars from the degradation of the pineapple fibre may be explained by the fact that this substrate may have a lower percentage of lignin than the bagasse, thus allowing a larger percentage of the glycosidic bonds to be exposed to enzymatic attack. The data obtained also indicated that the glycosidic bonds from the hemicellulosic components of the pineapple fibre shielded the glycosidic bonds of the cellulose component. The identification of the chemical components of the different substrates may allow for the initial development of an ideal enzyme complex (designer cellulosome) with enzymes in an ideal ratio with optimal synergy that will effectively degrade the complex plant biomass substrate.

- Description: This study focuses on the development of InAs/GaInSb strained-layer superlattice structures by metal organic chemical vapour deposition (MOCVD), and deals with two aspects of the development of InAs/GaInSb SLS’s by MOCVD viz. the deposition of nano-scale (~100 Å) GaInSb layers, and the electrical characterization of unstrained InAs. The first part of this work aims to study the MOCVD growth of GaInSb layers in terms of deposition rate and indium incorporation on the nano-scale. This task is approached by first optimizing the growth of relatively thick (~2 μm) epitaxial films, and then assuming similar growth parameters during nano-scale deposition. The GaInSb layers were grown as part of GaInSb/GaSb quantum well (QW) structures. By using this approach, the GaInSb QW’s (~100 Å) could be characterized with the use of photoluminescence spectroscopy, which, when used in conjunction with transmission electron microscopy and/or X-ray diffractomery, proves useful in the analysis of such small scale deposition. It is shown that the growth rate of GaInSb on the nano-scale approaches the nominal growth rates determined from thick (~2 μm) GaInSb calibration layers. The In incorporation efficiency in nano-layers, however, was markedly lower than what was predicted by the GaInSb calibration layers. This reduction in indium incorporation could be the result of the effects of strain on In incorporation. The choice of substrate orientation for QW deposition was also studied. QW structures were grown simultaneously on both (100) and 2°off (100) GaSb(Te) substrates, and it is shown that growth on non-vicinal substrates is more conducive to the deposition of high quality QW structures. The second part of this study focuses on the electrical characterization of unstrained InAs. It is long known that conventional Hall measurements cannot be used to accurately characterize InAs epitaxial layers, as a result of parallel conduction resulting from surface and/or interface effects. This study looks at extracting the surface and bulk electrical properties of n-type InAs thin films directly from variable magnetic field Hall measurements. For p-type InAs, the situation is complicated by the relatively large electron to hole mobility ratio of InAs which tends to conceal the p-type nature of InAs thin films from Hall measurements. Here, this effect is illustrated by way of theoretical simulation of Hall data.

Synthesis, photochemical and photophysical properties of gallium and indium phthalocyanine derivatives

- Description: The syntheses of octasubstituted and unsusbstitituted Gallium(III) chloride and indium(III) chloride phthalocyanines (GaPc and InPc), their photophysical, photochemical and nonlinear optical parameters are hereby presented. The photocatalytic oxidation of 1-hexene using the synthesized GaPc and InPc complexes as well as electrochemical characterization is also presented in this thesis. Fluorescence quantum yields do not vary much among the four Ga complexes, except for complex 21c; therefore it was concluded that the effect of substituents is not significant among them. Solvents however, had an effect on the results. Lower Φ[subscript F] values were obtained in low viscosity solvents like toluene, relative to highly viscous solvents, such as DMSO. The triplet quantum yields were found to be lower in DMSO than in DMF and toluene. The rate constants for fluorescence, intersystem crossing and internal conversion as well as fluorescence and triplet lifetimes are reported. Photodegradation and singlet oxygen quantum yields have also been reported. There was no clear correlation between the latter parameters. It was however established that the four gallium MPcs were stable, within the allowed stability range for phthalocyanines. High quantum yields of triplet state (Φ[subscript T] ranging from 0.70 to 0.91 in dimethysulfoxide, DMSO) and singlet oxygen generation (Φ[subscript greek capital letter delta], ranging from 0.61 to 0.79 in DMSO) were obtained. Short triplet lifetimes 50 to 60 μs were obtained in DMSO). Calculated non-linear parameters of these complexes are compared with those of the corresponding GaPc derivatives and tetrasubstituted GaPc and InPc complexes. The optical limiting threshold intensity (I[subscript lim]) values for the InPc and GaPc derivatives were calculated and compared with those of corresponding tetrasubstituted InPc and GaPc complexes. The octasubstituted were found to be better optical limiters. Photocatalytic oxidation of 1-hexene by GaPc (21a-c) and InPc (22a-c) derivatives is also presented. The photocatalytic oxidation products for 1-hexene were 1,2- epoxyhexane and 1-hexen-3-ol. The % conversion values of 1-hexene and % selectivity of 1,2-epoxyhexane were generally higher for InPc derivatives. Even though InPc derivatives showed better photocatalytic results than GaPc derivatives, the former were less stable relative to the latter. Both type I and type II mechanism were implicated in the photocatalysis mechanism.

Even though InPc derivatives showed better photocatalytic results than GaPc derivatives, the former were less stable relative to the latter. Both type I and type II mechanism were implicated in the photocatalysis mechanism.

Inputs to the model were the day number, the hour of day, the solar activity and the magnetic index. Comparisons between the preliminary NN model and the IRI-2001 model indicated that the preliminary model was more accurate at the prediction of the parameters than the IRI-2001 model. This analysis showed the need to improve the existing IRI model or develop a new model for the South African region. This thesis describes the results from this feasibility study which show the variability and predictability of the IRI shape parameters.

This study assessed the effect of temperature, light intensity, feeding frequency and stocking density, respectively, on growth, feed conversion ratio (FCR) and survival of juvenile dusky kob within a weight range of 10-60 g fish⁻¹) in a series of four growth trials. The effect of temperature on growth and FCR was assessed at 14 temperatures from 17 to 28°C. The temperature for best growth was estimated to be 25.3 °C, while 21.4 °C was the temperature at which the best FCR was achieved. A growth trial testing the effect of light intensity on growth showed that light intensity did not affect growth in the range of 23 – 315 lx. Fish fed a restricted ration of 3.6% body weight per day (chapter 2) or 3.41% body weight per day (chapter 4) had a better FCR than fish fed to satiation. A trial to assess the effect of feeding frequency on growth and FCR showed that fish fed both two or three times daily grew better than those fed once daily. FCR was best in fish that were fed once or twice daily. Preliminary analysis of the results from a stocking density trial showed that stocking density in the range of 10 – 50 kg m⁻³ did not affect growth of juvenile dusky kob. It is recommended to culture dusky kob at a temperature of 25.3 - 21.4 °C at stocking densities up 50 kg m⁻³ to maximise growth. However, a study is needed to determine the environmental conditions needed to maximise profit under commercial conditions. The results allow the South African industry the opportunity to assess the culture potential of this species. In addition, the results will help develop protocols that can be used in other South African candidate aquaculture species such as silver kob, yellowtail, white-stumpnose and sole.

The installation of a new 22 GHz receiver has required the pointing accuracy to be improved to less than 4 mdeg. The effect of thermal conditions on the the HartRAO antenna pointing offset is investigated using a variety of modelling techniques including simple geometric modelling, neural networks and Principal Component Analysis (PCA). Convincing results were obtained for the Declination pointing offset, where applying certain model predictions to observations resulted in an improvement in Declination pointing offset from 5.5 mdeg to 3.2 mdeg (≈50%). The Right Ascension pointing model was considerably less convincing with an improvement of approximately from 5.5 mdeg to 4.5 mdeg (≈20%) in the Right Ascension pointing offset. The Declination pointing offset can be modelled sufficiently well to reduce the pointing offset to less than 4 mdeg, however further investigation of the underlying causes is required for the Right Ascension pointing offset.

Lattice-valued topological spaces, uniform spaces and limit spaces are described, and we produce a new definition of stratified lattice-valued uniform convergence spaces in this generalised lattice context. We show that the category of stratified L-uniform convergence spaces is topological, and that the forgetful functor preserves initial constructions for the underlying stratified L-limit space. For the case of L a complete Heyting algebra, it is shown that the category of stratified L-uniform convergence spaces is cartesian closed.

The objective of the research was to determine the effectiveness of the Joint Building Contracts Committee Series 2000 Principal Building Agreement (JBCC 2000 PBA)(Edition 4.1, March 2005) currently used in the Building Industry. The literature reviewed and results of quantitative research amongst contractors formed the basis of this study. The study revealed that the JBCC 2000 PBA is the most favourable contract document used by contractors in the Building Industry. With the inclusion of a range of construction guarantee alternatives in the contract document in lieu of the retention clause, more than half of the respondents have indicated that they are in favour of a retention clause to be included in the contract document as an alternative security option. The study also showed that there are still areas of concern with regards to the difficulty in interpreting and implementing numerous clauses of the document and that amendments were made to the document without legal advice, resulting in disputes. The research further also revealed that developing building contractors experience difficulties in general where the JBCC 2000 PBA is used as contract document on projects. There also seems to be no balance of risk between the employer and contractor in most cases where this contract document is used. The research concluded with proposals on revisions to some clauses to ensure a better contract document that will be acceptable to all contractors in the Building Industry and ultimately to be an internationally acceptable document.

The status and prognosis of the smoothhound shark (mustelus mustelus) fishery in the Southeastern and Southwestern Cape coasts, South Africa

- Description: Global trends in commercially valuable teleost fisheries point to substantial deterioration in population size, offering limited potential for increased harvests. Consequently a shift in focus towards alternative fisheries has increased fishing effort towards targeting chondrichthyans as a possible solution to meet global demands. The life-history traits of chondrichthyans make them poor candidates for resolving economic and nutritional security as these make them particularly vulnerable to anthromorphic influences. Current fisheries management approaches based on centralized government intervention have proved inadequate. This failure of current management approaches is often linked with poor co-operation by industry with government when collecting fishery-dependent data. As management decisions are based on quantitative estimates from fishery assessment modes data collected are often of poor quality. Co-management with its implied power-sharing arrangement between government and fishing communities has been proposed as a more realistic alternative. The motivation within industry to collect high quality data can only be created with a feeling of ownership. The decline in linefish species in South Africa has led to increased exploitation of demersal sharks such as Mustelus mustelus. Their status as one of the target and by-catch species of South Africa's shark fisheries necessitated resource assessment. Age, growth, maturity and mortality calculations for M mustelus were made from data collected from 1983-2006. The maximum observed age for M mustelus was 25 years. Estimated von Bertalanffy growth parameters from observed length-at-age for combined sexes, females and males were L∞ = 1946.16 mm TL, K = 0.08 year⁻' , to = -3.63 year⁻'; L∞ = 2202.21mm, K = 0.05 year⁻', to = 4.67 years; and L∞ = 1713.19 mm TL, K = 0.08 year⁻' and to = -4.36 years, respectively. Instantaneous total mortality (Z) was estimated at 0.16 y⁻', whilst natural mortality (M) for M mustelus was estimated at 0.05 y⁻'. The age and length at 50% maturity was determined for combined sexes, females and males at 1216 mm TL corresponding to an age of 9.93 years, 1234 mm (TL) and 10.75 years, and 1106 mm TL and 9.1 years respectively. The smoothhound shark resource off the south-eastern and south-western Cape coast was assessed by three dynamic pool models; yield per recruit, spawner biomass per recruit and an extended yield and spawner biomass per recruit. Due to the longevity of elasmobranches the per-recruit model was extended over a 20 year time-frame to simulate resource responses to management options. Fo.1 was estimated as 0.034 year⁻' and F MAX was estimated as 0.045 year⁻'. FsB50 was estimated as 0.031. The extended per-recruit model tested the outcome of different management scenarios, Size and effort control showed the least probability of pristine biomass falling below 20% of current levels in 20 years (where selectivity was set at 3 years). The replacement yield model showed that the average catches over the past decade are 2.5 times higher than the replacement yield is on the South Coast and 1.30 on the West Coast. A more realistic level optimising yield would be at 0.05 with a selection pattern at 3 years, where the probability of the biomass falling to below 20% of pristine pre-exploited levels in twenty years becomes negligible. A comparison of the models showed that current catches need to be halved for exploitation of smoothhound sharks to be sustainable. The results of this study indicate a need for a management intervention for M mustelus in South Africa with regards to potential overexploitation and collection of quality data for further assessments. A demersal identification key was developed as part of this study, which should aid monitoring officials in accurately identifying shark logs for collecting data. This study showed how adopting a management plan with the inclusion of comanagement concepts would improve the quality of data collected and increase monitoring of fishing activities. The inclusion of co-management is possible due to the unique bottle neck created by few demersal shark processing facilities actively exporting shark. A fishery management plan was compiled proposing several management options including size and effort controls.

Within- and between-beach variation in intertidal macrofaunal communities inhabiting two Transkei sandy beaches

- Description: Until recently most sandy beach studies have made use of snapshot samples but the validity of this approach has been widely questioned. In this study we attempt to resolve this issue by repeatedly sampling two beaches using a stratified random design. Three sampling sessions took place, each approximately six months apart. The three sites on the first beach were selected according to the type of beach (reflective, intermediate and dissipative) with each morphological type duplicated on the second beach. Many of the physical variables measured had significant differences between the sampling sessions but only a few were significantly different between the Sites. Very few of the individual physical variables had significant relationships with the sandy beach macrofaunal abundance and density. However, composite indices had a greater number of significant relationships with the macrofaunal abundance and density. Also very few significant relationships were seen between the species richness and the physical variables of the beaches studied. Effluent line crossing frequency was the only physical variable that could predict species richness but it was considered a weak predictor. Changes in the zonation patterns within and between beaches were also investigated. The highest concentration of taxa and individuals was found near the low-water mark with a gradual reduction of both towards the high-water mark. Some of the sandy beach community variables (abundance, density and species richness) showed significant difference between the sampling sessions but no significant differences were seen between the two beaches. The presence of three zones was noted using MDS plots and Cluster diagrams. However, using a SIMPER analyses, four zones with the possibility of a fifth was noted.

- Description: Pneumocystis jiroveci, Mycoplasma pneumoniae and Mycobacterium tuberculosis are respiratory pathogens associated with pneumonia, with increasing prevalence of Pneumocystis pneumonia (PcP) and tuberculosis (TB) in AIDS patients. Increased resistance of M. tuberculosis has emphasized the need for rapid susceptibility testing, such as flow cytometry. Sputum specimens (102) were assessed by PCR employing primers directed at the following genes: P. jiroveci: mitochondrial large subunit ribosomal RNA (mtLSUrRNA), dihydropteroate synthase (DHPS) and dihydrofolate reductase (DHFR), and for M. pneumoniae: 16S rRNA and P1 adhesin. Positive P. jiroveci samples were genotyped by PCR-SSCP (single-strand conformation polymorphism) targeting the: internal transcribed spacer region (ITS), intron of the nuclear 26S rRNA gene (26S), variable region of the mitochondrial 26S rRNA gene (mt26S) and β-tubulin gene (β-tub). Multi-drug resistant (MDR-TB) cultures grown in the presence and absence of four antibiotics (rifampicin, isoniazid, ethambutol and ofloxacin) were heat killed, stained with SYTO16 and Propidium Iodide and analysed using flow cytometry. Rifampicin resistance gene mutations were screened by PCR and DNA sequencing. Details of patient’s gender, age, HIV and M. tuberculosis status were provided by the hospitals. Women were seen to be at high risk for community-acquired P. jiroveci colonisation. Overall, prevalence of P. jiroveci was 55.1 percent (54/102 patients). P. jiroveci was mainly associated with HIV (25/102 P. jiroveci positive patients for which clinical data was available) and co-colonisation with M. tuberculosis was observed in 11 cases. Sequence analysis of DHPS and DHFR products found no resistance associated mutations. M. pneumoniae was detected in one patient. Four simple SSCP patterns were identified and there were no co-infections with other P. jiroveci strains. Nine M. tuberculosis samples [8 MDR-TB isolates (NHLS) and M. tuberculosis ATCC® 27294TM] were tested. There was a 53 percent (19 out of 36 tests) agreement of flow cytometry with the BACTEC MGIT 960. Mutations (at two specific codons, namely 516 and 531) in the rifampicin resistance-determining region (RRDR) of the rpoB gene were observed in eight M. tuberculosis isolates. Evaluation of methods for genotyping and drug susceptibility testing of PcP and TB are imperative for epidemiology and drug resistance studies, and impact on treatment protocols.

Furthermore, hidden node problems cause collisions which can cripple the throughput of a network. This research proposes a novel mechanism which is able to overcome hidden node problems and provide fair bandwidth sharing among nodes on ad-hoc 802.11 networks, and can be implemented on existing network devices. The scheme uses TDM (time division multiplexing) with slot reservation. A distributed beacon packet latency measurement mechanism is used to achieve node synchronisation. The distributed nature of the mechanism makes it applicable to ad-hoc 802.11 networks, which can either grow or fragment dynamically.

- Description: The focus of this investigation was an analysis of the work demands being placed on South African automotive industry workers as there is a recognised problem with regard to the prevalence of musculoskeletal disorders (MSDs). Preliminary work was conducted to highlight the dominant risks and areas which elicited higher numbers of MSDs within the chosen automotive plant. An area of concern was highlighted through medical record analysis and the use of risk assessment tools, thereby prioritising the need for ergonomic intervention. In particular, the effects of varying restricted and overhead work heights on the biomechanical, physiological and psychophysical responses of an individual were investigated. Twenty-eight subjects were required to complete sixteen conditions. The conditions consisted of the adoption of restricted and upright overhead static postures, with half requiring the holding of four kilograms of weight in the hands and the remaining eight conditions having no weight. Testing was carried out using an electromyography unit, ergospirometer and a perceptual Body Discomfort Map and Scale. This involved a habituation and testing session. The results of the testing revealed the biomechanical and physiological responses were dependant on the change in height. Body discomfort was also shown to be variable over the changing height conditions. This indicates that there is a significant effect of height on an individual’s responses during overhead work. The extreme restricted (-200mm and -100mm) and upright (+300mm and +400mm) overhead conditions within this study were limiting, as they elicited the highest muscle activation, physiological responses and body discomfort ratings. Positions that are preferable to adopt, which were identified from the results in this study, indicate conditions closer to head height (0mm and +100mm) were favourable. The results therefore illustrate how awkward working postures during work are likely to elicit higher demands from an individual, which could lead to an increased risk for the development of a musculoskeletal disorder. Cranial ontogeny of the sole, dagetichthys marginatus (soleidae), with considerations on the feeding ability of larvae and early juveniles

- Description: The overall aim of this study was to gain a better understanding of the feeding mechanisms of the larvae and early juveniles of the sole, Dagetichthys marginatus (Soleidae), with which to assess the suitability of current feeding protocols and to facilitate the development of an appropriate pelleted feed. This was achieved by examining the ontogeny of the cranium of laboratory reared sole, with particular emphasis on those elements associated with feeding and by comparing the cranium of juvenile fish with that of adult fish. At 4 dah (days after hatch) Dagetichthys marginatus larvae develop the first rudimentary branchial arches that facilitates the capture and ingestion of food items. Subsequent development of cranial structures, such as the oral jaws, suspensorium, neurocranium, hyoid and branchial arches and the opercular apparatus enables the larvae, at 16 dah, to switch from ram feeding to suction feeding on live prey. The use of live Artemia nauplii from 4 to 16 dah is therefore appropriate. The first morphological asymmetries developed at 16 dah in the dentaries and at 22 dah the maxillae and the premaxillae began to show asymmetries. Teeth were present only on the blind side of the oral jaw elements and during this period (16 to 22 dah) the existing elements began to ossify. From 16 to 35 dah the standard feeding protocol consists of a combination of pelagic (Artemia metanauplii) and benthic prey (dead, frozen Artemia nauplii) and from 25 dah onwards a sinking pellet is provided. The time (dah) at which frozen Artemia and sinking pellets were provided, appropriately corresponded to the initiation of benthic feeding behaviour. However at this stage the use of pelagic Artemia metanauplii is inappropriate and unnecessary. At 31 dah the cranial morphology resembled that of adult fish. Adult D. marginatus display extreme asymmetries among the elements of the oral jaws, the suspensorium and certain elements of the neurocranium. Elements on the blind side are larger and more robust than those on the ocular side and are adapted for feeding, while those on the ocular side appear to have a respiratory function. From 31 dah the cranial elements are identical to those of adult fish, suggesting that no further feeding behavioural changes occurred and that a sinking pellet, of which the nutrient composition meets the requirements of the fish, would be appropriate for ongrowing.

- Description: Polarization mode dispersion (PMD) causes significant impairment in high bit-rate optical telecommunications systems. Knowledge of a fibre’s PMD mean value, and the relevant confidence interval, is essential for determining a fibre’s maximum allowable bit-rate. Various methods of confidence interval construction for time series data were tested in this dissertation using simulation. These included the autocovariance-matrix methods as suggested by Box and Jenkins, as well as the more practical and simpler batch means methods. Some of these methods were shown to be significantly better than the standard method of calculating confidence intervals for non time series data. The best of the tested methods were used on actual PMD data. The effect of using polarization scramblers was also tested.
