- Description: Honeybush, Cyclopia spp. Vent (Fabaceae), farmers have raised pest concerns following commercial cultivation. The Keurboom moth Leto venus Cramer (Lepidoptera: Hepialidae) and the leafhopper Molopopterus sp. Jacobi (Hemiptera: Cicadellidae), are two of the major pests identified in cultivated Honeybush. Laboratory and field studies were conducted to gain an understanding of the biology of these two pests to inform future pest management solutions. Additionally, entomopathogenic fungi were isolated from Honeybush farms and screened for virulence against Molopopterus sp. as a possible management strategy. This study showed that the L. venus infestation on Honeybush was a product of four fixed effects; stem diameter, species of Cyclopia, Farm location and age of the plants. Cyclopia subternata, had the highest likelihood of infestation. Increase in age of the plants resulted in an increase in the stem diameter and therefore a higher probability of infestation. Stem diameter was also shown to be a significant predictor of infestation likelihood. Infestation severity, determined by the number of larvae per plant, was shown to be influenced by three fixed effects; stem diameter, plant species and Farm location. The results also showed that L. venus prefers to initiate penetration at, or just aboveground level. Laboratory studies showed that the leafhopper Molopopterus sp. undergoes five nymphal instars with an average egg incubation time of 20 days, development time from 1st instar to adult of 26 days and average generation time of 47 days. Laboratory experiments revealed variations in host preference by the leafhopper over a period of 15 days. Cyclopia longifolia was identified to be the most preferred species for feeding compared to the two other commonly cultivated species, C. subternata and C. maculata. The results were consistent with those obtained from the field survey which showed that leafhopper density was influenced by four fixed effects; plant species, age of the plant, Farm location and harvesting practices. There were significant differences in leafhopper density in different species with C. longifolia having the highest number of leafhoppers per plant. There were differences in leafhopper density in different farms as 57% of the sampled farms had leafhopper infestations, of these farms, Lodestone and Kurland had the highest leafhopper densities. Harvested plants were shown to have significantly higher leafhopper density than non-harvested plants. Age was also shown to influence leafhopper density, which reduced with an increase in the age of the plants. A total of 20 fungal isolates were recovered from 98 soil samples of which 70% were from Honeybush fields and 30% were from surrounding refugia. Fusarium oxysporum isolates comprised 20% of the recovered isolates, with Metarhizium anisopliae isolates making up the remainder. Laboratory bioassays against adults and nymphs of the leafhopper, Molopopterus sp., showed that F. oxysporum isolates induced 10 – 45% mortality and M. anisopliae isolates induce 30 – 80% mortality. Metarhizium anisopliae isolates J S1, KF S3, KF S11, KF S13, LS1 and LS2 were the most virulent and induced over 60% mortality in both Molopopterus sp. nymphs and adults. The results of this study showed pest preference towards different Cyclopia species. As such, they should be managed differently. Furthermore, L. venus was observed to occur in low densities, hence, it cannot be considered a major pest. However, Molopopterus sp. recorded high population densities making it a major pest in Honeybush production. - Description: The coastal nearshore is important for the early development of fishes as it is used for spawning and/or as a nursery. One of the central concerns in coastal ecology is understanding the role of the nearshore for larvae, ultimately providing key knowledge on population dynamics and hence helping in making decisions pertaining to conservation and resource management. The aim of this study was to investigate the alongshore and cross-shore distribution of larval fishes and the links to the physio-chemical conditions (including prevailing winds) and hydrodynamics in the region of Algoa Bay, situated on the south east coast in the warm temperate region of South Africa. Fish larvae were sampled at nine sites for the first component of the study (January 2016 –March 2017) and at four sites for the second component (November 2019), near the surface and bottom (15-50 m) of the water column as well as at two different distances from shore (~400 m/~3 km) using a set of bongo plankton nets towed behind a boat. Environmental data were simultaneously collected using and acoustic Doppler current profiler (ADCP) and conductivity, temperature, depth (CTD) profiler. Larval fish abundance generally decreased with increasing distance from the shore, however, this varied in space and time, with some larval species recorded in high abundances offshore. Close inshore the larvae of coastal fish species producing benthic eggs (CBE) including the Blenniidae and Gobiesocidae mostly dominated, while offshore the larvae of coastal fish species producing pelagic eggs (CPE) i.e. Sparidae and Cynoglossidae, as well as pelagic fish species producing pelagic eggs (PPE) i.e. Clupeidae and Engraulidae mostly dominated. Vertical distribution of larvae differed according to taxon, with the Callionymidae (CPE), Cynoglossidae and Gobiesocidae occurring at high densities at the bottom of the water column, while the Blenniidae dominated near the surface. Fluorescence, temperature and salinity varied with depth (surface/bottom), being particularly high at the surface; currents moved faster at the surface than the bottom of the water column. Increased abundances of larval fishes were evident after upwelling events (associated with easterly winds) in the Bay, while during downwelling (associated with westerly winds), low densities were generally recorded, except for the sites situated near headlands/capes where there were higher densities of fish larvae during downwelling events. Overall, the results of this study suggest that spawning mode of the adults, oceanography and environmental conditions coupled with what is known of the behaviour of fish larvae, were important in shaping the larval fish community of the Algoa Bay region. These results highlight the importance of incorporating multiple biological (developmental stage, reproductive mode, species) and physical (currents, fluorescence, wind-driven up/down-welling) factors when addressing the mechanims of transport of larval fish in the coastal nearshore. , Thesis (MSc) -- Faculty of Science, Department of Zoology and Entomology, 2021

- Description: In the past, social aspects on biological invasions were less documented, this hindered the development of sound and effective management of Invasive Alien Species (IAS). However, there has been a shift in trends with more studies on biological invasions integrating local knowledge together with ecological studies to develop effective management interventions. Invasive Alien Species are widespread throughout Southern Africa and are usually prevalent in the rural areas. Limpopo province consists of large rural areas where people depend on natural resources, wild and exotic species for their livelihoods. Lantana camara is one of the major invaders that is problematic worldwide having detrimental impacts on biodiversity, ecosystem functions, and economies. This study assessed the perceptions of the role of L. camara on the well-being and rural livelihoods of local communities in the Vhembe Biosphere Reserve using household surveys. A total of 300 surveys were administered in six villages. The study further used a two-pronged approach to examine invasion extent and management options. The two-pronged approach included (i) detailed vegetation surveys in 50 household yards within each village, and (ii) focus group to solicit local knowledge of invasion extent and managing L. camara by the rural communities. The results of the study showed that almost all the respondents knew L. camara and could describe it. Most of the respondents were of the view that L. camara had no negative impacts on their livelihoods. Other respondents stated costs associated with L. camara were more than benefits and wanted a reduction in L. camara densities in the area. Most respondents wanted more government intervention to help in managing L. camara, this is because of the perceived future impacts of L. camara. Vegetation survey results showed no significant difference in L. camara abundances and plant heights among the six study villages. The average number of L. camara counted per household yard in all villages was (2.41 ± 0.20) plants, with average plant basal diameter of (0.94 ± 0.02 cm). There were significant differences in canopy width of L. camara among the six study villages. Plant basal diameter was high in Tshakhuma (1.05 ± 0.04 m) and Duthuni (1.00 ± 0.04 m) villages, and low in Ha Mutsha village (0.82 ± 0.03 m). Lantana camara canopy width at household level across all villages averaged 1.34 ± 0.03 m. Canopy cover was high in Tshakhuma village (1.70 ± 0.09 m) and low at Ha Mutsha village (1.03 ± 0.03 m). In all six village focus group discussions, it was noted that mechanical clearing of L. camara was the most used method, but they reported minimum help from the government particularly Working for Water (WfW). The study concludes that L. camara has no substantial adverse impacts to most of the respondents. The study further noted that L. camara is dominant in most household yards ii and that management is taking place however current control options are not enough on their own. Suggestions for further research are to explore more alternative indigenous species present or easily accessible to the community members which may offer the same benefits as IAS. - Description: There is a lack of data on the physical activity, physical fitness and sedentary behaviour of children in South Africa. Furthermore chronic diseases such as type II diabetes and coronary heart disease have been linked to childhood inactivity, and improving cardiorespiratory fitness and increasing levels of physical activity has been shown to be beneficial in reducing the risk of such diseases. In South Africa more broadly there is a lack of information on levels of physical activity and sedentary behaviour as well as physical fitness measures particularly in children. Objective: The purpose of this study was to enhance the existing body of knowledge on this, by measuring the prevalence of physical inactivity, sedentary behaviour and screen time of primary school children in a private school from the Makana Municipal region in the Eastern Cape Province of South Africa, where the evidence is most sparse. A secondary aim was to assess levels of physical fitness in this cohort, as well as to compare across grades and sexes. Method: After ethical approval was granted, stature and body mass measurements were taken and body mass index was computed for primary school children (Grade one to seven) from a private school in the Makana Municipality. Sitting stature was measured in order to determine each child’s peak height velocity and maturity offset. Five different physical fitness tests were conducted on the children and blood pressure and heart rate values were measured at rest. Physical activity and screen time questionnaires were completed by the children’s parents for a seven day period. Results: Females were found to mature faster than males. In addition females were more physically active (Females= 916 min/week; Males= 669 min/week) while also accumulating more sedentary time (Females= 1241 min/week; Males= 970 min/week) as compared to males, although no significant differences were found between males and females for these variables. The sample participated in more than 60 minutes of moderate-to-vigorous physical activity and less than two hours of screen time daily, which is in accordance with guidelines. No differences were found between grades and sexes for accumulated screen time. Strength increased significantly with grade and age, and there were also statistical differences between the sexes for all three strength measures with males being stronger than females. Females were more flexible than males and no statistical differences were found between sexes for the shuttle run test. Blood pressure correlated positively with mass, as did all the strength measures as well as maturity offset. No correlations were found between screen time and all other variables. A negative relationship was recorded between screen time and physical activity, although not significant. For females a strong positive correlation was found between sedentary behaviour and physical activity. Conclusion: The study was successful in adding to the body of knowledge regarding the prevalence of physical inactivity, sedentary behaviour and screen time within school children from the Makana Municipality in the Eastern Cape Province of South Africa. The sample was considered physically active as they accumulated on average more than 60 minutes of moderate-to-vigorous physical activity daily (Males= 96 min/day; Females 130 min/day), which is in accordance with guidelines recommended by the World Health Organization (World Health Organization, 2018). The sample accumulated more sedentary behaviour than physical activity, although not significant. Screen time was below regulations of two hours daily, indicating this population participated in more non screen related sedentary behaviour. More research is needed into the risks presented with different forms of sedentary behaviour. Physical fitness increased with increasing grade and age and males were considerably more fit. The current study did not present any concern with regards to the effects of increased physical activity and fitness levels within school aged children. - Description: The white rhinoceros (Ceratotherium simum) (hereafter rhino) is under threat of becoming extinct due to continued poaching for its horns. In South Africa and elsewhere in Africa private landowners have, over the last few decades, contributed to the conservation of various species, including rhinos, even in areas where they have not occurred historically (i.e., where they are extralimital). Unfortunately, very few studies have investigated the conservation contribution of extralimital white rhinos on private reserves to the overall meta-population and/or their reproductive performance. The first aim of my study was therefore to determine whether or not the white rhinos introduced to a private game reserve in the Eastern Cape Province in 1992 have been successful from a reproductive perspective. I calculated inter-calving intervals, age at first calving, conception period, sex ratio, fecundity and fertility rates for white rhinos over this 28-year period. The average annual population growth rate for the rhinos was 10%, which is higher than the recommended 5% by the Rhino Management Group. Trends in density-dependent parameters such as age at first calving and inter-calving intervals also indicated that my study population is still well below carrying capacity for white rhinos and is contributing positively to white rhino conservation in South Africa. The second aim of my study was to investigate home range size and vegetation preferences of white rhinos. Home ranges were mostly larger for all age groups compared to rhinos in their native range. Previously cultivated lands (dominated by several grass species) were preferred by all rhino age groups. The rehabilitation of these previous agricultural-based pastures has likely contributed to the successful introduction of the white rhino as an extralimital megaherbivore in the Eastern Cape. I conclude that although extralimital white rhino populations in the Eastern Cape can be successful from a reproductive perspective, their potential impact on the indigenous biodiversity of the region should be a key future research priority. , Thesis (MSc) -- Faculty of Science, Zoology and Entomology, 2021

- Description: Pontederia cordata L. (Pontederiaceae) is a tristylous invasive macrophyte – originating from North and South America – that has caused detrimental environmental, agricultural and socio-economic impacts in South Africa (SA). This novel study investigates the invasive ecology of P. cordata in SA by determining population genetics, pollination ecology and floral traits. Preliminary field surveys suggest that only one of three tristylous forms of P. cordata is invading SA and no seeds have been observed in any invasive populations. This study therefore determined the population genetics, mode of spread of P. cordata in SA and possible reasons for the lack of seed production, as well as providing suggestions for future control and management strategies. Inter Simple Sequence Repeats of leaf samples from invasive populations in SA and the native range of the United States of America (USA) were performed to determine the population genetics of P. cordata. The clarification of population structure of an alien invasive plant can provide insight into founder effects, introduction events and modes of spread and is important for the development of management plans such as biological control. Results from the genetic analyses indicated that P. cordata populations have low genetic diversity within and amongst invasive populations in comparison to native populations. This suggests that high gene flow and sexual reproduction is not present in invasive populations, and that only a single or very few introductory events have occurred in SA. Furthermore, invasive P. cordata populations shared the highest genetic similarity with native samples from Belle Haven, Virginia, USA, and thus further sampling and future genetic surveys should be conducted in this area to identify source populations to survey for potential biological control agents. Following these findings, I investigated whether sexual reproduction and seed production is absent from invasive P. cordata populations in SA as speculated. Floral traits from populations throughout all the invaded provinces were measured and, along with pollen grain measurements, it was determined that only short-morphed plants are present in SA. It was speculated that the absence of native pollinators in the invasive range may be responsible for the absence of sexual reproduction. However, a pollination study confirmed the presence of generalist insect pollinators. Thereafter, artificial pollination experiments on 8 865 flowers were conducted to determine whether an incompatibility system was present which prevented seed production. No seeds were produced and it was concluded that illegitimate pollination of the short-morphed plants prevented seed production and rhizomes are responsible for the invasion of P. cordata throughout SA. The implications of these findings and possible management strategies such as biological control is discussed in Chapter 4. These findings suggest that control programmes should target the plants rhizomes to prevent and reduce spread. Preventing the introduction of medium- and long-morphed plants into SA is crucial to prevent P. cordata from producing seeds and intensifying invasion further through both asexual and sexual spread.

A genetic analysis of the species and intraspecific lineages of Dactylopius Costa (Hemiptera: Dactylopiidae)

- Description: The Cactaceae family comprises 15 genera and nearly 2000 species. With one exception, these are all native to the Americas. Numerous cactaceous species are invasive in other parts of the world, resulting in considerable damage to ecosystem functioning and agricultural practices. The most successful biological control agents used to combat invasive Cactaceae belong to the Dactylopius genus (Hemiptera: Dactylopiidae), comprising eleven species. The Dactylopiidae are exclusively cactophagous and are usually host-specific. Some intraspecific lineages of dactylopiids, often referred to as `biotypes', also display host-specificity, and are used to control particular species of invasive Cactaceae. To date, two lineages within Dactylopius opuntiae (`ficus' and `stricta'), and two within D. tomentosus (`cholla' and `imbricata') have been released in South Africa to control Opuntia ficus-indica and O. stricta, and Cylindropuntia fulgida and C. imbricata, respectively. The `californica var. parkeri' lineage is currently under consideration for release in South Africa for the control of C. pallida. Australia has already released these five lineages, and approved the release of an additional three in 2017; namely D. tomentosus `bigelovii', `cylindropuntia sp.', and `acanthocarpa x echinocarpa'. Many of the Dactylopius species are so morphologically similar, and in the case of lineages, identical, that numerous misidentifications have been made in the past. These errors have had serious implications, such as failed attempts at the biological control of cactus weeds. This thesis aimed to generate a multi-locus genetic database to enable the identification of the species and lineages in the Dactylopiidae family, and to test its accuracy. Seven species were included in the analysis, including two lineages within D. opuntiae and six within D. tomentosus. Genetic characterisation was achieved through the DNA sequencing of three gene regions; namely mitochondrial 12S rRNA and cytochrome c oxidase I (COI), nuclear 18S rRNA, and fragment analysis using two inter-simple sequence repeats (ISSRs). Nucleotide sequences were very effective for species-level identification, where the 12S, 18S, and COI regions showed 100%, 94.59%, and 100% identification accuracy rates, respectively. Additionally, the 12S and COI markers distinguished between half of the D. tomentosus lineages (`californica', `cholla', and `imbricata'), with identification accuracies of 100%. The `echinocarpa x acanthocarpa', `bigelovii', and `cylindropuntia sp.' lineages formed one clade. None of the DNA genetic markers showed a separation between the `ficus' and `stricta' lineages within D. opuntiae. Fragment analysis through the use of ISSRs provided higher-resolution results, and addressed this gap by showing a well-supported separation between the two lineages, and between wild populations collected in the Eastern Cape Province in South Africa. The identification accuracy of the `ficus' and `stricta' lineages was 81.82%. This is the first time that a method has been developed that can distinguish between these lineages. An additional component of this thesis was the creation of three user-friendly R-based programs to assist with: 1. ISSR data processing. 2. The identification of query Dactylopius nucleotide sequences relative to the gene databases created here. 3. A graphical user interface (GUI) version of the R package `SPIDER', which is useful for the assessment of the accuracy of genetic barcode data. A successful biological control programme relies on the correct identification of the agent in question, and so it is imperative that cactus biological control practitioners are able to distinguish between Dactylopius species and lineages in order to release the most effective ones onto target Cactaceae. The laboratory protocols reported, and data processing tools created here, have largely addressed this need and offer valuable practical applications. These include: 1. The flagging of potential new species, cryptic species, and lineages of dactylopiid species released as new biocontrol agents. 2. Validating the identifications made by taxonomists based on morphology. 3. Confirming to which species, and, where applicable, to which lineage, a field-collected sample belongs. 4. Identifying hybrids resulting from lineage crosses. Ensuring that the correct Dactylopius species are utilised for biological control will improve the control of invasive Cactaceae and protect biodiversity and agricultural productivity.

A Geochemical Comparison of Southern African Stromatolites and Stromatolite Pools

- Description: Microbialite accretion takes place via either mineral precipitation, the trapping and binding of mineral and sediment grains, or a combination of the two. Recently, the geochemistry of carbonate deposits, including microbialites, has been used to reconstruct palaeoenvironments and infer biogenicity. Numerous modern stromatolite (layered microbialites) systems are located on the southern African coastline and are formed predominantly by mineral precipitation with minor detrital input. In order to better understand the environmental and biological processes influencing the formation of microbialites, the geochemistry of southern African coastalstromatolites is examined. This is done by a spatial comparison of the hydrochemistry as well as the major and trace element geochemistry of various coastal stromatolite systems. The influence of the underlying geology on the composition of the stromatolites forms a particular focus of the study. In addition, the effect of metazoans on the micro-fabrics and sediment incorporation into the stromatolite matrix is assessed. Finally, the trace element geochemistry of active, inactive, and ancient stromatolites is compared with a speleothem sample in order to test the validity of using trace elements as a means to determine biogenicity of deposition. Results show that the bulk geochemistry of the South African stromatolites is not a simple function of the associated bedrock lithologies, although certain parallels do exist. It was found that metazoans indirectly influence sediment incorporation by increasing porosity and thereby accommodation space for detrital input. Furthermore, trace element signatures could not be directly attributed to microbial influence in the deposition of the carbonates. Ultimately, this study provides valuable insights into the formation processes of the active South African stromatolites and the use of trace elements as a geochemical tool to investigate the evolution of life and determine past environmental conditions.

- Description: Urban domestic gardens are an often overlooked component of urban green infrastructure, despite their potential to contribute to the preservation of urban biodiversity. As opposed to public greenspaces, private gardens are individually owned and managed, thus act as social-ecological systems, where the cumulative actions of urban residents can scale up to influence ecological patterns and processes on a larger scale. The diversity of fauna and flora within urban gardens provide a range of ecosystem goods and services, as well as less tangible benefits in the form of recreation, education and culture. However, little is known about the contribution of urban domestic gardens to urban biodiversity and its potential conservation value in South Africa. This study investigated urban domestic gardens along a socio-economic gradient in two medium-sized towns, Grahamstown and Port Alfred in the Eastern Cape, South Africa. This study found distinct differences among urban resident garden management practices as well as the avifauna which were seen within the gardens across the socio-economic gradient. The Garden Management Intensity index was higher within affluent households compared to other socio-economic levels, with subsequent management scores not differing statistically along the gradient. While there was variation within garden management practices, as well as the number of residents who participated in supplementary bird feeding, little variation was seen in the activities which were enjoyed by the residents, indicating numerous benefits the garden environment provides for all urban residents. The bird community composition along the socio-economic gradient displayed patterns directly reflecting the “luxury effect”, where households with a higher socio-economic status had harbour gardens with greater levels of biodiversity. This study showed that affluent gardens displayed far greater diversity, richness and abundance of urban birds. Multivariate analyses confirmed the patterns by highlighting a distinct bird community in the affluent zone, compared to other two socio-economic zones, which housed a second bird community. Furthermore, the main driver of the bird community composition was dominated by vegetation complexity, most notably tree cover within the gardens. Therefore, this study highlighted that patterns of ecological inequality are highly evident in medium-sized towns in South Africa, where older, affluent suburbs households display greater diversity and abundance of birdlife, compared to subsequent socio-economic zones within the study. Prioritisation with regards to the benefits a garden environment brings to urban residents in terms of a connection to nature, access to urban greenery, and relationship to urban wildlife is vital and should be promoted and planned for across all socio-economic zones.

- Description: This study presents age distributions representing populations of adult Loligo reynaudii, together with the results of spawning and commercial catches to assist in understanding the beneficial role of the closed season. The results were based on 791 samples collected during three closed seasons (November: 2003, 2004 and 2005) and out of closed season during April/May 2005. Age and predicted growth were examined by counting daily rings on statolith microstructures. The age in days after hatching ranged from 168 to 484 days (71-425 mm) in males and from 125 to 478 days (83-263 mm) in females. Average age at spawning was found to be 323 days in males and 316 days in females. Population estimates of growth rates were best described by a linear growth model which revealed that males grew faster than females in length as they grew older with growth rate ranging between 0.63 to 0.83 mm per day for males and between 0.22 to 0.32 mm per day for females. Back-calculated hatch dates and later egg-laying events for parental populations were determined. Results from back calculated egg laying dates (presented as percentage of frequency of all laying dates) indicated a highest total of 36%, 39% and 15% of eggs from all samples were laid during the closed season and nine days after the closed season during year 2003, 2004 and 2005 respectively. Monthly commercial total catches (2002-2005) showed an increase from November soon after the fishery resumed, up until the month of January. Daily catches were highest in November (up to 290 tonnes) relative to the daily catches observed in December and January in all the years. Results led to the conclusion that the closed season (25 October to 22 November) is beneficial for both the chokka resource and the fishery. This is because: a) there is time for enough spawning biomass to accumulate, which subsequently results in high catches (good fishery), in the current year, best immediately after season opens in November; b) there is a link in the results between egg laying dates in the period of closed season and immediately afterwards, and the magnitude of catches in last nine days of November.

- Description: The biological characteristics of chokka squid, Loligo reynaudii, sampled off the south coast of South Africa, were compared between 1994 and 2017 to ascertain any temporal changes using analysis of length frequency (LF) data over 15 years (1996–2017), and mantle length (ML) and total weight (TW) relationships over 9 years (1994–2016). To investigate feeding, two caecum colours were chosen for analysis (white: no food ingested, and yellow: six to seven hours after food ingestion). Other factors were kept constant throughout: similar sampling period of 60 days in spring-summer, similar depths and areas sampled, and identical maturity stage. Anecdotal evidence from fishers suggested that the length frequency and ML_TW relationship of chokka have changed over years, with possibilities to be linked to fishing activities and environmental conditions. Also, there is evidence in the published literature that both fisheries and environment may influence length distributions in populations of fish and cephalopods over time. The results from this study showed no significant differences between length frequencies over the time series. However, a significant decrease in length frequencies between 2014 and 2016 was noted when paired data was analysed by Anova (2014:2015, 2014:2016 and 2015:2016), which was initially noted in kernel density, Figure 2, hence an additional analysis was done. These changes were not linked to sea temperature (at 9 m, 14 m, 18 m, and 21 m depth strata), with not significant (P>0.05) results when temperature was analysed by t-test between 2002 and 2015. There was also a weak correlation between length frequency and the total squid catch in a given year (F Statistic (df = 1; 13) is 3.686 and 5.394 for males and females respectively, R² is 0.221 for males and 0.293 for females), but too weak to interpret, given the lack of other supporting data and the short time series. The ML_TW relationship showed no significant trends between the years for either sex. There was also no correlation between the ML_TW and total squid catch or temperature. A white caecum occurred significantly more often in males than in females (dof = 1; p < 0.05) from General Linear Model (GLM), indicating that the presence of non-feeding males in the spawning grounds may be linked to the behaviour of spawning squid.

- Description: Introduction: Sports participation has been associated with a number of benefits to young athletes, outside of purely physical health. One of the key components of a successful sports talent identification and development program is effective coaching. A foundation of effective coaching is the coach’s knowledge which can be developed through formal, non-formal and informal means of education. The majority of coach education literature has however focused on coaches from developed countries. Limited studies have looked at the educational experiences and needs of South African coaches, particularly football coaches. The purpose of the current investigation is to establish Local Football Association (LFA) coaches’ perceptions of their educational backgrounds and what knowledge they deem important to be effective coaches. Method: A mixed methods approach was used in which (n=25) Makana LFA coaches answered a questionnaire with the aim of identifying their educational histories and what their current educational needs were. A semi-structured interview was also implemented in which some of the respondents (n=4) were asked more in-depth questions around the same topics, to create a more complete coaching profile. Results: The questionnaire responses highlighted that only 8% of the coaches possess a formal coaching qualification and all of the coaches work on a volunteer basis. Previous experience as a player is the chief source of knowledge for Makana LFA coaches. Not having enough available time is the main perceived barrier for 56% of participants to seeking out further educational opportunities. Fundamentals of coaching was selected by 56% of the coaches as a key subject they want to learn more about. Findings from the interview demonstrate that participants coach multiple teams and often have to rely on senior players to take up assistant coach positions, as well as managing their time effectively to work with all their teams. Informal education is the main source of information for the coaches which includes asking for advice, reading coaching manuals or having a mentor. The coaches value all 3 forms of education, however non-formal workshops are favoured. This is due to all of the coaches already having some form of informal learning experience and formal learning opportunities being too costly to pursue. A combination of lectures, practical sessions and group discussions is desired as a delivery method of coaching knowledge. Discussion: The level of coaching qualifications in the LFA is low, this may have significant implications for talent identification and development in the Sarah Baartman region. All the coaches are volunteer coaches, who primarily rely on informal means of coaching education. ‘Time’ was indicated to be a major barrier, to coaches seeking out educational opportunities. Coaches indicated that they would benefit from a coaching program if it took into consideration their needs, such as wanting to learn more about interpersonal and intrapersonal awareness. Conclusion: If local coaching programs are to be effective, they must reflect the educational needs of their community.

- Description: Schinus terebinthifolia Raddi (Anacardiaceae) (Brazilian pepper tree) is a native tree to subtropical South America that was introduced into South Africa as an ornamental plant. Globally, it is regarded as one of the world’s worst invasive trees. In South Africa, this aggressive pioneer species is becoming increasingly problematic and is being considered as a target for biological control. In South Africa the tree has acquired a native seed-feeding wasp, Megastigmus transvaalensis Hussey (Hymenoptera: Torymidae). The wasp’s native hosts are indigenous Rhus species (Anacardiaceae), but it has expanded its host range to form a new association with both S. terebinthifolia and its close relative S. molle L. (Anacardiaceae). In order to quantify the seed predation by M. transvaalensis on S. terebinthifolia seeds, tree populations were surveyed across the Eastern Cape and KwaZulu-Natal provinces. The wasp was present at 99% of the S. terebinthifolia populations with an average of 22% of the seeds being destroyed. In the Eastern Cape Province, the highest seed damage occurred at the start of the winter months, when about 35% of seeds were damaged. This fell to less than 12% in spring and summer when the plants were flowering. Megastigmus transvaalensis may have slowed the rate of spread of the plant, but it is unlikely to reduce population sizes of S. terebinthifolia in South Africa in the long-term. Biological control efforts can be assisted by knowing the origin and invasion history of the target species. Genetic analyses are often the only way to elucidate the invasion history of invasive alien plants because it is rare to find detailed records of plant introductions. Both microsatellite and chloroplast DNA analysis were conducted on S. terebinthifolia trees from the plant’s introduced distribution in South Africa and both Florida and Hawaii, USA. These samples were compared to plants from the native distribution of South America. The analysis indicated that the S. terebinthifolia in South Africa was most likely sourced from the state of Rio de Janeiro in Brazil, which is the same source of the invasive populations in Florida and Hawaii. Importantly, the South African populations were all found to be “haplotype A”. Plants samples collected from Hawaii USA were the closest match to the South African plants. Biological control agents known to damage haplotype A which have been considered for use in Hawaii and Florida should therefore be prioritised for South Africa. Schinus terebinthifolia has a broad distribution in South Africa; however, the majority of the current distribution is limited to the coastal regions along the eastern coast in KwaZulu-Natal Province. This suggests that the species may be climatically limited. Species distribution models in MaxEnt were used to predict the suitable ecological niche of the species. Using occurrence localities from both the native and invaded range to calibrate the models resulted in 56% of the modelled areas being considered suitable for the growth of S. terebinthifolia in South Africa. This included areas in the Eastern Cape, Western Cape and Limpopo provinces. When the models were calibrated using just the native range data, or just the invaded range data, predicted distributions were more restricted and limited to the coastal areas of the Eastern Cape and KwaZulu-Natal provinces. The coastal areas between Florianopolis and Santos in Brazil were highlighted as the most climatically similar to the invasive populations of S. terebinthifolia in South Africa. These areas should be prioritised if native range surveys for potential biological control agents are conducted in South America. Although the native seed-feeding wasp is damaging to S. terebinthifolia in South Africa, the tree is still not under suitable levels of biological control and is likely to spread and increase in density. New biological control agents are therefore required. Genetic and climatic matching has determined where the most appropriate region to collect new potential biological control agents is. The genetic matching data has also indicated that biological control agents that have been released, or are being considered for release, in Hawaii and Florida, are likely to be suitable for the South African plants because they have been shown to be damaging to ‘haplotype A’. These agents should therefore be the first to be considered for release in South Africa.

- Description: Afromontane regions represent some of the highly threatened ecosystems on the planet as they harbour endemic and often relic freshwater fauna. These ecologically sensitive ecosystems have been altered by multiple impacts, including invasion by non-native fishes, replacement of diverse indigenous vegetation with monoculture plantations, agricultural and mining activities, hydrological modifications, and degradation of instream habitats, with potential detrimental effects on aquatic community structures and food web dynamics. The aim of the present study was to compare spatio-temporal patterns of macroinvertebrate and fish communities as well as food web dynamics in three differently impacted headwater tributaries of the Kat River in the Amathole-Winterberg freshwater ecoregion in the Eastern Cape Province of South Africa. The upper Kat River catchment was the ideal model for purposes of the present study as it contains streams with varying degrees of human impact. The streams considered in the present study were (i) the Eyre River which was considered to closely represent near-natural conditions as it is the least impacted stream in this catchment, with the riparian zone dominated by relatively intact and diverse native woody vegetation, (ii) the Elands River whose catchment has been altered by agricultural activities, and (iii) the Lushington River, whose riparian zone has been heavily invaded by black wattle. The three headwater streams were generally distinguished based on the physical-chemical variables. The Elands River was characterised by high conductivity and total dissolved solids (TDS). In addition, the Elands River was more alkaline and relatively warmer than the other two rivers. This suggested the negative influence of agriculture activities on the water quality in the Elands River. In general, the Lushington and Eyre rivers had comparable physical and chemical variables. However, the Lushington River was generally characterised by low streamflow, likely as a consequent of black wattle which is known for altering hydrological regimes of streams .The Eyre River and Lushington River were comparable in terms of macroinvertebrate richness and diversity, whereas the Elands River was characterised by low macroinvertebrate diversity and richness. Redundancy analysis indicated that the macroinvertebrate communities were mostly influenced by seasonality, with land-use accounting for a small but significant difference in community composition. In comparison, the generalised linear mixed-effects models (GLMMs) showed that chubbyhead barb abundance was significantly influenced by land-use patterns. Evaluation of food web dynamics using stable isotope analysis revealed that the food web structure in the three rivers differed substantially as a result of land-use. Specifically, the Eyre River was characterised by less variation in stable isotope values of basal food sources and consequently, the consumer groups had a narrow isotopic breadth. In contrast, the Elands River was characterised by a wide variation in basal food sources and therefore, a wider isotopic breadth for consumers. The Lushington River was spatially variable in terms of basal sources and isotopic breadth for consumers. The study concluded that food webs and trophic interrelationships were a more informative indicator of land-use than community structure was in evaluating the impact of land-use patterns on aquatic communities. In addition, future studies should seek to investigate food webs interrelationships in addition to community structure to infer a more conclusive river assessment.

- Description: Background: In an ecologically conscious world, the need for sustainable development and the need to produce alternative energy is at the forefront of discussions. South Africa has been witnessing to a surge in wind energy developments in recent years. Although, environmental impacts often enjoy more emphasis, social impacts are equally important. Recently social sustainability was seen as an integral part of sustainable development for the future and can no longer be ignored. Wind energy is pathway towards sustainable development but can have detrimental impacts on social sustainability. On the one hand wind energy is said to impact culture, sense of places and cause unrest in a community, however, on the other hand it is said to be socially sustainable to the point where wind energy is incorporated into local culture and not to mention the employment opportunities it can create. This is particularly important for vulnerable communities found in the Karoo, where unemployment is very high. Purpose/ Aim: The aim of this study was to assess the social sustainability of a wind energy project in the Karoo by constructing a theoretical assessment model designed to produce appropriate and specific social indicators. Methodology: A literature review was undertaken to gain insights into the social sustainability of wind energy which also served as the theoretical backbone for the model and assessment parameters. The assessment model produced 10 indicators which was used as interview schedule with key stakeholders in the study area. A total of 31 qualitative interviews were conducted and produced a good data set. Findings: The results from this study show that here was no significant negative impact reported with regards to social sustainability. The wind developer is committed to the community based on the various social initiative funded by it. Although a definite positive impact and improvement in terms of social sustainability is evident in the area, there is still a long way to go as many outcomes set by the wind developer is yet to achieved.

- Description: Marine coastal ecosystems are highly impacted by anthropogenic activities, including the development of, and practices within, harbours and/or ports. Artificial structures associated with harbours have a different chemical composition, texture and orientation than that of the natural benthic habitats they have replaced, and are therefore not generally favourable for the settlement and occurrence of indigenous species. Attempts are being made to identify what structures and materials can be used to aid in the rehabilitation of native species within harbours. The aim of this study was to investigate the effects of utilising environmentally-friendly artificial structures (tiles) with varying complexity (crevices and ridges with different depths) with ecological engineers (the indigenous bivalve Perna perna), on the associated benthic biodiversity within an international port in South Africa (Port of East London). The objectives of the study were to test the effects of artificial habitat complexity and the presence of bivalves on 1) the growth, mortality and biomass of a selected model species of ecosystem engineer (P. perna), and 2) the associated intertidal biodiversity. Tiles seeded with bivalves (P. perna) were deployed at two sites in the Port of East London and monitored monthly over a period of 12 months (November 2016-October 2017) to assess survival, growth and associated biodiversity. Environmental variables were also measured every month. The results of the three-way repeated measures ANOVAs indicated that tile treatment (especially high complexity of 2.5 and 5 cm) had an effect on the diversity of mobile species, length, height and biomass of the bivalves used as model ecosystem engineer, indicating the potentials for protection from wave dislodgement and refuge provision. Treatment (especially flat tiles) also had an effect on sessile/sedentary species diversity, indicating the greater proportion of space provided by these non-complex tiles. In addition, month had an effect on the mortality, height and biomass of the bivalves. Mortality was highest in October 2017, while the growth in height and biomass of P. perna were largest in January and October 2017 respectively. The use of artificial tiles also had a positive effect on the survival, growth, and biomass of bivalves (especially the length, weight and dry weight in 2.5 cm and 5 cm complexity). Additionally, this research investigated patterns of settlement and recruitment of the local bivalve population (P. perna) in the Port of East London and adjacent natural coastline to understand the early life history temporal and spatial dynamics of this model ecosystem engineer species. Settlement and recruitment were assessed every month by deploying and replacing artificial collectors for a total period of 19 months (November 2016-May 2018). The results of the two-way ANOVAs indicated that month and site (port vs natural) had an effect on settlement and recruitment of bivalves. Settlement and recruitment of bivalves were highest in July 2017 (port) and March 2018 (natural rocky shore). This study has highlighted that the use of artificial concrete tiles with increased complexity, as well as the investigation of the early stages of mussel populations could be important to consider in a framework of rehabilitation of urban coastal environments such as the Port of East London. Ecological engineering (in terms of increased complexity and heterogeneity) has indeed the potentials to be incorporated in South African programmes aiming at improving natural biodiversity in coastal urban environments. Nonetheless, the spatio-temporal variability of early driver of mussel populations (settlement and recruitment) is also an important feature to be closely monitored if biodiversity in South African coastal armouring is to be enhanced effectively and in the long term.

This study examines the use of machine learning techniques for defect detection and classification in photovoltaic systems using thermal infrared images. A deep learning and feature-based approach is also investigated for the purpose of detecting and classifying defective photovoltaic modules. The VGG-16 and MobileNet deep learning models are shown to provide good performance for the classification of defects. The scale invariant feature transform (SIFT) descriptor, combined with the random forest and support vector machine classifier, is also used to discriminate between defective and non-defective photovoltaic modules in a South African setting. The successful implementation of this approach has significant potential for cost reduction in defect classification over currently available methods.

- Description: In South Africa, freshwater ecosystems are under pressure due to increasing anthropogenic factors degrading river systems. The Cape Fold, the lower Southern Temperate Highveld and the Amatolo – Winterberg Highlands freshwater ecoregions contain some of the heavily impacted river systems in the country. One such river system is the Great Fish River system, which has been affected by anthropogenic modification (hydrological modification, water pollution and invasion by non-native fish species). These modifications have raised conservation concerns on an imperilled anabantid fish, the Eastern Cape rocky Sandelia bainsii that is confined to the Kat and Koonap rivers, which are tributaries of the Great Fish River. Historically, the species was reportedly common and abundant, with a range spanning across seven river systems (Kowie, Great Fish, Keiskamma, Igoda, Gxulu, Buffalo and Nahoon rivers) in the Eastern Cape Province. However, surveys have indicated that the species has experienced decline in population size and distribution range, with localised extirpations being reported. This resulted in its listing on the IUCN Red List of threatened species as Endangered. The proposed shale gas exploration and potential infrastructure development in the Karoo basin, which encompasses the headwaters of the Kat River, represent a potential future threat to the remnant populations of this species. The aim of the present study was to review the past and present distribution range of S. bainsii, determine the habitat associations and assess the conservation of S. bainsii in the Great Fish River system. This information is essential for informing conservation and management decisions for this species in the Great Fish River system. This study undertook a comprehensive survey of the Kat and the Koonap rivers in 2017, and augmented this information with data from more recent surveys that were conducted from 2009 - 2014 to map the distributions freshwater fishes in the Great Fish River system. Data from these recent surveys (2009 – 2017) were compared with historical records (1961 – 2005) obtained from the South African Institute for Aquatic Biodiversity to evaluate changes in distribution patterns of S. bainsii. Historical records indicated that S. bainsii occurred at 11 localities in the Kat River and three localities in the Koonap River. Data from recent surveys indicated that the species has persisted at these historical localities, except one locality in the Koonap River where no individuals of S. bainsii were captured, despite the use of multiple sampling approaches and gears. Although the species still persists at two of the three historical localities in the Koonap River, the population sizes have considerably declined as the species was reportedly in high abundance at these localities in the 1980s. Factors threatening the continued existence of this species in the Koonap River likely include non-native species, extreme drought conditions and the associated excessive abstraction of water which has resulted in the drying of some of the refugia pools where the species was historically common and abundant. In contrast to the Koonap River, the 2017 survey indicated that in the Kat River, S. bainsii had a similar distribution range compared to historical records. The species occurred at 11 of the 41 localities that were sampled in the Kat River, and the sampled populations consisted of all size classes. Sandelia bainsii occurred with other native fish species in the system, including Labeo umbratus, Enteromius anoplus and Glossogobius callidus. A comparison of historical and recent data indicates that non-native fishes have likely not expanded their ranges in the Kat River. This is likely due to the presence of weirs and dams that have prevented upstream movement of non-native fish species L. aeneus, C. gariepinus and T. sparrmanii which are now abundant in the lower Kat and mainstem Great Fish River. Surveys from the present study indicated that although S. bainsii still persists within the Kat River, there are a number of factors that pose a considerable threat to the continued existence of this species in the Great Fish River system. Chapter 3 evaluated the habitat associations of S. bainsii based on 10 physical and chemical variables and distribution data collected from 30 localities in the Upper Kat River and seven of its tributaries. A non-metric multidimensional scaling model was used to assess the distribution patterns of S. bainsii in relation to environmental variables. Furthermore, a negative binomial generalised linear model (GLM) was used to assess the relationship between the abundance of S. bainsii and environmental variables. Results from the present study indicated that S. bainsii was a habitat generalist as the distribution of this species showed no specific association with any of the habitat variables that were considered in this study. The species occurred in a wide range of habitats, including rocky sections in the upper Kat River and its tributaries as well as the mainstem sections. The GLM however indicated that the abundance of S. bainsii was negatively associated with increasing conductivity. In addition, the Kat River contains multiple weirs of variable sizes. Future studies should therefore evaluate the effects of these weirs on population fragmentation, gene flow and long-term evolutionary potential of S. bainsii through the application of techniques such as mitochondrial DNA and microsatellites.

Flammability of indigenous and invasive alien woody plants in coastal fynbos and thicket

- Description: Globally, extreme fires have become more common in wildland-urban interface areas, and more recently, along the southern Cape coast of South Africa. The 2017 Knysna fires prompted greater understanding of the flammability of, and the fire risk posed by, different vegetation groups, which is essential to develop fire risk mitigation strategies. In this study, I experimentally assessed flammability of 30 woody plant species from the vegetation groups indigenous fynbos, thicket, and invasive alien plants (IAPs) that occur along the southern Cape coast. Live plant shoots were sampled across varying fire weather conditions and burnt experimentally to measure flammability in relation to fire weather conditions, fuel moisture, and fuel load. Flammability measures considered were: burn intensity, completeness of burn, time-to-ignition, and the likelihood of spontaneous ignition. I further assessed the flammability of partially dried plant material as a crude proxy for drought effects, to ascertain whether drying of fuels would differentially affect the flammability of the vegetation groups. I used generalized linear mixed-effects models to assess flammability measures in relation to the predictor variables: fire weather, fuel moisture, fuel load, vegetation groups, and species (as a random factor). Results showed that increasing severity of fire weather significantly increased flammability through increasing burn intensity, increasing completeness of burn, increasing the likelihood of spontaneous ignition, and also reducing time-to-ignition. Increasing fuel moisture significantly decreased burn intensity, completeness of burn, and the likelihood of spontaneous ignition. Fuel load significantly increased burn intensity and time-to-ignition. Flammability was highest in IAPs, intermediate in fynbos, and lowest in thicket. IAPs and fynbos showed significantly higher ignitability, and thus present risks under moderate and high fire weather conditions, whereas thicket presents lower risks under low and moderate fire weather conditions. The drying out of fuels considerably increased flammability equally in the three vegetation groups, and by implication, fire risk due to an increase in dead:live ratio. Flammability was furthermore assessed in relation to fuel traits, i.e. the proportion of fine fuels, coarse fuels, and dead fuels, fuel bed porosity, fuel load, and fuel moisture, using multiple regression analysis and stepwise selection of factors. This revealed that fuel moisture was the most important factor affecting flammability in terms of all the flammability measures. Results further showed that the increase in v the proportions of fine fuels increased flammability by increasing completeness of burn. Lastly, vegetation groups were compared (using Kruskal Wallis) in terms of their flammability and fuel traits. I found that fynbos and IAPs exhibited greater flammability on account of higher completeness of burn and more rapid ignition than thicket species, but no clear distinction was evident between fynbos and IAPs. Fynbos’ high flammability was attributed to high proportions of fine and porous fuels. Thicket’s low flammability was attributed to high proportions of coarse and dense fuels. Little distinction in fuel traits could be made between fynbos and IAPs, except that fynbos had a greater proportion of fine fuels. There is a potential risk posed by the IAPs in terms of increased flammability and fire severity, on an indigenous landscape that is invaded. Fire managers need to encourage the prioritization of the management of IAPs that present high flammability as an attempt to reduce fire risk along the southern Cape coast of South Africa.

- Description: In the major cities of South Africa, there is a prevalence of originally built commercial buildings that are being converted into residential apartments or other industrial economic spaces. These secondary users refurbish the original structures to accommodate their new specialised requirements and this mostly happens after the buildings have been lying vacant for a long period of time. The study by Y.Long et al. (2011) narrates the changes in land use, identification of driving forces and the mapping of areas that are experiencing intense land use transformation. Properties that were developed for a focused particular use, were found to have been redeveloped within a few years for other functions. Subjects that were included in the sample were selected to meet specific criteria. The stakeholders had to meet the following criteria to be included in the sample: They were registered professionals in the built environment such as: Architecture, Engineering (civil, electrical, mechanical and structural), Quantity Surveying, Town Planning, Construction Management and Estate management The method that was used to collect data was self-completion questionnaire that was given out by electronic mail. After the data was collected, it was organised and analysed. For the analysis of closed-ended questions, an online programme called QuestionPro, was used, data was analysed by using descriptive statistics and frequency tables were drawn and from these, the data was presented in pie diagrams and bar graphs. While it is necessary to expand the horizons of the ever-growing global population, it is imperative that all stakeholders in the building industry work together to find sustainable solutions to residential and industrial development.
