Microemulsions : a new perspective in the treatment of paediatric and geriatric tuberculosis patients

- Description: Tuberculosis(TB) was declared to be a global emergency in 1993, with South Africa declaring it to be the country’s top health priority in 1996, but ineffective treatment strategies have led to fewer than half of all treated patients in South Africa being cured. At present,paediatric treatment remains a problem, as the antitubercular preparations of rifampicin, isoniazid and pyrazinamide, that are currently available, were not initially designed for the treatment of paediatric TB patients, providing a motivation for this project. The aim of this project is thus the development of a microemulsion dosage form for the oral delivery of RIF(Rifampicin), INH(Isoniazid) and PZA(Pyrazinamide) in combination. RIF, INH and PZA were adequately characterised with reference to the monograph standards referenced and were found to be sufficiently pure to be used in subsequent work. A chromatographic system and conditions were selected and validated as being optimal for HPLC analysis of RIF, INH and PZA in combination, with a drug partitioning method for miglyol 812 developed and validated. Ternary and pseudo-ternary phase diagrams were constructed and reported, all employing miglyol 812 as the lipid. It was undoubtedly the imwitor 308 and crillet 3 combination o/w microemulsion system that proved most successful, maintaining homogeneity on dilution. The microemulsion used in formulation comprised imwitor 308 (27.63%), crillet 3 (27.63%), miglyol 812 23.68%) and water (21.06%). The stability of RIF, INH and PZA was investigated in aqueous solution, miglyol 812, corn oil, 10%m/v cremophor RH, 5%m/v imwitor 308, 10%m/v crillet 3 and 70%m/v sorbitol solution. Trends in the stability assessments conducted on RIF, INH and PZA were noted, with slight variation depending on the formulation component being evaluated. RIF invariably demonstrated temperature and oxidation dependent degradation in all vehicles, with a definite distinction possible between samples stored at 25, 40 and 600C over a 7 day trial period. A definite advantage of storing RIF solutions under nitrogen was observed, with these solutions showing less degradation over the course of the trial, than those stored under air. INH produced a pronounced increase in the degree of degradation of RIF, whereas PZA had a negligible effect on it’s stability. INH proved to be most stable in the 70%m/v sorbitol solution with no significant oxidation or temperature dependent degradation indicated. Temperature dependent degradation was only noticable when INH was in combination with RIF, most significant in crillet 3 solution. PZA was the most stable of the three drugs, remaining relatively unaffected by temperature and the presence of air, independent of the vehicle employed, although the drug remaining did decrease slightly in the presence of RIF.Due to drug dose specifications and solubility limitations, the final formulation assessed, only contained RIF and INH, despite INH and PZA having no significant effect on the stability of each other. The solubility of PZA in the lipid and aqueous components of the microemulsion was not great enough to achieve the required 500 mg/10ml dose, while RIF and INH could achieve the respective 150mg/10ml and 100mg/10ml dose. RIF stability was improved, as anticipated, with the incorporation of RIF into the internal phase decreasing contact with INH which has been shown to affect it’s stability. RIF behaved as predicted, possessing greater stability than shown in the individual formulation components, however, INH did not, being less stable in formulation in the absence of antioxidant, than in it’s presence. A novel microemulsion formulation capable of delivering the incompatible RIF and INH in combination, with numerous microemulsion systems mapped,with the ability of being used for the delivery of other lipophilic drugs and drug combinations, was produced.The final formulation provided valuable information into possible future improvements of the microemulsion to improve drug stability.

- Description: This study was initiated in an attempt toadd the four-striped field mouse (Rhabdomys pumilio) to the small group of mammals that are used to study and develop assisted reproductive technologies. To accomplish this, a complete knowledge of both the male and female gametes was necessary, as well as a repeatable and successful IVF protocol. The gametes of the field mouse, both the falciformspermand the mature oocytes, were shown to be similar in several respects to those of many other rodent species. The induction of both the capacitated state and the acrosome reaction in the sperm were readily achieved. The success of retrieving mature oocytes was very low, with the rare occurrence of polar bodies within ovulated oocytes. The difficulties with oocytes was either related to the lack of a regular oestrous cycle, or to the hormonal regime used to induce superovulation. Although several protocols were used to accomplish superovulation in this species, it was seldom achieved. In in vitro fertilization trials, sperm were found to attach to both the cumulus oophorus and the zona pellucida of the oocytes. However, fertilization was never accomplished. This failure to achieve fertilization was probably related to the immaturity of the oocytes. Without further studies on Rhabdomys pumilio and further attempts at accomplishing in vitro fertilization, it would seem that this species would not easily be introduced as an animalmodelfor assisted reproduction.

The isolation and partial characterization of a2-antiplasmin and plasminogen from ostrich plasma

- Description: This study reports the isolation, purification and partial characterisation of the ostrich serpin, a2AP, as well as its target enzyme, ostrich plasmin, in its active and inactive proenzyme, viz. plasminogen, forms. Three different procedures were undertaken to isolate and purify ostrich a2AP. The first one involved L-lysine-Sepharose chromatography, ammonium sulfate fractionation, ion-exchange chromatography on Toyopearl Super-Q 650S, and ostrich plasminogen-Sepharose affinity chromatography. The second procedure replaced the latter chromatographic step with gel filtration on Sephadex G-200 and hydroxylapatite chromatography, while the third one employed instead the theoretically more efficient LBSI-Sepharose chromatographic step. The third procedure yielded purified ostrich a2AP, but the degree of purity and yield were relatively low. Ostrich plasminogen was highly purified after L-lysine-Sepharose chromatography and ostrich plasmin was obtained by the urokinase-activation of the purified ostrich plasminogen Ostrich a2AP revealed an Mr of 77-84 K and two isoelectric forms of pI 3.85 and 6.18. Nterminal sequence analysis showed ostrich a2AP to have only 2 out of 11 residues in common with both those of human and bovine a2AP. Ostrich a2AP showed the largest inhibitory effects on ostrich plasmin, followed by comm. bovine chymotrypsin, trypsin and plasmin, in that order, and it appeared to be a much less potent plasmin inhibitor than bovine aprotinin, but a much more potent one than the synthetic inhibitors, DFP and EACA. Ostrich plasminogen showed an Mr of 92 K and multiple isoelectric forms (~7) in the pI range 6.01-9.18, with a major one of pI 6.01. It showed a total of 775 amino acid residues and its N-terminal sequence showed ~53 percent identity with those of human, rabbit, cat, and ox plasminogens. Ostrich plasmin revealed an Mr of 78 K, two isoelectric forms of pI 4.07 and 6.01, and a total of 638 amino acid residues. N-terminal sequence analysis showed that 2-4 residues are identical to the 5 of human, cat, dog, rabbit, and ox plasmins. The pH and temperature optima of ostrich plasmin were determined as 8.0 and 40 oC, respectively. The thermodynamic and kinetic parameters of ostrich plasmin were computed, and plasmin was shown to prefer Lys to Arg residues in the S1 position. In conclusion, ostrich a2AP, plasminogen and plasmin showed definite similarities to their mammalian counterparts, but there were also significant differences.

The effect of 6-Methoxy-2-Benzoxazolinone (6-MBOA) on indoleamine regulation and its possible role in depression

- Description: Tryptophan is an essential amino acid that is obtained from the diet. Approximately 98 % of ingested tryptophan is metabolized by the enzyme tryptophan 2,3-dioxygenase (TDO). The metabolism of tryptophan by TDO is an important determinant of tryptophan bioavailability to the brain for serotonin (5-HT) biosynthesis, an essential amine in affective disorders such as depression. Studies done on circadian rhythmicity of the enzyme activity have shown that, TDO activity is high during the scoto-phase (dark-phase), which is attributable to the de novo enzyme synthesis that occurs during this phase. 6-Methoxy-2-benzoxazolinontr-(6-MBOA), a structural analogue of melatonin (aMT) was shown to inhibit TDO activity in both the photo-phase (light-phase) and the scoto-phase with greater potency during the light-phase. Further studies were directed at demonstrating the effects of 6-MBOA on the brain tryptophan hydroxylase (TH) activity, which is a rate limiting enzyme in 5-HT biosynthesis and subsequently on 5-HT levels. The findings showed that, 6-MBOA induces TH activity with a concomitant rise in brain 5-HT levels. The blockade of 5-HT re-uptake into the presynaptic neuron leads to an increase in 5-HT available for the stimulatory action of 5-HT receptors. An attempt to establish whether the administration of 6-MBOA would block the binding of 5-HT to receptors on the synaptosomal membrane showed that 6-MBO A only inhibits the binding of 5 -HT at specific concentrations. In view of the positive effects imposed by 6-MBOA on brain 5-HT levels, urinary 5-hydroxyindole acetic acid (5-HIAA) excretion was measured before and after treatment with 6-MBOA. 5-HIAA excretion was found to be significantly increased after 6-MBOA treatment. Extensive research on the biosynthesis of pineal metabolites has been conducted in the past two decades. The pineal metabolites are synthesized from the precursor tryptophan. In order to obtain an overall picture of the effect of6-MBOA on pineal indole metabolism, an organ culture technique was employed. The results obtained showed that although 6-MBOA administration to rats caused a significant increase in aMT production, there was an insignificant increase in NAS production. This is an immediate precursor of aMT. Other pineal indoles were not affected at all by 6-MBOA administration. Furthermore, the production of pineal NAS and aMT showed an inter-individual variation with some animals producing very high, some very low and some produced average levels of these two metabolites in both photo and scoto-phase experiments. A study undertaken to investigate the circadian rhythm in endogenous aMT production using the competitive ELISA technique showed a clear pattern with high levels of aMT produced during the dark-phase and low levels ofaMT produced during the light-phase. Furthermore, the administration of6-MBOA to rats lead to a significant rise in endogenous aMT production.

Exploitation patterns of the multi species/gear hake (Merluccius capensis and paradoxus) fishery on South Africa's southeast coast

- Description: The motivation for this study was to examine the exploitation patterns of the M. capensis and M. paradoxus hake fisheries on the Southeast Coast, and determine the size and species of hake caught in each of the hand-line, long-line, and trawl methods. The handline hake fishery has increased substantially over the last several years and concerns are beginning to emerge about the impact this will have on the inshore resource collected on the South Coast between August 1998 and July 1999 was used to describe the hand-line method and estimate annual landings. Data on the size and species in longline catches of hake caught during 1997 were already available for this study. Size distributions in trawl catches were determined from commercial category landing data reported by catch weight and depth. The species composition in these catches determined by comparison using RV Afrikana survey data collected in the same depth regions. Location plays a significant role in determining the sizes and species of hake caught by each gear. Hand-lines catch smaller sizes on average than do long-lines, inshore trawls target mainly M. capensis while offshore trawls catch both hake species. A substantial amount of the hand-line hake caught on the South Coast is not reported. Examination of the exploitation patterns reveal that intense trawling pressure is directed at the smaller sized M. paradoxus inhabiting the depth region between 160-400-meters. Inshore trawls discard a large amount of small sized M. capensis within the 100-meter isobath. A preliminary stock assessment on the status of each hake species found that M. paradoxus appears to be over-exploited while M. capensis was in better shape. However, length-based pseudo-cohort analysis, used in this assessment, is critically reliant on having length frequency data from a steady state population in equilibrium. This limits the application of this model for management purposes and this finding is purely theoretical at this stage. Results suggest that each hake species is under a different pattern and level of exploitation and the multi-species nature of hake stocks on the South Coast should be considered in developing optimum management policies. Future work should focus on developing appropriate age/length keys so that an age-based VPA, which is more powerful than the length-based approach, can be applied towards stock assessments on the South Coast. Alternatively, length-data covering a longer period should be compiled and the equilibrium assumption further investigated so that the results from length-based models can be used with more confidence.

- Description: Detailed field mapping (Map, Appendix B) has been conducted in and around the boundaries of a 14x18km, volcanic complex 35km northeast of Molteno in the Eastern Cape Province, South Africa. The structure is interpreted as a subsidence structure, and is filled with two volcaniclastic breccias, numerous lava flows, a number of sedimentary facies, and lies on a base of Clarens Formation overlying Elliot Formation rocks. This is an important study because 'widespread, voluminous fields of basaltic breccias are very rare (see Hanson and Elliot, 1996) and this is the first time that this type of volcanic complex and its deposits have been described. Detailed analyses of the two volcaniclastic breccias revealed changes in colour, clast types, clast sizes, and degree of alteration over relatively short distances both vertically and laterally within a single breccia unit. The variation in clast sizes implies a lack of sorting of the breccias. The lower of the two volcaniclastic breccias fills the subsidence structure, and outcrops between the Stormberg sedimentary sequence and the overlying Drakensberg basalts and was produced from phreatomagmatic eruptions signalling the start of the break-up of Gondwanaland in the mid-Jurassic. The upper volcaniclastic breccia is interbedded with the flood basalts and is separated from the lower breccia by up to 100m of lava flows in places, it is finer-grained than the lower volcaniclastic breccia, and it extends over 10km south, and over 100km north from the volcanic complex. The upper breccia is inferred to have been transported from outside the study area, from a source presumably similar to the subsidence structure in the volcanic complex. The pyroclastic material forming the upper breccia was transported to the subsidence structure as a laharic debris flow, based on its poorly sorted, unwelded and matrix-supported appearance. However, both breccias are unlikely to have been derived from epiclastic reworking of lava flows as they contain glass shards which are atypical of those derived from the autoclastic component of lava flows. The breccias are therefore not "secondary" lahars. There is also no evidence of any palaeotopographic highs from which the breccias could have been derived as gravity-driven flows. Based on the occurrence of three, 1m thick lacustrine deposits, localised peperite, fluvial reworking of sandstone and breccia in an outcrop to the south of the subsidence structure, and channel-lags encountered only in the upper units of the Clarens Formation and only within the subsidence structure, the palaeoenvironment inferred for the subsidence structure is one of wet sediment, possibly a shallow lake, in a topographic depression fed by small streams. Magmatic intrusions below the subsidence structure heated the water-laden, partly consolidated Clarens Formation sandstones, causing the circulation of pore fluid which resulted in the precipitation of minerals forming pisoliths in the sandstones. Intruding magma mixed, nonexplosively, with the wet, unconsolidated sediments near the base of the Clarens Formation (at approximately 100m below the surface), forming fluidal peperite by a process of sediment fluidisation where magma replaces wet sediment and cools slowly enough to prevent the magma fracturing brittly. Formation of fluidal peperite may have been a precursor to the development of FCIs (Fuel Coolant Interactions) (Busby-Spera and White, 1987). The breccias may represent the products of FCIs and may be the erupted equivalents of the peperites, suggesting a possible genetic link between the two. The peperites may have given way to FCI eruptions due to a number of factors including the drying out of the sediments and/or an increase in the volume of intruded magma below the subsidence structure which may have resulted in a more explosive interaction between sediment and magma. Phreatic activity fragmented and erupted the Clarens Formation sandstone, and stream flows reworked the angular sandstone fragments, pisoliths and sand grains into channelised deposits. With an increase in magmatic activity below the subsidence structure, phreatic activity became phreatomagmatic. The wet, partly consolidated Clarens Formation, and underlying, fully consolidated Elliot Formation sediments were erupted and fragmented. Clasts and individual grains of these sediments were redeposited with juvenile and non-juvenile basaltic material probably by a combination of back fall, where clasts erupted into the air fell directly back into the structure, and backflow where material was erupted out of the structure, but immediately flowed back in as lahars. This material formed the lower volcaniclastic breccia. A fault plane is identified along the southwestern margin of the subsidence structure, and is believed to continue up the western margin to the northwestern corner. A large dolerite body has intruded along the inferred fault plane on the western margin of the structure, and may be related to the formation of the lower volcaniclastic breccia, either directly through fluidisation of wet sediment during its intrusion, or as a dyke extending upwards from a network of sill-like intrusions below the subsidence structure. Geochemical analysis of the Drakensberg basalt lava flows by Mitchell (1980) and Masokwane (1997) revealed four distinct basalt types; the Moshesh's Ford, the Tafelkop, the Roodehoek, and the Vaalkop basalts. Basalt clasts sampled from the lower volcaniclastic breccia were shown to belong to the Moshesh's Ford basalt type which does not outcrop in situ within the subsidence structure. This implies that the Moshesh's Ford basalts were emplaced prior to the formation of the lower volcaniclastic breccia, and may have acted as a "cap-rock" over the system, allowing pressure from the vaporised fluids, heated by intruding basalt, to build up. The Moshesh's Ford basalt type was erupted prior to the resultant phreatomagmatic events forming the lower volcaniclastic breccia.

Characterization of amide bond hydrolysis in novel hydantoinase-producing bacteria

- Description: This thesis describes a series of investigations into the amide bond-hydrolyzing activity of bacterial strains RU-KM1, RU-KM3L, RU-KM3S, and RU-OR, which were previously isolated for their ability to hydrolyze hydantoins to amino acids. The main aim of the study was to develop biotransformations with potential application in the production of enantiomerically pure amino acids and related compounds. Several compounds may be used as substrates by biocatalysts for the production of amino acids, such as hydantoins, amino nitriles, and amides. These compounds are not only important for amino acid production, but they may be used for production of other industrially important compounds, such as 2- arylpropionic acids, which are non-steroidal anti-inflammatory drugs. Thus, the ability of the above-mentioned strains to hydrolyze these substrates was investigated, with the view to utilizing the maximum potential of these biocatalysts. The compounds used as substrates in the investigation are all essentially amides. Thus, the ability of the strains to hydrolyze imides, hydantoins, and amides, was investigated. In particular, imides have a structure which is very similar to that of hydantoins, and thus it was an objective of the study to determine whether these strains could hydrolyze imides. Imidehydrolyzing activity has only recently been discovered in microorganisms. Hydantoin conversion involves a two-step hydrolysis reaction which yields, initially, an Ncarbamylamino acid intermediate, and subsequently, an "-amino acid. The hydantoinhydrolyzing enzymes of a Pseudomonas putida strain, RU-KM3S, were characterized in a crude extract preparation and reaction conditions for its biocatalytic application were optimized. The optimum conditions for conversion of 5-methylhydantoin were found to be 3 hours at 40°C, with conversion yields greater than 50% achieved. The enzymes of RU-KM3S demonstrated considerable stability, retaining 80% of their activity after incubation at 40°C for 3 hours. The activities of the enzymes were increased by the addition of a detergent to the extraction medium, suggesting that the enzymes might be membrane-bound. The results of the determination of the metal-dependence of the hydantoinase and N-carbamylase of RUKM3S suggested that these enzymes required metal ions for activity, with metal ions such as Mg²⁺, Mn²⁺, Zn²⁺, and Co²⁺ resulting in activation of the enzymes. However, Cu²⁺ and Fe²⁺ caused inactivation of these enzymes. The stereoselectivity of the enzymes was investigated, and the results suggested that the hydantoinase was non-selective, whereas the N-carbamylase was L-selective. The hydantoin substrate selectivity of RU-KM3S was compared to that of three other hydantoinase-producing bacteria, RU-KM1, RU-KM3L, and RU-OR. The four strains were able to hydrolyze all of the seven substrates tested. However, there was a difference in activity levels between crude extract preparations and whole cells, with crude extracts generally showing higher activity than whole cells, except in the case of RU-KM1. Some difference was also observed in the order of preference of substrates between whole cells and crude extracts. The preferred substrate for RU-KM1 whole cells was isopropylhydantoin, whereas the crude extract preparation preferentially hydrolyzed p-hydroxyphenylhydantoin. RU-KM3L whole cells achieved a higher conversion yield with isobutylhydantoin, whereas the crude extract achieved a higher yield with 5-t-butylhydantoin. RU-KM3S whole cells and crude extract preferentially hydrolyzed 5-n-butylhydantoin, although the yield was greater with the crude extract. The highest conversion yields were observed with RU-KM3S crude extract, with conversion yields of 71.6% and 100% for n-butylhydantoin and phydroxyphenylhydantoin, respectively.The ability of RU-KM1, RU-KM3L, and RU-KM3S to hydrolyze nitriles, initially to amides and subsequently to carboxylic acids, was investigated. These strains were demonstrated to be unable to utilize acrylonitrile, propionitrile and benzonitrile as nitrogen sources, but were able to hydrolyze acrylonitrile, propionitrile and acetonitrile, in resting cell reactions. Nitrile hydrolysis was demonstrated to be inducible in all three strains, and the enzyme system responsible for nitrile hydrolysis was proposed to be a nitrile hydratase-amidase system. Amidase activity in the four bacterial strains was investigated. The ability of RU-KM1, RUKM3L, RU-KM3S, and RU-OR to utilize amides as a nitrogen source was investigated, and the results showed that propionamide was a good nitrogen source for all four of the strains. Amide-hydrolyzing activity, by resting cells, was shown to be inducible by propionamide in all four strains. RU-KM3S demonstrated superior amide-hydrolyzing ability in that it hydrolyzed propionamide, acetamide, and acrylamide to a greater extent than the other strains. Resting cells of RU-KM1 and RU-OR were demonstrated to have the ability to hydrolyze the imide substrate, succinimide, and this imidase activity was found to be inducible. These strains were also able to utilize this imide as the sole source of nitrogen for growth, which is a novel finding, as to date, bacteria have only be reported to utilize imides as a carbon source. The identity of the enzyme system responsible for succinimide hydrolysis is not yet clear. In conclusion, the hydantoin-hydrolyzing enzymes of RU-KM3S have been shown to be possibly membrane associated, which is a novel finding that has also been proposed in three other hydantoinase-producing strains in our laboratory. This study has shown that the Ncarbamylase of RU-KM3S is L-stereoselective, which, to our knowledge, is the first report of an L-stereospecific N-carbamylase in a Pseudomonas putida. Publication of these findings is already in progress. This is the first report on the study of imide hydrolysis in either an Agrobacterium tumefaciens or a Pseudomonas sp., and publications reporting these results are in preparation.

- Description: A Geographic Information Systems (GIS) atlas of southern African freshwater fish was developed for the SADC countries from natural history collection specimens, hydrological, topographical and climatological data. The primary purpose of the development of the atlas of freshwater fish was the construction of a practical framework to transform vast amounts of existing biological data for use in research and management of aquatic resources. The database of freshwater fish collection specimens that was incorporated into the atlas, was developed in association with ALCOM (Aquatic Resources Management for Local Community Development Programme). The development of advanced computing and GIS technology has increased the scope of biological atlas projects by facilitating the integration of large amounts of spatial data to produce derived databases for specific applications. The atlas of freshwater fish was constructed using TNTmips GIS software as the most practical system available for managing and analysing biological data with a spatial component. The atlas contains 35 180 comprehensive distribution records of 735 species of fish. It has many applications as an inventory of ichthyofaunal spatial biodiversity, including those of conservation planning, environmental assessment and biogeographic research. Biogeographic studies have traditionally been subjective due to the logistical problems of working with large amounts of distribution data, although some small-scale quantitative research has been carried out in the past. The content of the atlas of freshwater fish is tested with respect to these previous studies, on known patterns of freshwater fish distributions, and the analytical capability of the atlas is tested and demonstrated with some new preliminary approaches to the analysis of freshwater fish distributions in southern Africa.

- Description: Erratic and highly variable catches in the South African chokka squid Loligo vulgaris reynaudii fishery, cause socio-economic hardship for the industry and uncertainty for resource managers. Catch forecasting can reduce this problem as it is believed that catch variability is strongly influenced by environmental factors. In this study, data were collected at varying temporal and spatial scales. Data for the hourly time-scale study were collected from 1996-1998, aboard commercial vessels, whilst for the longer time-scales, data were extracted for Kromme Bay (a single fishing area) from existing databases (1991-1998) that were comprised of compulsory catch returns and oceanographic data. The environment-catch relationship for chokka squid on the inshore spawning grounds was then investigated using multiple correlation and regression analysis, analysis of variance, contingency table analysis and cross-correlation statistical techniques. This simple, direct, 'black box' statistical approach was relatively successful in developing a predictive capability. On a short time-scale (hourly), the regression model accounted for 32% of the variability in catch, with turbidity the main determinant (13%). On a daily monthly time-scale, the best prediction model was on a monthly scale, accounting for 40% of the variability in catch. The principal determinant, bottom temperature anomaly (11 %), was found to lag one month forward. Seasonal and diel catch variations induced changes in the relative importance of turbidity, water temperature and wind direction on catches. A strong, positive relationship was found between easterly winds (which cause upwelling) and catch, particularly in summer. Catch rates, however, decreased with an increase in turbidity. The correlation between temperature and catch was generally negative, however, higher catches were associated with a temperature range of 13-18°C. Highest catch rates were associated with easterly winds, zero turbidity conditions and sea surface temperatures from 15.0-16.9°C. Selected case studies (in situ observations) suggested that upwelling and turbidity events act as environmental triggers for the initiation or termination of the spawning process, respectively. A holistic approach is required to improve predictive capability of chokka squid abundance. Although short-term predictability remains essential (i.e. hourly-scale), future research should concentrate on long-term prediction models (e.g., monthly time-scales) involving greater spatial variation, which are the most important for management.

- Description: Virtual Reality offers the possibility for humans to interact in a more natural way with the computer and its applications. Currently, Virtual Reality is used mainly in the field of visualisation where 3D graphics allow users to more easily view complex sets of data or structures. The field of interaction in Virtual Reality has been largely neglected due mainly to problems with input devices and equipment costs. Recent research has aimed to overcome these interaction problems, thereby creating a usable interaction platform for Virtual Reality. This thesis presents a background into the field of interaction in Virtual Reality. It goes on to propose a generic framework for the implementation of common interaction techniques into a homogeneous application development environment. This framework adds a new layer to the standard Virtual Reality toolkit – the interaction abstraction layer, or interactor layer. This separation is in line with current HCI practices. The interactor layer is further divided into specific sections – input component, interaction component, system component, intermediaries, entities and widgets. Each of these performs a specific function, with clearly defined interfaces between the different components to promote easy objectoriented implementation of the framework. The validity of the framework is shown in comparison with accepted taxonomies in the area of Virtual Reality interaction. Thus demonstrating that the framework covers all the relevant factors involved in the field. Furthermore, the thesis describes an implementation of this framework. The implementation was completed using the Rhodes University CoRgi Virtual Reality toolkit. Several postgraduate students in the Rhodes University Computer Science Department utilised the framework implementation to develop a set of case studies. These case studies demonstrate the practical use of the framework to create useful Virtual Reality applications, as well as demonstrating the generic nature of the framework and its extensibility to be able to handle new interaction techniques. Finally, the generic nature of the framework is further demonstrated by moving it from the standard CoRgi Virtual Reality toolkit, to a distributed version of this toolkit. The distributed implementation of the framework utilises the Common Object Request Broker Architecture (CORBA) to implement the distribution of the objects in the system. Using this distributed implementation, we are able to ascertain that CORBA is useful in the field of distributed real-time Virtual Reality, even taking into account the extra overhead introduced by the additional abstraction layer. We conclude from this thesis that it is important to abstract the interaction layer from the other layers of a Virtual Reality toolkit in order to provide a consistent interface to developers. We have shown that our framework is implementable and useful in the field, making it easier for developers to include interaction in their Virtual Reality applications. Our framework is able to handle all the current aspects of interaction in Virtual Reality, as well as being general enough to implement future interaction techniques. The framework is also applicable to different Virtual Reality toolkits and development platforms, making it ideal for developing general, cross-platform interactive Virtual Reality applications.

- Description: The isolation and purification of calpastatin from ostrich liver is presented, along with its physicochemical and kinetic properties. By using extraction from liver, ion-exchange chromatography on DEAE-Toyopearl, heating to 90 °C for 10 min and rechromatography on Toyopearl Super-Q 650 S, ostrich calpastatin was isolated and purified from ostrich liver. The purified intact calpastatin showed homogeneity on SDS-PAGE (Mr of 105.6 K). Amino acid analysis showed that ostrich calpastatin resembled that of rabbit liver and human erythrocyte calpastatin. An N-terminal sequence could not be obtained because the N-terminus was found to be blocked by an as yet unknown amino acid residue. The Mr values of degradative forms of ostrich liver calpastatin were determined to be 56 K and 90 K. By using PAG-IEF the pI of the intact form was determined to be 5.1. Ostrich liver calpastatin behaved characteristically like other calpastatins during kinetic analysis. Calpastatin inhibited calpain from pH 6 to 9 and was found to be unaffected by temperatures as high as 100 °C. Calpastatin also inhibited calpain activity at Ca2+ concentrations ranging from 1 to 10 mM. The inhibitor was shown to be phosphorylated because after incubation with alkaline phosphatase there was a decrease in inhibitory activity. No inhibitory effects were detected against other proteases such as chymotrypsin and trypsin, with both proteases inactivating calpastatin completely. Ostrich liver calpain was shown to have a pH optimum of 7.5 and a temperature optimum of 30 °C. In terms of its thermodynamic properties it resembled that of other ostrich proteases; DH, DS and DG being 47.07 kJ/mol, -91.1 J/mol/K and 74.237 kJ/mol, respectively. Ostrich liver calpain showed a Km of 0.14 % (w/v). The enzyme was active at both milli- and micro-molar concentrations of Ca2+. Ostrich liver calpastatin showed many physical, chemical and kinetic properties similar to those of other known calpastatins.

- Description: Mycobacterium tuberculosis has caused a resurgence in pulmonary disease in both developed and developing countries in recent times, particularly amongst people infected with the human immunodeficiency virus. The disease has assumed epidemic proportions in South Africa and in the Eastern Cape Province in particular. Of further concern is the isolation of increasing numbers of multiply drug resistant strains. Knowledge of the genetic capability of this organism is essential for the successful development of novel antibiotics and vaccines in an attempt to bring the global pandemic under control. Measurement of the genetic diversity of the organism may significantly contribute to such knowledge, and is of vital importance in monitoring epidemics and in improving treatment and control of the disease. This will entail answering a number of questions related to the degree of genetic diversity amongst strains, to the difference between urban and rural strains, and between drug resistant and drug sensitive strains, and to the geographical distribution of strains. In order to establish such baseline information, RAPD profiling of a large population of isolates from the western and central regions of the Eastern Cape Province was undertaken. A smaller number of drug resistant strains from a small area of KwaZulu-Natal were also analysed, with a view to establishing the genetic difference between strains from the two provinces. Cluster analysis, analysis of molecular variance and Geographical Information Systems technology were used to analyse the RAPD profiles generated. An unexpectedly high degree of genetic diversity was detected in strains from both provinces. While no correlation was seen between genetic diversity and either urban-rural situation or geographical location, a small degree of population structure could be correlated with drug resistance in the Eastern Cape. Furthermore, a significant degree of population structure was detected between strains from the two provinces, although this was still within the parameters for conspecific populations. Future work is necessary to further characterise strains from rural areas of both provinces, as well as from the eastern region of the Eastern Cape in an attempt to pinpoint the cause of the separation of the provincial populations.

- Description: Taking a multi-disciplinary, integrated approach, the present study sought to examine selected physiological and psycho-physical parameters related to load carriage involving a 12 km march under military conditions. Military constraints hampered, but did not entirely inhibit the secondary aim of the study which concerned the effectiveness of relativising loads in order to normalise responses for all soldiers, irrespective of morphological diversity. Forty three subjects were measured in six groups using a test-retest experimental protocol. They were involved in a rest-broken 12 km march at 4 km.h⁻¹ under 40.5 kg absolute total load and under a relative load of 37% of body mass. Heart rates, ratings of perceived exertion (RPE) as well as area and intensity of discomfort were monitored for all subjects. Ten subjects were measured more extensively with regard to physiology using the Metamax, a portable ergospirometry system that provides all the data needed for a complete functional analysis of lung, heart, circulation and metabolic activity. Physiological responses (fc; fb; V̇T; V̇E; V̇O₂; EE; V̇CO₂; R; T°) indicated subjects were not severely physically taxed and that the loads imposed constituted a sub-maximal demand. Moreover, there appeared to be a limited cumulative effect over the 3.5 h. Data from the first and third hours were similar, while the significantly higher responses in the second hour reflected the challenge of the undulating terrain encountered during this section of the march. All responses during the Relative load conditions mirrored those of the Absolute load condition but, because the demands were less, the trends occurred at a reduced level. Furthermore, the reduction in inter-individual variability indicates that relativised load carriage tends to stress the soldiers in a more uniform manner. All "local" RPE responses were higher than "central" ratings, suggesting soldiers were in good cardiovascular condition and experienced marginally more strain in the lower limbs. There was increased perceived strain corresponding to the increase in gradient, with little cumulative effect over the three hours. The shoulders and feet were the two regions in which most discomfort was experienced; the shoulders being the worst area in the first hour and the feet being rated the worst after the third hour of marching. This study clearly demonstrates the probability of a significant improvement in mean combat-readiness following loaded marching by showing that, if loads are set at levels commensurate with individual capabilities to carry them without undue strain, unnecessary physical demands experienced by smaller, more gracile soldiers are reduced.

- Description: This research will appraise the production and utility of digital atlases in an African context, using personal experience gained through the production of a digital atlas for Swaziland, the opinions obtained from other producers of African digital atlases and relevant literature. Since the 1950s, decision makers and researchers have viewed information as a powerful contributor to national development. Over the past thirty years, developed countries have increased the efficient collation and dissemination of geographic information through the utilization of the digital environment. The development of Geographic Information Systems (GIS) has increased the range of applications attainable in digital mapping projects. Applications have ranged from resource inventories to the monitoring of environmental degradation, crime patterns and service provision. The patchy history of data collection, analysis and mapping in Africa, has had a limiting effect on the ability of countries to identify, plan and control their resources efficiently. Despite the desire to automate the mapping process and reap some of the planning benefits evident in the developed world, Africa has not succeeded in mobilising full technological potential. Political instability, poor infrastructure, the absence of national policy guidelines, and a lack of skilled manpower are some of the issues which have limited utilization. Despite many of the hurdles faced by African countries, automated mapping and analysis technologies are still being pursued. The role of computers in the utilisation of data has become apparent through several means, one of which is the digital atlas. Analytical functions in many of these products allow situation modelling and provide superior graphic displays in comparison to their paper counterparts. Several African countries have embarked on the development of national digital databases and in some cases have produced digital national atlases. The potential to improve resource utilization, service provision and land use planning using these atlases, does exist. The production and utility of these atlases in an African context, however, needs closer assessment. "Computers don't clothe, don't cure, don't feed. Their power begins and ends with information. Their usefulness is therefore strictly linked to the ffectiveness of the information" (Gardner,1993:16).

- Description: Phenomenological models are presented which predicts transpiration rates (E) of individual leaves of Scaevola plumieri, an indigenous dune pioneer, and Ammophila arenaria, an exotic grass species introduced to stabilise mobile sand. In both cases E is predictably related to atmospheric vapour pressure deficit (VPD). VPD is calculated from measurements of ambient temperature and humidity, hence, where these two environmental variables are known, E can be calculated. Possible physiological reasons for the relationships of E to VPD in both species are discussed. Scaling from measurements of E at the leaf level to the canopy level is achieved by summing the leaf area of the canopy in question. E is predicted for the entire canopy leaf area by extrapolation to this larger leaf area. Predicted transpiration rates of individual shoot within the canopy were tested gravimetrically and shown to be accurate in the case of S. plumieri, but less so in the case of A. arenaria. Using this model, the amount of water used by a known area of sand dune is shown to be less than the rainfall input in the case of S. plumieri in wet and dry years. The water use of A. arenaria exceeds rainfall in the low-rainfall year of 1995, while in 1998 rainfall input is slightly higher than water extraction by the plants. Using a geographic information system (GIS), regional maps (surfaces) of transpiration were calculated from surfaces of mean monthly temperature and mean monthly relative humidity. Monthly surfaces of transpiration were subtracted from the monthly median rainfall to produce a surface of mean monthly water deficit. Areas of water surpluses along the coast correspond with the recorded distribution of both species in the seasons that the plants are most actively growing and reproducing. This suggests that unfavourable water availability during these two species growth periods limit their distributions along the coast. In addition to unfavourable water deficits, additional climatic variables that may be important in limiting the distribution of these two species were investigated using a discriminant function analysis.

- Description: Structural Equation Modeling is a common name for the statistical analysis of Structural Equation Models. Structural Equation Models are models that specify relationships between a set of variables and can be specified by means of path diagrams. A number of Structural Equation Modeling programs have been developed. These include, amongst others, AMOS, EQS, LISREL, Mx, RAMONA and SEPATH. A number of studies have been published on the use of some of the applications mentioned above. They include, amongst others, Brown (1986), Waller (1993) and Kano (1997). Structural Equation Models are increasingly being used in the social, economic and behavioral sciences. More and more people are therefore making use of one or more of the Structural Equation Modeling applications on the market. This study is performed with the aim of using each of the Structural Equation Modeling applications AMOS, EQS, LISREL, Mx, RAMONA and SEPATH for the first time and document the experience, joy and the difficulties encountered while using them. This treatise is different from the comparisons already published in that it is based on the use of AMOS, EQS, LISREL, Mx, RAMONA and SEPATH to fit a Structural Equation Model for peer influences on ambition, which is specified for data obtained by Duncan, Haller and Portes (1971), by myself as a first time user of each of the programs mentioned. The impressive features as well as the difficulties encountered are listed for each application. Recommendations for possible improvements to the various applications are also proposed. Finally, recommendations for future studies on the use of Structural Equation Modeling programs are made.

Spirulina as a bioremediation agent : interaction with metals and involvement of carbonic anhydrase

- Description: Heavy metal contamination from mining and other industrial operations is becoming an increasing problem with regards to the depleting water resources in South Africa. This study involved the investigation of the use of an algal biomass as a possible alternative to the traditional chemical means of removing these metals. When the toxic effects of metals were investigated, Spirulina was found to have a threshold level of about 30 μM for copper, zinc and lead. Copper and zinc appeared to have a direct effect on the photosynthetic pathway, thereby causing a rapid decline in cell growth. Lead on the other hand seemed to affect surface properties and hence took longer to cause deterioration in growth. Although relatively low concentrations of metal may have a toxic effect on the cyanobacterium, Spirulina may have potential as a precipitation agent. The role of Spirulina in the precipitation of heavy metals appears to be through its ability to maintain a high pH in the surrounding medium, possibly through the enzyme carbonic anhydrase. Subsequent studies therefore focused on the assay and isolation of this enzyme. Two different radiotracer assays, in which carbonic anhydrase converts radiolabelled bicarbonate to carbon dioxide, were investigated, but were found to have several problems. Results were insensitive and could not be reproduced. The standard Wilbur-Anderson method subsequently investigated also proved to be insensitive with a tremendous degree of variability. Although not quantitative, SDS-PAGE proved to be the most reliable method of detection, and was therefore used in subsequent procedures. Chlamydomonas reinhardtii was the subject of initial enzyme isolation studies as these procedures are well documented. Although the published protocols proved unsuccessful, affinity chromatography of a membrane stock solution from Chlamydomonas reinhardtii yielded two relatively pure protein bands. These bands were presumed to represent two subunits of carbonic anhydrase, although Western blot analysis would be required to confirm their identity. Purification of carbonic anhydrase from Spirulina, however, proved unsuccessful and results obtained were very inconclusive. Hence, further analysis of Spirulina is required. The possibility of cloning CA from a genomic library was also considered, but suitable primers could not be designed from the aligned sequences.

- Description: This thesis investigates the development of a low cost, component based facial virtual conferencing system. The design is decomposed into an encoding phase and a decoding phase, which communicate with each other via a network connection. The encoding phase is composed of three components: model acquisition (which handles avatar generation), pose estimation and expression analysis. Audio is not considered part of the encoding and decoding process, and as such is not evaluated. The model acquisition component is implemented using a visual hull reconstruction algorithm that is able to reconstruct real-world objects using only sets of images of the object as input. The object to be reconstructed is assumed to lie in a bounding volume of voxels. The reconstruction process involves the following stages: - Space carving for basic shape extraction; - Isosurface extraction to remove voxels not part of the surface of the reconstruction; - Mesh connection to generate a closed, connected polyhedral mesh; - Texture generation. Texturing is achieved by Gouraud shading the reconstruction with a vertex colour map; - Mesh decimation to simplify the object. The original algorithm has complexity O(n), but suffers from an inability to reconstruct concave surfaces that do not form part of the visual hull of the object. A novel extension to this algorithm based on Normalised Cross Correlation (NCC) is proposed to overcome this problem. An extension to speed up traditional NCC evaluations is proposed which reduces the NCC search space from a 2D search problem down to a single evaluation. Pose estimation and expression analysis are performed by tracking six fiducial points on the face of a subject. A tracking algorithm is developed that uses Normalised Cross Correlation to facilitate robust tracking that is invariant to changing lighting conditions, rotations and scaling. Pose estimation involves the recovery of the head position and orientation through the tracking of the triangle formed by the subject's eyebrows and nose tip. A rule-based evaluation of points that are tracked around the subject's mouth forms the basis of the expression analysis. A user assisted feedback loop and caching mechanism is used to overcome tracking errors due to fast motion or occlusions. The NCC tracker is shown to achieve a tracking performance of 10 fps when tracking the six fiducial points. The decoding phase is divided into 3 tasks, namely: avatar movement, expression generation and expression management. Avatar movement is implemented using the base VR system. Expression generation is facilitated using a Vertex Interpolation Deformation method. A weighting system is proposed for expression management. Its function is to gradually transform from one expression to the next. The use of the vertex interpolation method allows real-time deformations of the avatar representation, achieving 16 fps when applied to a model consisting of 7500 vertices. An Expression Parameter Lookup Table (EPLT) facilitates an independent mapping between the two phases. It defines a list of generic expressions that are known to the system and associates an Expression ID with each one. For each generic expression, it relates the expression analysis rules for any subject with the expression generation parameters for any avatar model. The result is that facial expression replication between any subject and avatar combination can be performed by transferring only the Expression ID from the encoder application to the decoder application. The ideas developed in the thesis are demonstrated in an implementation using the CoRgi Virtual Reality system. - Description: The construction of the Katse dam was completed in 1996. The dam started filling in 1995 and reached full capacity in early 1998. It forms part of Phase 1A of the Lesotho Highlands Water Project (LHWP). The main aim of the project is to provide revenue to Lesotho, by transferring water from the catchment of the Senqu (Orange) River in Lesotho to South Africa’s major industrial and population centres. During the implementation of the project, an estimated 130 people were displaced. However, the most serious impact has been the loss of the traditional way of life in the form of arable and grazing land as a consequence of inundation. One of the obligations of the project is to ensure that the standard of living of those affected by the project is not impaired. The Lesotho Highlands Development Authority identified a number of rural development projects, which included fisheries development. This study is an integral part of fisheries development in Lesotho. The aim of this study was to gain an understanding of the biology and the demographics of the fish species in the lake. This information would serve as the basis for the development of a management plan for the sustainable utilisation of the fisheries resources. To achieve this aim, the following specific objectives were addressed: 1. Investigation of the biology of the three principal species. 2. Description of the key population parameters (growth, mortality & recruitment). 3. Investigation of the distribution and relative abundance of the three species. The three principal species in the Katse dam are rainbow trout, Oncorhynchus mykiss, and the two cyprinids, Barbus aeneus and Labeo capensis. Sectioned otoliths were used to age O. mykiss while both otoliths and scales were used to age B. aeneus and L. capensis. Marginal zone analysis revealed that slow growth was experienced in winter for the three species. The maximum-recorded age for both B. aeneus and L. capensis was 12 years while O. mykiss reached 4 years. There was no significant difference in growth rates of the different sexes and growth was best described by the 3 parameter Von-Bertalanfy growth model as Lt = 603[1-e⁻°·¹⁵⁽t ⁺ °·°³⁾] for B. aeneus, Lt = 526[1-e⁻°·²¹⁽t ⁺ °·⁹⁾] for O. mykiss and Lt = 521[1-e⁻°·¹⁷⁽t ⁺ °·²¹⁾] for L.capensis. Male and female O. mykiss attained 50% sexual maturity (Lm₅₀) at 235 and 275mm FL, respectively. There was no difference in Lm₅₀ for male and female B. aeneus and L. capensis. B. aeneus reached sexual maturity at 285mm FL while L. capensis reached sexual maturity at 244mm. Both cyprinid species spawned in summer (November to January) while O. mykiss spawned in winter (May to August). The mean total mortality rate (Z) estimated from catch curves and Butterworth et al (1989) equation was 0.72 yr⁻¹ for B. aeneus, 0.62 yr⁻¹ for L. capensis and 1.32 yr⁻¹ for O. mykiss. The estimate of natural mortality was 0.41 yr⁻¹ for both B. aeneus and L. capensis and 0.81yr⁻¹ for O. mykiss.
