- Description: During 1963 an area was mapped around Sidbury, 23 miles south- west of Grahamstown. The object of the survey was to examine stratigraphic problems, which included the nature of a large occurrence of shale south of Alicedale in a region previously mapped as Witteberg, and the relationship between Silcrete and Calcrete. During the invest igation evidence of the existence of two, possibly three , major thrust-faults and of extensive overfolding to the south was discovered. There is reason to believe, that movement on the Zuurberg Fault was initiated in pre-Cretaceous times, and renewed in the early Cretaceous. The Silcrete is shown to be related to the pattern of presentday drainage. Stone implements found embedded in the Calcrete suggest that it is of Recent age.

- Description: From the requirements of the Ionosonde digitisation project, undertaken by Rhodes University Antarctic Research Group, it was decided to use the Fast Fourier Transform to compute the spectrum analysis. Several FFT algorithms are reviewed and properties discussed, and the Ccoley Tukey algorithm chosen for utilization. The hardware implementation of this algorithm, and the microprogram control of the whole system are discussed in detail, and such design aspects that required computer simulation are also treated in detail. The final testing of the analyser is shown, and includes a test using data from an ionosonde sounding. The conclusions contain details of extensions to the analysers present operation, required by plans to place the whole Chirpsounder under microprocessor control

Environmental influences on the daytime vertical distribution of Cape hakes and implications for demersal trawl estimates of hake abundance off the west coast of South Africa

- Description: The demersal fishery off the west coast of South Africa experiences decreased catches per unit effort of hake, Merluccius capensis and M. paradoxus, following the onset of strong south easterly winds. Research has demonstrated that, during daylight hours, Cape hakes migrate vertically in the water column in response to strong south easterly winds, decreasing their availability to the bottom trawl. Hydroacoustic, trawl and environmental data were collected off the West Coast during both calm and wind-swept periods in an attempt to understand the forces that initiate this behaviour, its spatial variability and the implications for demersal trawl estimates of abundance. Near-bottom currents appear to be the primary factor influencing the vertical distribution of the demersal fish community, of which hake constitutes a large proportion, during daylight hours. Correlation between wind and near-bottom currents suggest that the poleward component of the currents increase in velocity within eight hours following the onset of south easterly winds. The fish avoid boundary layers where currents change direction and speed dramatically, and seem to concentrate in waters with relatively stable current regimes. This result questions the assumption of CPUE-based assessment models that hake availability to the bottom trawl is constant or varies randomly. The incorporation of acoustic assessment techniques to demersal surveys has potential, but may be most valuable by supplementing swept-area estimates of abundance, since the sampling efficiency of these methods varies within the water column. The incorporation of wind indices and gear performance data to Cape hake assessment models have been identified as useful considerations for the future.

- Description: Plasmodium falciparum is a protozoan parasite that causes a severe form of malaria, a mosquito-borne infectious disease in humans. P. falciparum encodes a number of proteins to facilitate its life-cycle, including a type II heat shock protein 40 (Hsp40), Pfj2. Pfj2 shows a degree of homology to human ERdj5, a resident protein of the endoplasmic reticulum (ER) that promotes protein quality control by facilitating the degradation of misfolded proteins. The overall aim of this study was to further understand the function of Pfj2 in the P. falciparum cell by characterising it biochemically. A bioinformatic analysis of Pfj2 was carried out to enable the identification of a potential ER signal sequence and cleavage site. Furthermore, an analysis of Pfj2 protein sequence was performed to compare domain similarities and identities with typical type II Hsp40s namely, human ERdj5, S. cerevisiae Sis1, human Hsj1a and human DnaJB4. The method used included the insertion of the codon-optimised coding sequence for the processed ER form of Pfj2 into the prokaryotic expression vector, pQE30, to enable overproduction of a histidine-tagged protein. A 62 kDa His₆-Pfj2 was successfully expressed in Escherichia coli and purified using denaturing nickel affinity chromatography. ATPase assays were performed to determine the ability of His₆- Pfj2 to stimulate the chaperone activity of the ER Hsp70, also called immunoglobulin binding protein (BiP). Initial studies were conducted on readily available mammalian His₆-BiP as a control, which was shown to have an intrinsic activity of 12.07±3.92 nmolPi/min/mg. His₆- Pfj2 did not stimulate the ATPase activity of mammalian His₆-BiP, suggesting that it either could not act as a co-chaperone of mammalian His₆-BiP (specificity), or it required a misfolded substrate in the system. Therefore, ongoing studies are addressing the interaction of Pfj2 and misfolded substrates with P. falciparum BiP. The results of these studies will further our understanding of a poorly-studied parasite chaperone that represents a potential drug target for development of novel strategies for the control of a serious human disease

- Description: The need for programme management to align, coordinate and manage a portfolio of construction projects to deliver benefits that would not be achievable if the projects were managed independently in a turbulent economic environment, limitations of project management, and increasing stakeholder expectations cannot be over emphasised. In the construction industry, the implementation of programme management has been bedevilled with major challenges of which the North West Department of Public Works (DPW) CAPEX programme is no exception. The CAPEX programme has been noted for delivering fewer infrastructure projects as planned in terms of budget, time, and other expectations. The research documented in this treatise thus examined the existing programme management approach of the North West DPW CAPEX programme with respect to generally accepted standards and practices. A mixed research approach was used to identify problems such as delays in payment of works, poor reporting standards, improper planning of works, procurement difficulties, and inadequate management structures. The results point to excessive bureaucratic processes, improper information management systems and lack of commitment and ownership towards government works as the major underlying causes of the programme predicaments. Dogmatic implementation of government’s black economic empowerment policies and inadequate in-house capacity were also contributing factors. The research findings imply that effective processes should be laid for prompt payment of works certificates and invoices. Improved reporting standards and proper planning of the programme as a whole and its constituent projects is necessary for the attainment of stipulated goals. In particular, it is crucial to ensure that adequate management considerations in terms of capacity, infrastructure, structures and expertise are put in place while the procurement processes should be continually reviewed for programme success purposes.

Production of recombinant human CD21 and CD23 : towards a better understanding of their interaction

- Description: The prevalence of allergic diseases has dramatically increased over the last three decades. Presently, it is estimated that 20-30 per cent of the developed world suffers from allergic diseases. The majority of allergic diseases are rooted in the activities of IgE; an immunoglobulin which exerts its effector functions by interacting with a network of proteins. This network includes its low affinity receptor CD23. Cross linking of membrane IgE and CD21 by soluble CD23 results in an increase in IgE synthesis. This marks the interaction between CD23 and CD21 as an attractive therapeutic target. However, details regarding this interaction are inadequate for rational drug design. To obtain a deeper understanding of the CD23-CD21 interaction recombinant human CD21 (SCR1-2 and SCR5-8) and CD23 (16 kD and 25 kDa) were produced. The cloning, expression and purification of recombinant proteins comprised a significant portion of this study. Recombinant CD23 was expressed as inclusion bodies, refolded by rapid dilution and purified by size exclusion chromatography. Conversely, recombinant CD21 was expressed as soluble MBP-fusions and purified with an amylose affinity resin. The interaction between recombinant CD23 and CD21 was analysed by flow cytometry and ELISA experiments. Flow cytometry showed that 16 kDa and 25 kDa CD23 interacted with SCR5-8 to the same extent. Semi-quantitative ELISA experiments showed that both SCR1-2 and SCR5-8 were able to interact with 16 kDa and 25 kDa CD23. This suggests that the binding sites of SCR1-2 and SCR5-8 occur on 16 kDa CD23. Furthermore, since proteins were expressed in E. coli it suggests that the CD23-CD21 interaction does not require glycosylation. Furthermore, considering what is known about the SCR1-2-CD23 interaction from previous NMR studies; i.e. that the C-terminal tail (residues residues 289-298) of CD23 is responsible for binding SCR1-2, indicates that SCR5-8 binds somewhere within the lectin domain of CD23. This indicates that the CD23-CD21 interaction involves C-terminal tail-SCR1-2 and lectin domain-SCR5-8 interactions.

- Description: Biofuels have been proposed to be a suitable replacement to the already depleting fossil fuels. The complex structures of plant biomasses present a challenge the production of biofuels due to recalcitrance. The complex cellulose structure and hydrogen bonding between repeat units of cellulose is believed to be a major contributor to the recalcitrance of cellulose. Fungal organisms come equipped with various oxidative enzymes involved in degradation of plant biomass. The exact mechanism of cellulose degradation remains elusive. The GH61 is a group of proteins which are PMOs. GH61 sequences where previously described as endoglucanases due to weak endoglucanase activity. These enzymes were later found not possess any enzyme activity of their own however they could enhance the activity of other cellulose degrading enzymes. As a result reclassification of these enzymes as AA9 has been implemented. AA9 proteins have been reported to share structural homology with the bacterial AA10 group of enzymes. Based on cleavage products that are produced when AA9 proteins interact with cellulose, AA9 proteins have been grouped into three types. To date the exact mechanism and the sequence and structural basis for differentiating between the various AA9 types remains unknown. Using various bionformatic techniques sequence and structural elements were identified for distinguishing between the AA9 types. A large dataset of sequences was obtained from the Pfam database from UNIPROT entries. Due to high divergence of AA9 sequences, a smaller dataset with the more divergent sequences removed was created. The inclusion of the reference sequences to the data set was done to observe which sequences belong to a certain type. Phylogenetic analysis was able to group AA9 proteins into three distinct groups. MSA and motif analysis revealed that the N-Terminus of these proteins is mostly responsible for type specificity. Structural analysis of AA9 PDB structures and homology models allowed the effect of physicochemical properties to be gauged structurally. The presence of 310 helices and aromatic residues the surface of AA9 sequences is an observation which still warrants further investigation.

Preparation, characterization and in vitro analysis of polyamidoamine drug conjugates containing ferrocene and platinum analogues

- Description: Polyamidoamine drug conjugates were prepared from analogues of ferrocene and platinum. Standard reaction procedures were followed in the synthesis of platinum and ferrocene analogues. Michael addition reaction of amines to the activated double bonds of methylenebisacrylamide was applied for preparation of the water soluble polyamidoamine carriers onto which drug analogues were attached. The drug release studies of the conjugates were evaluated at different pH environments. The results obtained from drug release studies showed that rate of drug release was variable depending on the conjugate and pH environment. Mathematical drug release models by Korsmeyer-Peppas were used to determine the drug release characteristics of the ferrocene and platinum based drugs from polyamidoamine drug conjugates. Cytotoxicity potential of the analogues and polyamidoamine drug conjugates was tested on selected cell lines. Cisplatin was used as the standard for comparison of the IC50 values obtained for the compounds tested for cytotoxicity activity. The results from six polymer drug conjugates tested for cytotoxicity activity showed that conjugation of analogues to polyamidoamine carrier enhanced the activity of the analogues in some of the polyamidoamine drug conjugates. Various techniques such as Fourier Transform Infrared (FTIR) spectroscopy, Proton Nuclear Magnetic Resonance spectroscopy (1H NMR), Scanning Electron Microscopy (SEM), transmission electron microscopy (TEM), Transmission Electron Microscopy (TEM) and Energy Dispersive X-ray (EDX) spectroscopy were employed for the characterization of the ferrocene and platinum analogues, polyamidoamine carriers and drug conjugates.
