- Description: The purpose of this thesis is to investigate the taxonomic status of Simochromis and Tropheue. Material for the study wae collected during three visits to Lake Tanganyika in 1976-1977. Tropheus polli G. S . Axelrod 1977, was found and described, and a new species of Simochromis was found and will be described in a forthcoming paper. Nine colour varieties of Tropheus maorii and three colour varieties of Tropheus duboisi were found and described. A diagnosis and description, with colour photographs, is given using morphometries and meristics of the five species of Simochromis and four species of Tropheus. A dissection and cleaning technique tor the pharyngeal apophysis and lower pharyngeal bone is explained, together with a method for the interpretation of relative bone composition of the pharyngeal apophysis. Photographs are included. The dentition is examined, evaluated and figured. Doubt has been cast upon the taxonomic validity of the composition of the pharyngeal apophysis as an indicator of affinity at the sub familial level. This is shown by its seeming lack of functional relationship, apparent arbitrary variation, interspecific variability in Simochromis and Tropheus, and intraspecific variability in S. diagramma and T. duboisi. Thus, the apophysis cannot be considered a reliable cichlid taxonomic characteristic at any level of classification, unless its validity is Substantiated in each instance. Furthermore, it is considered very probable that the Tropheus-Simochromis species complex is a monophyletic assemblage at the genus level, on the basis of similar dentition and mouth form, which is unique in Lake Tanganyika. It is proposed on phyletic grounds that Simochromis and Tropheus be united into the one genus Tropheus, and that Tropheus be divided into the subgenera , Tropheus (Tropheus) and Tropheus (Simochromis), along the lines of its previous division in two separate genera. Characteristics supporting this division include differences in the anal and dorsal fin meristic counts noted in the original descriptions of the genera. In addition, two modifications of the dentition were found during the course of this study which are not mentioned in any previous literature. It is considered probable, that Tropheus (Tropheus) and Tropheus (Simochromis) are monophyletic sister groups within the Tropheus complex. Pseudosimochromis Nelissen 1977 is not considered to be a taxonomically valid genus on either phyletic or gradistic grounds, and is included within Tropheus (Simochromis). The lower pharyngeal bone of T . (S.) diagramma is considered to be plesiomorphic in tooth arrangement, size and shape. A preliminary worKing hypothesis is established on the basis of the conjectures made and other available information which supports the phyletic relationship suggested by Fryer and lIes (1972). - Description: The nominal species Petrotilapia tridentiger Trewavas, a rock-frequenting fish from Lake Malawi, occurs in three distinct male and female colour forms at Monkey Bay. Field observations on courtship and aggression indicate that the three colour forms are distinct species. The taxonomy of the three species of Petrotilapia that occur at Monkey Bay is revised. R. tridentiger is redescribed and two new species, P. genalutea and P. nigra, are described. The three species are very similar morphologically and are considered to be sibling species. The only morphological character which reliably separates the three sibling species is live coloration: Live coloration is considered to be an important component of the specific mate recognition systems in Petrotilapia species. The coloration of a further fourteen forms of Petrotilapia is described and it is suggested that these forms are valid species. Space resource partitioning plays an important role in facilitating the coexistence of Petrotilapia sibling species. Space is partially partitioned in terms of depth range. In shallow water, where all three species are sympatric, there are differences in the feeding sites used by the various Petrotilapia forms. Changes in niche breadth and overlap, which are associated with changes in the abundance of epilithic algae, indicate that competition for feeding space occurs between the three Petrotilapia species. The Petrotilapia species partition their resources according to a social dominance hierarchy. Dominant forms, such as territorial males, R. tridentiger females and schooling R. genalutea females, have access to rich food supplies which occur within the territories of certain highly aggressive Pseudotronheus species. are facultative and opportunistic .feeders. Petrotilapia species Speciation in allopatry is considered to be the mechanism which adequately explains the current diversity of the genus Petrotilapia. - Description: The intensive tank culture of ornamental mouthbrooding cichlids poses several problems which limit their aquaculture potential. This project addressed some of these problems for Aulonocara baenschi. The production of juveniles in 2501 aquaria was accelerated when: a) aquaria were equipped with refuges, b) females of less than 70mm in standard length were used as broodstock, c) mouthbrooding females were replaced with gravid females at seven day intervals, and d) embryos were removed from the mouths of females at replacement times for artificial incubation. Two sex ratios also accelerated juvenile production. The sex ratio (male:females) 1:30 yielded the highest spawning returns per tank, and therefore represented the most effective utilization of aquarium space (a critical consideration for the small-scale culturist). Contrastingly, the sex ratio 1:12 yielded the highest clutch sizes and a high percentage female spawning return, and therefore represented the most effective utilization of broodstock (an important consideration for culturists inhibited by financial constraints or having an abundance of culture vessels). The reproductive behaviour of A. baenschi was described. Emphasis was given to aspects of reproduction of relevance to culture, for example; spawning times and seasons, clutch size and its relationship with female size, age and size of sexes at first spawning, embryo development rate and size of first swimming juveniles. The slow growth rate of juveniles, combined with a late attainment of marketable size (± seven months) was a major limitation affecting the cuIture potential of A. baenschi. Two factors favouring the cuIture of this species was the high survival rate recorded for both adults and juveniles, and the comparatively high prices fetched by fish on domestic wholesale markets (R4,00 per fish). It is recommended that A. baenschi should not be cultured exclusively for the relatively small South African ornamental fish market. A more profitable strategy for domestic culturists should involve a major production effort with A. baenschi and other desirable species of Aulonocara (e.g . A. ethelwynnae; A. hansbaenschi; A. stuartgranti & A. maylandi) for foreign markets (in particular, the U.S.A.; Western Europe & Japan). Not only are these markets massive, but prevailing exchange rates of the Rand with these currencies favour such a strategy.

- Description: The chokka squid, Loligo vulgaris reynaudii, is a commercially important species supporting a large, high-value export fishery for South Africa. This study reviewed its population dynamics and reproductive biology. Biological information collected on biannual research cruises from September 1986 to April 1999 on the Agulhas Bank as well as information from commercial vessels operating in the inshore environment collected between April 1988 and July 1989 and again between June 1999 and May 2000 were analysed. Size ranges of juveniles, subadults and adults were calculated and used to determine seasonal distribution and abundance patterns. Based on Gonadosomatic Indices (GSI) and percentages of mature squid in each month, two peak reproductive seasons in summer and winter were identified although mature squid were present all year round. Seasonal peaks in sex ratio were also apparent with males outnumbering females by up to 4:1 in the peak-breeding season. The size at which squid matured, demonstrated both spatial and temporal patterns. Squid caught in spring matured at a smaller size than squid caught in autumn and at successively smaller sizes from west to east across the Agulhas Bank. Size at maturity was highly variable especially in males where “sneaker males” were evident in both seasons. Length-to-weight linear regression revealed significant differences between maturity stages and between sexes. Females demonstrated steeper length-to-weight regression slopes than males in the peak-breeding seasons. Aspects of squid biology pertinent to fishery management were highlighted as well as potential areas where research should be directed in order to develop future stock assessment models.

- Description: The phenotypic plasticity of the cichlid Oreochromis mossambicus was examined in fresh and brackish water populations living in the eastern Cape near the southern extremity of the natural range. The primary goal of the study was to examine the wide variety of life-history styles which were expressed in relation to the varying environmental conditions. Four natural populations were studied during 1986 and 1987, and some experimental work under artificial conditions was carried out at the Rhodes University fishfarm during 1988. This comparative approach gave insights into the complex interactions between biotic and abiotic factors which are exploited by this hardy species. O. mossambicus displayed a wide variety of life-history tactics under harsh environmental conditions. The growth of juvenile fish was rapid and mortality of the young-of-the-year was high. Age at first onset of sexual maturity ranged from one to three years. Under harsh conditions growth rate was markedly reduced after maturity, which occurred during the second or third summer and growth disparity between the sexes was more pronounced. Longevity was found to vary from five to ten years for different populations. Under more favourable conditions (resembling the typical "floodplain" habitats of this species at lower latitudes) very rapid juvenile growth, and a high maximum mass of over 2300 g for both sexes was iii achieved. Sexual maturity under these conditions could be delayed until the third or fourth summer of life. O. mossambicus demonstrated an ability to withstand and even benefit from fluctuating water levels, and adjusted its life style according to the prevailing conditions: at times of high water level recruitment was low and sexual maturity delayed. During low water periods reproductive rates increased. Q. mossambicus showed a distinct preference for gentle gradients and well-vegetated habitats for feeding, nesting and refuge. During the study winter temperatures were near and at some times below the generally accepted lower limits for this species. This implies that these indigenous populations have a degree of cold tolerance. A further implication is that Q. mossambicus has the ability to thrive under adverse conditions which may partially explain its wide and successful colonisation of water bodies far from its natural range, and its obvious fisheries potential.

- Description: The adult ecophenotype of an animal is the result of interactive events which occur during its early ontogeny through a series of sequential steps of increasing morphological complexity. At the step boundaries, there are qualitative and quantitative changes in the structures present which will allow the developing animal to successfully cope with new trophic features of its internal and external environment. There is some controversy as to whether the shifts that occur at these step boundaries are gradual or saltatory. Environmental parameters, early life-history plasticity and genetic instructions are the interactive events which produce the ecophenotype. The early ontogeny of Oreochromis mossambicus was followed from the time of egg activation until juvenilization. The eggs, embryos and larvae were artificially incubated at 25±0.5ºC. The descriptive text and the figures are composites derived from drawings, photomicrographs and observational notes of live and preserved individuals. It was found that the early ontogeny of O. mossambicus consists of an embryonic period of approximately 11 days and a truncated larval period of about 4-5 days. The embryonic period can be further divided into a cleavage, an embryonic and a free-embryonic phase. Comparisons of the early development of three other mouthbrooding and one substrate-spawning cichlid done by other researchers, revealed that the early ontogeny of O. mossambicus closely resembles that of Sarotherodon melanotheron (also a mouthbrooding species). Embryo length and yolksac area changed gradually in the cleavage and embryonic phases, showed little or no change in the free-embryonic phase, and changed rapidly in the larval period. Heart rate increased gradually in the embryonic phase and peaked just before the shift into the free-embryonic phase. Gradual decrease in heart rate occurred in the free-embryonic phase followed by a second peak at the boundary between the embryonic and larval periods. In the larval period, heart rate levelled off. Although distinctive boundaries were not clearly evident at all steps, it was concluded that there are three definite ontogenetic steps which occur at the boundaries between the embryonic phase, the free-embryonic phase and the larval period. These thresholds occur at a point where shifts in the trophic features of the external environment are expected. Regression analysis revealed that two regimes exist for changes in embryo length and yolksac area and that a breakpoint occurs just prior to the boundary between the embryonic and larval periods. It appears that ontogeny is saltatory at points where a change in the trophic features of the environment requires a new set of interactions to occur between the environment and the ecomorphological and eco-ethological features of the animal.

A nutritional evaluation of effluent grown algae and zooplakton as feed ingredients for Xiphohorous helleri, Poecilia reticulata and Poecilia velifera (Pisces : Poeciliidae)

- Description: The aim of this study was to evaluate the nutritional value of algae and zooplankton grown in an algal integrated ponding system for poeciliids. The available information on the nutritional requirements of poeciliids was compared with a proximate analysis of the algae and zooplankton. The effluent grown algae and zooplankton had a crude protein value of 41.47 ± 0.2% and 36.84 ± 0.3%, a lipid content of 4.8 ±. 0.4% and 11.1 ± 0.8% and a carbohydrate content of 35.13 ± 0.8% and 31.06 ± 0.6% respectively. These values compared favourably with those of the known nutritional requirements of poeciliids. To test if the nutritional value of the algae and zooplankton in the AlPS was constant, the species composition of the algae and the crude protein content of the algae and zooplankton in the high rate oxidation ponds were measured monthly and bi-weekly for a year respectively. The species composition remained fairly stable for the duration of the experiment and the average protein composition of the algae and zooplankton was 43.4 ± 4.4% and 38.6 ±2.8% respectively. This indicated that the algae and zooplankton in the AlPS provided high protein biomass through the year. The quality of the effluent grown algal and zooplankton biomass was evaluated by analysing their amino acid composition and comparing it with the amino acid composition of the body tissue of X. helleri. With respect to the amino acid composition of the body tissue of X. helleri, the amino acid profile of the algae had a 69% and the zooplankton a 63% similarity. The quality of the pure algal and zooplankton protein was also tested biologically, by feeding them directly to poeciliids during a ten week growth trial. The algae and zooplankton diets did not result in adequate growth compared to poeciliids which were fed a formulated control diet. The initial growth trial also evaluated the effect of processing on the chemical composition of the algae and its biological effect on fish fed with it. There were no significant differences in the chemical composition of fresh and sun dried algae and this was reflected in the growth rates of the fish which did not differ significantly. Freeze dried algae had a lower crude protein content than fresh and sun dried algae and a poorer amino acid composition. Fish fed freeze dried algae exhibited poorer growth and survival in comparison to the other treatments. The gut transit times of X. helleri and the gastric evacuation times of poeciliids were determined using colour dyes incorporated in the diet and by sacrificing fish at predetermined intervals after feeding respectively. The gut transit time of X. helleri fed a sun dried algal diet and a formulated diet was 225 ± 8.55 minutes and 261.93 ± 10.86 minutes respectively. The gastric evacuation times of X. helleri, P. reticu/ata and P. velifera were 7, 9 and 8 hours respectively. Since the maximum amount of food in the hindgut after feeding was detemined to be 3, 5 and 3 hours in X. helleri, P. reticulata and P. velifera respectively, fish were sacrificed at these times in the digestibility study. The digestibility of sun dried algae was determined using 1 % chromic oxide as an internal marker in the algae. The apparent crude protein digestibility of sun dried effluent grown algae ranged from 65%-75% in the three poeciliid species. Based on the results of the chemical and biological analysis of the algae and zooplankton, conventional diets incorporating algae at 5% and 20% protein inclusion levels were formulated. These diets and a treatment in which zooplankton, reared in the AlPS were fed as a dietary supplement to a formulated diet were fed to poeciliids for twelve weeks. No significant differences in the growth of poeciliids fed any of the test diets were observed. It was concluded that the algae could be incorporated into poeciliid formulated diets up to level of 20% protein inclusion without any negative effect on the growth of the fish. The chemical and biological evaluation of the algae suggested that it had a similar nutritional quality to soyabean meal. Poeciliid growth was not enhanced with a zooplankton supplement, however a possible low feeding rate by poeciliids on the zooplankton as a result of their small size may have affected the result. The colour enhancement potential of effluent grown algae and zooplankton was evaluated biologically in ten and twelve week growth trials using visual observation (31 people) and by using a chromameter. While pure, sun dried algae significantly enhanced the colour of P. reticulata, no significant differences in the colour of poeciliids were observed or recorded when fish were fed diets incorporating sun dried algae up to levels of 20% protein inclusion. The effect of effluent grown algae and zooplankton on poeciliid health was also tested biologically in the ten and twelve week growth trials. The high mortalities (75%-84%) recorded for X. hel/eri when fed the pure algal and zooplankton diets were considered to be as a result of the nutritional inadequacy of the diets since there were significantly less mortalities in fish fed the formulated control diet and 63% of the fish that died during the course of the trial were emaciated. In addition, fewer mortalities (10%-40%) were recorded in X. hel/eri fed the nutritionally adequate formulated diets in the twelve week growth trial. No symptoms of disease were recorded in the twelve week growth trial and the algae was considered to have no toxicological or pathological effects on poeciliids. Centrifugation, sand filtration, sedimentation, microstraining and biological harvest were evaluated as methods of small scale algal harvest from the high rate oxidation ponds. Algae could be harvested most efficiently with little associated labour by sedimentation (without flocculating agents) and by microstraining with 60IJm mesh. Effluent grown algae can replace conventional feed ingredients up to a level of 20% protein inclusion without negatively effecting the growth, colour, health or survival of poeciliids.

A preliminary investigation into the use of biomarkers and a fish community index to assess estuarine health in selected Eastern Cape estuaries

- Description: The aims of this study were to determine the potential use of biomarkers at multiple levels of biological organisation together with a fish community bioindicator to assess the estuarine health status of three temporarily open/closed estuaries. The estuaries investigated were the East Kleinemonde (EK), Old Woman's (OW) and Mtana (MTN), all of which are situated in the Eastern Cape Province. Three biomarkers, the acetylcholinesterase (AChE) assay, lipid peroxidation (LPx) assay, liver histopathology and a condition factor were used to determine sub-organism health and one bioindicator, the Estuarine Fish Community Index (EFCI), was used as a bioindicator of community health. The estuarine-dependent marine species Rhabdosargus holubi was selected as an indicator species for the sub-organism level analyses. The results from the community analyses indicated that the EK and OW estuaries were in 'good' condition, while the MTN was found to be in 'moderate' condition. Histological analyses revealed that R. holubi from all three estuaries showed signs of pathological changes to the liver, with the fish from the MTN eliciting the highest occurrence of these changes. The LPx assay found that R. holubi from both the OW and MTN showed signs of oxidative damage in the liver tissue, but those from the EK did not appear to be affected. The AChE assay showed that only the fish from the OW had been affected by anticholinesterase compounds. A laboratory study was undertaken using R. holubi as a positive control for the AChE and LPx assay. The fish were exposed to 3 μg/L chlorpyrifos, a known cholinesterase inhibitor, for six hours and their tissues were examined for changes to LPx levels and AChE activities. AChE activity was significantly inhibited (Mann Whitney U test, Z = 3.65, n = 38, P < 0.001) by the exposure, but LPx levels were not significantly affected. A composite index incorporating the biomarkers at different biological levels of organisation was developed. The index was designed to assist managers and scientists to determine whether the ichthyofauna of a system was being affected by environmental stressors and what management interventions could be undertaken to ameliorate the water quality in an estuary. The index was applied to the three estuaries investigated during the present study and both the OW and MTN were assessed to be in need of immediate management intervention. The fish in the OW were found to be stressed at all the sub-organism levels measured and the reason for this was hypothesised to be as a result of golf course activities in this adjacent estuary. A number of management actions are proposed to reduce the sub-organism stress observed in the fish from the OW. The livers of fish from the MTN were shown to be under stress; however the causative agent of this stress was unknown because there is no formal development in the MTN catchment. However, a possible contaminant source is proposed and management interventions to alleviate the stress on the biota of the MTN are suggested. The EK does not require immediate management intervention, however, continuous routine monitoring is recommended to ensure that conditions do not deteriorate. Shortcomings of the index were outlined and a number of suggestions were made in terms of other measures of biological health which could be incorporated into the index.

- Description: Since the study on the Port Alfred/Kenton-on-Sea/Boknes linefishery by Hecht and Tilney (1989) there have been substantive changes to the linefish management environment in South Africa. Using the Port Alfred linefishery as a model, the aim of this study was to evaluate the effectiveness of the linefish management regulations that were implemented by Marine and Coastal Management (MCM) since 1992, and to assess the behaviour and 'status' of the fishery in response to these changes. Changes to both the licensing structure and catch regulations have had a significant effect on the functioning of many aspects of the Port Alfred linefishery (fishing effort, catch composition, cpue) as well as on the structure of the fishery and its socio-economic profile. Overall commercial cpue decreased from 1985 to 1998. Since 1998 there has been a significant increase in cpue (from 2.3 Kg.fisher⁻¹ hour⁻¹ to a peak of 4.8 Kg.fisher⁻¹.hour⁻¹ in 2005. This was attributed to good catches of geelbek, particularly in 2005, 2007 and 2008 (during these years geelbek contributed an average of 35% to the total landings in comparison to a mean contribution of II % between 1985 and 2004). However, size spectra analysis suggests that the increase in overall cpue since 1998 misrepresents the actual status of the fishery. If geelbek is excluded from the analysis on the grounds that it is the only species in the fishery that is highly migratory, susceptible to recruitment fluctuations and it does not contribute to the catches on a year round basis, then the results suggest that the fishery is still in a declining phase despite the 80% reduction in commercial effort and numerous stricter catch regulations (e.g. size/bag limits). Furthermore, the cpue of silver kob, which has been the "mainstay" species of the fishery, has consistently declined over the last 23 year period (from 1.69 Kg.fisher⁻1 .hour1 in 1986 to 0.86 Kg.fisher⁻1.hour⁻1in 2007). The substantial reduction in commercial effort in the fishery from 33 vessels in 2001 to 13 in 2002 resulted in a shift from commercial to recreational fishing. The number of active commercial vessels in Port Alfred alone decreased from 29 in 1989 (Hecht 1993) to four in 2008. During the same timeframe, the number of regularly active recreational vessels had almost doubled (16 in 1989 to 26 in 2008). - Description: The alpha taxonomy of the southern African Synodontis is reviewed, based on the analysis of 48 characters. The previously descriptive characters of barbel branching and humeral process shape are compared by various quantitative methods. The variation in colour pattern is recorded with the aid of detailed line drawings. The definitions of head length, head width and humeral process length are altered slightly from their traditional descriptions to ensure greater consistency and precision in measurement. New characters include the size of the caudal fork, the number, shape and arrangement of the premaxillary teeth, and two measurements between the cranium and pectoral girdle. Both uni- and bivariate methods are used to record and compare the intraspecific variation of each character. Principal components analysis of 19 morphometric characters is used to assess the degree of similarity of nine allopatric populations of S. zambezensis. Ten species are recognized from the study area, two of which are described as new: S. nebulosus Peters 1852, S. zambezensis Peters 1852, S. nigromaculatus Boulenger 1905, S. njassae Keilhack 1908, S. woosnami Boulenger 1911, S. macrostigma Boulenger 1911, S. leopardinus Pellegrin 1914, S. thamalakanensis Fowler 1935, S. macrostoma sp.n. and S.vanderwaali sp.n. A key to their identification is provided. Characters are discussed in terms of their contribution to the identification of the southern African species and, where possible, suggestions made concerning the value of these characters to the taxonomy of the genus as a whole. The rejection of certain characters previously used in Synodontis keys is discussed and alternatives proposed. - Description: The potential for restocking depleted natural reefs with hatchery abalone, Haliotis midae, to support a commercial ranching venture in the Eastern Cape Province of South Africa was investigated. A baseline stock assessment and analysis of historical fishery data provided compelling evidence of significant declines in the abalone stock, attributed to uncontrolled illegal fishing over the last 20 years at the study site. A ranching pilot study was undertaken where small-scale replicated seeding experiments were set up which quantified the effect of seed size, density and habitat on survival and growth of hatchery-reared abalone. Thirty-six experimental plots were seeded with 8400 abalone spread evenly over two broad habitats. Mean retrievals of seeded abalone were 17% ranging from 4 - 42% after a minimum of eight months at large. Release density and large-scale habitat had no significant effect on seed survival, but smaller seed size (40.0 ±3.7mm shell length) achieved higher (F1, 22 = 4.64, p = 0.042) retrievals than larger seed size (53 ±3.7mm). Growth rates were an average of 30% higher in the shallow sites compared deeper sites (t1, 1091 = -2.79, p = 0.005). There was seasonal component in growth with a 0.55 ± 0.04 mm per month higher rate in summer than during winter (t1, 1091 = -12.45, p < 0.001). Abalone seed releases were also conducted on a larger scale, which focused on the economic potential for commercial-scale ranching. Over 160 sites were seeded with 1.4 million hatchery reared abalone or 30 metric tonnes. Seventeen sites underwent long-term monitoring of survival with repeated sampling events on sites over a period of up to 666 days. Nine of these sites were seeded with 140800 small abalone (29 – 40 mm), three sites with 25100 medium abalone (30 – 46 mm) and five sites with 14700 large abalone (60 – 84 mm). There was a significant difference in survival between the seed sizes (F4,6329 = 304.3, P < 0.001). The Generalized Linear Mixed Model (GLMM) calculation estimated the instantaneous apparent mortality rate for small, medium and large abalone at 1.19 yr-1 , -0.9 yr-1 and -0.67 yr-1 , which equated to a survival rate of 21%, 28% and 36% per year respectively. The weighted mortality rate calculated according to the seed size differential mortality and the number of seed released for those sizes was 1 yr-1 or 25% survival. In conjunction with a conservative somatic growth rate of 1.2mm.m-1 and plausible emigration rates, a range of biomass harvesting estimates were obtained. Movement and mortality were investigated using video analysis which showed that hatchery seed had the ability to move considerably once released onto natural reefs and confirmed that mortality immediately following releases was due to the heavy predation pressure as confirmed by shell collections. This project has demonstrated that potential exists for ranching in South Africa and highlights critical factors that need to be addressed if ranching is to be an economically viable operation.

- Description: This study presents age distributions representing populations of adult Loligo reynaudii, together with the results of spawning and commercial catches to assist in understanding the beneficial role of the closed season. The results were based on 791 samples collected during three closed seasons (November: 2003, 2004 and 2005) and out of closed season during April/May 2005. Age and predicted growth were examined by counting daily rings on statolith microstructures. The age in days after hatching ranged from 168 to 484 days (71-425 mm) in males and from 125 to 478 days (83-263 mm) in females. Average age at spawning was found to be 323 days in males and 316 days in females. Population estimates of growth rates were best described by a linear growth model which revealed that males grew faster than females in length as they grew older with growth rate ranging between 0.63 to 0.83 mm per day for males and between 0.22 to 0.32 mm per day for females. Back-calculated hatch dates and later egg-laying events for parental populations were determined. Results from back calculated egg laying dates (presented as percentage of frequency of all laying dates) indicated a highest total of 36%, 39% and 15% of eggs from all samples were laid during the closed season and nine days after the closed season during year 2003, 2004 and 2005 respectively. Monthly commercial total catches (2002-2005) showed an increase from November soon after the fishery resumed, up until the month of January. Daily catches were highest in November (up to 290 tonnes) relative to the daily catches observed in December and January in all the years. Results led to the conclusion that the closed season (25 October to 22 November) is beneficial for both the chokka resource and the fishery. This is because: a) there is time for enough spawning biomass to accumulate, which subsequently results in high catches (good fishery), in the current year, best immediately after season opens in November; b) there is a link in the results between egg laying dates in the period of closed season and immediately afterwards, and the magnitude of catches in last nine days of November.

- Description: Diplotaxodon limnothrissa Turner (1995) is a widely distributed species occurring throughout Lake Malawi, extending from the surface to a depth of at least 220m. It is probably the most abundant cichlid in the lake with biomass estimates of around 87 000 tonnes in the pelagic zone alone. The species is exploited commercially in the southern part of the lake but since its inception the fishery has never been assessed. As such this study investigates some aspects of age and growth of the species besides applying a yield-per-recruit analysis to assess the status of the fishery. Analysis of sectioned sagittal otoliths revealed that D. limnothrissa is fast growing and relatively long-lived species, attaining ages in excess of 10 years. Growth in length was rapid in immature fish, with fish attaining almost half of their maximum size within their first year. Le ngth-at-age was described by the von Bertalanffy growth model with combined-sex growth described as Lt = 211.21(1-exp(- 0.24(t+1.36))) mm TL. Total, natural and fishing mortalities were estimated at 0.76 yr⁻¹, 0.31 yr⁻¹ and 0.45 yr⁻¹ respectively. Per-recruit analysis indicated that the D. limnothrissa stock in the southeast arm of the lake is fully exploited as indicated by the current spawner biomass-per-recruit ratios of 31-55% (SB/R)F=0. Modelling indicated that the current age-at-capture (2.67 years) is lower than the age at which yield is optimised (> 5 years) based on the F₀·₁ harvesting strategy. It is, therefore, recommended that the age-at-capture should be increased from 2.67 to 5 years to optimise yield.

- Description: One problem of intensive fish culture systems is the progressive build-up of toxic wastes such as ammonia. The possibility of improving aquaculture water quality using two kinds of zeolite is discussed. Zeolites are alumino-silicates whose framework allows them to exchange cations. Ion exchange has been demonstrated to be competitive with other methods of ammonia removal due to the high selectivity for ammonia exhibited by zeolite materials. In this study an unknown Zambian zeolite (identified as laumontite by X-ray diffraction techniques) and Pratley clinoptilolite (a South African zeolite) were tested under laboratory conditions and in a fresh water recirculating system. Ammonia cation exchange capacities (CEC) and suitable application rates for efficient water treatment were determined using the batch and column ion exchange procedures. Estimated ammonia uptake, the most important criterion used to assess performance of zeolite filters was strongly influenced by zeolite type, particle size, pre-treatment, regeneration and ion exchange method used. Statistical analysis showed significant differences in average ammonia CEC values between clinoptilolite (14.94 mg g⁻¹) and laumontite (2.77 mg g⁻¹), with the former displaying a higher Na⁺ ® NH₄⁺ exchange rate especially in the early reaction stages. This difference accords with the higher purity of clinoptilolite, 47% as opposed to 4.7% for laumontite, which makes it a better zeolite for ammonium removal. CEC increased linearly as particle size of the clinoptilolite was reduced resulting in a linear regression model (y = 18.29 – 3.704 x; r² = 74%). Pre-treatment of clinoptilolite using 1N NaCl significantly improved the ammonia CEC of clinoptilolite. Overall performance of both the batch and column methods achieved after regeneration (18.3 mg g⁻¹) was 25% higher than the estimated CEC values (13.0 mg g⁻¹) for the unregenerated samples of clinoptilolite. Comparison of CEC estimates using Pratley clinoptilolite, showed that average batch CEC estimates were significantly lower than the column method estimates. The average ammonia CEC values estimated in a fresh water recirculating system (5.80 mg g⁻¹ and 4.12 mg g⁻¹ for the 0.7-1.0 and 1.0-1.4 mm particle sizes, respectively) were significantly lower than the column and batch estimates for the same particle sizes (P < 0.05). Some nitrite (NO₂) and nitrate (NO3) build up was experienced probably due to the growth of autotrophs in the filters. Mass balance of nitrogen (N) for the three treatments of the fish trial (0.7-1.0 mm, 1.0-1.4 mm and the control treatment that had no zeolite in the filter) indicated that less that 10% of the N was retained for growth. It was found that 60% of the NH₄-N present associated with the soluble N was available for absorption by the zeolite filter or biological nitrification and that a total of approximately 22% of NH₄-N available was absorbed by clinoptilolite. The results indicate that the rate of nitrification can be deductively estimated by allowing a zeolite filter to become a biological filter. It is concluded that water treatment by ion exchange using natural zeolites, provides a reliable and efficient method for ammonia removal and appears to be a viable supplementary water treatment method for fresh water systems.

- Description: The reproductive and developmental styles of Aplocheilichthys johnstoni closely resemble those of other oviparous cyprinodont fishes reported in the literature. Reproductively it sorts to the guild of nonguarding phytophyllic broodhiders, is a daily, fractional spawner of relatively large, adhesive eggs. The length of the embryonic period varies between 14 and 19 days and the larval period can last for up to 30 days. Sexual maturity can be attained at an age of 150 days from fertilization. The embryology is described in detail and close comparison is made with the embryology of other cyprinodonts to highlight possible phylogenetic differences. Major differences with other cyprinodonts are in the rate of development, and heterochronic shifts in the appearance of certain structures in relation to each other. A discussion is included on the nature of development. - Description: The South African hake resource faces divergent fishing pressures and management issues. Although the resource consists of two species, management was simplified because the resource was only subject to trawl effort and because of the similarity in population parameters, single species assessment models could be adopted. The impact of trawling on the stock is considered to be well understood and the resource has shown recovery since exclusion of foreign vessels. The 1990s were punctuated by major political change and the need for transformation has resulted in an expansion of the number of fishing rights holders. Longlining has been reintroduced and there is no clear understanding of how the combined fishing pressures will affect the population structure of either Merluccius capensis or M. paradoxus. Information is vital to successful management. Fisheries are complex and intricate, and at times appear impossible to control or monitor. An integrated information system provides easily understood graphical explanations of complex issues. This thesis assessed the dynamics of the trawl and longline fisheries between 1994 and 1999 using a geographical information system (GIS). The accessability of a GIS incorporates the needs of scientists, managers and fishing communities. The simple GIS developed in this study revealed shifts in effort, facilitated the calculation of spatially precise catches and biomasses and highlighted the inadequacy of current sampling coverage. Trawlers were shown to fish the same areas consistently during the years investigated, with highest fishing intensity and average CPUE achieved at depths between 300 and 500m. Analysis of the longline sector revealed several similarities to the trawl sector, fishing intensity was highest between 301 and 500m, suggesting that both sectors face a "friction of distance" dilemma. The distribution and abundance of hake, in particular the exploitable proportion of the population, was determined by a combination of depth and substrate type. The selectivity patterns of trawlers and longliners were briefly investigated with the results illustrating that gear selectivity of the M. capensis stock was depth dependent. The deeper fishing occurred, the larger the length-at-selection. As a result, the M. capensis parental stock faces unprecedented fishing pressure. In the absence of reliable species-specific catch data, logistic and linear regression models were developed to split the hake catch into its respective species components. Large discrepancies between the predicted M. capensis catch for the two models were noted. Regression estimates constructed at a finer spatial scale may provide a better fit than the current depth logistic employed by Marine and Coastal Management. A first attempt at assessing the M. capensis resource on the West Coast using an age-structured production model was presented. It was found that a lengthy and accurate M. capensis catch series is required before it is possible to successfully model the dynamics of the stock. It is necessary to incorporate finer spatial detail in the collation of catch data and collection of sampling data. It would be unadvisable to assume that the stock is stable or recovering. The implications of a size/sex relationship must be investigated and properly appraised.

- Description: The role of inland fisheries as contributors to local and national economies in developing African countries is well documented. In South Africa, there is increasing interest in inland fisheries as vehicles for achieving national policy objectives including food security, livelihoods provision, poverty alleviation and economic development but there is surprisingly little literature on the history, current status, and potential of inland fishery resources. This lack of knowledge constrains the development of management strategies for ensuring the biological sustainability of these resources and the economic and social sustainability of the people that are dependent on them. In order to contribute to the knowledge base of inland fisheries in South Africa this thesis: (1) presents an exhaustive review of the available literature on inland fisheries in South Africa; (2) describes the organisation of recreational anglers (the primary users of the resource); (3) compiles recreational angling catch records and scientific gill net survey data, and assesses the applicability of these data for providing estimates of fish abundance (catch-per-unit effort [CPUE]); and finally, (4) determines the potential for models of fish abundance using morphometric, edaphic, and climatic factors. The literature review highlighted the data-poor nature of South African inland fisheries. In particular information on harvest rates was lacking. A lack of knowledge regarding different inland fishery sectors, governance systems, and potential user conflicts was also found. Recreational anglers were identified as the dominant user group and catch data from this sector were identified as potential sources of fish abundance and harvest information. Formal freshwater recreational angling in South Africa is a highly organised, multi-faceted activity which is based primarily on angling for non-native species, particularly common carp Cyprinus carpio and largemouth bass Micropterus salmoides. Bank anglers constituted the largest number of formal participants (5 309 anglers affiliated to formal angling organisations) followed by bass anglers (1 184 anglers affiliated to formal angling organisations). The highly structured nature of organised recreational angling and dominant utilisation of inland fisheries resources by this sector illustrated not only the vested interest of anglers in the management and development of inland fisheries but also the role that anglers may play in future decision-making and monitoring through the dissemination of catch data from organised angling events. Generalised linear models (GLMs) and generalised additive models (GAMs) were used to standardise CPUE estimates from bass- and bank angling catch records, which provided the most suitable data, and to determine environmental variables which most influenced capture probabilities and CPUE. Capture probabilities and CPUE for bass were influenced primarily by altitude and conductivity and multiple regression analysis revealed that predictive models incorporating altitude, conductivity, surface area and capacity explained significant (p<0.05) amounts of variability in CPUE (53%), probability of capture (49%) and probability of limit bag (74%). Bank angling CPUE was influenced by conductivity, surface area and rainfall although an insignificant (p>0.05) amount of variability (63%) was explained by a predictive model incorporating these variables as investigations were constrained by small sample sizes and aggregated catch information. Scientific survey data provided multi-species information and highlighted the high proportion of non-native fish species in Eastern Cape impoundments. Gillnet catches were influenced primarily by species composition and were less subject to fluctuations induced by environmental factors. Overall standardised gillnet CPUE was influenced by surface area, conductivity and age of impoundment. Although the model fit was not significant at the p<0.05 level, 23% of the variability in the data was explained by a predictive model incorporating these variables. The presence of species which could be effectively targeted by gillnets was hypothesised to represent the most important factor influencing catch rates. Investigation of factors influencing CPUE in impoundments dominated by Clarias gariepinus and native cyprinids indicated that warmer, younger impoundments and smaller, colder impoundments produced higher catches of C. gariepinus and native cyprinids respectively. A predictive model for C. gariepinus abundance explained a significant amount of variability (77%) in CPUE although the small sample size of impoundments suggests that predictions from this model may not be robust. CPUE of native cyprinids was influenced primarily by the presence of Labeo umbratus and constrained by small sample size of impoundments and the model did not adequately explain the variability in the data (r² = 0.31, p>0.05). These results indicate that angling catch- and scientific survey data can be useful in providing predictions of fish abundance that are biologically realistic. However, more data over a greater spatial scale would allow for more robust predictions of catch rates. This could be achieved through increased monitoring of existing resource users, the creation of a centralised database for catch records from angling competitions, and increased scientific surveys of South African impoundments conducted by a dedicated governmental function.

- Description: The biological characteristics of chokka squid, Loligo reynaudii, sampled off the south coast of South Africa, were compared between 1994 and 2017 to ascertain any temporal changes using analysis of length frequency (LF) data over 15 years (1996–2017), and mantle length (ML) and total weight (TW) relationships over 9 years (1994–2016). To investigate feeding, two caecum colours were chosen for analysis (white: no food ingested, and yellow: six to seven hours after food ingestion). Other factors were kept constant throughout: similar sampling period of 60 days in spring-summer, similar depths and areas sampled, and identical maturity stage. Anecdotal evidence from fishers suggested that the length frequency and ML_TW relationship of chokka have changed over years, with possibilities to be linked to fishing activities and environmental conditions. Also, there is evidence in the published literature that both fisheries and environment may influence length distributions in populations of fish and cephalopods over time. The results from this study showed no significant differences between length frequencies over the time series. However, a significant decrease in length frequencies between 2014 and 2016 was noted when paired data was analysed by Anova (2014:2015, 2014:2016 and 2015:2016), which was initially noted in kernel density, Figure 2, hence an additional analysis was done. These changes were not linked to sea temperature (at 9 m, 14 m, 18 m, and 21 m depth strata), with not significant (P>0.05) results when temperature was analysed by t-test between 2002 and 2015. There was also a weak correlation between length frequency and the total squid catch in a given year (F Statistic (df = 1; 13) is 3.686 and 5.394 for males and females respectively, R² is 0.221 for males and 0.293 for females), but too weak to interpret, given the lack of other supporting data and the short time series. The ML_TW relationship showed no significant trends between the years for either sex. There was also no correlation between the ML_TW and total squid catch or temperature. A white caecum occurred significantly more often in males than in females (dof = 1; p < 0.05) from General Linear Model (GLM), indicating that the presence of non-feeding males in the spawning grounds may be linked to the behaviour of spawning squid.

- Description: Despite more than a century of introductions, fish invasions are poorly understood in South Africa. This thesis aims to: (1) provide baseline information on the fish fauna in five inland water bodies (four dams: Theewaterskloof, Clanwilliam, Quaggaskloof, and Voelvlei and a natural lake, Groenvlei) in the Western Cape; (2) determine which species were established and provide a baseline of abundance and size structure for monitoring and, (3) make preliminary recommendations for a fishery. First, criteria for determining establishment were developed by undertaking a full biological assessment of bluegill Lepomis macrochirus, a data-poor species in South Africa. This included the assessment of growth rate using validated estimates of age derived from otoliths in two dams (Clanwilliam Dam: Lt=335.9(1−eo.113(t+1.06)); Groenvlei: Lt=287.2(1-e−0.171(t+0.54)). Length at 50% maturity was similar for males (146 mmFL) and females (147 mmFL). Length frequency analysis combined with data on the age and growth and reproduction demonstrated that established populations of bluegill contained several age cohorts as well as mature and juvenile fishes. A meta-analysis was conducted to: (1) compile a list of initial stocking dates for all alien fishes in each waterbody and (2) use angler tournament data to assess for additional species and persistence over time. Data from the meta-analysis was combined with ichthyological survey data to determine establishment success. These data demonstrated that nine non-native species had established in the five water bodies. Clanwilliam Dam had the largest number (7) of non-native species established, Groenvlei (5) and Theewaterskloof, Brandvlei and Voelvlei the lowest with four species. The state of invasion of each species in the province showed that all nine species are categorised as invasive. This information on establishment was then integrated into a framework for rapidly determining what type of fishery would be most suitable for the 5 waterbodies. Potential yield was estimated using morphoedaphic models, were 260 t/yr for Theewaterskloof Dam, 93 t/yr for Voelvlei, 81 t/yr for Brandvlei, 59 t/yr for Groenvlei and 55 t/yr for Groenvlei. The CPUE for Groenvlei was the highest in gill nets with 1.32 ± 1.94 kg/h, then Voelvlei 1.05 ± 1.34 kg/h followed by Brandvlei (0.84 ± 1.48 kg/h), Clanwilliam (0.71 ± 1.55 kg/h) and lastly Theewaterskloof (0.36 ± 0.41 kg/h). Only Theewaterskloof could produce in excess of 100 t/yr but less than 400 t/yr of fish making it suitable for a small scale fishery. The CPUE values of Theewaterskloof were the lowest and a gill net fishery on this water body may not produce sufficient fish for the fishery. All water bodies had a high recreational angling usage, the opening of a small scale fishery could be detrimental to this industry. Subsistence and recreational anglers should be promoted with the possibility of a long line industry targeting Clarias gariepinus.

An assessment of the Kenyan coastal artisanal fishery and implications for the introduction of fish aggregation devices

- Description: The marine fishery in Kenya is predominantly small-scale and artisanal with about 11,000 fishers intensely fishing near shore coastal reefs using minimally selective fishing gears. A large majority (88%) of fishers use outdated equipment such as basket traps, beach seines, hand lines (hook and lines), fence traps, gillnets, spearguns and cast nets. Handmade canoes propelled by paddles (kasia) or sail power are used to access offshore waters, while only a few fishers have motorized boats. Although fishers along this coast know and express the potential of offshore fishing, most of them are disempowered and unable to access any of the largely untapped offshore pelagic resources. Using a unique dataset from four distinct coastal areas: Funzi-Shirazi bay area, Diani-Chale area, Mombasa-Kilifi north coast area and the Malindi-Ungwana bay area, containing species level length frequency catch data from the multi-gear and multi-species fishery, abundance of specific species, gear use comparisons in various regions, catch per unit effort and total catch estimate over a nine year period (2001 – 2009) were evaluated. Despite high diversity in the fishery, five species (Lethrinus lentjan, Siganus sutor, Leptoscarus vaigiensis, Lethrinus harak and Parupeneus macronemus) represented over 75% of the catch. A total of 11 legitimate gears were observed in this coastal artisanal fishery with basket traps (42%) being the most popular. Fishers along the Mombasa-Kilifi area predominatly used beach seines while those in Diani-Chale, Malindi-Ungwana bay and Funzi-shirazi bay predominaltly used spearguns, gillnets and basket traps, respectively. Apart from gillnets, a general declining trend for most of the gear types was observed since 2004. Beach seines recorded the lowest (20.9±0.2 cm) mean length while gillnets recorded the highest (34.2±0.3 cm). The highest catch (~26,000 metric tons) came in 2001 and the lowest (~15,000 metric tons) in 2005. The highest number of fishers was observed in 2008 while 2009 recorded the highest (4.8±2.3) mean number of hours per outing. The mean annual CPUE per region ranged from (1.5 kg.fisher-1.hr-1) in Diani-Chale to (1.0 kg.fisher-1.hr-1) in Malindi-Ungwana bay. Making use of questionnaire data, the attitudes towards offshore fishing strategies, FADs in particular, were evaluated. Some communities (about 25% in every location) were not even aware of FAD fisheries. With the imminent introduction of a FAD fishery in Kenya, it was concluded that, for this fishery to realize its full potential, training on FAD fishing techniques has to be done. Finally, effective management is necessary if small-scale fisheries are to continue providing food security for many poor coastal communities. Gear-based management in Kenya, although under represented and under studied, has the potential to be adaptive, address multiple objectives, and be crafted to the socio-economic setting. Management effectiveness in near shore fisheries has generally been evaluated at the scale of the fish community. However, community level indicators can mask species-specific declines that provide significant portions of the fisheries yields and income. This thesis seeks to identify ways in which the Kenyan artisanal fishery can be sustained and managed from within coastal communities, giving them the resources and education to effectively improve their lives. The introduction of a offshore FAD fishery and hence access to offshore pelagic species provides an opportunity to not only alleviate pressure on coastal resources but also to empower coastal communities and contribute to the growth of Kenya’s national economy as a whole.
