Structural bioinformatics analysis of the Hsp40 and Hsp70 molecular chaperones from humans

- Description: HSP70 is one of the most important families of molecular chaperone that regulate the folding and transport of client proteins in an ATP dependent manner. The ATPase activity of HSP70 is stimulated through an interaction with its family of HSP40 co-chaperones. There is evidence to suggest that specific partnerships occur between the different HSP40 and HSP70 isoforms. While some of the residues involved in the interaction are known, many of the residues governing the specificity of HSP40-HSP70 partnerships are not precisely defined. It is not currently possible to predict which HSP40 and HSP70 isoforms will interact. We attempted to use bioinformatics to identify residues involved in the specificity of the interaction between the J domain from HSP40 and the ATPase domain from the HSP70 isoforms from humans. A total of 49 HSP40 and 13 HSP70 sequences from humans were retrieved and used for subsequent analyses. The HSP40 J domains and HSP70 ATPase domains were extracted using python scripts and classified according to the subcellular localization of the proteins using localization prediction programs. Motif analysis was carried out using the full length HSP40 proteins and Multiple Sequence Alignment (MSA) was performed to identify conserved residues that may contribute to the J domain – ATPase domain interactions. Phylogenetic inference of the proteins was also performed in order to study their evolutionary relationship. Homology models of the J domains and ATPase domains were generated. The corresponding models were docked using HADDOCK server in order to analyze possible putative interactions between the partner proteins using the Protein Interactions Calculator (PIC). The level of residue conservation was found to be higher in Type I and II HSP40 than in Type III J proteins. While highly conserved residues on helixes II and III could play critical roles in J domain interactions with corresponding HSP70s, conserved residues on helixes I and IV seemed to be significant in keeping the J domain in its right orientation for functional interactions with HSP70s. Our results also showed that helixes II and III formed the interaction interface for binding to HSP70 ATPase domain as well as the linker residues. Finally, data based docking procedures, such as applied in this study, could be an effective method to investigate protein-protein interactions complex of biomolecules.

The metallophthalocyanines containing amino substituent were conjugated with magnetic nanoparticle and semiconductor quantum dots via an amide bond and by chemisorption onto gold nanoparticles surface. Techniques such as time-resolved fluorescence measurements, transmission electron microscopy, X-ray photoelectron spectroscopy (XPS), elemental analysis, fourier transform infrared (FTIR), nuclear magnetic resonance (¹H, ¹³C, and cozy of symmetrical phthalocyanine), electronic spectroscopy, as well as mass spectroscopy were employed to characterize all metallophthalocyanines. Quarternized pyridyloxy substituted phthalocyanine and asymmetric (AB3) metallophthalocyanines were embedded in electrospun polystyrene fiber. General trends are described for quantum yields of fluorescence, triplet, singlet oxygen and photodegradation as well as lifetimes of fluorescence and triplet state of the compounds. There is an increase in triplet quantum yield for Pcs in the presence of gold nanoparticles (AuNPs) and semiconductor quantum dots (QDs), but not in the presence of magnetic nanoparticles (MNPs). Photodynamic inactivation of Escherichia coli with the quarternized photosensitizers at low concentrations totally inactivate the bacteria compared to non-charged photosensitiser. Also, a similar trend was observed for the magnetic nanoparticles conjugates. Photooxidations of bisphenol A and 4-chlorophenol were carried out in this study using two asymmetric Indium(III) phthalocyanines photosensitizers. The photooxidation reactions were compared with those of a symmetrical indium(III) phthalocyanines containing four quaternized 4-pyridyloxy substituents. The complexes were embedded in electrospun polystyrene fiber for heterogeneous photocatalysis. The immobilized photosensitizers possess good singlet oxygen generation potentials in aqueous media. The asymmetrical phthalocyanine containing 4-pyridylsulfanyl and one aminophenoxy showed the best photocatalytic behavior.

There is need, with little plans in place to ensure that the rural communities will benefit from those initiatives. As a result of this, it is necessary to establish a framework for implementing Information and Communication Technologies for development initiatives in order to ensure successful implementation of these initiatives in rural communities. Literature shows that in order to successfully implement an ICT initiative for rural communities, there should be active engagement with ICT stakeholders, consultation of Information and Communication Technologies policies, presence of ICT infrastructure, ICT services, monitoring, evaluating, training and maintenance. Current literature on ICT developments shows that in order to successfully implement an ICT initiative for rural communities, there should be active engagement with ICT stakeholders, consultation of ICT policies, and presence of ICT infrastructure, ICT services, monitoring, evaluating, training and maintenance. Unstructured interviews were used as a research method to collect primary data that was used as a basis to develop the proposed framework. Findings from the studies carried out indicated that several ICT4D initiatives which were abandoned due to challenges such lack of proper resources, trainings, lack of local content, access, lack of ownership and lack of stakeholders’ involvement. This study presents a framework for implementing ICT for development initiatives in rural communities which has been developed in order to reduce the number of initiatives that are abandoned or which end up not serving their intended purpose in rural communities of South Africa.

According to White Paper 7 e-Education policy (2004:17) every South African learner should be able to use ICTs confidently and creatively to develop the skills and knowledge they need to achieve personal goals and to be full participants in the global community by 2013. The central role played by teachers in teaching and learning requires them to have a holistic understanding of ICT integration. Furthermore they should be able to analyse when ICT integration is appropriate according to what is expected from the learner in the teaching and learning process. Drawing on the evidence from a survey of nine secondary schools in the Grahamstown Circuit of the Eastern Cape, this study examines how teachers from three different types of secondary schools: Former Department of Education (FDET) schools, Former House of Representatives (FHOR) schools and Former Model C (FMC) schools perceive the integration of ICTs in the curriculum. The salient ideas of how teachers perceive the integration of ICTs into the curriculum emerge from what they view as benefits of using ICT and what they view as challenges of integrating ICT into the curriculum. Contrary to expectations, the degree of ICT integration within the curriculum did not correspond directly with the availability of sufficient hardware, software or Internet connectivity at the participating schools.

- Description: A review of Archean granite-greenstone terranes, orogenic gold deposits, the Slave Province and modern exploration tools, techniques and methods was conducted to identify prospective areas in the Yellowknife domain for hosting orogenic gold deposits and illustrate the best exploration methods for delineating this deposit type. This study identifies Archean granite-greenstone terranes as economically important hosts to quartz-carbonate vein-hosted orogenic gold deposits. These deposits occur at convergent plate margins, but can also be related to local extensional tectonics within a convergent setting. Heat generated from tectonic processes can trigger hydrothermal fluid movement along first-order faults and shear zones. Precipitation of gold-bearing quartz-carbonate veins from the hydrothermal fluids occurs in second- and third-order faults and shear zones related to the first-order structures. This study also identifies the Archean Slave Province in northern Canada as a well-endowed craton with numerous orogenic gold deposits, diamondiferous kimberlites, VMS deposits and several other mineralization styles. In particular, three greenstone belts (Yellowknife, Cameron River and Beaulieu River) associated with likely first-order structures are comprised of prospective rocks for hosting orogenic gold and VMS mineralization. The Yellowknife greenstone belt hosts the past-producing and former world-class Con and Giant orogenic gold deposits, but has been little explored with modern exploration techniques. The Cameron River and Beaulieu River greenstone belts host numerous base and precious metal VMS and BIF-hosted orogenic gold prospects and deposits, indicating mineralization is present. There is considerable potential for significant discoveries to be made using modern exploration techniques in the greenstone belts; however, exploration in the region has been hindered over the past decade by ongoing political negotiations. Once the political negotiations are finalized, application of modern exploration methods and techniques in the prospective greenstone belts should be carried out. Regional scale methodologies should be applied to generate targets using predictive modelling, implicit 3D modelling, 3D geochemistry and exploration targeting so decisions defining a businesses strategy for ground acquisition of high priority targets are made using quantitative analysis. Once ground is acquired, field-based exploration for orogenic gold and VMS deposits should include geological mapping with a focus on structural geology, geochemical sampling and airborne magnetic, radiometric and EM geophysical surveys. Prior to reconnaissance drilling, integration of all data layers and interpretation within a common 3D earth model should be conducted. Following successful reconnaissance drilling, definition drilling along strike and down dip of intersected mineralization, combined with borehole geophysics, should be carried out to delineate the extent of mineralization.

- Description: Scrutiny of the capabilities and accuracy of computer forensic tools is increasing as the number of incidents relying on digital evidence and the weight of that evidence increase. This thesis describes the capabilities of the leading proprietary and open source digital forensic tools. The capabilities of the tools were tested separately on digital media that had been formatted using Windows and Linux. Experiments were carried out with the intention of establishing whether the capabilities of open source computer forensics are similar to those of proprietary computer forensic tools, and whether these tools could complement one another. The tools were tested with regards to their capabilities to make and analyse digital forensic images in a forensically sound manner. The tests were carried out on each media type after deleting data from the media, and then repeated after formatting the media. The results of the experiments performed demonstrate that both proprietary and open source computer forensic tools have superior capabilities in different scenarios, and that the toolsets can be used to validate and complement one another. The implication of these findings is that investigators have an affordable means of validating their findings and are able to more effectively investigate digital media.

- Description: Scrutiny of the capabilities and accuracy of computer forensic tools is increasing as the number of incidents relying on digital evidence and the weight of that evidence increase. This thesis describes the capabilities of the leading proprietary and open source digital forensic tools. The capabilities of the tools were tested separately on digital media that had been formatted using Windows and Linux. Experiments were carried out with the intention of establishing whether the capabilities of open source computer forensics are similar to those of proprietary computer forensic tools, and whether these tools could complement one another. The tools were tested with regards to their capabilities to make and analyse digital forensic images in a forensically sound manner. The tests were carried out on each media type after deleting data from the media, and then repeated after formatting the media. The results of the experiments performed demonstrate that both proprietary and open source computer forensic tools have superior capabilities in different scenarios, and that the toolsets can be used to validate and complement one another. The implication of these findings is that investigators have an affordable means of validating their findings and are able to more effectively investigate digital media.

Experience of abuse: why wives do not leave

- Description: The focus of this study is to investigate factors that cause women to remain in abusive relationships. It has also focused on investigating the experience of abuse, the consequences of abuse and the support that women desire during their time of abuse. Domestic violence against women in South Africa and globally has been increasing by the day. In 2017 there has been more than ten reports of women who have been battered by their partners in South Africa and they were reported dead, therefore the aim is to focus on investigating the reasons why women stay in abusive relationships. The research approach for the study was qualitative in nature. The study adopted snowball sampling as the sampling technique for the study and ten women who have left their partners for two years or longer were interviewed. Interviews were conducted at Living Waters Victim Empowerment Centre in East London and the data was analysed using Interpretative Phenomenological Analysis. The key finding of the study is that financial dependency, culture and children play a major role for women to stay in abusive relationships. All ten participants who were interviewed were aware that they were being abused, however, they used unemployment, children, culture and love for their partners as their reasons for remaining in abusive relationships. The study found that women have been affected physically, emotionally and psychologically by the abuse which has negatively impacted their daily functioning. 4 This study also discovered that if women receive family support during their time of abuse, they will be able to make informed decisions and leave their abusive partners. One of the recommendations of the study is that women should be encouraged to expose the abuse they are enduring through campaigns and workshops. They should also be taught skills that will assist them to escape abusive partners. There is also a need for educational programs that will focus on men and the impact of domestic violence on women and children.
